Flip-Flap: A Simple Dual-View Imaging Method for 3D Reconstruction of Thick Plant Samples.

ABSTRACT: Plant development is a complex process that relies on molecular and cellular events being co-ordinated in space and time. Microscopy is one of the most powerful tools available to investigate this spatiotemporal complexity. One step towards a better understanding of complexity in plants would be the acquisition of 3D images of entire organs. However, 3D imaging of intact plant samples is not always simple and often requires expensive and/or non-trivial approaches. In particular, the inner tissues of thick samples are challenging to image. Here, we present the Flip-Flap method, a simple imaging protocol to produce 3D images of cleared plant samples at the organ scale. This method allows full 3D reconstruction of plant organs suitable for 3D segmentation and further related analysis and can be easily handled by relatively inexperienced microscopists.

Superresolution fluorescence microscopy for 3D reconstruction of thick samples.

Project description:Three-dimensional (3D) reconstruction of thick samples using superresolution fluorescence microscopy remains challenging due to high level of background noise and fast photobleaching of fluorescence probes. We develop superresolution fluorescence microscopy that can reconstruct 3D structures of thick samples with both high localization accuracy and no photobleaching problem. The background noise is reduced by optically sectioning the sample using line-scan confocal microscopy, and the photobleaching problem is overcome by using the DNA-PAINT (Point Accumulation for Imaging in Nanoscale Topography). As demonstrations, we take 3D superresolution images of microtubules of a whole cell, and two-color 3D images of microtubules and mitochondria. We also present superresolution images of chemical synapse of a mouse brain section at different z-positions ranging from 0 μm to 100 μm.

Single-view 3D reconstruction <i>via</i> dual attention.

Project description:Constructing global context information and local fine-grained information simultaneously is extremely important for single-view 3D reconstruction. In this study, we propose a network that uses spatial dimension attention and channel dimension attention for single-view 3D reconstruction, named R3Davit. Specifically, R3Davit consists of an encoder and a decoder, where the encoder comes from the Davit backbone network. Different from the previous transformer backbone network, Davit focuses on spatial and channel dimensions, fully constructing global context information and local fine-grained information while maintaining linear complexity. To effectively learn features from dual attention and maintain the overall inference speed of the network, we do not use a self-attention layer in the decoder but design a decoder with a nonlinear reinforcement block, a selective state space model block, and an up-sampling Residual Block. The nonlinear enhancement block is used to enhance the nonlinear learning ability of the network. The Selective State Space Model Block replaces the role of the self-attention layer and maintains linear complexity. The up-sampling Residual Block converts voxel features into a voxel model while retaining the voxels of this layer. Features are used in the up-sampling block of the next layer. Experiments on the synthetic dataset ShapeNet and ShapeNetChairRFC with random background show that our method outperforms recent state of the art (SOTA) methods, we lead by 1% and 2% in IOU and F1 scores, respectively. Simultaneously, experiments on the real-world dataset Pix3d fully prove the robustness of our method. The code will be available at https://github.com/epicgzs1112/R3Davit.

The flip-flap puzzle flap: Another recycling option.

Project description:Post-traumatic soft tissue defects sometimes require sequential flap coverage to achieve complete healing. In the era of propeller flaps, which were developed to reduce donor site morbidity, Feng et al. introduced the concept of the free-style puzzle flap, in which a previously harvested flap becomes its own donor site by recycling the perforator. However, when a perforator cannot be found with a Doppler device, we suggest performing a new type of flap, the flip-flap puzzle flap, which combines two concepts: the free-style puzzle flap and the flip-flap flap described by Voche et al. in the 1990s. We present the cases of three patients who achieved complete healing through this procedure.

Prophylactic Buried Dermal Flap: A Simple Method for Axillary Reconstruction after Lymph Node Dissection.

Project description:Breast cancer-related lymphedema is characterized by progressive limb enlargement and occurs in up to 30% of breast cancer patients following axillary lymph node dissection (ALND). Immediate lymphatic reconstruction (ILR) is a preventative technique used to reduce lymphedema rates by performing lymphovenous anastomoses of disrupted afferent lymphatics. This study presents a novel method of axillary reconstruction following ALND using a buried dermal flap that provides local tissue with intact subdermal lymphatics to the axillary dead space. A single-center retrospective review was performed to assess breast cancer patients who underwent modified radical mastectomy without reconstruction between 2018 and 2023. Groups were divided into those who had ILR alone (group 1) and those who had buried dermal flap with attempted ILR (group 2). There were 31 patients included in this study: 18 patients in group 1 and 13 patients in group 2. Patient demographics, comorbidities, and breast cancer history were similar between the groups. There was no significant difference in the mean number of lymphovenous anastomoses performed (1.6 versus 1.7, P = 0.84). Mean operative time of 224.4 ± 51.9 minutes in group 1 was similar to 223.4 ± 30.4 minutes in group 2 (P = 0.95). We introduce a novel method of axillary reconstruction following ALND using a buried dermal flap that is inset into the axillary dissection space and over the area of ILR. We propose that it is an efficient accessory procedure to augment ILR by providing supplementary intact lymphatic channels to the area of lymphatic injury, while obliterating the axillary dead space.

Comparison of Complicated and Simple Guiding Templates in Mandibular Reconstruction Using Vascularized Iliac Crest Flap.

Project description:ObjectiveThis study aims to compare the degree of accuracy achieved in mandibular reconstruction between complicated guiding templates (CGT) and simple guiding templates (SGT), to evaluate the necessity to spend more time to design complicated templates prior to surgery.MethodsThe preoperative virtual surgery plan (VSP) was used to simulate the osteotomy and accurate mandibular reconstruction strategy. Then the guiding templates were designed and printed to transfer the VSP into the real operation. Between July 2013 and November 2014, we used the SGT in 13 L-type mandibular defect reconstructions utilising vascularized iliac crest bone (VICB). From March 2015 to March 2018, we used CGT in 14 L-type mandibular defects, also reconstructing with VICB. The indicators of mandibular symmetry, midline deviation, alveolar height loss, bone conjunction gap, and operation time were analyzed and compared between the two groups.ResultsThe overall bone graft success rate was 100% (27/27) between all patients. The SGT and CGT groups showed similar symmetry (1.01 ± 0.03 vs. 1.03 ± 0.04, P = 0.11) and mandibular midline displacement (1.0 ± 0.7 mm vs. 1.2 ± 0.8 mm, P=0.29). The CGT group showed less alveolar height deficiency than the SGT group (3.0 ± 2.4 mm vs. 7.8 ± 6.8 mm, P=0.01) and lesser bony conjunction gap between the graft and the mandible (1.6 ± 0.7 mm vs. 2.4 ± 1.2 mm, P = 0.02). The average operation time was significantly lower in the CGT group than in the SGT group (340.5 ± 74 min vs. 391.9 ± 41.7 min, P = 0.02).ConclusionIn the simple mandibular reconstruction, the time-consuming CGT did not significantly improve the symmetry and midline displacement compared to SGT, but it demonstrated less reduction (increased preservation) in alveolar height and decreased the size of the bone conjunction gap. And in addition, CGT also reduced the average operation time and simplified intraoperative procedures compared with SGT.

Cassava root crown phenotyping using three-dimension (3D) multi-view stereo reconstruction.

Project description:Phenotypic analysis of cassava root crowns (CRCs) so far has been limited to visual inspection and very few measurements due to its laborious process in the field. Here, we developed a platform for acquiring 3D CRC models using close-range photogrammetry for phenotypic analysis. The state of the art is a low cost and easy to set up 3D acquisition requiring only a background sheet, a reference object and a camera, compatible with field experiments in remote areas. We tested different software with CRC samples, and Agisoft and Blender were the most suitable software for generating high-quality 3D models and data analysis, respectively. We optimized the workflow by testing different numbers of images for 3D reconstruction and found that a minimum of 25 images per CRC can provide high quality 3D models. Up to ten traits, including 3D crown volumes, 3D crown surface, root density, surface-to-volume ratio, root numbers, root angle, crown diameter, cylinder soil volume, CRC compactness and root length can be extracted providing novel parameters for studying cassava storage roots. We applied this platform to partial-inbred cassava populations and demonstrated that our platform provides reliable 3D CRC modelling for phenotypic analysis, analysis of genetic variances and supporting breeding selection.

Multi-view neural 3D reconstruction of micro- and nanostructures with atomic force microscopy.

Project description:Atomic Force Microscopy (AFM) is a widely employed tool for micro- and nanoscale topographic imaging. However, conventional AFM scanning struggles to reconstruct complex 3D micro- and nanostructures precisely due to limitations such as incomplete sample topography capturing and tip-sample convolution artifacts. Here, we propose a multi-view neural-network-based framework with AFM, named MVN-AFM, which accurately reconstructs surface models of intricate micro- and nanostructures. Unlike previous 3D-AFM approaches, MVN-AFM does not depend on any specially shaped probes or costly modifications to the AFM system. To achieve this, MVN-AFM employs an iterative method to align multi-view data and eliminate AFM artifacts simultaneously. Furthermore, we apply the neural implicit surface reconstruction technique in nanotechnology and achieve improved results. Additional extensive experiments show that MVN-AFM effectively eliminates artifacts present in raw AFM images and reconstructs various micro- and nanostructures, including complex geometrical microstructures printed via two-photon lithography and nanoparticles such as poly(methyl methacrylate) (PMMA) nanospheres and zeolitic imidazolate framework-67 (ZIF-67) nanocrystals. This work presents a cost-effective tool for micro- and nanoscale 3D analysis.

A miniaturized phenotyping platform for individual plants using multi-view stereo 3D reconstruction.

Project description:Plant phenotyping is essential in plant breeding and management. High-throughput data acquisition and automatic phenotypes extraction are common concerns in plant phenotyping. Despite the development of phenotyping platforms and the realization of high-throughput three-dimensional (3D) data acquisition in tall plants, such as maize, handling small-size plants with complex structural features remains a challenge. This study developed a miniaturized shoot phenotyping platform MVS-Pheno V2 focusing on low plant shoots. The platform is an improvement of MVS-Pheno V1 and was developed based on multi-view stereo 3D reconstruction. It has the following four components: Hardware, wireless communication and control, data acquisition system, and data processing system. The hardware sets the rotation on top of the platform, separating plants to be static while rotating. A novel local network was established to realize wireless communication and control; thus, preventing cable twining. The data processing system was developed to calibrate point clouds and extract phenotypes, including plant height, leaf area, projected area, shoot volume, and compactness. This study used three cultivars of wheat shoots at four growth stages to test the performance of the platform. The mean absolute percentage error of point cloud calibration was 0.585%. The squared correlation coefficient R 2 was 0.9991, 0.9949, and 0.9693 for plant height, leaf length, and leaf width, respectively. The root mean squared error (RMSE) was 0.6996, 0.4531, and 0.1174 cm for plant height, leaf length, and leaf width. The MVS-Pheno V2 platform provides an alternative solution for high-throughput phenotyping of low individual plants and is especially suitable for shoot architecture-related plant breeding and management studies.

3D Bird Reconstruction: a Dataset, Model, and Shape Recovery from a Single View.

Project description:Automated capture of animal pose is transforming how we study neuroscience and social behavior. Movements carry important social cues, but current methods are not able to robustly estimate pose and shape of animals, particularly for social animals such as birds, which are often occluded by each other and objects in the environment. To address this problem, we first introduce a model and multi-view optimization approach, which we use to capture the unique shape and pose space displayed by live birds. We then introduce a pipeline and experiments for keypoint, mask, pose, and shape regression that recovers accurate avian postures from single views. Finally, we provide extensive multi-view keypoint and mask annotations collected from a group of 15 social birds housed together in an outdoor aviary. Attention-based dual-branch deep network for sparse-view computed tomography image reconstruction.

Project description:BackgroundThe widespread application of X-ray computed tomography (CT) imaging in medical screening makes radiation safety a major concern for public health. Sparse-view CT is a promising solution to reduce the radiation dose. However, the reconstructed CT images obtained using sparse-view CT may suffer severe streaking artifacts and structural information loss.MethodsIn this study, a novel attention-based dual-branch network (ADB-Net) is proposed to solve the ill-posed problem of sparse-view CT image reconstruction. In this network, downsampled sinogram input is processed through 2 parallel branches (CT branch and signogram branch) of the ADB-Net to independently extract the distinct, high-level feature maps. These feature maps are fused in a specified attention module from 3 perspectives (channel, plane, and spatial) to allow complementary optimizations that can mitigate the streaking artifacts and the structure loss in sparse-view CT imaging.ResultsNumerical simulations, an anthropomorphic thorax phantom, and in vivo preclinical experiments were conducted to verify the sparse-view CT imaging performance of the ADB-Net. The proposed network achieved a root-mean-square error (RMSE) of 20.6160, a structural similarity (SSIM) of 0.9257, and a peak signal-to-noise ratio (PSNR) of 38.8246 on numerical data. The visualization results demonstrate that this newly developed network can consistently remove the streaking artifacts while maintaining the fine structures.ConclusionsThe proposed attention-based dual-branch deep network, ADB-Net, provides a promising alternative to reconstruct high-quality sparse-view CT images for low-dose CT imaging.
