Project description:DNA-binding proteins are fundamentally important in cellular processes. Several computational-based methods have been developed to improve the prediction of DNA-binding proteins in previous years. However, insufficient work has been done on the prediction of DNA-binding proteins from protein sequence information. In this paper, a novel predictor, DNABP (DNA-binding proteins), was designed to predict DNA-binding proteins using the random forest (RF) classifier with a hybrid feature. The hybrid feature contains two types of novel sequence features, which reflect information about the conservation of physicochemical properties of the amino acids, and the binding propensity of DNA-binding residues and non-binding propensities of non-binding residues. The comparisons with each feature demonstrated that these two novel features contributed most to the improvement in predictive ability. Furthermore, to improve the prediction performance of the DNABP model, feature selection using the minimum redundancy maximum relevance (mRMR) method combined with incremental feature selection (IFS) was carried out during the model construction. The results showed that the DNABP model could achieve 86.90% accuracy, 83.76% sensitivity, 90.03% specificity and a Matthews correlation coefficient of 0.727. High prediction accuracy and performance comparisons with previous research suggested that DNABP could be a useful approach to identify DNA-binding proteins from sequence information. Project description:Protein is closely related to life activities. As a kind of protein, DNA-binding protein plays an irreplaceable role in life activities. Therefore, it is very important to study DNA-binding protein, which is a subject worthy of study. Although traditional biotechnology has high precision, its cost and efficiency are increasingly unable to meet the needs of modern society. Machine learning methods can make up for the deficiencies of biological experimental techniques to a certain extent, but they are not as simple and fast as deep learning for data processing. In this paper, a deep learning framework based on parallel long and short-term memory(LSTM) and convolutional neural networks(CNN) was proposed to identify DNA-binding protein. This model can not only further extract the information and features of protein sequences, but also the features of evolutionary information. Finally, the two features are combined for training and testing. On the PDB2272 dataset, compared with PDBP_Fusion model, Accuracy(ACC) and Matthew's Correlation Coefficient (MCC) increased by 3.82% and 7.98% respectively. The experimental results of this model have certain advantages.

Project description:A new head pose estimation technique based on Random Forest (RF) and texture features for facial image analysis using a monocular camera is proposed in this paper, especially about how to efficiently combine the random forest and the features. In the proposed technique a randomized tree with useful attributes is trained to improve estimation accuracy and tolerance of occlusions and illumination. Specifically, a number of features including Multi-scale Block Local Block Pattern (MB-LBP) are extracted from an image, and random features such as the MB-LBP scale parameters, a block coordinate, and a layer of an image pyramid in the feature pool are used for training the tree. The randomized tree aims to maximize the information gain at each node while random samples traverse the nodes in the tree. To this aim, a split function considering the uniform property of the LBP feature is developed to move sample blocks to the left or the right children nodes. The trees are independently trained with random inputs, yet they are grouped to form a random forest so that the results collected from the trees are used for make the final decision. Precisely, we use a Maximum-A-Posteriori criterion in the decision. It is demonstrated with experimental results that the proposed technique provides significantly enhanced classification performance in the head pose estimation in various conditions of illumination, poses, expressions, and facial occlusions.

Project description:MotivationSingle-cell RNA sequencing (scRNA-seq) offers a powerful tool to dissect the complexity of biological tissues through cell sub-population identification in combination with clustering approaches. Feature selection is a critical step for improving the accuracy and interpretability of single-cell clustering. Existing feature selection methods underutilize the discriminatory potential of genes across distinct cell types. We hypothesize that incorporating such information could further boost the performance of single cell clustering.ResultsWe develop CellBRF, a feature selection method that considers genes' relevance to cell types for single-cell clustering. The key idea is to identify genes that are most important for discriminating cell types through random forests guided by predicted cell labels. Moreover, it proposes a class balancing strategy to mitigate the impact of unbalanced cell type distributions on feature importance evaluation. We benchmark CellBRF on 33 scRNA-seq datasets representing diverse biological scenarios and demonstrate that it substantially outperforms state-of-the-art feature selection methods in terms of clustering accuracy and cell neighborhood consistency. Furthermore, we demonstrate the outstanding performance of our selected features through three case studies on cell differentiation stage identification, non-malignant cell subtype identification, and rare cell identification. Project description:In spacecraft electrical signal characteristic data, there exists a large amount of data with high-dimensional features, a high computational complexity degree, and a low rate of identification problems, which causes great difficulty in fault diagnosis of spacecraft electronic load systems. This paper proposes a feature extraction method that is based on deep belief networks (DBN) and a classification method that is based on the random forest (RF) algorithm; The proposed algorithm mainly employs a multi-layer neural network to reduce the dimension of the original data, and then, classification is applied. Firstly, we use the method of wavelet denoising, which was used to pre-process the data. Secondly, the deep belief network is used to reduce the feature dimension and improve the rate of classification for the electrical characteristics data. Finally, we used the random forest algorithm to classify the data and comparing it with other algorithms. The experimental results show that compared with other algorithms, the proposed method shows excellent performance in terms of accuracy, computational efficiency, and stability in addressing spacecraft electrical signal data.

Project description:Oncogene is a special type of genes, which can promote the tumor initiation. Good study on oncogenes is helpful for understanding the cause of cancers. Experimental techniques in early time are quite popular in detecting oncogenes. However, their defects become more and more evident in recent years, such as high cost and long time. The newly proposed computational methods provide an alternative way to study oncogenes, which can provide useful clues for further investigations on candidate genes. Considering the limitations of some previous computational methods, such as lack of learning procedures and terming genes as individual subjects, a novel computational method was proposed in this study. The method adopted the features derived from multiple protein networks, viewing proteins in a system level. A classic machine learning algorithm, random forest, was applied on these features to capture the essential characteristic of oncogenes, thereby building the prediction model. All genes except validated oncogenes were ranked with a measurement yielded by the prediction model. Top genes were quite different from potential oncogenes discovered by previous methods, and they can be confirmed to become novel oncogenes. It was indicated that the newly identified genes can be essential supplements for previous results.

Project description:The Golgi apparatus is a crucial component of the inner membrane system in eukaryotic cells, playing a central role in protein biosynthesis. Dysfunction of the Golgi apparatus has been linked to neurodegenerative diseases. Accurate identification of sub-Golgi protein types is therefore essential for developing effective treatments for such diseases. Due to the expensive and time-consuming nature of experimental methods for identifying sub-Golgi protein types, various computational methods have been developed as identification tools. However, the majority of these methods rely solely on neighboring features in the protein sequence and neglect the crucial spatial structure information of the protein.To discover alternative methods for accurately identifying sub-Golgi proteins, we have developed a model called GASIDN. The GASIDN model extracts multi-dimension features by utilizing a 1D convolution module on protein sequences and a graph learning module on contact maps constructed from AlphaFold2.The model utilizes the deep representation learning model SeqVec to initialize protein sequences. GASIDN achieved accuracy values of 98.4% and 96.4% in independent testing and ten-fold cross-validation, respectively, outperforming the majority of previous predictors. To the best of our knowledge, this is the first method that utilizes multi-scale feature fusion to identify and locate sub-Golgi proteins. In order to assess the generalizability and scalability of our model, we conducted experiments to apply it in the identification of proteins from other organelles, including plant vacuoles and peroxisomes. The results obtained from these experiments demonstrated promising outcomes, indicating the effectiveness and versatility of our model. Project description:BackgroundMachine learning methodologies are gaining popularity for developing medical prediction models for datasets with a large number of predictors, particularly in the setting of clustered and longitudinal data. Binary Mixed Model (BiMM) forest is a promising machine learning algorithm which may be applied to develop prediction models for clustered and longitudinal binary outcomes. Although machine learning methods for clustered and longitudinal methods such as BiMM forest exist, feature selection has not been analyzed via data simulations. Feature selection improves the practicality and ease of use of prediction models for clinicians by reducing the burden of data collection. Thus, feature selection procedures are not only beneficial, but are often necessary for development of medical prediction models. In this study, we aim to assess feature selection within the BiMM forest setting for modeling clustered and longitudinal binary outcomes.MethodsWe conducted a simulation study to compare BiMM forest with feature selection (backward elimination or stepwise selection) to standard generalized linear mixed model feature selection methods (shrinkage and backward elimination). We also evaluated feature selection methods to develop models predicting mobility disability in older adults using the Health, Aging and Body Composition Study dataset as an example utilization of the proposed methodology.ResultsBiMM forest with backward elimination generally offered higher computational efficiency, similar or higher predictive performance (accuracy and area under the receiver operating curve), and similar or higher ability to identify correct features compared to linear methods for the different simulated scenarios. For predicting mobility disability in older adults, methods generally performed similarly in terms of accuracy, area under the receiver operating curve, and specificity; however, BiMM forest with backward elimination had the highest sensitivity.ConclusionsThis study is novel because it is the first investigation of feature selection for developing random forest prediction models for clustered and longitudinal binary outcomes. Results from the simulation study reveal that BiMM forest with backward elimination has the highest accuracy (performance and identification of correct features) and lowest computation time compared to other feature selection methods in some scenarios and similar performance in other scenarios. Many informatics datasets have clustered and longitudinal outcomes and results from this study suggest that BiMM forest with backward elimination may be beneficial for developing medical prediction models.

Project description:Penicillin-Binding Proteins are peptidases that play an important role in cell-wall biogenesis in bacteria and thus maintaining bacterial infections. A wide class of ?-lactam drugs are known to act on these proteins and inhibit bacterial infections by disrupting the cell-wall biogenesis pathway. Penicillin-Binding proteins have recently gained importance with the increase in the number of multi-drug resistant bacteria. In this work, we have collected a dataset of over 700 Penicillin-Binding and non-Penicillin Binding Proteins and extracted various sequence-related features. We then created models to classify the proteins into Penicillin-Binding and non-binding using supervised machine learning algorithms such as Support Vector Machines and Random Forest. We obtain a good classification performance for both the models using both the methods.

Project description:To identify non-coding RNA (ncRNA) signals within genomic regions, a classification tool was developed based on a hybrid random forest (RF) with a logistic regression model to efficiently discriminate short ncRNA sequences as well as long complex ncRNA sequences. This RF-based classifier was trained on a well-balanced dataset with a discriminative set of features and achieved an accuracy, sensitivity and specificity of 92.11%, 90.7% and 93.5%, respectively. The selected feature set includes a new proposed feature, SCORE. This feature is generated based on a logistic regression function that combines five significant features-structure, sequence, modularity, structural robustness and coding potential-to enable improved characterization of long ncRNA (lncRNA) elements. The use of SCORE improved the performance of the RF-based classifier in the identification of Rfam lncRNA families. A genome-wide ncRNA classification framework was applied to a wide variety of organisms, with an emphasis on those of economic, social, public health, environmental and agricultural significance, such as various bacteria genomes, the Arthrospira (Spirulina) genome, and rice and human genomic regions. Our framework was able to identify known ncRNAs with sensitivities of greater than 90% and 77.7% for prokaryotic and eukaryotic sequences, respectively.
