Identifying mediating variables with graphical models: an application to the study of causal pathways in people living with HIV.

ABSTRACT: We empirically demonstrate that graphical models can be a valuable tool in the identification of mediating variables in causal pathways. We make use of graphical models to elucidate the causal pathway through which the treatment influences the levels of fatigue and weakness in people living with HIV (PLHIV) based on a secondary analysis of a categorical dataset collected in a behavioral clinical trial: is weakness a mediator for the treatment and fatigue, or is fatigue a mediator for the treatment and weakness? Causal mediation analysis could not offer any definite answers to these questions.

Project description:We describe two modifications that parallelize and reorganize caching in the well-known Greedy Equivalence Search (GES) algorithm for discovering directed acyclic graphs on random variables from sample values. We apply one of these modifications, the Fast Greedy Search (FGS) assuming faithfulness, to an i.i.d. sample of 1,000 units to recover with high precision and good recall an average degree 2 directed acyclic graph (DAG) with one million Gaussian variables. We describe a modification of the algorithm to rapidly find the Markov Blanket of any variable in a high dimensional system. Using 51,000 voxels that parcellate an entire human cortex, we apply the FGS algorithm to Blood Oxygenation Level Dependent (BOLD) time series obtained from resting state fMRI.

Mixed graphical models for integrative causal analysis with application to chronic lung disease diagnosis and prognosis.

Project description:MotivationIntegration of data from different modalities is a necessary step for multi-scale data analysis in many fields, including biomedical research and systems biology. Directed graphical models offer an attractive tool for this problem because they can represent both the complex, multivariate probability distributions and the causal pathways influencing the system. Graphical models learned from biomedical data can be used for classification, biomarker selection and functional analysis, while revealing the underlying network structure and thus allowing for arbitrary likelihood queries over the data.ResultsIn this paper, we present and test new methods for finding directed graphs over mixed data types (continuous and discrete variables). We used this new algorithm, CausalMGM, to identify variables directly linked to disease diagnosis and progression in various multi-modal datasets, including clinical datasets from chronic obstructive pulmonary disease (COPD). COPD is the third leading cause of death and a major cause of disability and thus determining the factors that cause longitudinal lung function decline is very important. Applied on a COPD dataset, mixed graphical models were able to confirm and extend previously described causal effects and provide new insights on the factors that potentially affect the longitudinal lung function decline of COPD patients.Availability and implementationThe CausalMGM package is available on http://www.causalmgm.org.Supplementary informationSupplementary data are available at Bioinformatics online.

Graphical Causal Models and Imputing Missing Data: A Preliminary Study

Project description:Real-world datasets often contain many missing values due to several reasons. This is usually an issue since many learning algorithms require complete datasets. In certain cases, there are constraints in the real world problem that create difficulties in continuously observing all data. In this paper, we investigate if graphical causal models can be used to impute missing values and derive additional information on the uncertainty of the imputed values. Our goal is to use the information from a complete dataset in the form of graphical causal models to impute missing values in an incomplete dataset. This assumes that the datasets have the same data generating process. Furthermore, we calculate the probability of each missing data value belonging to a specified percentile. We present a preliminary study on the proposed method using synthetic data, where we can control the causal relations and missing values.

Directed Graphical Models and Causal Discovery for Zero-Inflated Data.

Project description:With advances in technology, gene expression measurements from single cells can be used to gain refined insights into regulatory relationships among genes. Directed graphical models are well-suited to explore such (cause-effect) relationships. However, statistical analyses of single cell data are complicated by the fact that the data often show zero-inflated expression patterns. To address this challenge, we propose directed graphical models that are based on Hurdle conditional distributions parametrized in terms of polynomials in parent variables and their 0/1 indicators of being zero or nonzero. While directed graphs for Gaussian models are only identifiable up to an equivalence class in general, we show that, under a natural and weak assumption, the exact directed acyclic graph of our zero-inflated models can be identified. We propose methods for graph recovery, apply our model to real single-cell gene expression data on T helper cells, and show simulated experiments that validate the identifiability and graph estimation methods in practice.

Identifying Causal Effects With Proxy Variables of an Unmeasured Confounder.

Project description:We consider a causal effect that is confounded by an unobserved variable, but with observed proxy variables of the confounder. We show that, with at least two independent proxy variables satisfying a certain rank condition, the causal effect is nonparametrically identified, even if the measurement error mechanism, i.e., the conditional distribution of the proxies given the confounder, may not be identified. Our result generalizes the identification strategy of Kuroki & Pearl (2014) that rests on identification of the measurement error mechanism. When only one proxy for the confounder is available, or the required rank condition is not met, we develop a strategy to test the null hypothesis of no causal effect.

Bayesian graphical models for regression on multiple data sets with different variables.

Project description:Routinely collected administrative data sets, such as national registers, aim to collect information on a limited number of variables for the whole population. In contrast, survey and cohort studies contain more detailed data from a sample of the population. This paper describes Bayesian graphical models for fitting a common regression model to a combination of data sets with different sets of covariates. The methods are applied to a study of low birth weight and air pollution in England and Wales using a combination of register, survey, and small-area aggregate data. We discuss issues such as multiple imputation of confounding variables missing in one data set, survey selection bias, and appropriate propagation of information between model components. From the register data, there appears to be an association between low birth weight and environmental exposure to NO(2), but after adjusting for confounding by ethnicity and maternal smoking by combining the register and survey data under our models, we find there is no significant association. However, NO(2) was associated with a small but significant reduction in birth weight, modeled as a continuous variable.

Identifying gene regulatory network rewiring using latent differential graphical models.

Project description:Gene regulatory networks (GRNs) are highly dynamic among different tissue types. Identifying tissue-specific gene regulation is critically important to understand gene function in a particular cellular context. Graphical models have been used to estimate GRN from gene expression data to distinguish direct interactions from indirect associations. However, most existing methods estimate GRN for a specific cell/tissue type or in a tissue-naive way, or do not specifically focus on network rewiring between different tissues. Here, we describe a new method called Latent Differential Graphical Model (LDGM). The motivation of our method is to estimate the differential network between two tissue types directly without inferring the network for individual tissues, which has the advantage of utilizing much smaller sample size to achieve reliable differential network estimation. Our simulation results demonstrated that LDGM consistently outperforms other Gaussian graphical model based methods. We further evaluated LDGM by applying to the brain and blood gene expression data from the GTEx consortium. We also applied LDGM to identify network rewiring between cancer subtypes using the TCGA breast cancer samples. Our results suggest that LDGM is an effective method to infer differential network using high-throughput gene expression data to identify GRN dynamics among different cellular conditions.

Identifying Longitudinal CD4:CD8 Ratio Trajectories Indicative of Chronic Renal Disease Risk among People Living with HIV: An Application of Growth Mixture Models.

Project description:The incidence of chronic kidney disease (CKD) is increasing among people living with HIV (PLWH). Routine monitoring of indicators such as CD4:CD8 ratio might improve the early detection of CKD. Our objective was to identify clinically relevant CD4:CD8 ratio trajectories indicative of CKD risk. Participants were ≥ 18 years old, initiated antiretroviral therapy between 2000 and 2016, and were followed for ≥6 months until 31 March 2017 or last contact date. Outcome was incidence of CKD. Growth mixture models (GMMs) and decay models were used to compare CD4:CD8 ratio trajectories. Following GMM, 4547 (93.5%) participants were classified in Class 1 with 5.4% developing CKD, and 316 (6.5%) participants were classified in Class 2 with 20.9% developing CKD. The final model suggested that participants in Class 2 had 8.72 times the incidence rate of developing CKD than those in Class 1. Exponential decay models indicated a significant CD4:CD8 ratio decline among Class 2 participants who developed CKD. Among those who developed CKD in Class 2, starting at 5.5 years of follow-up, the slope of their ratio trajectory curve changed significantly, and the rate of decline increased dramatically. Routine monitored CD4:CD8 ratios can be an effective strategy to identify early CKD risk among PLWH.

Identifying functional co-activation patterns in neuroimaging studies via poisson graphical models.

Project description:Studying the interactions between different brain regions is essential to achieve a more complete understanding of brain function. In this article, we focus on identifying functional co-activation patterns and undirected functional networks in neuroimaging studies. We build a functional brain network, using a sparse covariance matrix, with elements representing associations between region-level peak activations. We adopt a penalized likelihood approach to impose sparsity on the covariance matrix based on an extended multivariate Poisson model. We obtain penalized maximum likelihood estimates via the expectation-maximization (EM) algorithm and optimize an associated tuning parameter by maximizing the predictive log-likelihood. Permutation tests on the brain co-activation patterns provide region pair and network-level inference. Simulations suggest that the proposed approach has minimal biases and provides a coverage rate close to 95% of covariance estimations. Conducting a meta-analysis of 162 functional neuroimaging studies on emotions, our model identifies a functional network that consists of connected regions within the basal ganglia, limbic system, and other emotion-related brain regions. We characterize this network through statistical inference on region-pair connections as well as by graph measures.
