Bridging scales between solid mechanics and surface chemistry.

ABSTRACT: A continuum mechanics framework is used herein to model the strains induced in a micromechanical structure by surface phenomena such as adsorption. The resulting picture significantly differs from those of a liquid under surface tension. Considering a solid isotropic elastic material, it is shown that a sphere undergoes a non uniform deformation under surface adsorption. The direction of the surface's displacement is additionally shown to depend on both the material and the sphere's radius. It is also shown that modeling surface effects with an elastic membrane surrounding a Cauchy elastic material, the elastic energy is usually misestimated. The reported results also reveal that the overall response of a mechanical structure to surface adsorption strongly depends, at a given scaling, of the higher-grade elastic behavior of the material.

Bridging the muscle genome to phenome across multiple biological scales

Project description:Muscle is highly hierarchically organized, with functions shaped by genetically controlled expression of protein ensembles with different isoform profiles at the sarcomere scale. However, it remains unclear how isoform profiles shape whole-muscle performance. We compared two mouse hindlimb muscles, the slow, relatively parallel-fibered soleus and the faster, more pennate-fibered tibialis anterior (TA), across scales: from gene regulation, isoform expression and translation speed, to force-length-velocity-power for intact muscles. Expression of myosin heavy-chain (MHC) isoforms directly corresponded with contraction velocity. The fast-twitch TA with fast MHC isoforms had faster unloaded velocities (actin sliding velocity, Vactin; peak fiber velocity, Vmax) than the slow-twitch soleus. For the soleus, Vactin was biased towards Vactin for purely slow MHC I, despite this muscle's even fast and slow MHC isoform composition. Our multi-scale results clearly identified a consistent and significant dampening in fiber shortening velocities for both muscles, underscoring an indirect correlation between Vactin and fiber Vmax that may be influenced by differences in fiber architecture, along with internal loading due to both passive and active effects. These influences correlate with the increased peak force and power in the slightly more pennate TA, leading to a broader length range of near-optimal force production. Conversely, a greater force-velocity curvature in the near-parallel fibered soleus highlights the fine-tuning by molecular-scale influences including myosin heavy and light chain expression along with whole-muscle characteristics. Our results demonstrate that the individual gene, protein and whole-fiber characteristics do not directly reflect overall muscle performance but that intricate fine-tuning across scales shapes specialized muscle function.

Linking scales in sea ice mechanics.

Project description:Mechanics plays a key role in the evolution of the sea ice cover through its control on drift, on momentum and thermal energy exchanges between the polar oceans and the atmosphere along cracks and faults, and on ice thickness distribution through opening and ridging processes. At the local scale, a significant variability of the mechanical strength is associated with the microstructural heterogeneity of saline ice, however characterized by a small correlation length, below the ice thickness scale. Conversely, the sea ice mechanical fields (velocity, strain and stress) are characterized by long-ranged (more than 1000 km) and long-lasting (approx. few months) correlations. The associated space and time scaling laws are the signature of the brittle character of sea ice mechanics, with deformation resulting from a multi-scale accumulation of episodic fracturing and faulting events. To translate the short-range-correlated disorder on strength into long-range-correlated mechanical fields, several key ingredients are identified: long-ranged elastic interactions, slow driving conditions, a slow viscous-like relaxation of elastic stresses and a restoring/healing mechanism. These ingredients constrained the development of a new continuum mechanics modelling framework for the sea ice cover, called Maxwell-elasto-brittle. Idealized simulations without advection demonstrate that this rheological framework reproduces the main characteristics of sea ice mechanics, including anisotropy, spatial localization and intermittency, as well as the associated scaling laws.This article is part of the themed issue 'Microdynamics of ice'.

Bridging length scales to measure polymer assembly.

Project description:Time-resolvable quantitative measurements of polymer concentration are very useful to elucidate protein polymerization pathways. There are numerous techniques to measure polymer concentrations in purified protein solutions, but few are applicable in vivo. Here we develop a methodology combining microscopy and spectroscopy to overcome the limitations of both approaches for measuring polymer concentration in cells and cell extracts. This technique is based on quantifying the relationship between microscopy and spectroscopy measurements at many locations. We apply this methodology to measure microtubule assembly in tissue culture cells and Xenopus egg extracts using two-photon microscopy with FLIM measurements of FRET. We find that the relationship between FRET and two-photon intensity quantitatively agrees with predictions. Furthermore, FRET and intensity measurements change as expected with changes in acquisition time, labeling ratios, and polymer concentration. Taken together, these results demonstrate that this approach can quantitatively measure microtubule assembly in complex environments. This methodology should be broadly useful for studying microtubule nucleation and assembly pathways of other polymers.

Bridging scales in a multiscale pattern-forming system.

Project description:Self-organized pattern formation is vital for many biological processes. Reaction-diffusion models have advanced our understanding of how biological systems develop spatial structures, starting from homogeneity. However, biological processes inherently involve multiple spatial and temporal scales and transition from one pattern to another over time, rather than progressing from homogeneity to a pattern. To deal with such multiscale systems, coarse-graining methods are needed that allow the dynamics to be reduced to the relevant degrees of freedom at large scales, but without losing information about the patterns at small scales. Here, we present a semiphenomenological approach which exploits mass conservation in pattern formation, and enables reconstruction of information about patterns from the large-scale dynamics. The basic idea is to partition the domain into distinct regions (coarse grain) and determine instantaneous dispersion relations in each region, which ultimately inform about local pattern-forming instabilities. We illustrate our approach by studying the Min system, a paradigmatic model for protein pattern formation. By performing simulations, we first show that the Min system produces multiscale patterns in a spatially heterogeneous geometry. This prediction is confirmed experimentally by in vitro reconstitution of the Min system. Using a recently developed theoretical framework for mass-conserving reaction-diffusion systems, we show that the spatiotemporal evolution of the total protein densities on large scales reliably predicts the pattern-forming dynamics. Our approach provides an alternative and versatile theoretical framework for complex systems where analytical coarse-graining methods are not applicable, and can, in principle, be applied to a wide range of systems with an underlying conservation law.

Unveiling Surface Chemistry of Ultrafast-Sintered LLZO Solid-State Electrolytes for High-Performance Li-Garnet Solid-State Batteries.

Project description:Ultrafast (UF) sintering emerges as a game-changing sintering methodology for fabricating Li7La3Zr2O12 (LLZO) solid-state electrolytes, representing a pivotal stride toward the advancement and prospective commercialization of Li-garnet solid-state batteries. Despite its widespread use in the fabrication of LLZO ceramics, the chemical composition of the UF-sintered LLZO surface remains largely unexplored. This study presents an in-depth analysis of the surface chemistry of UF-sintered LLZO using comprehensive techniques, including depth-profiling X-ray photoelectron spectroscopy (XPS) and focused-ion-beam time-of-flight secondary ion mass spectroscopy (FIB-TOF-SIMS). Our investigation uncovers a striking difference between the surface of UF-sintered and conventionally sintered LLZO, revealing predominant surface contamination by Li2O up to ca. 40 nm depth in the case of UF processing. Comparative synchrotron X-ray diffraction data during UF and conventional sintering elucidate the origin of surface contamination. We propose a viable solution to this issue through an additional heat treatment (HT) step at 900 °C after UF sintering, as corroborated by XPS and FIB-TOF-SIMS measurements. Furthermore, we present a comparative assessment of the electrochemical performance of Li/LLZO/Li symmetric cells based on UF-sintered LLZO pellets, both with and without the post-HT step, underscoring the pivotal role of an uncontaminated LLZO surface.

Dynamic X-ray Coherent Diffraction Analysis: Bridging the Time Scales between Imaging and Photon Correlation Spectroscopy.

Project description:The advent of diffraction limited sources and developments in detector technology opens up new possibilities for the study of materials in situ and operando. Coherent X-ray diffraction techniques such as coherent X-ray diffractive imaging (CXDI) and X-ray photon correlation spectroscopy (XPCS) are capable for this purpose and provide complementary information, although due to signal-to-noise requirements, their simultaneous demonstration has been limited. Here, we demonstrate a strategy for the simultaneous use of CXDI and XPCS to study in situ the Brownian motion of colloidal gold nanoparticles of 200 nm diameter suspended in a glycerol-water mixture. We visualize the process of agglomeration, examine the spatiotemporal space accessible with the combination of techniques, and demonstrate CXDI with 22 ms temporal resolution.

Correlation between surface chemistry and magnetism in iron nanoparticles.

Project description:To shed light on the factors governing the stability and surface properties of iron nanoparticles, a series of iron nanoparticles has been produced by hydrogenation of two different iron amido complexes: the bis[bis(trimethylsilyl)amido] Fe(ii), [Fe(N(SiMe3)2)2]2, and the bis(diphenylamido) Fe(ii), [Fe(NPh2)2]. Nanostructured materials of bcc structure, or nanoparticles displaying average sizes below 3 nm and a polytetrahedral structure, have been obtained. Depending on the synthesis conditions, the magnetization of the nanoparticles was either significantly lower than that of bulk iron, or much higher as for clusters elaborated under high vacuum conditions. Unexpectedly, hydrogenation of aromatic groups of the ligands of the [Fe(NPh2)2] precursor has been observed in some cases. Confrontation of the experimental results with DFT calculations made on polytetrahedral Fe91 model clusters bearing hydrides, amido and/or amine ligands at their surface, has shown that amido ligands can play a key role in the stabilisation of the nanoparticles in solution while the hydride surface coverage governs their surface magnetic properties. This study indicates that magnetic measurements give valuable indicators of the surface properties of iron nanoparticles in this size range, and beyond, of their potential reactivity.

DNA-Encoded Library Hit Confirmation: Bridging the Gap Between On-DNA and Off-DNA Chemistry.

Project description:DNA-encoded library (DEL) technology is a powerful platform for hit identification in academia and the pharmaceutical industry. When conducting off-DNA resynthesis hit confirmation after affinity selection, PCR/sequencing, and data analysis, one typically assumes a "one-to-one" relationship between the DNA tag and the chemical structure of the attached small-molecule it encodes. Because library synthesis often yields a mixture, this approximation increases the risk of overlooking positive discoveries and valuable information. To address this issue, we apply a library synthesis "recipe" strategy for on-DNA resynthesis using a cleavable linker, followed by direct affinity selection mass spectrometry (AS-MS) evaluation and identification of binder(s) from the released small-molecule mixture. We validate and showcase this approach employing the receptor-interacting-protein kinase 2 (RIP2) DEL campaign. We also designed and developed two cleavable linkers to enable this method, a photocleavable linker (nitrophenyl-based) and acid-labile linker (tetrahydropyranyl ether). The strategy provides an effective means of hit identification and rapid determination of key active component(s) of the mixture.

A molecular-modeling toolbox aimed at bridging the gap between medicinal chemistry and computational sciences.

Project description:In the current era of high-throughput drug discovery and development, molecular modeling has become an indispensable tool for identifying, optimizing and prioritizing small-molecule drug candidates. The required background in computational chemistry and the knowledge of how to handle the complex underlying protocols, however, might keep medicinal chemists from routinely using in silico technologies. Our objective is to encourage those researchers to exploit existing modeling technologies more frequently through easy-to-use graphical user interfaces. In this account, we present two innovative tools (which we are prepared to share with academic institutions) facilitating computational tasks commonly utilized in drug discovery and development: (1) the VirtualDesignLab estimates the binding affinity of small molecules by simulating and quantifying their binding to the three-dimensional structure of a target protein; and (2) the MD Client launches molecular dynamics simulations aimed at exploring the time-dependent stability of ligand-protein complexes and provides residue-based interaction energies. This allows medicinal chemists to identify sites of potential improvement in their candidate molecule. As a case study, we present the application of our tools towards the design of novel antagonists for the FimH adhesin.

Tensile force-induced cytoskeletal remodeling: Mechanics before chemistry.

Project description:Understanding cellular remodeling in response to mechanical stimuli is a critical step in elucidating mechanical activation of biochemical signaling pathways. Experimental evidence indicates that external stress-induced subcellular adaptation is accomplished through dynamic cytoskeletal reorganization. To study the interactions between subcellular structures involved in transducing mechanical signals, we combined experimental data and computational simulations to evaluate real-time mechanical adaptation of the actin cytoskeletal network. Actin cytoskeleton was imaged at the same time as an external tensile force was applied to live vascular smooth muscle cells using a fibronectin-functionalized atomic force microscope probe. Moreover, we performed computational simulations of active cytoskeletal networks under an external tensile force. The experimental data and simulation results suggest that mechanical structural adaptation occurs before chemical adaptation during filament bundle formation: actin filaments first align in the direction of the external force by initializing anisotropic filament orientations, then the chemical evolution of the network follows the anisotropic structures to further develop the bundle-like geometry. Our findings present an alternative two-step explanation for the formation of actin bundles due to mechanical stimulation and provide new insights into the mechanism of mechanotransduction.
