Complete mitochondrial genomes of endemic charr of the genus Salvelinus from Lake Nachikinskoe (Kamchatka, Russia)

ABSTRACT: Abstract The complete mitochondrial genomes were sequenced from three individuals of the endemic charr Salvelinus sp. 4 [ from Lake Nachikinskoe (Kamchatka, Russia). The complete mitochondrial genomes were 16,654 bp in size; the genome organization and GC content (45.6%) was consistent with charr mitochondrial genomes published previously. The low level of sequence divergence detected between the Salvelinus sp. 4 and the GenBank Salvelinus taranetzi genomes indicated recent divergence and their origin from a common ancestor. Our results could play an essential role in resolving the conflict over current taxonomic status of endemic charr in genus Salvelinus.

Project description:The complete mitochondrial genomes were sequenced in three individuals of Arctic charr Salvelinus alpinus alpinus. The genome sequences were 16,655 and 16,657 bp in length, and the gene arrangement, composition, and size are very similar to the charr genomes published previously. The difference between the three genomes studied is low, 0.09%. The level of sequence divergence between S. alpinus alpinus and S. alpinus oquassa inferred from the complete mitochondrial genomes is relatively low (0.36%), indicating recent divergence of the taxa and/or potential historical hybridization between different lineages upon secondary contact.

The gut microbiota of Cystidicola farionis parasitizing the swim bladder of the nosed charr morph Salvelinus malma complex in Lake Kronotskoe (Kamchatka, Russia).

Project description:Using the approach of sequencing the V3-V4 region of the 16S rRNA gene, we have analyzed the bacterial diversity associated with the gut and "body" (other parts of nematode after dissection: cuticle, epidermis and longitudinal muscles, etc) of Cystidicola farionis parasitizing the swim bladder of different morphotypes of the nosed charr. Comparisons of the gut microbiota of nematodes with their "body" has revealed that the associated microbiota are closely related to each other. Taxonomic analysis indicated that the relative abundances of the dominant nematode-associated bacteria varied with individual fish. The common dominant microbiota of the gut and "body" of nematodes were represented by Aeromonas, Pseudomonas, Shewanella, and Yersinia, while the associated microbiota of the swim bladder of the nosed charr was dominated by Acinetobacter, Cetobacterium, Pajaroellobacter, Paracoccus, Pseudomonas, Shewanella. By comparing the associated microbiota of nematode parasitizing the different morphotypes of the nosed charr the difference in richness estimates (number of OTU's and Chao1) were revealed between the N1g and N2 morphs.

Project description:The complete mitochondrial genomes were sequenced in two individuals of charr Salvelinus alpinus erythrinus from Arctic Canada. The genome sequences were 16,652 bp in length; the genome organization and GC content (45.6%) are consistent with those of charr mitochondrial genomes published previously. The difference between the two genomes studied is low, 0.02%. Our results indicate the phylogenetic closeness of S. alpinus erythrinus and Salvelinus sp. 4 from Lake Nachikinskoe, Kamchatka and their origin from a common ancestor.

The genome sequences are 16,654 bp in size, and the gene arrangement, composition, and size are very similar to the charr genomes published previously. The difference between the two genomes studied is low, 0.05%. The present study confirms the independent taxonomic status of S. taranetzi within the genus Salvelinus. The level of sequence divergence between S. taranetzi and Salvelinus alpinus inferred from the complete mitochondrial genomes is relatively low (1.1%), indicating recent divergence of the species.

First report of the mitochondrial DNA sequences of Chukchi Charr (Salvelinus andriashevi, Salmonidae).

Project description:Three mitochondrial DNA regions were sequenced in two individuals of the Chukchi charr Salvelinus andriashevi from Lake Istihed (Chukotka): the entire gene sequences of cytochrome b and cytochrome c oxidase-1, and control region. The low level of sequence divergence detected between the sequences suggests that S. andriashevi is probably an isolated population of the Taranetz charr S. taranetzi. The genealogy of mtDNA haplotypes confirms the phylogenetic closeness of S. andriashevi, S. taranetzi, Salvelinus sp. 4 (Lake Nachikinskoe), S. krogiusae (Lake Dal'nee), S. boganidae and S. elgyticus (Lake Elgygytgyn), and S. a. erythrinus (NWT).

Metagenome-assembled genomes provide new insight into the microbial diversity of two thermal pools in Kamchatka, Russia.

Project description:Culture-independent methods have contributed substantially to our understanding of global microbial diversity. Recently developed algorithms to construct whole genomes from environmental samples have further refined, corrected and revolutionized understanding of the tree of life. Here, we assembled draft metagenome-assembled genomes (MAGs) from environmental DNA extracted from two hot springs within an active volcanic ecosystem on the Kamchatka peninsula, Russia. This hydrothermal system has been intensively studied previously with regard to geochemistry, chemoautotrophy, microbial isolation, and microbial diversity. We assembled genomes of bacteria and archaea using DNA that had previously been characterized via 16S rRNA gene clone libraries. We recovered 36 MAGs, 29 of medium to high quality, and inferred their placement in a phylogenetic tree consisting of 3,240 publicly available microbial genomes. We highlight MAGs that were taxonomically assigned to groups previously underrepresented in available genome data. This includes several archaea (Korarchaeota, Bathyarchaeota and Aciduliprofundum) and one potentially new species within the bacterial genus Sulfurihydrogenibium. Putative functions in both pools were compared and are discussed in the context of their diverging geochemistry. This study adds comprehensive information about phylogenetic diversity and functional potential within two hot springs in the caldera of Kamchatka.

Behavioural thermoregulatory tactics in lacustrine brook charr, Salvelinus fontinalis.

Project description:The need to vary body temperature to optimize physiological processes can lead to thermoregulatory behaviours, particularly in ectotherms. Despite some evidence of within-population phenotypic variation in thermal behaviour, the occurrence of alternative tactics of this behaviour is rarely explicitly considered when studying natural populations. The main objective of this study was to determine whether different thermal tactics exist among individuals of the same population. We studied the behavioural thermoregulation of 33 adult brook charr in a stratified lake using thermo-sensitive radio transmitters that measured hourly individual temperature over one month. The observed behavioural thermoregulatory patterns were consistent between years and suggest the existence of four tactics: two "warm" tactics with both crepuscular and finer periodicities, with or without a diel periodicity, and two "cool" tactics, with or without a diel periodicity. Telemetry data support the above findings by showing that the different tactics are associated with different patterns of diel horizontal movements. Taken together, our results show a clear spatio-temporal segregation of individuals displaying different tactics, suggesting a reduction of niche overlap. To our knowledge, this is the first study showing the presence of behavioural thermoregulatory tactics in a vertebrate.

The Arctic charr (Salvelinus alpinus) genome and transcriptome assembly.

Project description:Arctic charr have a circumpolar distribution, persevere under extreme environmental conditions, and reach ages unknown to most other salmonids. The Salvelinus genus is primarily composed of species with genomes that are structured more like the ancestral salmonid genome than most Oncorhynchus and Salmo species of sister genera. It is thought that this aspect of the genome may be important for local adaptation (due to increased recombination) and anadromy (the migration of fish from saltwater to freshwater). In this study, we describe the generation of a new genetic map, the sequencing and assembly of the Arctic charr genome (GenBank accession: GCF_002910315.2) using the newly created genetic map and a previous genetic map, and present several analyses of the Arctic charr genes and genome assembly. The newly generated genetic map consists of 8,574 unique genetic markers and is similar to previous genetic maps with the exception of three major structural differences. The N50, identified BUSCOs, repetitive DNA content, and total size of the Arctic charr assembled genome are all comparable to other assembled salmonid genomes. An analysis to identify orthologous genes revealed that a large number of orthologs could be identified between salmonids and many appear to have highly conserved gene expression profiles between species. Comparing orthologous gene expression profiles may give us a better insight into which genes are more likely to influence species specific phenotypes.

Density-dependent diel activity in stream-dwelling Arctic charr Salvelinus alpinus.

Project description:Intraspecific competition plays a significant role in shaping how animals use and share habitats in space and time. However, the way individuals may modify their diel activity in response to increased competition has received limited attention. We used juvenile (age 1+) Arctic charr Salvelinus alpinus to test the prediction that individuals at high population density are more active and distribute their foraging activity over a greater portion of the 24-h cycle than individuals at low population density. Individually tagged fish were stocked in seminatural stream enclosures at low (2 fish/m(2)) and high (6 fish/m(2)) density. During each of two 2-week experimental rounds, activity of all fish within each enclosure was recorded every 3 h over seven 24-h cycles. At high density, fish were more active and distributed their activity over a greater portion of the 24-h cycle, with increased activity particularly at crepuscular times. Fluctuations in ecological conditions (e.g., water temperature and light intensity) also affected activity. Fish at high density grew as fast as fish at low density. This study demonstrates that individuals exhibit a degree of behavioral flexibility in their response to changes in ecological conditions and suggests that intraspecific competition can cause animals to modify temporal aspects of their activity to gain access to resources and maintain growth.

Genotyping Strategies Using ddRAD Sequencing in Farmed Arctic Charr (Salvelinus alpinus).

Project description:Incorporation of genomic technologies into fish breeding programs is a modern reality, promising substantial advances regarding the accuracy of selection, monitoring the genetic diversity and pedigree record verification. Single nucleotide polymorphism (SNP) arrays are the most commonly used genomic tool, but the investments required make them unsustainable for emerging species, such as Arctic charr (Salvelinus alpinus), where production volume is low. The requirement to genotype a large number of animals for breeding practices necessitates cost effective genotyping approaches. In the current study, we used double digest restriction site-associated DNA (ddRAD) sequencing of either high or low coverage to genotype Arctic charr from the Swedish national breeding program and performed analytical procedures to assess their utility in a range of tasks. SNPs were identified and used for deciphering the genetic structure of the studied population, estimating genomic relationships and implementing an association study for growth-related traits. Missing information and underestimation of heterozygosity in the low coverage set were limiting factors in genetic diversity and genomic relationship analyses, where high coverage performed notably better. On the other hand, the high coverage dataset proved to be valuable when it comes to identifying loci that are associated with phenotypic traits of interest. In general, both genotyping strategies offer sustainable alternatives to hybridization-based genotyping platforms and show potential for applications in aquaculture selective breeding.
