Bayesian mechanics for stationary processes.

ABSTRACT: This paper develops a Bayesian mechanics for adaptive systems. Firstly, we model the interface between a system and its environment with a Markov blanket. This affords conditions under which states internal to the blanket encode information about external states. Second, we introduce dynamics and represent adaptive systems as Markov blankets at steady state. This allows us to identify a wide class of systems whose internal states appear to infer external states, consistent with variational inference in Bayesian statistics and theoretical neuroscience. Finally, we partition the blanket into sensory and active states. It follows that active states can be seen as performing active inference and well-known forms of stochastic control (such as PID control), which are prominent formulations of adaptive behaviour in theoretical biology and engineering.

Stochastically modeling multiscale stationary biological processes.

Project description:Large scale biological responses are inherently uncertain, in part as a consequence of noisy systems that do not respond deterministically to perturbations and measurement errors inherent to technological limitations. As a result, they are computationally difficult to model and current approaches are notoriously slow and computationally intensive (multiscale stochastic models), fail to capture the effects of noise across a system (chemical kinetic models), or fail to provide sufficient biological fidelity because of broad simplifying assumptions (stochastic differential equations). We use a new approach to modeling multiscale stationary biological processes that embraces the noise found in experimental data to provide estimates of the parameter uncertainties and the potential mis-specification of models. Our approach models the mean stationary response at each biological level given a particular expected response relationship, capturing variation around this mean using conditional Monte Carlo sampling that is statistically consistent with training data. A conditional probability distribution associated with a biological response can be reconstructed using this method for a subset of input values, which overcomes the parameter identification problem. Our approach could be applied in addition to dynamical modeling methods (see above) to predict uncertain biological responses over experimental time scales. To illustrate this point, we apply the approach to a test case in which we model the variation associated with measurements at multiple scales of organization across a reproduction-related Adverse Outcome Pathway described for teleosts.

Estimation of stationary and non-stationary moving average processes in the correlation domain.

Project description:This paper introduces a novel approach for the offline estimation of stationary moving average processes, further extending it to efficient online estimation of non-stationary processes. The novelty lies in a unique technique to solve the autocorrelation function matching problem leveraging that the autocorrelation function of a colored noise is equal to the autocorrelation function of the coefficients of the moving average process. This enables the derivation of a system of nonlinear equations to be solved for estimating the model parameters. Unlike conventional methods, this approach uses the Newton-Raphson and Levenberg-Marquardt algorithms to efficiently find the solution. A key finding is the demonstration of multiple symmetrical solutions and the provision of necessary conditions for solution feasibility. In the non-stationary case, the estimation complexity is notably reduced, resulting in a triangular system of linear equations solvable by backward substitution. For online parameter estimation of non-stationary processes, a new recursive formula is introduced to update the sample autocorrelation function, integrating exponential forgetting of older samples to enable parameter adaptation. Numerical experiments confirm the method's effectiveness and evaluate its performance compared to existing techniques.

Bayesian analysis dissects kinetic modulation during non-stationary gene expression.

Project description:Labelling of nascent stem loops with fluorescent proteins has fostered the visualization of transcription in living cells. Quantitative analysis of recorded fluorescence traces can shed light on kinetic transcription parameters and regulatory mechanisms. However, existing methods typically focus on steady state dynamics. Here, we combine a stochastic process transcription model with a hierarchical Bayesian method to infer global as well locally shared parameters for groups of cells and recover unobserved quantities such as initiation times and polymerase loading of the gene. We apply our approach to the cyclic response of the yeast CUP1 locus to heavy metal stress. Within the previously described slow cycle of transcriptional activity on the scale of minutes, we discover fast time-modulated bursting on the scale of seconds. Model comparison suggests that slow oscillations of transcriptional output are regulated by the amplitude of the bursts. Several polymerases may initiate during a burst.

A new method of Bayesian causal inference in non-stationary environments.

Project description:Bayesian inference is the process of narrowing down the hypotheses (causes) to the one that best explains the observational data (effects). To accurately estimate a cause, a considerable amount of data is required to be observed for as long as possible. However, the object of inference is not always constant. In this case, a method such as exponential moving average (EMA) with a discounting rate is used to improve the ability to respond to a sudden change; it is also necessary to increase the discounting rate. That is, a trade-off is established in which the followability is improved by increasing the discounting rate, but the accuracy is reduced. Here, we propose an extended Bayesian inference (EBI), wherein human-like causal inference is incorporated. We show that both the learning and forgetting effects are introduced into Bayesian inference by incorporating the causal inference. We evaluate the estimation performance of the EBI through the learning task of a dynamically changing Gaussian mixture model. In the evaluation, the EBI performance is compared with those of the EMA and a sequential discounting expectation-maximization algorithm. The EBI was shown to modify the trade-off observed in the EMA.

Bayesian Parameter Identification for Turing Systems on Stationary and Evolving Domains.

Project description:In this study, we apply the Bayesian paradigm for parameter identification to a well-studied semi-linear reaction-diffusion system with activator-depleted reaction kinetics, posed on stationary as well as evolving domains. We provide a mathematically rigorous framework to study the inverse problem of finding the parameters of a reaction-diffusion system given a final spatial pattern. On the stationary domain the parameters are finite-dimensional, but on the evolving domain we consider the problem of identifying the evolution of the domain, i.e. a time-dependent function. Whilst others have considered these inverse problems using optimisation techniques, the Bayesian approach provides a rigorous mathematical framework for incorporating the prior knowledge on uncertainty in the observation and in the parameters themselves, resulting in an approximation of the full probability distribution for the parameters, given the data. Furthermore, using previously established results, we can prove well-posedness results for the inverse problem, using the well-posedness of the forward problem. Although the numerical approximation of the full probability is computationally expensive, parallelised algorithms make the problem solvable using high-performance computing.

Multivariate locally stationary 2D wavelet processes with application to colour texture analysis.

Project description:In this article we propose a novel framework for the modelling of non-stationary multivariate lattice processes. Our approach extends the locally stationary wavelet paradigm into the multivariate two-dimensional setting. As such the framework we develop permits the estimation of a spatially localised spectrum within a channel of interest and, more importantly, a localised cross-covariance which describes the localised coherence between channels. Associated estimation theory is also established which demonstrates that this multivariate spatial framework is properly defined and has suitable convergence properties. We also demonstrate how this model-based approach can be successfully used to classify a range of colour textures provided by an industrial collaborator, yielding superior results when compared against current state-of-the-art statistical image processing methods.

Kinetic control of stationary flux ratios for a wide range of biochemical processes.

Project description:One of the most intriguing features of biological systems is their ability to regulate the steady-state fluxes of the underlying biochemical reactions; however, the regulatory mechanisms and their physicochemical properties are not fully understood. Fundamentally, flux regulation can be explained with a chemical kinetic formalism describing the transitions between discrete states, with the reaction rates defined by an underlying free energy landscape. Which features of the energy landscape affect the flux distribution? Here we prove that the ratios of the steady-state fluxes of quasi-first-order biochemical processes are invariant to energy perturbations of the discrete states and are only affected by the energy barriers. In other words, the nonequilibrium flux distribution is under kinetic and not thermodynamic control. We illustrate the generality of this result for three biological processes. For the network describing protein folding along competing pathways, the probabilities of proceeding via these pathways are shown to be invariant to the stability of the intermediates or to the presence of additional misfolded states. For the network describing protein synthesis, the error rate and the energy expenditure per peptide bond is proven to be independent of the stability of the intermediate states. For molecular motors such as myosin-V, the ratio of forward to backward steps and the number of adenosine 5'-triphosphate (ATP) molecules hydrolyzed per step is demonstrated to be invariant to energy perturbations of the intermediate states. These findings place important constraints on the ability of mutations and drug perturbations to affect the steady-state flux distribution for a wide class of biological processes.

Efficient algorithms for Bayesian Nearest Neighbor Gaussian Processes.

Project description:We consider alternate formulations of recently proposed hierarchical Nearest Neighbor Gaussian Process (NNGP) models (Datta et al., 2016a) for improved convergence, faster computing time, and more robust and reproducible Bayesian inference. Algorithms are defined that improve CPU memory management and exploit existing high-performance numerical linear algebra libraries. Computational and inferential benefits are assessed for alternate NNGP specifications using simulated datasets and remotely sensed light detection and ranging (LiDAR) data collected over the US Forest Service Tanana Inventory Unit (TIU) in a remote portion of Interior Alaska. The resulting data product is the first statistically robust map of forest canopy for the TIU.

Efficient Bayesian Function Optimization of Evolving Material Manufacturing Processes.

Project description:The scale-up of laboratory procedures to industrial production is the main challenge standing between ideation and the successful introduction of novel materials into commercial products. Retaining quality while ensuring high per-batch production yields is the main challenge. Batch processing and other dynamic strategies that preserve product quality can be applied, but they typically involve a variety of experimental parameters and functions that are difficult to optimize because of interdependencies that are often antagonistic. Adaptive Bayesian optimization is demonstrated here as a valuable support tool in increasing both the per-batch yield and quality of short polymer fibers, produced by wet spinning and shear dispersion methods. Through this approach, it is shown that short fiber dispersions with high yield and a specified, targeted fiber length distribution can be obtained with minimal cost of optimization, starting from sub-optimal processing conditions and minimal prior knowledge. The Bayesian function optimization demonstrated here for batch processing could be applied to other dynamic scale-up methods as well as to cases presenting higher dimensional challenges such as shape and structure optimization. This work shows the great potential of synergies between industrial processing, material engineering, and machine learning perspectives.
