Complete mitochondrial genome of the abalone shell-boring Polydora hoplura (Polychaeta, Spionidae).

ABSTRACT: Polydora hoplura Claparede 1868 (Polychaeta, Spionidae) is a mollusk shell-boring species which has been reported as a harmful species. In the present study, we sequenced and reported the mitochondrial genome (mitogenome) of P. hoplura from Korea. Its mitogenome was determined by long range PCR and primer walking. The mitogenome was found to be 17,707 bp in length and contained two ribosomal RNAs (rRNAs), 23 transfer RNAs (tRNAs), and 12 protein-coding genes which showed different gene arrangement with that in related mitogenomes of species of Sedentaria (Annelida). Interestingly, the atp8 gene was not found in the mitogenome of P. hoplura, whereas it is present in the mitogenomes of related species P. brevipalpa and P. websteri. Moreover, nad2 (3' end) and cox1 (5' end) genes overlapped in 23 bases. The mitogenome structure and gene contents of P. hoplura provide useful information on the evolution and phylogenetic relationship among polychaete species.

Confirmation of the shell-boring oyster parasite Polydora websteri (Polychaeta: Spionidae) in Washington State, USA.

Project description:Invasions by shell-boring polychaetes such as Polydora websteri Hartman have resulted in the collapse of oyster aquaculture industries in Australia, New Zealand, and Hawaii. These worms burrow into bivalve shells, creating unsightly mud blisters that are unappealing to consumers and, when nicked during shucking, release mud and detritus that can foul oyster meats. Recent findings of mud blisters on the shells of Pacific oysters (Crassostrea gigas Thunberg) in Washington State suggest a new spionid polychaete outbreak. To determine the identity of the polychaete causing these blisters, we obtained Pacific oysters from two locations in Puget Sound and examined them for blisters and burrows caused by polychaete worms. Specimens were also obtained from eastern oysters (Crassostrea virginica Gmelin) collected in New York for morphological and molecular comparison. We compared polychaete morphology to original descriptions, extracted DNA and sequenced mitochondrial (cytochrome c oxidase I [mtCOI]) and nuclear (small subunit 18S rRNA [18S rRNA]) genes to determine a species-level molecular identification for these worms. Our data show that Polydora websteri are present in the mud blisters from oysters grown in Puget Sound, constituting the first confirmed record of this species in Washington State. The presence of this notorious invader could threaten the sustainability of oyster aquaculture in Washington, which currently produces more farmed bivalves than any other US state.

Mitochondrial genomes of two Polydora (Spionidae) species provide further evidence that mitochondrial architecture in the Sedentaria (Annelida) is not conserved.

Project description:Contrary to the early evidence, which indicated that the mitochondrial architecture in one of the two major annelida clades, Sedentaria, is relatively conserved, a handful of relatively recent studies found evidence that some species exhibit elevated rates of mitochondrial architecture evolution. We sequenced complete mitogenomes belonging to two congeneric shell-boring Spionidae species that cause considerable economic losses in the commercial marine mollusk aquaculture: Polydora brevipalpa and Polydora websteri. The two mitogenomes exhibited very similar architecture. In comparison to other sedentarians, they exhibited some standard features, including all genes encoded on the same strand, uncommon but not unique duplicated trnM gene, as well as a number of unique features. Their comparatively large size (17,673 bp) can be attributed to four non-coding regions larger than 500 bp. We identified an unusually large (putative) overlap of 14 bases between nad2 and cox1 genes in both species. Importantly, the two species exhibited completely rearranged gene orders in comparison to all other available mitogenomes. Along with Serpulidae and Sabellidae, Polydora is the third identified sedentarian lineage that exhibits disproportionally elevated rates of mitogenomic architecture rearrangements. Selection analyses indicate that these three lineages also exhibited relaxed purifying selection pressures.

The complete mitochondrial genome of Boccardiella hamata (Annelida: Polychaeta: Spionida).

Project description:In this study, the complete mitogenome sequence of Korean Boccardiella hamata was determined. This is the first complete mitogenome in the order Spionida. The complete mitogenome of B. hamata is 17,561 bp in length with 12 protein-coding genes (atp8 gene absent), 23 transfer RNAs, 2 ribosomal RNAs, and 1 control region. Interestingly, the gene arrangement of the 12 PCGs of B. hamata is unique, which is very different from that of the other polychaetes currently known. The phylogenetic tree supported the traditional taxonomic position of Spionidae within subclass Sedentaria.

The complete mitochondrial genome of the terebellid polychaete Neoamphitrite affinis (Polychaeta; Terebellidae).

Project description:Here, we sequenced and annotated the complete mitochondrial genome for the terebellid polychaete, Neoamphitrite affinis (Malmgren 1866). The complete mitogenome of N. affinis is 15,823 bp, with 33.4% A, 18.2% C, 11.5% G, and 37.0% T. The circular N. affinis mitochondrial genome comprises 13 protein-coding genes (PCGs), 23 transfer RNA (tRNA) genes including 2 methionine tRNA genes, 2 ribosomal RNA (rRNA) genes, and a non-coding region. Phylogenomic analysis based on 26 in-group taxa belonging to the two main clades, Sedentaria and Errantia, is congruent with published phylogenetic relationship for annelids, which N. affinis was grouped with Pista cristata (Terebellida; Terebellidae). This mitogenome resource will be useful for future phylogenetic studies of families belonging to Sedentaria.

The complete mitochondrial genome of a marine polychaete, Prionospio cf. japonica (Annelida: Spionidae).

Project description:Prionospio Malmgren 1867 is one of the abundant genera of the family Spionidae Grube, 1850. Despite its rich diversity, information on their complete mitochondrial genome has remained unknown. In this study, we determined the complete mitochondrial genome of a spionid polychaete, Prionospio cf. japonica Okuda 1935. The specimen was collected from the fine sand in the intertidal zone of South Korea. The mitogenome consists of 15,267 base pairs, harboring 13 protein-coding genes (PCGs), 22 transfer RNAs, and two ribosomal RNAs. The maximum-likelihood phylogenetic tree based on the 11 PCGs showed that Prionospio cf. japonica grouped with other spionid polychaetes and formed a monophyletic group. Also, the mtDNA of P. cf. japonica was more closely related to that of non-polydorin spionid, Marenzelleria neglecta, than polydorin spionids. The molecular data will be valuable for studying evolutionary relationships among annelids.

Complete mitochondrial genome of the soft-shell clam Mya arenaria.

Project description:We have sequenced and characterized the complete mitochondrial genome of the soft-shell clam, Mya arenaria, an important organism for environmental toxicology and aquaculture. Mya arenaria is located in the taxonomic order Myoida, which lacks any member with a completely annotated mitogenome. The M. arenaria mitochondrial genome is 17 947 bp in length. Like most marine bivalves, the circular mitogenome codes entirely on the heavy strand, with no introns. As with other bivalves, the gene order of the mitochondrion is highly rearranged. The mitogenome contains 12 protein-coding genes but ATP8 is missing, consistent with about half of all bivalve genera. Twenty-three tRNAs were identified. Phylogenetic analysis shows that M. arenaria is related most closely with the bivalves Sinonovacula constricta, and Moerella iridescens, of the infraclass Euheterodonta (unassigned). This, along with the close grouping of the phylogenetic trees, confirms a close tie between Myoida and Euheterodonta (unassigned).

Project description:Mitogenome sequence of Cirriformia cf. tentaculata (Terebellida, Cirratulidae), a species of marine polychaete worm, was determined in this study. This is the first mitogenome reported for genus Cirriformia and family Cirratulidae. This complete mitogenome is 15,495 bp in length, containing 13 protein coding genes (PCGs), two ribosomal RNAs (rRNAs), and 23 transfer RNAs (tRNAs). The mitogenome of Cirriformia cf. tentaculata has high A + T content of 59.5% (A, 29.5%; C, 26.9%; G, 13.6%; T, 30.0%). In neighbour-joining (NJ) analysis, Cirriformia cf. tentaculata is clustered with the components of order Terebellida.

Complete mitochondrial genome sequence of the giant mud worm Paraleonnates uschakovi Khlebovich & Wu, 1962 (Polychaeta: Nereididae).

Project description:Complete mitochondrial genome sequence of the giant mud worm Paraleonnates uschakovi (Polychaeta: Nereididae) was determined in this study for the first time. The mitogenome of P. uschakovi is 15,540 bp in length. It has 13 protein-coding genes, two rRNA genes, 22 tRNA genes and a non-coding region. Mitogenome analysis of P. uschakovi showed inversion in the positions of three tRNAs compared to the mitogenome sequences of Perinereis aibuhitensis, P. nuntia and Platynereis dumerilii. The phylogenetic position of P. uschakovi compared to 15 selected polychaetes was investigated. P. uschakovi was grouped into the family of Nereididae. It is closely related to the clade containing Tylorrhynchus heterochaetus and Namalycastis abiuma.

The first complete mitochondrial genome of Loimia arborea (Polychaeta: Terebellidae) and phylogenetic analysis.

Project description:In order to understand the molecular insights within the Terebellida, the complete mitochondrial genome of Loimia arborea was sequenced. The mitochondrial genome is 16,023 bp, with 13 protein-coding genes (PCGs), 23 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a non-coding region (D-loop). Notably, two adjacent copies of methionine tRNA genes (trnMs) were detected. The phylogeny of Terebellida was constructed based on 13 PCGs from 13 species, two main clades were strongly supported, i.e., Cirratuliformia (clade A) and Terebelliformia (clade B). And the monophyly of the Terebellidae was restored.
