Project description:Complex systems arising in a modern society typically have many resources and strategies available for their dynamical evolutions. To explore quantitatively the behaviors of such systems, we propose a class of models to investigate Minority Game (MG) dynamics with multiple strategies. In particular, agents tend to choose the least used strategies based on available local information. A striking finding is the emergence of grouping states defined in terms of distinct strategies. We develop an analytic theory based on the mean-field framework to understand the "bifurcations" of the grouping states. The grouping phenomenon has also been identified in the Shanghai Stock-Market system, and we discuss its prevalence in other real-world systems. Our work demonstrates that complex systems obeying the MG rules can spontaneously self-organize themselves into certain divided states, and our model represents a basic and general mathematical framework to address this kind of phenomena in social, economical and political systems.

Project description:BackgroundWhile most game theoretical models assume that individuals randomly interact with all other group members, strong evidence indicates that individuals tend to preferentially interact with some of them. The position of an individual in a network affects, among other factors related to survival, its predation risk and competitive success. Here I then modified the Hawk-Dove game to explore the effect of social network structure on competitive strategy of individuals that differ in their fighting ability and may adjust their use of the Hawk, Dove and Assessor tactics to maximize their foraging success when they meet opponents they are connected with.ResultsFrom randomly generated networks, I demonstrate that phenotypic assortment by fighting ability reduces individuals' aggressiveness and, as such, favours cooperative interactions. Furthermore, the success of individuals with the weakest fighting ability is usually highest within networks where they most frequently meet opponents with the same fighting ability as their own, suggesting they might benefit from breaking connections with strong contestants. This might be the case when strong contestants systematically rely on the aggressive Hawk tactic or the risk of being predated is low and independent of the number of neighbours. Thus, I extended the model and built a dynamic model to allow individuals not only to adjust their behaviour to local conditions but also to modify the structure of the social network. The number of connections and degree of phenotypic assortment are then affected by ecological factors (e.g. resources value and predation risk), but above all by whether individuals can reliably assess the competitive ability of their opponents and adjust their behaviour accordingly.ConclusionsThese findings provide strong evidence that behaviour can play a key role in shaping network structure and highlight the importance of considering the coevolution of network and behaviour to apprehend its consequences on population dynamics.

Project description:Cellular functions are based on the complex interplay of proteins, therefore the structure and dynamics of these protein-protein interaction (PPI) networks are the key to the functional understanding of cells. In the last years, large-scale PPI networks of several model organisms were investigated. A number of theoretical models have been developed to explain both the network formation and the current structure. Favored are models based on duplication and divergence of genes, as they most closely represent the biological foundation of network evolution. However, studies are often based on simulated instead of empirical data or they cover only single organisms. Methodological improvements now allow the analysis of PPI networks of multiple organisms simultaneously as well as the direct modeling of ancestral networks. This provides the opportunity to challenge existing assumptions on network evolution. We utilized present-day PPI networks from integrated datasets of seven model organisms and developed a theoretical and bioinformatic framework for studying the evolutionary dynamics of PPI networks. A novel filtering approach using percolation analysis was developed to remove low confidence interactions based on topological constraints. We then reconstructed the ancient PPI networks of different ancestors, for which the ancestral proteomes, as well as the ancestral interactions, were inferred. Ancestral proteins were reconstructed using orthologous groups on different evolutionary levels. A stochastic approach, using the duplication-divergence model, was developed for estimating the probabilities of ancient interactions from today's PPI networks. The growth rates for nodes, edges, sizes and modularities of the networks indicate multiplicative growth and are consistent with the results from independent static analysis. Our results support the duplication-divergence model of evolution and indicate fractality and multiplicative growth as general properties of the PPI network structure and dynamics.

Project description:In 1751, Jean le Rond d'Alembert had a dream: "to make a genealogical or encyclopedic tree which will gather the various branches of knowledge together under a single point of view and will serve to indicate their origin and their relationships to one another". In this paper, we address the question identifying the branches of science by taking advantage of the massive digitization of scientific production. In the framework of complex systems studies, we first formalize the notion of level and scale of knowledge dynamics. Then, we demonstrate how we can reconstruct a reasonably precise and concise multi-scale and multi-level approximation of the dynamical structures of Science: phylomemies. We introduce the notion of phylomemetic networks-projections of phylomemies in low dimensional spaces that can be grasped by the human mind-and propose a new algorithm to reconstruct both phylomemies and the associated phylomemetic networks. This algorithm offers, passing, a new temporal clustering on evolving semantic networks. Last, we show how phylomemy reconstruction can take into account users' preferences within the framework of embodied cognition, thus defining a third way between the quest for objective "ground truth" and the ad-hoc adaptation to a particular user's preferences. Project description:The dynamics of an ecological community can be described at different focal scales of the species, such as individual states or the population level. More detailed descriptions of ecological dynamics offer more information, but produce more complex models that are difficult to analyze. Adequately controlling the model complexity and the availability of multiple descriptions of the concerned dynamics maximizes our understanding of ecological dynamics. One of the central goals of ecological studies is to develop links between multiple descriptions of an ecological community. In this article, starting from a nonlinear state-level description of an ecological community (generalized McKendrick-von Foerster model), role-level and population-level descriptions (Lotka-Volterra model) are derived in a consistent manner. The role-level description covers a wider range of situations than the population-level description. However, using the established connections, it is demonstrated that the population-level description can be used to predict the equilibrium status of the role-level description. This approach connects state-, role-, and population-level dynamics consistently, and offers a justification for the multiple choices of model description.

Project description:MotivationIdentifying gene regulatory networks (GRNs) which consist of a large number of interacting units has become a problem of paramount importance in systems biology. Situations exist extensively in which causal interacting relationships among these units are required to be reconstructed from measured expression data and other a priori information. Though numerous classical methods have been developed to unravel the interactions of GRNs, these methods either have higher computing complexities or have lower estimation accuracies. Note that great similarities exist between identification of genes that directly regulate a specific gene and a sparse vector reconstruction, which often relates to the determination of the number, location and magnitude of nonzero entries of an unknown vector by solving an underdetermined system of linear equations y = Φx. Based on these similarities, we propose a novel framework of sparse reconstruction to identify the structure of a GRN, so as to increase accuracy of causal regulation estimations, as well as to reduce their computational complexity.ResultsIn this paper, a sparse reconstruction framework is proposed on basis of steady-state experiment data to identify GRN structure. Different from traditional methods, this approach is adopted which is well suitable for a large-scale underdetermined problem in inferring a sparse vector. We investigate how to combine the noisy steady-state experiment data and a sparse reconstruction algorithm to identify causal relationships. Efficiency of this method is tested by an artificial linear network, a mitogen-activated protein kinase (MAPK) pathway network and the in silico networks of the DREAM challenges. The performance of the suggested approach is compared with two state-of-the-art algorithms, the widely adopted total least-squares (TLS) method and those available results on the DREAM project. Actual results show that, with a lower computational cost, the proposed method can significantly enhance estimation accuracy and greatly reduce false positive and negative errors. Furthermore, numerical calculations demonstrate that the proposed algorithm may have faster convergence speed and smaller fluctuation than other methods when either estimate error or estimate bias is considered.

Project description:Understanding the ecological mechanisms associated with the collapse and restoration is especially critical in promoting harmonious coexistence between humans and nature. So far, it remains challenging to elucidate the mechanisms of stochastic dynamical transitions for ecological systems. Using an example of plant-pollinator network, we quantified the energy landscape of ecological system. The landscape displays multiple attractors characterizing the high, low and intermediate abundance stable states. Interestingly, we detected the intermediate states under pollinator decline, and demonstrated the indispensable role of the intermediate state in state transitions. From the landscape, we define the barrier height (BH) as a global quantity to evaluate the transition feasibility. We propose that the BH can serve as a new early-warning signal (EWS) for upcoming catastrophic breakdown, which provides an earlier and more accurate warning signal than traditional metrics based on time series. Our results promote developing better management strategies to achieve environmental sustainability.

Project description:The environment has a strong influence on a population's evolutionary dynamics. Driven by both intrinsic and external factors, the environment is subject to continual change in nature. To capture an ever-changing environment, we consider a model of evolutionary dynamics with game transitions, where individuals' behaviors together with the games that they play in one time step influence the games to be played in the next time step. Within this model, we study the evolution of cooperation in structured populations and find a simple rule: Weak selection favors cooperation over defection if the ratio of the benefit provided by an altruistic behavior, b, to the corresponding cost, c, exceeds [Formula: see text], where k is the average number of neighbors of an individual and [Formula: see text] captures the effects of the game transitions. Even if cooperation cannot be favored in each individual game, allowing for a transition to a relatively valuable game after mutual cooperation and to a less valuable game after defection can result in a favorable outcome for cooperation. In particular, small variations in different games being played can promote cooperation markedly. Our results suggest that simple game transitions can serve as a mechanism for supporting prosocial behaviors in highly connected populations.

Project description:The importance of the large number of thin-diameter and unmyelinated axons that connect different cortical areas is unknown. The pronounced propagation delays in these axons may prevent synchronization of cortical networks and therefore hinder efficient information integration and processing. Yet, such global information integration across cortical areas is vital for higher cognitive function. We hypothesized that delays in communication between cortical areas can disrupt synchronization and therefore enhance the set of activity trajectories and computations interconnected networks can perform. To evaluate this hypothesis, we studied the effect of long-range cortical projections with propagation delays in interconnected large-scale cortical networks that exhibited spontaneous rhythmic activity. Long-range connections with delays caused the emergence of metastable, spatio-temporally distinct activity states between which the networks spontaneously transitioned. Interestingly, the observed activity patterns correspond to macroscopic network dynamics such as globally synchronized activity, propagating wave fronts, and spiral waves that have been previously observed in neurophysiological recordings from humans and animal models. Transient perturbations with simulated transcranial alternating current stimulation (tACS) confirmed the multistability of the interconnected networks by switching the networks between these metastable states. Our model thus proposes that slower long-range connections enrich the landscape of activity states and represent a parsimonious mechanism for the emergence of multistability in cortical networks. These results further provide a mechanistic link between the known deficits in connectivity and cortical state dynamics in neuropsychiatric illnesses such as schizophrenia and autism, as well as suggest non-invasive brain stimulation as an effective treatment for these illnesses.

Project description:The Ultimatum Game is conventionally formulated in the context of two players. Nonetheless, real-life scenarios often entail community interactions among numerous individuals. To address this, we introduce an extended version of the Ultimatum Game, called the Multi-Proposer-Multi-Responder Ultimatum Game. In this model, multiple responders and proposers simultaneously interact in a one-shot game, introducing competition both within proposers and within responders. We derive subgame-perfect Nash equilibria for all scenarios and explore how these non-trivial values might provide insight into proposal and rejection behaviour experimentally observed in the context of one vs. one Ultimatum Game. Additionally, by considering the asymptotic numbers of players, we propose two potential estimates for a "fair" threshold: either 31.8% or 36.8% of the pie (share) for the responder.
