Project description:Terpenes are VOCs of particular importance, since they are emitted from a wide range of indoor sources and are considered to be precursors of Secondary Organic Aerosol (SOA) formation. It has been proven that SOA particles, especially nanosized ones, pose a threat to human health. In this research, experiments with the application of an environmental chamber and real-time measurement techniques were carried out to investigate in a complimentary way the formation of monoterpene oxidation products and nanosized SOA particles initiated by monoterpene ozonolysis. Proton-Transfer-Reaction Mass Spectrometry with a Time-Of-Flight analyzer (PTR-TOF-MS) and a Scanning Mobility Particle Sizer (SMPS) were applied to determine in real time the dynamism of the formation of the corresponding terpene ozonolysis products and submicron SOA particles. Results proved that firstly, oxidation products were formed, and then, they underwent nucleation and condensation, forming particles whose diameters grew with time. The oxidation products formed were different depending on the type of terpenes applied. The comparison of the results obtained during the experiments with gaseous standard mixtures and real samples commonly present and used in indoor air revealed that the diversified chemical composition of the emission source had implications for both the particle formation initiated by the oxidation of essential oil components and the chemical reactions occurring via the oxidation process. With the instrumentation utilized, the concentration changes at the level of a few ppbv could be monitored.

Project description:We evaluated the robust, lightweight DiSCmini (DM) aerosol monitor for its ability to measure the concentration and mean diameter of submicrometer aerosols. Tests were conducted with monodispersed and polydispersed aerosols composed of two particle types (sodium chloride [NaCl] and spark-generated metal particles, which simulate particles found in welding fume) at three different steady-state concentration ranges (Low, <10(3); Medium, 10(3)-10(4); and High, >10(4) particles/cm(3)). Particle number concentration, lung deposited surface area (LDSA) concentration, and mean size measured with the DM were compared with those measured with reference instruments, a scanning mobility particle sizer (SMPS), and a handheld condensation particle counter (CPC). Particle number concentrations measured with the DM were within 16% of those measured by the CPC for polydispersed aerosols. Poorer agreement was observed for monodispersed aerosols (±35% for most tests and +101% for 300-nm NaCl). LDSA concentrations measured by the DM were 96% to 155% of those estimated with the SMPS. The geometric mean diameters measured with the DM were within 30% of those measured with the SMPS for monodispersed aerosols and within 25% for polydispersed aerosols (except for the case when the aerosol contained a substantial number of particles larger than 300 nm). The accuracy of the DM is reasonable for particles smaller than 300 nm, but caution should be exercised when particles larger than 300 nm are present. Project description:Direct measurements of time- and size-resolved particulate matter (PM) concentrations are of major importance in air quality studies and pollution monitoring. Low-cost, compact optical particle counters (OPCs), which provide accurate PM measurements independent of the particle complex index of refraction (CRI), can be useful in personal exposure monitoring and distributed sensor network studies applications. A methodology is presented for the optimization of the sensor design and operation parameter space aimed at reducing the effect of the CRI on particle sizing errors. The Monte Carlo numerical simulation, which utilizes Mie scattering calculations, is used to determine the optimal detector angle for the specific set of constraints described by the weighting coefficients. The optimized detector position (θ = 48°) has the lowest dependency on CRI over the entire particle size range of 0.5-10 microns. The near-forward, optimized, and perpendicular detector angles are compared experimentally using monodisperse 2 μm and 4 μm particles of silica, PSL, and alumina; the light collection cone angle is set at α = 20° in all experiments. The data agree well with the numerical results for all tested scenarios. Overall, the perpendicular detector location has the best precision and worst accuracy related to the CRI variations. The optimized detector position has the best accuracy for both silica and alumina particles. The use of low-cost components, such as laser diodes, photodiodes, miniaturized integrated electronics, and simple component layouts allows for the development of compact OPCs capable of accurately sizing PM. The number of sizing bins, sizing accuracy and precision, and other parameters of interest can be used as an input to an optimization algorithm.

Project description:Bacterial populations inhabiting ultrapure water (UPW) systems were investigated. The analyzed UPW systems included pilot scale, bench scale, and full size UPW plants employed in the semiconductor and other industries. Bacteria present in the polishing loop of the UPW systems were enumerated by both plate counts and epifluorescence microscopy. Assessment of bacterial presence in UPW by epifluorescence microscopy (cyanotolyl tetrazolium chloride [CTC] and DAPI [4',6'-diamidino-2-phenylindole] staining) showed significantly higher numbers (10 to 100 times more bacterial cells were detected) than that determined by plate counts. A considerable proportion of the bacteria present in UPW (50 to 90%) were cells that did not give a positive signal with CTC stain. Bacteria isolated from the UPW systems were mostly gram negative, and several groups seem to be indigenous for all of the UPW production systems studied. These included Ralstonia pickettii, Bradyrhizobium sp., Pseudomonas saccharophilia, and Stenotrophomonas strains. These bacteria constituted a significant part of the total number of isolated strains (>or=20%). Two sets of primers specific to R. pickettii and Bradyrhizobium sp. were designed and successfully used for the detection of the corresponding bacteria in the concentrated UPW samples. Unexpectedly, nifH gene sequences were found in Bradyrhizobium sp. and some P. saccharophilia strains isolated from UPW. The widespread use of nitrogen gas in UPW plants may be associated with the presence of nitrogen-fixing genes in these bacteria.

Project description:Detection of somatic variation using sequence from disease-control matched data sets is a critical first step. In many cases including cancer, however, it is hard to isolate pure disease tissue, and the impurity hinders accurate mutation analysis by disrupting overall allele frequencies. Here, we propose a new method, Virmid, that explicitly determines the level of impurity in the sample, and uses it for improved detection of somatic variation. Extensive tests on simulated and real sequencing data from breast cancer and hemimegalencephaly demonstrate the power of our model. A software implementation of our method is available at http://sourceforge.net/projects/virmid/.

Project description:RNA mutations are known to change mobility in native gels. What is not known is if mobility can serve as an effective tool to separate structurally similar (structural homologs) from structurally destabilized variants in a deep-mutation library of an RNA. Here we defined the proportion of a mutant in the native band from native polyacrylamide gel electrophoresis (PAGE) as a native-mobility-fitness score. The fitness scores of single and double mutants allowed a unsupervised, RNA-specific analysis to detect key secondary and tertiary base pairs through covariational signals. Subsequent amplification of these signals and their use as restraints for folding led to not only high-accuracy secondary structures with the F1-score > 0.9, but also quality tertiary-structure models between 3.6 Å and 7.7 Å RMSD from their native structures for the best in top 5 models for 6 RNAs tested including two CASP 15 difficult targets. This MobiSeq method should provide a simple and effective method for inferring 2D and 3D structures and improving mechanistic understanding of all structured RNAs.

Project description:In single particle inductively coupled plasma mass spectrometry (spICP-MS), the transport efficiency is fundamental for the correct determination of both particle number concentration and size. In the present study, transport efficiency was systematically determined on three different days with six carefully characterised gold nanoparticle (AuNP) suspensions and in seven European and US expert laboratories using different ICP-MS instruments and spICP-MS software. Both particle size-(TES)-and particle frequency-(TEF)-methods were applied. The resulting transport efficiencies did not deviate much under ideal conditions. The TEF method however systematically resulted in lower transport efficiencies. The extent of this difference (0-300% rel. difference) depended largely on the choice and storage conditions of the nanoparticle suspensions used for the determination. The TES method is recommended when the principal measurement objective is particle size. If the main aim of the measurement is the determination of the particle number concentration, the TEF approach could be preferred as it might better account for particle losses in the sample introduction system.

Project description:A quantum phase transition may occur in the ground state of a system at zero temperature when a controlling field or interaction is varied. The resulting quantum fluctuations which trigger the transition produce scaling behaviour of various observables, governed by universal critical exponents. A particularly interesting class of such transitions appear in systems with quantum impurities where a non-extensive term in the free energy becomes singular at the critical point. Curiously, the notion of a conventional order parameter that exhibits scaling at the critical point is generically missing in these systems. Here we explore the possibility to use the Schmidt gap, which is an observable obtained from the entanglement spectrum, as an order parameter. A case study of the two-impurity Kondo model confirms that the Schmidt gap faithfully captures the scaling behaviour by correctly predicting the critical exponent of the dynamically generated length scale at the critical point.

Project description:This Teaching Resource provides lecture notes, slides, and a problem set that can assist in teaching concepts related to dynamical systems tools for the analysis of ordinary differential equation (ODE)-based models. The concepts are applied to familiar biological problems, and the material is appropriate for graduate students or advanced undergraduates. The lecture explains how equations describing biochemical signaling networks can be derived from diagrams that illustrate the reactions in graphical form. Because such reactions are most frequently described using systems of ODEs, the lecture discusses and illustrates the principles underlying the numerical solution of ODEs. Methods for determining the stability of steady-state solutions of one or two-dimensional ODE systems are covered and illustrated using standard graphical methods. The concept of a bifurcation, a condition at which a system's behavior changes qualitatively, is also introduced. A problem set is included that (i) requires students to implement an ODE model of biochemical reactions using MATLAB and (ii) allows them to explore dynamical systems concepts.

Project description:This study describes the adaptation of non-linear microscopy for single-particle tracking (SPT), a method commonly used in biology with single-photon fluorescence. Imaging moving objects with non-linear microscopy raises difficulties due to the scanning process of the acquisitions. The interest of the study is based on the balance between all the experimental parameters (objective, resolution, frame rate) which need to be optimized to record long trajectories with the best accuracy and frame rate. To evaluate the performance of the setup for SPT, several basic estimation methods are used and adapted to the new detection process. The covariance-based estimator (CVE) seems to be the best way to evaluate the diffusion coefficient from trajectories using the specific factors of motion blur and localization error.
