The complete chloroplast genome of Diarthron tianschanicum (Thymelaeaceae).

ABSTRACT: Diarthron tianschanicum (Pobedimova) Kit Tan (Thymelaeaceae), a perennial herb, has been used as counterfeit for Stellera chamaejasme in traditional Chinese folk medicine. In this study, the complete chloroplast genome sequence of D. tianschanicum is reported for the first time. The plastome, 172,119 bp in length, is quadripartite and circular. It contains a large single-copy (LSC) region (85,829 bp), a small single-copy (SSC) region (2828 bp), and two separate inverted repeat (IR) regions (41,731 bp). The overall GC content of the complete chloroplast genome is 36.8%. The genome contains 139 genes, including 93 protein-coding, 38 tRNA genes, and eight rRNA genes. The phylogenetic tree showed that all sampled species of Thymelaeaceae formed a monophyletic clade. D. tianschanicum was closely related to the congeneric D. linifolium and formed a monophyly with 100% support.

Project description:Edgeworthia chrysantha is a subtropical plant with significant medicinal value. Herein, we assembled and characterized the complete chloroplast genome of E. chrysantha as genomic resource for future study. The genome consisted a total length of 172,446 bp, comprising of a large single-copy (LSC) region of 85,527 bp, a small single-copy (SSC) region of 2871 bp, separated by two inverted repeat (IR) regions of 42,024 bp each; a total of 139 genes were predicted for the chloroplast genome. Phylogenetic analysis showed that E. chrysantha is placed at the base of the Daphne group of tribe Daphneae, within the family Thymelaeaceae.

Complete chloroplast genome of Daphne pseudomezereum var. koreana (Thymelaeaceae).

Project description:Daphne pseudomezereum A. Gray var. koreana (Nakai) Hamaya is a shrub distributed in high mountains in Japan and Korea and is used as a medicinal plant. The complete chloroplast genome of D. pseudomezereum var. koreana is 171,152 bp long with four subregions consisting of a large single-copy region (84,963 bp), a small single-copy region (41,725 bp), and a pair of inverted repeats (2739 bp). The genome includes 139 genes (93 protein-coding genes, eight rRNAs, and 38 tRNAs). Phylogenetic analyses show that D. pseudomezereum var. koreana is nested within the Daphne clade in the narrow sense and that it forms a distinct lineage.

Project description:The first complete chloroplast genome of Wikstroemia chamaedaphne, a poisonous shrub with important medicinal value, is reported in this study. The plastome is a quadripartite circular shape with 173,042 bp in length. It consists of a large single-copy (LSC) region of 86,330 bp and a small single-copy (SSC) region of 2868 bp, separated by two inverted repeat (IR) regions of 41,922 bp each. The chloroplast genome contains 137 genes, including 91 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The GC content values in the whole cp genome, LSC region, SSC region, and IR region are 36.6%, 34.6%, 28.3%, and 38.9%, respectively. The corresponding numbers of mono-, di-, tri-, tetra- and penta-nucleotides SSRs were 73, 13, 9, 13, and 1. Phylogenetic study revealed that W. chamaedaphne and W. indica formed a monophyletic branch and having a close relationship with Stellera chamaejasme.

Project description:Stellera chamaejasme L. f. chrysantha S. C. Huang is a toxic perennial herb of Thymelaeaceae and has the potential for medicine as Stellera chamaejasme L. Here, we present the complete chloroplast genome sequence of S. chamaejasme f. chrysantha based on Illumina sequencing data. The complete chloroplast genome sequence is 173,364 bp in size and contains four subregions: a pair of inverted repeats (IRs, each for 41,978 bp), a large single-copy region (LSC, 86,558 bp), and a small single-copy region (SSC, 2,850 bp). 141 genes were recognized in the assembled sequence: 93 protein-coding genes (PCGs), 38 tRNAs, 8 rRNAs, and 2 pseudo genes. The phylogenetic analysis result strongly supported that Stellera chamaejasme f. chrysantha was closely related to S. chamaejasme L.

Characterization of the complete chloroplast genome of a medicinal plant, Wikstroemia indica (Thymelaeaceae).

Project description:The complete chloroplast genome of Wikstroemia indica, a medicinal plant with a variety of medicinal functions in treatment for arthritis, whooping cough, cancer, and bacillosis, was generated by de novo assembly using whole genome next-generation sequencing. The plastome was a quadripartite circular with 151,731 bp in length; containing a large single-copy (LSC) region of 86,523 bp and a small single-copy (SSC) region of 12,384 bp; separated by 2 inverted repeat (IR) regions of 26,403 bp each. The chloroplast genome contained 124 genes, including 79 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The GC content in the whole cp genome, LSC region, SSC region, and IR region were 37.4, 34.9, 32.4, and 42.6%, respectively. The phylogenetic tree indicated that W. indica has a close relationship with Stellera chamaejasme with 100% support.

Project description:Daphne giraldii Nitsche. (Thymelaeaceae) is a slow-growing shrub which has been used in Chinese folk medicine and commonly called 'Zu Shima'. In this study, we assembled the complete chloroplast (cp) genome of D. giraldii using data from high-throughput Illumina sequencing. The D. giraldii cp genome is 171,643 bp in size and includes two inverted repeat regions of 41,798 bp each, which is separated by a large single copy region of 85,171 bp and a small single copy region of 2876 bp. A total of 137 genes were predicted, including 38 tRNA, 8 rRNA, and 90 protein-coding genes. In addition, 10 PCG genes possess a single intron, 92 PCG genes no intron, 1 gene harbor two introns. Six tRNA genes harbor a single intron. Phylogenetic analysis indicated that D. giraldii is closer to Daphne kiusiana and Daphne tangutica than other taxa.

Comparative Analysis of Complete Chloroplast Genome Sequences in Edgeworthia (Thymelaeaceae) and New Insights Into Phylogenetic Relationships.

Project description:The complete chloroplast genomes of three species of Edgeworthia namely, Edgeworthia albiflora, Edgeworthia chrysantha, and Edgeworthia gardneri (Thymelaeaceae), are reported and characterized. The chloroplast genomes displayed a typical quadripartite structure with conserved genome arrangement and specific divergence. The genomes ranged in length from 172,708 to 173,621 bp and displayed similar GC content of 36.5-36.7%. A total of 138-139 genes were predicted, including 92-93 protein-coding, 38 tRNAs and eight rRNAs genes. Variation in the number of short simple repeats and inverted region boundaries of the three cp genomes were observed. A mutational hotspot was detected along the nucleotide sequence from the ndhF to the trnL-UAG genes. The chloroplast genome-based and internal transcribed spacer (ITS)-based phylogenetic analyses using maximum-likelihood (ML) and Bayesian inference (BI) revealed that E. albiflora diverged before E. chrysantha and E. gardneri and placed the Edgeworthia clade at the base of the Eurasian Daphne group with strong bootstrap support. With an effective taxonomic treatment of the species of Edgeworthia, further molecular analyses of their intra- and interspecific genetic variation are inclined to support the treatment of E. albiflora and E. gardneri as two natural groups. The genetic information obtained from this study will provide valuable genomic resources for the identification of additional species and for deducing the phylogenetic evolution of Edgeworthia.

Project description:Known for its valuable agarwood, Aquilaria malaccensis Lam. is an evergreen tropical forest tree species endemic to the Indo-malesian region. Indiscriminate damaging and harvesting of the trees in the wild have resulted in it being listed in the CITES Appendix II for controlled trade and in the IUCN Red List as 'Vulnerable (VU)'. In this study, the complete chloroplast genome of A. malaccensis was assembled using data from high-throughput Illumina sequencing. The chloroplast genome was 174,832 bp in size, which included two inverted repeat regions of 42,091 bp each, separated by a large single copy region of 87,302 bp and a small single copy region of 3,348 bp. A total of 139 genes were predicted, including 39 tRNA, 8 rRNA, and 92 protein-coding genes. Phylogenetic analysis placed A. malaccensis within the family Thymelaeaceae. The chloroplast genome sequence of A. malaccensis offers a useful resource for future studies on the taxonomy and conservation of the threatened Aquilaria trees.

Project description:Gyrinops walla is an important agarwood-producing tree and threatened species from Sri Lanka. Herein, we assembled and characterized the complete chloroplast (cp) genome of G. walla as a genomic resource for conservation purposes. The 175,130 bp long genome is comprised of 87,376 bp large single-copy (LSC) and 3316 bp small single-copy (SSC) regions, which are separated by two inverted repeat (IR) region, each with a size of 42,291 bp. A total of 140 genes were predicted for the cp genome, which includes 94 protein-coding, 38 tRNA, and eight rRNA genes. Phylogenetic analysis showed that G. walla is fully resolved in a sister position to Aquilaria in the family Thymelaeaceae. The data provided will be useful for study on the molecular phylogenetics and evolution of Thymelaeaceae in the future.

Project description:Daphne retusa Hemsl. (Thymelaeaceae) is an evergreen shrub plant. First, we characterized the complete nucleotide sequence of chloroplast (cp) genome of D. retusa. The total length of cp genome was found to be 170,553 bp, including a large single copy (LSC) region of 84,886 bp, a small single copy (SSC) region of 2,437 bp, and a pair of inverted repeats (IRs) of 41,617 bp. The cp genome of Daphne retusa Hemsl. contains 134 genes, including 90 protein-coding genes (75 PCG species), 37 transfer RNA genes (29 tRNA species), and 6 rRNA genes (3 RNA species). A total of 13 genes (trnK-UUU, trnS-CGA, atpF, rpoC1, trnL-UAA, trnC-ACA, petD, rpl16, rpl2, ndhB, trnE-UUC, ndhA, and trnA-UGC) contain a single intron, and one gene (ycf3) contains two introns. The GC content in whole cp genome, LSC region, SSC region, and IR region was 36.75%, 34.83%, 28.19%, and 38.96% respectively, like other Thymelaeaceae plants. Phylogenetic analysis suggested that D. retusa has a close relationship with congeneric Daphne tangutica.
