Characterization of the complete chloroplast genome of Jatropha curcas var. nigroviensrugosus.

ABSTRACT: As a new variety of Jatropha curcas L., Jatropha curcas var. nigroviensrugosus has high development and utilization values because of its high flowering and fruiting rates and yield. In this study, the complete chloroplast (cp) genome of J. nigroviensrugosus was assembled using Illumina sequencing data. Results revealed that its cp genome is 170,811 bp in length and has 106 unique genes, including 76 protein-coding genes, 26 tRNA genes and 4 rRNA genes. Phylogenetic analysis indicated that J. nigroviensrugosus was closely related to J. curcas.

Characterization of the complete chloroplast genome of Sansevieria trifasciata var. Laurentii.

Project description:Sansevieria trifasciata var. laurentii (S. trifasciata) is a kind of popular in-door and out-door plant around world, it is not only known as the ornamental plant, but also as medical plant. It belongs to the Draceanaceae family, Draceanaceae includes more than 60 species distributed in tropical and subtropical dry climate regions. In this study, we sequenced the sample of S. trifasciata and determined its complete chloroplast genome. The length of CP genome is 155,179 bp, includes two invert repeats (IR) regions of 26,513 bp, a large single copy (LSC) region of 83,680 bp and a short single copy (SSC) region of 18,473 bp. There are 133 genes, which includes 87 protein coding genes, 8 rRNA and 38 tRNA, and 37.5% overall GC content. Each of trnK-UUU, rps16, trnG-UCC, atpF, rpoC1, trnL-UAA, trnV-UAC, petB, petD, rpl16, rpl2, ndhB, trnI-GAU, trnA-UGC and ndhA genes contains a intron, clpP and ycf3 contains 2 intron. The phylogenetic position shows that S. trifasciata has the closest relationship with Rohdea Chinensis (MH356725.1).

Characterization of the complete chloroplast genome of Pinus yunnanensis var. pygmaea.

Project description:Pinus Yunnanensis var. pygmaea (Fam: pinaceae; Gen: Pinus), is a mutant of Pinus yunnanensis. Franch. To contribute to its conservation, the complete chloroplast (cp) genome of P. yunnanensis var. Pygmaea was sequenced and assembled by high-throughput sequencing technology. The results show that P. yunnanensis var. pygmaea cp genome contained 101 genes, including 64 protein-coding genes, 33 tRNA genes, and four rRNA genes. The overall GC content of the cp genome is 38.50%. A phylogenetic tree reconstructed by 16 cp genomes reveals that P. yunnanensis var. pygmaea is most related with Pinus taiwanensis.

Genome-wide characterization of the SPL gene family involved in the age development of Jatropha curcas.

Project description:BACKGROUND:SPL (SQUAMOSA-promoter binding protein-like) proteins form a large family of plant-specific transcription factors that play essential roles in various aspects of plant growth and development. They are potentially important candidates for genetic improvement of agronomic traits. However, there were limited information about the SPL genes in Jatropha curcas, an important biofuel plant. RESULTS:In Jatropha, 15 JcSPL genes were identified. Phylogenetic analysis revealed that most of the JcSPLs were closely related to SPLs from woody plant rather than herbaceous plant and distantly related to monocotyledon SPLs. Gene structure, conserved motif and repetitive sequence analysis indicated diverse and specific functions of some JcSPL genes. By combination of target prediction and degradome sequencing analysis, 10 of the 15 JcSPLs were shown to be targets of JcmiR156. Quantitative PCR analysis showed diversified spatial-temporal expression patterns of JcSPLs. It is interesting that the expression levels of JcSPL3 were the highest in all tissues examined in 7- or 10-year-old plants and exhibited increasing trend with plant age, suggesting its important role in the regulation of age development in Jatropha. Overexpression of JcSPL3 in Arabidopsis resulted in earlier flowering time, shorter silique length and reduced biomass of roots. CONCLUSIONS:Through comprehensive and systematic analysis of phylogenetic relationships, conserved motifs, gene structures, chromosomal locations, repetitive sequence and expression patterns, 15 JcSPL genes were identified in Jatropha and characterized in great detail. These results provide deep insight into the evolutionary origin and biological significance of plant SPLs and lay the foundation for further functional characterization of JcSPLs with the purpose of genetic improvement in Jatropha.

Genome-Wide Screening and Characterization of the Dof Gene Family in Physic Nut (Jatropha curcas L.).

Project description:Physic nut (Jatropha curcas L.) is a species of flowering plant with great potential for biofuel production and as an emerging model organism for functional genomic analysis, particularly in the Euphorbiaceae family. DNA binding with one finger (Dof) transcription factors play critical roles in numerous biological processes in plants. Nevertheless, the knowledge about members, and the evolutionary and functional characteristics of the Dof gene family in physic nut is insufficient. Therefore, we performed a genome-wide screening and characterization of the Dof gene family within the physic nut draft genome. In total, 24 JcDof genes (encoding 33 JcDof proteins) were identified. All the JcDof genes were divided into three major groups based on phylogenetic inference, which was further validated by the subsequent gene structure and motif analysis. Genome comparison revealed that segmental duplication may have played crucial roles in the expansion of the JcDof gene family, and gene expansion was mainly subjected to positive selection. The expression profile demonstrated the broad involvement of JcDof genes in response to various abiotic stresses, hormonal treatments and functional divergence. This study provides valuable information for better understanding the evolution of JcDof genes, and lays a foundation for future functional exploration of JcDof genes.

Characterization of Pinus densiflora var. zhangwuensis S.J.Zhang, C.X.Li & X.Y.Yuan complete chloroplast genome.

Project description:Pinus densiflora var. zhangwuensis S.J.Zhang, C.X.Li & X.Y.Yuan, a tree species with promising afforestation potential in northern China. Here, we assembled and annotated the complete chloroplast (cp) genome of P. densiflora var. zhangwuensis using the Oxford Nanopore sequencing technology. The cp genome was 119,725 bp in length, exhibiting a typical quadripartite structure with a large single-copy (LSC: 65,552 bp) and a small single-copy (SSC: 53,183 bp) separated by a pair of inverted repeats regions (IRA and IRB: each of 495 bp) region. The overall GC content is 37.3%. The genome was predicted to encode 112 distinct genes, including 72 protein-coding, 36 tRNA, and four rRNA genes. Maximum-likelihood (ML) phylogenetic for cp genome sequences of 18 Pinaceae species revealed that P. densiflora var. zhangwuensis was closely related to Pinus sylvestris.

Characterization of the complete chloroplast genome of Pterocarya macroptera var. delavayi (Juglandaceae).

Project description:In this study, the complete chloroplast genome sequence of Pterocarya macroptera var. delavayi was reported and characterized. The chloroplast genome is 160,168 bp in length, and consists the typical quadripartite structure, a pair of inverted repeats (IRs, 26,007 bp) separated by a large single-copy region (89,701 bp) and a small single-copy region (18,453 bp). A total of 136 unique genes were predicted, including 88 protein-coding genes, 40 tRNA genes, and 8 rRNA genes. The GC content of the chloroplast genome is 36.2%. Phylogenetic analysis confirmed the close relationship between Pterocarya and Juglans.

No Variation at 29 Microsatellites in the Genome of Jatropha curcas.

Project description:Genetic variation in the genome of a given species is the basis for natural selection and genetic improvement through selective breeding. We applied 29 microsatellites located on 11 linkage groups to study genetic variation in 276 accessions of J. curcas collected from nine locations in five countries in South America, Asia and Africa to initiate a breeding program. To our surprise, we did not detect any genetic diversity at all 29 microsatellites loci. All the 276 accessions were homozygous at all loci and shared the same genotype at each locus, suggesting no microsatellite variation in the genome of Jatropha curcas. This result is quite unusual, and may have a profound influence on the breeding strategies and genome study of this species.

In this study, the chloroplast genome sequence of L. chinense is 159,451 bp in length, consisting of a large single-copy region with 88,166 bp (LSC), a small single-copy region with 18,773 bp (SSC), and two inverted repeat regions with 26,256 bp (IRs). The GC content in the chloroplast genome of L. chinense is 38.0%. The chloroplast genome of L. chinense contained 125 genes, including 84 protein-coding genes, 37 tRNA genes, and 4 rRNA genes. The phylogenetic tree showed that L. chinense was closely related to L. subcordatum.

Phylogenetic analysis with the reported chloroplast sequences shows that Cucumis melo L. var. Agrestis Naud was closely related to Cucumis melo subsp. melo.
