Vesicle shape transformations driven by confined active filaments.

ABSTRACT: In active matter systems, deformable boundaries provide a mechanism to organize internal active stresses. To study a minimal model of such a system, we perform particle-based simulations of an elastic vesicle containing a collection of polar active filaments. The interplay between the active stress organization due to interparticle interactions and that due to the deformability of the confinement leads to a variety of filament spatiotemporal organizations that have not been observed in bulk systems or under rigid confinement, including highly-aligned rings and caps. In turn, these filament assemblies drive dramatic and tunable transformations of the vesicle shape and its dynamics. We present simple scaling models that reveal the mechanisms underlying these emergent behaviors and yield design principles for engineering active materials with targeted shape dynamics.

Morphological transformations of vesicles with confined flexible filaments.

Project description:A fundamental understanding of cell shaping with confined flexible filaments, including microtubules, actin filaments, and engineered nanotubes, has been limited by the complex interplay between the cell membrane and encapsulated filaments. Here, combining theoretical modeling and molecular dynamics simulations, we investigate the packing of an open or closed filament inside a vesicle. Depending on the relative stiffness and size of the filament to the vesicle as well as the osmotic pressure, the vesicle could evolve from an axisymmetric configuration to a general configuration with a maximum of three reflection planes, and the filament could bend in or out of plane or even coil up. A plethora of system morphologies are determined. Morphological phase diagrams predicting conditions of shape and symmetry transitions are established. Organization of actin filaments or bundles, microtubules, and nanotube rings inside vesicles, liposomes, or cells are discussed. Our results provide a theoretical basis to understand cell shaping and cellular stability and to help guide the development and design of artificial cells and biohybrid microrobots.

Enhanced Dynamics of Confined Cytoskeletal Filaments Driven by Asymmetric Motors.

Project description:Cytoskeletal filaments and molecular motors facilitate the micron-scale force generation necessary for the distribution of organelles and the restructuring of the cytoskeleton within eukaryotic cells. Although the mesoscopic structure and the dynamics of such filaments have been studied in vitro and in vivo, their connection with filament polarity-dependent motor-mediated force generation is not well understood. Using 2D Brownian dynamics simulations, we study a dense, confined mixture of rigid microtubules (MTs) and active springs that have arms that cross-link neighboring MT pairs and move unidirectionally on the attached MT. We simulate depletion interactions between MTs using an attractive potential. We show that dimeric motors, with a motile arm on only one of the two MTs, produce large polarity-sorted MT clusters, whereas tetrameric motors, with motile arms on both microtubules, produce bundles. Furthermore, dimeric motors induce, on average, higher velocities between antialigned MTs than tetrameric motors. Our results, where MTs move faster near the confining wall, are consistent with experimental observations in Drosophila oocytes where enhanced microtubule activity is found close to the confining plasma membrane.

Visible light-driven efficient palladium catalyst turnover in oxidative transformations within confined frameworks.

Project description:Palladium catalyst turnover by reoxidation of a low-valent Pd species dominates the proceeding of an efficient oxidative transformation, but the state-of-the-art catalysis approaches still have great challenges from the perspectives of high efficiency, atom-economy and environmental-friendliness. Herein, we report a new strategy for addressing Pd reoxidation problem by the fabrication of spatially proximate IrIII photocatalyst and PdII catalyst into metal-organic framework (MOF), affording MOFs based Pd/photoredox catalysts UiO-67-Ir-PdX2 (X = OAc, TFA), which are systematically evaluated using three representative Pd-catalyzed oxidation reactions. Owing to the stabilization of single-site Pd and Ir catalysts by MOFs framework as well as the proximity of them favoring fast electron transfer, UiO-67-Ir-PdX2, under visible light, exhibits up to 25 times of Pd catalyst turnover number than the existing catalysis systems. Mechanism investigations theoretically corroborate the capability of MOFs based Pd/photoredox catalysis to regulate the competitive processes of Pd0 aggregation and reoxidation in Pd-catalyzed oxidation reactions.

Shape transformations in peptide-DNA coacervates driven by enzyme-catalyzed deacetylation.

Project description:Biomolecular condensates formed by liquid-liquid phase separation (LLPS) are important organizers of biochemistry in living cells. Condensate formation can be dynamically regulated, for example, by protein binding or enzymatic processes. However, how enzymatic reactions can influence condensate shape and control shape transformations is less well understood. Here, we design a model condensate that can be formed by the enzymatic deacetylation of a small peptide by sirtuin-3 in the presence of DNA. Interestingly, upon nucleation condensates initially form gel-like aggregates that gradually transform into spherical droplets, displaying fusion and wetting. This process is governed by sirtuin-3 concentration, as more enzyme results in a faster aggregate-to-liquid transformation of the condensates. The counterintuitive transformation of gel-like to liquid-like condensates with increasing interaction strength between the peptide and DNA is recapitulated by forming condensates with different peptides and nucleic acids at increasing salt concentrations. Close to the critical point where coacervates dissolve, gel-like aggregates are formed with short double stranded DNA, but not with single stranded DNA or weakly binding peptides, even though the coacervate salt resistance is similar. At lower salt concentrations the interaction strength increases, and spherical, liquid-like condensates are formed. We attribute this behavior to bending of the DNA by oppositely charged peptides, which becomes stronger as the system moves further into the two-phase region. Overall, this work shows that enzymes can induce shape transformations of condensates and that condensate material properties do not necessarily reveal their stability.

Emergent programmable behavior and chaos in dynamically driven active filaments.

Project description:How the behavior of cells emerges from their constituent subcellular biochemical and physical parts is an outstanding challenge at the intersection of biology and physics. A remarkable example of single-cell behavior occurs in the ciliate Lacrymaria olor, which hunts for its prey via rapid movements and protrusions of a slender neck, many times the size of the original cell body. The dynamics of this cell neck is powered by a coat of cilia across its length and tip. How a cell can program this active filamentous structure to produce desirable behaviors like search and homing to a target remains unknown. Here, we present an active filament model that allows us to uncover how a "program" (time sequence of active forcing) leads to "behavior" (filament shape dynamics). Our model captures two key features of this system-time-varying activity patterns (extension and compression cycles) and active stresses that are uniquely aligned with the filament geometry-a "follower force" constraint. We show that active filaments under deterministic, time-varying follower forces display rich behaviors including periodic and aperiodic dynamics over long times. We further show that aperiodicity occurs due to a transition to chaos in regions of a biologically accessible parameter space. We also identify a simple nonlinear iterated map of filament shape that approximately predicts long-term behavior suggesting simple, artificial "programs" for filament functions such as homing and searching space. Last, we directly measure the statistical properties of biological programs in L. olor, enabling comparisons between model predictions and experiments.

Active transformations of topological structures in light-driven nematic disclination networks.

Project description:SignificanceTopological defects are marvels of nature. Understanding their structures is important for their applications in, for example, directed self-assembly, sensing, and photonic devices. There is recent interest in active motion and transformation of topological defects in active nematics. In these nonequilibrium systems, however, the motion and transformation of disclinations are difficult to control, thereby hindering their applications. Here, we propose a surface-patterned system engendering periodic three-dimensional disclinations, which can be excited by light irradiation and undergo a programmable transformation between different topological states. Continuum simulations recapitulating these topological structures characterize the bending, breaking, and relinking events of the disclinations during the nonequilibrium process. Our work provides an alternative dynamic system in which active transformation of topological defects can be engineered.

Shape Transformations of Epithelial Shells.

Project description:Regulated deformations of epithelial sheets are frequently foreshadowed by patterning of their mechanical properties. The connection between patterns of cell properties and the emerging tissue deformations is studied in multiple experimental systems, but the general principles remain poorly understood. For instance, it is in general unclear what determines the direction in which the patterned sheet is going to bend and whether the resulting shape transformation will be discontinuous or smooth. Here these questions are explored computationally, using vertex models of epithelial shells assembled from prismlike cells. In response to rings and patches of apical cell contractility, model epithelia smoothly deform into invaginated or evaginated shapes similar to those observed in embryos and tissue organoids. Most of the observed effects can be captured by a simpler model with polygonal cells, modified to include the effects of the apicobasal polarity and natural curvature of epithelia. Our models can be readily extended to include the effects of multiple constraints and used to describe a wide range of morphogenetic processes.

Inferring shape transformations in a drawing task.

Project description:Many objects and materials in our environment are subject to transformations that alter their shape. For example, branches bend in the wind, ice melts, and paper crumples. Still, we recognize objects and materials across these changes, suggesting we can distinguish an object's original features from those caused by the transformations ("shape scission"). Yet, if we truly understand transformations, we should not only be able to identify their signatures but also actively apply the transformations to new objects (i.e., through imagination or mental simulation). Here, we investigated this ability using a drawing task. On a tablet computer, participants viewed a sample contour and its transformed version, and were asked to apply the same transformation to a test contour by drawing what the transformed test shape should look like. Thus, they had to (i) infer the transformation from the shape differences, (ii) envisage its application to the test shape, and (iii) draw the result. Our findings show that drawings were more similar to the ground truth transformed test shape than to the original test shape-demonstrating the inference and reproduction of transformations from observation. However, this was only observed for relatively simple shapes. The ability was also modulated by transformation type and magnitude but not by the similarity between sample and test shapes. Together, our findings suggest that we can distinguish between representations of original object shapes and their transformations, and can use visual imagery to mentally apply nonrigid transformations to observed objects, showing how we not only perceive but also 'understand' shape.

Active boundary layers in confined active nematics.

Project description:The role of boundary layers in conventional liquid crystals is commonly related to the mesogen anchoring on confining walls. In the classical view, anchoring enslaves the orientational field of the passive material under equilibrium conditions. In this work, we show that an active nematic can develop active boundary layers that topologically polarize the confining walls. We find that negatively-charged defects accumulate in the boundary layer, regardless of the wall curvature, and they influence the overall dynamics of the system to the point of fully controlling the behavior of the active nematic in situations of strong confinement. Further, we show that wall defects exhibit behaviors that are essentially different from those of their bulk counterparts, such as high motility or the ability to recombine with another defect of like-sign topological charge. These exotic behaviors result from a change of symmetry induced by the wall in the director field around the defect. Finally, we suggest that the collective dynamics of wall defects might be described in terms of a model equation for one-dimensional spatio-temporal chaos.

A key goal of contemporary research in the field of nitrogen chemistry is to minimize the use of fossil fuels by developing more efficient heterogeneous, homogeneous, photo-, and electrocatalytic processes or by adapting the enzymatic processes underlying the natural nitrogen cycle. These approaches, as well as the challenges involved, are discussed in this Review.
