Complete mitochondrial genome of Limnophyes minimus (Diptera: Chironomidae).

ABSTRACT: The complete mitochondrial genome of Limnophyes minimus (Meigen 1818) was sequenced and annotated, and its general features and base composition were analyzed. The phylogenetic relationships of the families Chironomidae, Simuliidae, Sciaridae and Culicidae based on 25 metagenomes were reconstructed using maximum likelihood (ML) methods based on the concatenated nucleotide sequences, the phylogenetic analysis showed that L. minimus belongs family Chironomidae, which is consistent with the traditional morphological classification.

Project description:Propsilocerus akamusi is one of the most important genera of Chironomidae. However, the systemically classification and taxonomic studies have so far been limited. In this study, we report the complete mitochondrial genome sequence of P. akamusi. The mitogenome has 15,632 base pairs (77.58% A + T content) and made up of total of 37 genes (13 protein-coding, 22 transfer RNAs, and 2 ribosomal RNAs). This study will provide useful genetic information for future phylogenetic and taxonomic classification of Chironomidae.

Complete mitochondrial genome of Chironomus flaviplumus (Diptera: Chironomidae) collected in Korea.

Project description:The complete mitochondrial genome of Chironomus flaviplumus was sequenced. The circular mitochondrial genome is 15,739 bp and consists of 13 protein-coding, two ribosomal RNAs, and 22 transfer RNA genes (GenBank accession no. MW770891). Results of phylogenetic analysis indicate that the species clustered with other species of the family Chironomidae. This study is helpful to the identification of C. flaviplumus larvae, which is difficult to be identified by morphology.

The complete mitochondrial genome of the non-biting midge Chironomus yoshimatsui (Diptera: Chironomidae).

Project description:A non-biting midge Chironomus yoshimatsui has been widely used in ecotoxicology and chemical risk assessments. In this study, the complete mitochondrial genome (mitogenome) sequence of C. yoshimatsui was determined using short-read next-generation sequencing technologies. The mitogenome was 15,734 bp in length and consisted of 13 protein coding genes, 2 ribosomal RNAs, and 22 transfer RNAs. The A + T content was 77.8%. The gene order was identical to the pattern conserved across Diptera. The mitocgenome sequence obtained in this study provides a useful resource for further evolutionary and ecological studies.

Complete mitochondrial genome of the non-biting midge Polypedilum henicurum Wang, 1995 (Diptera: Chironomidae).

Project description:The complete mitochondrial genome of Polypedilum henicurum was sequenced and analyzed. The whole mitogenome is 15,964 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), and two ribosomal RNAs (rRNAs). The overall nucleotide composition is 39.5% A, 39.0% T, 13.1% C, and 8.4% G. Most PCGs start with ATN codon excluding COX1 (TTG) and all PCGs end with TAA codon. Gene arrangement stays the same with the ancestral mitochondrial genome. Bayesian inference phylogenetic tree supports its close relationship with P. unifascium. This work enriches the library of Chironomidae mitochondrial genomes and provides a valuable resource for understanding the evolutionary history of Polypedilum.

Project description:The complete mitochondrial genome of Polypedilum unifascium (Diptera: Chironomidae) was determined by Illumina sequencing technology. The whole mitogenome is 16,452 bp in length with an A + T bias of 79.3%, and contains 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), and two ribosomal RNAs (rRNAs). All PCGs start with ATN codon and use TAA as the stop codon. Gene arrangement of the 13 PCGs is identical to that of other known Chironomidae mitochondrial genomes. The resultant Bayesian inference and maximum-likelihood trees based on the sequence data of 13 PCGs support its close relationship with P. vanderplanki.

The unique structural attributes of the mitochondrial genome provide profound insights and compelling evidence, underpinning the morphological classification of organisms and substantially advancing our understanding of the phylogenetic relationships within Chironomidae.ResultsWe have meticulously sequenced, assembled, and annotated the mitogenomes of Tanypus chinensis (Wang, 1994) and Tanypus kraatzi (Kieffer, 1912), incorporating an additional 25 previously published mitogenomes into our comprehensive analysis. This extensive dataset enables us to delve deeper into the intricate characteristics and nuances of these mitogenomes, facilitating a more nuanced understanding of their genetic makeup.ConclusionsThe genomic nucleotide composition of T. kraatzi was 39.10% A, 36.51% T, 14.33% C, and 10.06% G, with a total length of 1508 bp. The genomic nucleotide composition of T. chinensis was 39.61% A, 36.27% T, 14.55% C, and 9.57% G, with a total length of 1503 bp. This significant enrichment of the chironomid mitogenome library establishes a novel foundation for further exploration in the realm of phylogenetics.

The complete mitochondrial genome of Graphomya rufitibia (Diptera: Muscidae).

Project description:Graphomya rufitibia (Diptera: Muscidae) was distributed worldwide. In this study, the complete mitogenome of G. rufitibia was sequenced and annotated, and the full-length was a 15,374 bp fragment, consisting of A (40.64%), G (8.96%), T (36.80%), and C (13.59%). The mitogenome is composed of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a non-coding AT-rich region. Most PCGs used the canonical putative codon to start and stop, 21 tRNAs are folded into the classic clover-leaf structure, with the one exception of tRNA-Ser (AGN). A total length of 11,182 bp encoding 3727 amino acids, and account for 72.7% of the whole mitogenome. Phylogenetic analyses showed that G. rufitibia belongs to family Mydaeinae.

Project description:Sarcophaga brevicornis (Diptera: Sarcophagidae) was of utmost forensic importance due to their wide distribution, ubiquitous, and synanthropic nature. The complete mitochondrial genome (mitogenome) of S. brevicornis was first sequenced and assembled in this study. The length of circular mitogenome was 15,152 bp, which showed in a typical arthropod genome, including 13 protein-coding genes (13 PCGs), two ribosomal RNA (two rRNA) genes, 22 transfer RNA (22 tRNA) genes, and an AT-rich region. Its nucleotide composition was A 39.0%, C 12.7%, G 10.6%, and T 37.7%. Furthermore, phylogenetic relationships of S. brevicornis and the published sarcophagid species were evaluated based on 13 PCGs. The results indicated that S. brevicornis was clearly separated from the other sarcophagid species, but it was closed to the species of Sarcophaga similis. This study provided a significant database reference for genetic structure and phylogenetic analysis of Sarcophagidae.

The complete mitochondrial genome of Silba sp. is 16,008 bp totally, consisting of 13 protein-coding genes, two rRNAs, and 22 transfer RNAs, which has a similar gene structure with other published species of Diptera. The nucleotide composition biases toward A and T is 77.2% of the entirety. All PCGs start with ATN codons, except COI and ND1, and end with TAA or incomplete stop codon. Phylogenetic analyses based on 11 Diptera species supported the monophyly of superfamily Tephritoidea.
