Reproducibility of COVID-19 pre-prints.

ABSTRACT: To examine the reproducibility of COVID-19 research, we create a dataset of pre-prints posted to arXiv, bioRxiv, and medRxiv between 28 January 2020 and 30 June 2021 that are related to COVID-19. We extract the text from these pre-prints and parse them looking for keyword markers signaling the availability of the data and code underpinning the pre-print. For the pre-prints that are in our sample, we are unable to find markers of either open data or open code for 75% of those on arXiv, 67% of those on bioRxiv, and 79% of those on medRxiv.

COVID-19 retracted publications on retraction watch: A systematic survey of their pre-prints and citations.

Project description:BackgroundStudies related to the coronavirus disease 2019 (COVID-19) were frequently published as pre-prints prior to undergoing peer-review. However, several publications were later retracted due to ethical concerns or study misconduct. Although these studies have been retracted, the availability of their corresponding pre-prints has never been formally investigated, and may result in the spread of misinformation if they are being used to inform decision-making.MethodsOur objective was to conduct a systematic survey of retracted COVID-19 publications listed on the Retraction Watch database as of August 15th, 2021. We assessed the availability of corresponding pre-prints for retracted publications, and documented the number of citations and online views.ResultsOur study included 140 retracted COVID-19 publications, and we could not retrieve corresponding pre-prints for 132 retracted publications in our study (94%). Although we were unable to find the majority of pre-prints, they had already been disseminated, with a maximal citation count of 593 and Altmetric score of 558,928.ConclusionWhile it is reassuring that most corresponding pre-prints could not be retrieved, our study highlights the need for online platforms and journals to employ quality assurance methods to prevent the spread of misinformation through citation of retracted papers.

PRINTS-S: the database formerly known as PRINTS.

Project description:The PRINTS database houses a collection of protein family fingerprints. These are groups of motifs that together are diagnostically more potent than single motifs by virtue of the biological context afforded by matching motif neighbours. Around 1200 fingerprints have now been created and stored in the database. The September 1999 release (version 24.0) encodes approximately 7200 motifs, covering a range of globular and membrane proteins, modular polypeptides and so on. In addition to its continued steady growth, we report here several major changes to the resource, including the design of an automated strategy for database maintenance, and implementation of an object-relational schema for more efficient data management. Pre-existing cross-reactive antibody responses do not significantly impact inactivated COVID-19 vaccine-induced neutralization

Project description:Recent exposure to seasonal coronaviruses (sCoVs) may stimulate cross-reactive antibody responses against SARS-CoV-2. Previous studies have shown divergent results regarding protective or damaging immunity induced by prior exposure to sCoVs. It is still unknown whether pre-existing humoral immunity may play a role in the vaccine-induced neutralization and antibody responses. In this study, we collected 36 paired sera in healthy volunteers before and after immunization with inactivated SARS-CoV-2 vaccines, and analyzed the distribution and intensity of pre-existing antibody responses at the epitope level before vaccine immunization, as well as the relationship between pre-existing sCoVs immunity and vaccine-induced neutralization.
