Project description:Intensification of fires and grazing by large herbivores has caused population declines in small vertebrates in many ecosystems worldwide. Impacts are rarely direct, and usually appear driven via indirect pathways, such as changes to predator-prey dynamics. Fire events and grazing may improve habitat and/or hunting success for the predators of small mammals, however, such impacts have not been documented. To test for such an interaction, we investigated fine-scale habitat selection by feral cats in relation to fire, grazing and small-mammal abundance. Our study was conducted in north-western Australia, where small mammal populations are sensitive to changes in fire and grazing management. We deployed GPS collars on 32 cats in landscapes with contrasting fire and grazing treatments. Fine-scale habitat selection was determined using discrete choice modelling of cat movements. We found that cats selected areas with open grass cover, including heavily-grazed areas. They strongly selected for areas recently burnt by intense fires, but only in habitats that typically support high abundance of small mammals. Intense fires and grazing by introduced herbivores created conditions that are favoured by cats, probably because their hunting success is improved. This mechanism could explain why, in northern Australia, impacts of feral cats on small mammals might have increased. Our results suggest the impact of feral cats could be reduced in most ecosystems by maximising grass cover, minimising the incidence of intense fires, and reducing grazing by large herbivores.

Project description:Deterioration of groundwater quality due to nitrate loss from intensive agricultural systems can only be mitigated if methods for in-situ monitoring of nitrate leaching under active farmers' fields are available. In this study, three methods were used in parallel to evaluate their spatial and temporal differences, namely ion-exchange resin-based Self-Integrating Accumulators (SIA), soil coring for extraction of mineral N (Nmin) from 0 to 90 cm in Mid-October (pre-winter) and Mid-February (post-winter), and Suction Cups (SCs) complemented by a HYDRUS 1D model. The monitoring, conducted from 2017 to 2020 in the Gäu Valley in the Swiss Central Plateau, covered four agricultural fields. The crop rotations included grass-clover leys, canola, silage maize and winter cereals. The monthly resolution of SC samples allowed identifying a seasonal pattern, with a nitrate concentration build-up during autumn and peaks in winter, caused by elevated water percolation to deeper soil layers in this period. Using simulated water percolation values, SC concentrations were converted into fluxes. SCs sampled 30% less N-losses on average compared to SIA, which collect also the wide macropore and preferential flows. The difference between Nmin content in autumn and spring was greater than nitrate leaching measured with either SIA or SCs. This observation indicates that autumn Nmin was depleted not only by leaching but also by plant and microbial N uptake and gaseous losses. The positive correlation between autumn Nmin content and leaching fluxes determined by either SCs or SIA suggests autumn Nmin as a useful relative but not absolute indicator for nitrate leaching. In conclusion, all three monitoring techniques are suited to indicate N leaching but represent different transport and cycling processes and vary in spatio-temporal resolution. The choice of monitoring method mainly depends (1) on the project's goals and financial budget and (2) on the soil conditions. Long-term data, and especially the combination of methods, increase process understanding and generate knowledge beyond a pure methodological comparison.

Project description:Wind turbines remove kinetic energy from the atmospheric flow, which reduces wind speeds and limits generation rates of large wind farms. These interactions can be approximated using a vertical kinetic energy (VKE) flux method, which predicts that the maximum power generation potential is 26% of the instantaneous downward transport of kinetic energy using the preturbine climatology. We compare the energy flux method to the Weather Research and Forecasting (WRF) regional atmospheric model equipped with a wind turbine parameterization over a 10(5) km2 region in the central United States. The WRF simulations yield a maximum generation of 1.1 We⋅m(-2), whereas the VKE method predicts the time series while underestimating the maximum generation rate by about 50%. Because VKE derives the generation limit from the preturbine climatology, potential changes in the vertical kinetic energy flux from the free atmosphere are not considered. Such changes are important at night when WRF estimates are about twice the VKE value because wind turbines interact with the decoupled nocturnal low-level jet in this region. Daytime estimates agree better to 20% because the wind turbines induce comparatively small changes to the downward kinetic energy flux. This combination of downward transport limits and wind speed reductions explains why large-scale wind power generation in windy regions is limited to about 1 We⋅m(-2), with VKE capturing this combination in a comparatively simple way.

Project description:Despite public concern on the role of free-roaming cats as reservoirs of zoonotic agents, little is known about the influence of urban and peri-urban landscapes on the exposure risk. We evaluated the seroprevalence of three zoonotic agents (Chlamydia felis, Coxiella burnetii and Toxoplasma gondii) in domestic cats (Felis catus). Two hundred and ninety-one free-roaming cats were trapped in Murcia municipality (Southeast Spain), and their sera were tested for specific antibodies against T. gondii using a modified agglutination test (MAT), and for C. felis, C. burnetii and feline immunodeficiency virus (FIV) antibodies with ELISA technique. Pathogen seroprevalence at 95% CI was calculated for each sex and age category (up to and over 12 months) and compared with a chi-squared test. The role of human population density and urban landscape characteristics on the risk of pathogen exposure in the cat population was explored using generalized linear models. Seropositivity against a single pathogen was found in 60% of the cats, while 19% was seropositive for two or three pathogens. Seroprevalence of C. felis was 8% (CI95% : 5-11), 37% (CI95% : 31-42) for C. burnetii and 42% (CI95% : 36-47) for T. gondii. In addition to these three pathogens, FIV seropositivity was low (1%, CI95% : -0.1 to 2) and adult cats were more likely to be seropositive to C. burnetii than young individuals (OR: 2.3, CI95% : 1.2-4.2). No sex or age class differences in seroprevalence were observed for the rest of the pathogens. Seropositivity was correlated with water surface areas for C. felis, and not with crop areas. Coxiella burnetii seropositivity was correlated with the percentage of urban areas (continuous with only buildings and discontinuous, that include buildings, parks, and pedestrian and urban green areas), human population size and peri-urban areas with shrubs, and not correlated with other agricultural landscapes (orchards and crop areas). However, the seroprevalence of T. gondii was only associated with agricultural landscapes such as orchards. The detection of hotspot areas of high pathogen exposure risk is the basis for municipal services to implement surveillance and risk factor control campaigns in specific-risk areas, including (a) efficient health management of urban cat colonies by geographical location, population census and health status monitoring of the components of each cat colony, (b) improvement of hygiene and sanitary conditions at the feeding points of the cat colony and (c) free-roaming cat trapping for health monitoring and, in the long term, to know the evolution of the health status of their populations.

Project description:Robustness measures the performance of estimation methods when they work under non-ideal conditions. We compared the robustness of artificial neural networks (ANNs) and multilinear fitting (MLF) methods in estimating respiratory system compliance (C RS) during mechanical ventilation (MV). Twenty-four anaesthetized pigs underwent MV. Airway pressure, flow and volume were recorded at fixed intervals after the induction of acute lung injury. After consecutive mechanical breaths, an inspiratory pause (BIP) was applied in order to calculate CRS using the interrupter technique. From the breath preceding the BIP, ANN and MLF had to compute CRS in the presence of two types of perturbations: transient sensor disconnection (TD) and random noise (RN). Performance of the two methods was assessed according to Bland and Altman. The ANN presented a higher bias and scatter than MLF during the application of RN, except when RN was lower than 2% of peak airway pressure. During TD, MLF algorithm showed a higher bias and scatter than ANN. After the application of RN, ANN and MLF maintain a stable performance, although MLF shows better results. ANNs have a more stable performance and yield a more robust estimation of C RS than MLF in conditions of transient sensor disconnection.

Project description:Small felids influence ecosystem dynamics through prey and plant population changes. Although most of these species are threatened, they are accorded one of the lowest research efforts of all felids, and we lack basic information about them. Many felids occur in sympatry, where intraguild competition is frequent. Therefore, assessing the role of interspecific interactions along with the relative importance of landscape characteristics is necessary to understand how these species co-occur in space. Here, we selected three morphologically similar and closely related species of small Neotropical cats to evaluate the roles of interspecific interactions, geomorphometry, environmental, and anthropogenic landscape characteristics on their habitat use. We collected data with camera trapping and scat sampling in a large protected Atlantic forest remnant (35,000 ha). Throughout occupancy modeling we investigated whether these species occur together more or less frequently than would be expected by chance, while dealing with imperfect detection and incorporating possible habitat preferences into the models. We used occupancy as a measure of their habitat use. Although intraguild competition can be an important determinant of carnivore assemblages, in our system, we did not find evidence that one species affects the habitat use of the other. Evidence suggested that proximity to the nature reserve (a more protected area) was a more important driver of Neotropical spotted cats' occurrence than interspecific interactions or geomorphometry and environmental landscape characteristics-even though our entire study area is under some type of protection. This suggests that small felids can be sensitive to the area protection status, emphasizing the importance of maintaining and creating reserves and other areas with elevated protection for the proper management and conservation of the group.

Project description:Statistical methods for phylogeny estimation, especially maximum likelihood (ML), offer high accuracy with excellent theoretical properties. However, RAxML, the current leading method for large-scale ML estimation, can require weeks or longer when used on datasets with thousands of molecular sequences. Faster methods for ML estimation, among them FastTree, have also been developed, but their relative performance to RAxML is not yet fully understood. In this study, we explore the performance with respect to ML score, running time, and topological accuracy, of FastTree and RAxML on thousands of alignments (based on both simulated and biological nucleotide datasets) with up to 27,634 sequences. We find that when RAxML and FastTree are constrained to the same running time, FastTree produces topologically much more accurate trees in almost all cases. We also find that when RAxML is allowed to run to completion, it provides an advantage over FastTree in terms of the ML score, but does not produce substantially more accurate tree topologies. Interestingly, the relative accuracy of trees computed using FastTree and RAxML depends in part on the accuracy of the sequence alignment and dataset size, so that FastTree can be more accurate than RAxML on large datasets with relatively inaccurate alignments. Finally, the running times of RAxML and FastTree are dramatically different, so that when run to completion, RAxML can take several orders of magnitude longer than FastTree to complete. Thus, our study shows that very large phylogenies can be estimated very quickly using FastTree, with little (and in some cases no) degradation in tree accuracy, as compared to RAxML.

Project description:Supercooled liquids undergo complicated structural relaxation processes, which have been a long-standing problem in both experimental and theoretical aspects of condensed matter physics. In particular, past experiments widely observed for many types of molecular liquids that relaxation dynamics separated into two distinct processes at low temperatures. One of the possible interpretations is that this separation originates from the two-scale hierarchical topography of the potential energy landscape; however, it has never been verified. Molecular dynamics simulations are a promising approach to tackle this issue, but we must overcome laborious difficulties. First, we must handle a model of molecular liquids that is computationally demanding compared to simple spherical models, which have been intensively studied but show only a slower process: α relaxation. Second, we must reach a sufficiently low-temperature regime where the two processes become well-separated. Here, we handle an asymmetric dimer system that exhibits a faster process: Johari-Goldstein β relaxation. Then, we employ the parallel tempering method to access the low-temperature regime. These laborious efforts enable us to investigate the potential energy landscape in detail and unveil the first direct evidence of the topographic hierarchy that induces the β relaxation. We also successfully characterize the microscopic motions of particles during each relaxation process. Finally, we study the correlation between low-frequency modes and two relaxation processes. Our results establish a fundamental and comprehensive understanding of experimentally observed relaxation dynamics in supercooled liquids.

Project description:BackgroundUnderwater visual surveys (UVSs) for monitoring fish communities are preferred over fishing surveys in certain habitats, such as rocky or coral reefs and seagrass beds and are the standard monitoring tool in many cases, especially in protected areas. However, despite their wide application there are potential biases, mainly due to imperfect detectability and the behavioral responses of fish to the observers.MethodsThe performance of two methods of UVSs were compared to test whether they give similar results in terms of fish population density, occupancy, species richness, and community composition. Distance sampling (line transects) and plot sampling (strip transects) were conducted at 31 rocky reef sites in the Aegean Sea (Greece) using SCUBA diving.ResultsLine transects generated significantly higher values of occupancy, species richness, and total fish density compared to strip transects. For most species, density estimates differed significantly between the two sampling methods. For secretive species and species avoiding the observers, the line transect method yielded higher estimates, as it accounted for imperfect detectability and utilized a larger survey area compared to the strip transect method. On the other hand, large-scale spatial patterns of species composition were similar for both methods.DiscussionOverall, both methods presented a number of advantages and limitations, which should be considered in survey design. Line transects appear to be more suitable for surveying secretive species, while strip transects should be preferred at high fish densities and for species of high mobility.

Project description:This case report describes the history and presentation of two cats with presumed gabapentin-induced myoclonus. Although this phenomenon is well documented in people, there are no previous reports in cats. Both cats in the current report had International Renal Interest Society (IRIS) stage 2 chronic kidney disease, a history of seizures (one generalized, one focal), and received gabapentin before veterinary hospital visits to alleviate anxiety (doses in the range of 11.8-16.4 mg/kg). While in the hospital, both cats were noted to have intermittent short jerks of the head that were different from the seizure activity previously noted by their owners at home. These cases appear to be the first published reports of this potential adverse effect of gabapentin in cats and risk factors in the present cases mirror those described in people. Clinicians should be aware of the potential for this phenomenon in cats receiving recommended doses of gabapentin, and future studies should focus on the role of chronic kidney disease and other neurologic conditions as risk factors for development of this condition.
