Modeling Alkyl Aromatic Hydrocarbons with Dissipative Particle Dynamics.

ABSTRACT: Building on previous work studying alkanes, we develop a dissipative particle dynamics (DPD) model to capture the behavior of the alkyl aromatic hydrocarbon family under ambient conditions of 298 K and 1 atmosphere. Such materials are of significant worldwide industrial importance in applications such as solvents, chemical intermediates, surfactants, lubricating oils, hydraulic fluids, and greases. We model both liquids and waxy solids for molecules up to 36 carbons in size and demonstrate that we can correctly capture both the freezing transition and liquid-phase densities in pure substances and mixtures. We also demonstrate the importance of including specialized bead types into the DPD model (rather than solely relying on generic bead types) to capture specific local geometrical constructs such as the benzene ring found in the benzyl chemical group; this can be thought of as representing subtle real-world many-body effects via customized pairwise non-bonded potentials.

Dissipative Particle Dynamics Modeling of Polyelectrolyte Membrane-Water Interfaces.

Project description:Previous experiments of water vapor penetration into polyelectrolyte membrane (PEM) thin films have indicated the influence of the water concentration gradient and polymer chemistry on the interface evolution, which will eventually affect the efficiency of the fuel cell operation. Moreover, PEMs of different side chains have shown differences in water cluster structure and diffusion. The evolution of the interface between water and polyelectrolyte membranes (PEMs), which are used in fuel cells and flow batteries, of three different side-chain lengths has been studied using dissipative particle dynamics (DPD) simulations. Higher and faster water uptake is usually beneficial in the operation of fuel cells and flow batteries. The simulated water uptake increased with the increasing side chain length. In addition, the water uptake was rapid initially and slowed down afterwards, which is in agreement with the experimental observations. The water cluster formation rate was also found to increase with the increasing side-chain length, whereas the water cluster shapes were unaffected. Water diffusion in the membranes, which affects proton mobility in the PEMs, increased with the side-chain length at all distances from the interface. In conclusion, side-chain length was found to have a strong influence on the interface water structure and water penetration rates, which can be harnessed for the better design of PEMs. Since the PEM can undergo cycles of dehydration and rehydration, faster water uptake increases the efficiency of these devices. We show that the longer side chains with backbone structure similar to Nafion should be more suitable for fuel cell/flow battery usage.

A Surface Site Interaction Point Method for Dissipative Particle Dynamics Parametrization: Application to Alkyl Ethoxylate Surfactant Self-Assembly.

Project description:Dissipative particle dynamics (DPD) is a coarse-grained approach to the simulation of large supramolecular systems, but one limitation has been that the parameters required to describe the noncovalent interactions between beads are not readily accessible. A first-principles computational method has been developed so that bead interaction parameters can be calculated directly from ab initio gas-phase molecular electrostatic potential surfaces of the molecular fragments that represent the beads. A footprinting algorithm converts the molecular electrostatic potential surfaces into a discrete set of surface site interaction points (SSIPs), and these SSIPs are used in the SSIMPLE (surface site interaction model for the properties of liquids at equilibrium) algorithm to calculate the free energies of transfer of one bead into a solution of any other bead. The bead transfer free energies are then converted into the required DPD interaction parameters for all pairwise combinations of different beads. The reliability of the parameters was demonstrated using DPD simulations of a range of alkyl ethoxylate surfactants. The simulations reproduce the experimentally determined values of the critical micelle concentration and mean aggregation number well for all 22 surfactants studied.

Kinetics of nanoparticle targeting by dissipative particle dynamics simulations.

Project description:Dissipative particle dynamics simulations are applied to study nanoparticle targeting to a cell surface containing a high concentration of receptors. We found that the normalized number of bound ligands follows an exponential growth function 1 - exp(-t/tau), with the lifetime tau increasing as a function of the binding strength. With increasing binding energy, the shape of the adsorbed nanoparticle becomes ellipsoidal due to a large number of stably bound ligands, most of which are positioned on the nanoparticle periphery. For a low degree of functionalization of homogeneously distributed ligands, the kinetics of nanoparticle attachment slows down due to interference by nonfunctional chains, the overall number of bound ligands at equilibrium decreases, although the stability of ligand attachment increases. Janus-like nanoparticles with functionalized chains positioned on one side of the nanoparticle exhibit more rapid binding to the cell surface with a large equilibrium number of stably bound ligands.

Large-scale dissipative particle dynamics simulations of self-assembled amphiphilic systems.

Project description:We present large-scale simulation results on the self-assembly of amphiphilic systems in bulk solution and under soft confinement. Self-assembled unilamellar and multilamellar vesicles are formed from amphiphilic molecules in bulk solution. The system is simulated by placing amphiphilic molecules inside large unilamellar vesicles (LUVs) and the dynamic soft confinement-induced self-assembled vesicles are investigated. Moreover, the self-assembly of sickle hemoglobin (HbS) is simulated in a crowded and fluctuating intracellular space and our results demonstrate that the HbS self-assembles into polymer fibers causing the LUV shape to be distorted.

GPU-accelerated Red Blood Cells Simulations with Transport Dissipative Particle Dynamics.

Project description:Mesoscopic numerical simulations provide a unique approach for the quantification of the chemical influences on red blood cell functionalities. The transport Dissipative Particles Dynamics (tDPD) method can lead to such effective multiscale simulations due to its ability to simultaneously capture mesoscopic advection, diffusion, and reaction. In this paper, we present a GPU-accelerated red blood cell simulation package based on a tDPD adaptation of our red blood cell model, which can correctly recover the cell membrane viscosity, elasticity, bending stiffness, and cross-membrane chemical transport. The package essentially processes all computational workloads in parallel by GPU, and it incorporates multi-stream scheduling and non-blocking MPI communications to improve inter-node scalability. Our code is validated for accuracy and compared against the CPU counterpart for speed. Strong scaling and weak scaling are also presented to characterizes scalability. We observe a speedup of 10.1 on one GPU over all 16 cores within a single node, and a weak scaling efficiency of 91% across 256 nodes. The program enables quick-turnaround and high-throughput numerical simulations for investigating chemical-driven red blood cell phenomena and disorders.

Asymmetric Lipid Membranes under Shear Flows: A Dissipative Particle Dynamics Study.

Project description:We investigate the phase behavior of the asymmetric lipid membranes under shear flows, using the dissipative particle dynamics simulation. Two cases, the weak and strong shear flows, are considered for the asymmetric lipid microstructures. Three typical asymmetric structures, the membranes, tubes, and vesicle, are included in the phase diagrams, where the effect of two different types of lipid chain length on the formation of asymmetric membranes is evaluated. The dynamic processes are demonstrated for the asymmetric membranes by calculating the average radius of gyration and shape factor. The result indicates that different shear flows will affect the shape of the second type of lipid molecules; the shape of the first type of lipid molecules is more stable than that of the second type of lipid molecules. The mechanical properties are investigated for the asymmetric membranes by analyzing the interface tension. The results reveal an absolute pressure at the junctions of different types of particles under the weak shear flow; the other positions are almost in a state of no pressure; there is almost no pressure inside the asymmetric lipid membrane structure under the strong shear flow. The findings will help us to understand the potential applications of asymmetric lipid microstructures in the biological and medical fields.

Study on Large Deformation Behavior of Polyacrylamide Hydrogel Using Dissipative Particle Dynamics.

Project description:Meso-scale models for hydrogels are crucial to bridge the conformation change of polymer chains in micro-scale to the bulk deformation of hydrogel in macro-scale. In this study, we construct coarse-grain bead-spring models for polyacrylamide (PAAm) hydrogel and investigate the large deformation and fracture behavior by using Dissipative Particle Dynamics (DPD) to simulate the crosslinking process. The crosslinking simulations show that sufficiently large diffusion length of polymer beads is necessary for the formation of effective polymer. The constructed models show the reproducible realistic structure of PAAm hydrogel network, predict the reasonable crosslinking limit of water content and prove to be sufficiently large for statistical averaging. Incompressible uniaxial tension tests are performed in three different loading rates. From the nominal stress-stretch curves, it demonstrated that both the hyperelasticity and the viscoelasticity in our PAAm hydrogel models are reflected. The scattered large deformation behaviors of three PAAm hydrogel models with the same water content indicate that the mesoscale conformation of polymer network dominates the mechanical behavior in large stretch. This is because the effective chains with different initial length ratio stretch to straight at different time. We further propose a stretch criterion to measure the fracture stretch of PAAm hydrogel using the fracture stretch of C-C bonds. Using the stretch criterion, specific upper and lower limits of the fracture stretch are given for each PAAm hydrogel model. These ranges of fracture stretch agree quite well with experimental results. The study shows that our coarse-grain PAAm hydrogel models can be applied to numerous single network hydrogel systems.

Dissipative Particle Dynamics Study on Interfacial Properties of Symmetric Ternary Polymeric Blends.

Project description:We investigated the interfacial properties of symmetric ternary An/AmBm/Bn and An/Am/2BmAm/2/Bn polymeric blends by means of dissipative particle dynamics (DPD) simulations. We systematically analyzed the effects of composition, chain length, and concentration of the copolymers on the interfacial tensions, interfacial widths, and the structures of each polymer component in the blends. Our simulations show that: (i) the efficiency of the copolymers in reducing the interfacial tension is highly dependent on their compositions. The triblock copolymers are more effective in reducing the interfacial tension compared to that of the diblock copolymers at the same chain length and concentration; (ii) the interfacial tension of the blends increases with increases in the triblock copolymer chain length, which indicates that the triblock copolymers with a shorter chain length exhibit a better performance as the compatibilizers compared to that of their counterparts with longer chain lengths; and (iii) elevating the triblock copolymer concentration can promote copolymer enrichment at the center of the interface, which enlarges the width of the phase interfaces and reduces the interfacial tension. These findings illustrate the correlations between the efficiency of copolymer compatibilizers and their detailed molecular parameters.

Dissipative Particle Dynamics Simulations of a Protein-Directed Self-Assembly of Nanoparticles.

Project description:Design and fabrication of multifunctional porous structures play key roles in the development of high-performance energy storage devices. Our experiments demonstrated that nanostructured porous components, such as electrodes and interlayers, generated from the protein-directed self-assembly of nanoparticles can significantly improve the battery performances. The protein-directed assembly of nanoparticles in solution is a complex process involving the complicated interactions among proteins, particles, and solvent molecules. In this paper, we investigate the effects of coating proteins and specific solvent environments on the assembled porous structures. Comprehensive dissipative particle dynamics (DPD) simulations have been implemented to explore the molecular interactions and uncover the fundamental mechanisms in a gelatin-directed self-assembly of carbon black particles under different solvent conditions. Our simulations show that compact triple-strand "rod-like" structures are formed in water while loose curved "sheet-like" structures are formed in an acetic acid/water mixture. The structural difference is mainly due to the redistribution of the charges on the gelatin side chains under specific acid-solvent conditions. The strong and flexible "sheet-like" structures lead to a homogenous porous structure with high porosity and with large functionalized surfaces. Our simulations results can reasonably explain the experimental observations; this work demonstrates the great potential of DPD as a powerful tool in guiding future experimental design and optimization.
