Project description:During the COVID-19 pandemic, dermatologists reported an array of different cutaneous manifestations of the disease. It is challenging to discriminate COVID-19-related cutaneous manifestations from other closely resembling skin lesions. The aim of this study was to generate and evaluate a novel CNN (Convolutional Neural Network) ensemble architecture for detection of COVID-19-associated skin lesions from clinical images. An ensemble model of three different CNN-based algorithms was trained with clinical images of skin lesions from confirmed COVID-19 positive patients, healthy controls as well as 18 other common skin conditions, which included close mimics of COVID-19 skin lesions such as urticaria, varicella, pityriasis rosea, herpes zoster, bullous pemphigoid and psoriasis. The multi-class model demonstrated an overall top-1 accuracy of 86.7% for all 20 diseases. The sensitivity and specificity of COVID-19-rash detection were found to be 84.2 ± 5.1% and 99.5 ± 0.2%, respectively. The positive predictive value, NPV and area under curve values for COVID-19-rash were 88.0 ± 5.6%, 99.4 ± 0.2% and 0.97 ± 0.25, respectively. The binary classifier had a mean sensitivity, specificity and accuracy of 76.81 ± 6.25%, 99.77 ± 0.14% and 98.91 ± 0.17%, respectively for COVID-19 rash. The model was robust in detection of all skin lesions on both white and skin of color, although only a few images of COVID-19-associated skin lesions from skin of color were available. To our best knowledge, this is the first machine learning-based study for automated detection of COVID-19 based on skin images and may provide a useful decision support tool for physicians to optimize contact-free COVID-19 triage, differential diagnosis of skin lesions and patient care.

Project description:Recently, coronavirus disease (COVID-19) has caused a serious effect on the healthcare system and the overall global economy. Doctors, researchers, and experts are focusing on alternative ways for the rapid detection of COVID-19, such as the development of automatic COVID-19 detection systems. In this paper, an automated detection scheme named EMCNet was proposed to identify COVID-19 patients by evaluating chest X-ray images. A convolutional neural network was developed focusing on the simplicity of the model to extract deep and high-level features from X-ray images of patients infected with COVID-19. With the extracted features, binary machine learning classifiers (random forest, support vector machine, decision tree, and AdaBoost) were developed for the detection of COVID-19. Finally, these classifiers' outputs were combined to develop an ensemble of classifiers, which ensures better results for the dataset of various sizes and resolutions. In comparison with other recent deep learning-based systems, EMCNet showed better performance with 98.91% accuracy, 100% precision, 97.82% recall, and 98.89% F1-score. The system could maintain its great importance on the automatic detection of COVID-19 through instant detection and low false negative rate.

Project description:Artificial neural networks (ANNs) providing sophisticated, power-efficient classification are finding their way into thin-film electronics. Thin-film technologies require robust, layout-efficient devices with facile manufacturability. Here, we show how the multimodal transistor's (MMT's) transfer characteristic, with linear dependence in saturation, replicates the rectified linear unit (ReLU) activation function of convolutional ANNs (CNNs). Using MATLAB, we evaluate CNN performance using systematically distorted ReLU functions, then substitute measured and simulated MMT transfer characteristics as proxies for ReLU. High classification accuracy is maintained, despite large variations in geometrical and electrical parameters, as CNNs use the same activation functions for training and classification.

Project description:Sample size estimation is a crucial step in experimental design but is understudied in the context of deep learning. Currently, estimating the quantity of labeled data needed to train a classifier to a desired performance, is largely based on prior experience with similar models and problems or on untested heuristics. In many supervised machine learning applications, data labeling can be expensive and time-consuming and would benefit from a more rigorous means of estimating labeling requirements. Here, we study the problem of estimating the minimum sample size of labeled training data necessary for training computer vision models as an exemplar for other deep learning problems. We consider the problem of identifying the minimal number of labeled data points to achieve a generalizable representation of the data, a minimum converging sample (MCS). We use autoencoder loss to estimate the MCS for fully connected neural network classifiers. At sample sizes smaller than the MCS estimate, fully connected networks fail to distinguish classes, and at sample sizes above the MCS estimate, generalizability strongly correlates with the loss function of the autoencoder. We provide an easily accessible, code-free, and dataset-agnostic tool to estimate sample sizes for fully connected networks. Taken together, our findings suggest that MCS and convergence estimation are promising methods to guide sample size estimates for data collection and labeling prior to training deep learning models in computer vision.

Project description:There is a wide variety of effects of Alzheimer's disease (AD), a neurodegenerative disease that can lead to cognitive decline, deterioration of daily life, and behavioral and psychological changes. A polymorphism of the ApoE gene ε 4 is considered a genetic risk factor for Alzheimer's disease. The purpose of this paper is to demonstrate that single-nucleotide polymorphic markers (SNPs) have a causal relationship with quantitative PET imaging traits. Additionally, the classification of AD is based on the frequency of brain tissue variations in PET images using a combination of k-nearest-neighbor (KNN), support vector machine (SVM), linear discrimination analysis (LDA), and convolutional neural network (CNN) techniques. According to the results, the suggested SNPs appear to be associated with quantitative traits more strongly than the SNPs in the ApoE genes. Regarding the classification result, the highest accuracy is obtained by the CNN with 91.1%. These results indicate that the KNN and CNN methods are beneficial in diagnosing AD. Nevertheless, the LDA and SVM are demonstrated with a lower level of accuracy.

Project description:BackgroundGene interactions play a central role in transcriptional networks. Many studies have performed genome-wide expression analysis to reconstruct regulatory networks to investigate disease processes. Since biological processes are outcomes of regulatory gene interactions, this paper develops a system biology approach to infer function-dependent transcriptional networks modulating phenotypic traits, which serve as a classifier to identify tissue states. Due to gene interactions taken into account in the analysis, we can achieve higher classification accuracy than existing methods.ResultsOur system biology approach is carried out by the Bayesian networks framework. The algorithm consists of two steps: gene filtering by Bayes factor followed by collinearity elimination via network learning. We validate our approach with two clinical data. In the study of lung cancer subtypes discrimination, we obtain a 25-gene classifier from 111 training samples, and the test on 422 independent samples achieves 95% classification accuracy. In the study of thoracic aortic aneurysm (TAA) diagnosis, 61 samples determine a 34-gene classifier, whose diagnosis accuracy on 33 independent samples achieves 82%. The performance comparisons with three other popular methods, PCA/LDA, PAM, and Weighted Voting, confirm that our approach yields superior classification accuracy and a more compact signature.ConclusionsThe system biology approach presented in this paper is able to infer function-dependent transcriptional networks, which in turn can classify biological samples with high accuracy. The validation of our classifier using clinical data demonstrates the promising value of our proposed approach for disease diagnosis.

Project description:Recent CASP experiments have witnessed exciting progress on folding large-size non-humongous proteins with the assistance of co-evolution based contact predictions. The success is however anecdotal due to the requirement of the contact prediction methods for the high volume of sequence homologs that are not available to most of the non-humongous protein targets. Development of efficient methods that can generate balanced and reliable contact maps for different type of protein targets is essential to enhance the success rate of the ab initio protein structure prediction.We developed a new pipeline, NeBcon, which uses the naïve Bayes classifier (NBC) theorem to combine eight state of the art contact methods that are built from co-evolution and machine learning approaches. The posterior probabilities of the NBC model are then trained with intrinsic structural features through neural network learning for the final contact map prediction. NeBcon was tested on 98 non-redundant proteins, which improves the accuracy of the best co-evolution based meta-server predictor by 22%; the magnitude of the improvement increases to 45% for the hard targets that lack sequence and structural homologs in the databases. Detailed data analysis showed that the major contribution to the improvement is due to the optimized NBC combination of the complementary information from both co-evolution and machine learning predictions. The neural network training also helps to improve the coupling of the NBC posterior probability and the intrinsic structural features, which were found particularly important for the proteins that do not have sufficient number of homologous sequences to derive reliable co-evolution profiles.On-line server and standalone package of the program are available at http://zhanglab.ccmb.med.umich.edu/NeBcon/ .zhng@umich.edu.Supplementary data are available at Bioinformatics online.

Project description:With the introduction of various advanced deep learning algorithms, initiatives for image classification systems have transitioned over from traditional machine learning algorithms (e.g., SVM) to Convolutional Neural Networks (CNNs) using deep learning software tools. A prerequisite in applying CNN to real world applications is a system that collects meaningful and useful data. For such purposes, Wireless Image Sensor Networks (WISNs), that are capable of monitoring natural environment phenomena using tiny and low-power cameras on resource-limited embedded devices, can be considered as an effective means of data collection. However, with limited battery resources, sending high-resolution raw images to the backend server is a burdensome task that has direct impact on network lifetime. To address this problem, we propose an energy-efficient pre- and post- processing mechanism using image resizing and color quantization that can significantly reduce the amount of data transferred while maintaining the classification accuracy in the CNN at the backend server. We show that, if well designed, an image in its highly compressed form can be well-classified with a CNN model trained in advance using adequately compressed data. Our evaluation using a real image dataset shows that an embedded device can reduce the amount of transmitted data by ?71% while maintaining a classification accuracy of ?98%. Under the same conditions, this process naturally reduces energy consumption by ?71% compared to a WISN that sends the original uncompressed images.

Project description:Cutaneous manifestations of Lyme borreliosis in Europe include erythema migrans (EM) and acrodermatitis chronica atrophicans (ACA); the most common non-cutaneous manifestations are Lyme neuroborreliosis (LNB) and Lyme arthritis. The purpose of this study was to evaluate the gender distribution of patients with these clinical manifestations of Lyme borreliosis. Data on gender were obtained from the clinical records of patients with Lyme borreliosis aged ≥15 years who had been evaluated at the University Medical Center Ljubljana, Ljubljana, Slovenia. Among 10,539 patients diagnosed with EM, 6,245 (59.3%) were female and among 506 ACA patients 347 (68.6%) were female. In contrast, among the 60 patients with Lyme arthritis only 15 (25%) were female (p<0.0001 for the comparison of gender with EM or ACA) and among the 130 patients with LNB only 51 (39.2%) were females (p<0.0001for the comparison of gender with EM or ACA). Although the proportion that was female in the LNB group was greater than that of patients with Lyme arthritis, this difference did not reach statistical significance (p = 0.10). Although older individuals are more likely to be female in the general Slovenian population, the age of patients with cutaneous versus non-cutaneous manifestations was not the explanation for the observed differences in gender. In conclusion, patients with cutaneous manifestations of Lyme borreliosis were predominantly female, whereas those with non-cutaneous manifestations were predominantly male. This provocative finding is unexplained but may have direct relevance to the pathogenesis of Lyme borreliosis.
