GlyNet: a multi-task neural network for predicting protein-glycan interactions.

ABSTRACT: Advances in diagnostics, therapeutics, vaccines, transfusion, and organ transplantation build on a fundamental understanding of glycan-protein interactions. To aid this, we developed GlyNet, a model that accurately predicts interactions (relative binding strengths) between mammalian glycans and 352 glycan-binding proteins, many at multiple concentrations. For each glycan input, our model produces 1257 outputs, each representing the relative interaction strength between the input glycan and a particular protein sample. GlyNet learns these continuous values using relative fluorescence units (RFUs) measured on 599 glycans in the Consortium for Functional Glycomics glycan arrays and extrapolates these to RFUs from additional, untested glycans. GlyNet's output of continuous values provides more detailed results than the standard binary classification models. After incorporating a simple threshold to transform such continuous outputs the resulting GlyNet classifier outperforms those standard classifiers. GlyNet is the first multi-output regression model for predicting protein-glycan interactions and serves as an important benchmark, facilitating development of quantitative computational glycobiology.

Project description:Machine learning methods for protein function prediction are urgently needed, especially now that a substantial fraction of known sequences remains unannotated despite the extensive use of functional assignments based on sequence similarity. One major bottleneck supervised learning faces in protein function prediction is the structured, multi-label nature of the problem, because biological roles are represented by lists of terms from hierarchically organised controlled vocabularies such as the Gene Ontology. In this work, we build on recent developments in the area of deep learning and investigate the usefulness of multi-task deep neural networks (MTDNN), which consist of upstream shared layers upon which are stacked in parallel as many independent modules (additional hidden layers with their own output units) as the number of output GO terms (the tasks). MTDNN learns individual tasks partially using shared representations and partially from task-specific characteristics. When no close homologues with experimentally validated functions can be identified, MTDNN gives more accurate predictions than baseline methods based on annotation frequencies in public databases or homology transfers. More importantly, the results show that MTDNN binary classification accuracy is higher than alternative machine learning-based methods that do not exploit commonalities and differences among prediction tasks. Interestingly, compared with a single-task predictor, the performance improvement is not linearly correlated with the number of tasks in MTDNN, but medium size models provide more improvement in our case. One of advantages of MTDNN is that given a set of features, there is no requirement for MTDNN to have a bootstrap feature selection procedure as what traditional machine learning algorithms do. Overall, the results indicate that the proposed MTDNN algorithm improves the performance of protein function prediction. On the other hand, there is still large room for deep learning techniques to further enhance prediction ability.

Project description:Named Entity Recognition (NER) is a key task in biomedical text mining. Accurate NER systems require task-specific, manually-annotated datasets, which are expensive to develop and thus limited in size. Since such datasets contain related but different information, an interesting question is whether it might be possible to use them together to improve NER performance. To investigate this, we develop supervised, multi-task, convolutional neural network models and apply them to a large number of varied existing biomedical named entity datasets. Additionally, we investigated the effect of dataset size on performance in both single- and multi-task settings.We present a single-task model for NER, a Multi-output multi-task model and a Dependent multi-task model. We apply the three models to 15 biomedical datasets containing multiple named entities including Anatomy, Chemical, Disease, Gene/Protein and Species. Each dataset represent a task. The results from the single-task model and the multi-task models are then compared for evidence of benefits from Multi-task Learning. With the Multi-output multi-task model we observed an average F-score improvement of 0.8% when compared to the single-task model from an average baseline of 78.4%. Although there was a significant drop in performance on one dataset, performance improves significantly for five datasets by up to 6.3%. For the Dependent multi-task model we observed an average improvement of 0.4% when compared to the single-task model. There were no significant drops in performance on any dataset, and performance improves significantly for six datasets by up to 1.1%. The dataset size experiments found that as dataset size decreased, the multi-output model's performance increased compared to the single-task model's. Using 50, 25 and 10% of the training data resulted in an average drop of approximately 3.4, 8 and 16.7% respectively for the single-task model but approximately 0.2, 3.0 and 9.8% for the multi-task model.Our results show that, on average, the multi-task models produced better NER results than the single-task models trained on a single NER dataset. We also found that Multi-task Learning is beneficial for small datasets. Across the various settings the improvements are significant, demonstrating the benefit of Multi-task Learning for this task.
