Complete mitochondrial genome of Acrossocheilus yunnanensis (Cypriniformes: Cyprinidae: Acrossocheilus) and its phylogenetic analysis.

ABSTRACT: Acrossocheilus yunnanensis is an endemic species in China. In this study, the complete mitochondrial genome of A. yunnanensis was determined. It was 16,587 bp in length, containing 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a putative control region. Phylogenetic analysis showed that A. yunnanensis was clustered with A. monticola.

Project description:The complete mitochondrial genome of Acrossocheilus yunnanensis was determined in this study. It contained 13 protein-coding genes (PCGs), 22 tRNA, 2 rRNAs, and a control region with the base composition 31.47% A, 27.83% C, 24.65% T, and 16.05% G. Here we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 134?bp and 0.8%. Sixty-five variable sites occurred in the PCGs. The results from the phylogenetic analysis showed that the genus Acrossocheilus is not a monophyletic group and Acrossocheilus yunnanensis demonstrates a close relationship with Acrossocheilus monticola.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus oxycephalus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus oxycephalus is a freshwater cyprinid fish of high nutritional value, endemic to Shilin County, Southwestern China. In this study, we first sequenced the complete mitochondrial genome (mitogenome) of S. oxycephalus. The whole length of mitogenome is 16,585?bp, which contains 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and a control region. The gene arrangement and structure is identical to other previously reported Sinocyclocheilus fishes. The overall base composition is 31.26% A, 16.42% G, 25.41% T and 26.90% C, with AT content of 56.67%. Phylogenetic analysis using mitogenomes of 13 cyprinid fishes showed that S. oxycephalus are closely related to S. anophthalmus, S. grahami, and S. wumengshanensis, and 11 Sinocyclocheilus species are grouped as a monophyletic clade with strong supports.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus microphthalmus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus microphthalmus is endemic to Youjiang River and Hongshuihe River systems in Guangxi, Southwestern China. In this study, the complete mitochondrial genome of S. microphthalmus was sequenced. It was determined to be 16,589 bases. The overall base composition was 31.87% A, 24.96% T, 27.19% C, 15.99% G with 43.17% GC content. The nucleotide sequence data of 12 heavy-strand protein-coding genes of S. microphthalmus and other 13 Sinocyclocheilus species were used for phylogenetic analyses. Trees constructed using Bayesian inference showed a topology demonstrating that Sinocyclocheilus species clustered as one monophyletic clade with strong supports.

Project description:Schizothorax molesworthi is an endemic species and distributes in the MoTuo reaches of the Yarlung Zangbo River. It is one of the most important commercial fishes in this area. In the present study, the complete mitochondrial DNA sequence of Schizothorax molesworthi was determined and analyzed. The mitochondrial genome of Schizothorax molesworthi is 16,585 bp in length and consisted of 37genes in the typical vertebrate mitochondrial gene arrangement. Overall base composition of mitochondrial genome of Schizothorax molesworthi was 30.1% A, 26.9% C, 17. 4% G, and 25.6% T, with a high A + T content (55.7%). Phylogenetic analysis showed that Schizothorax molesworthi and Schizothorax plagiostomus clustered together in a clade and formed a sister relationship.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax sinensis (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study describes the first sequencing of the complete mitochondrial genome of Schizothorax sinensis, a species of cyprinid snowtrout from the Jialing River and Fujiang River basins in China's Sichuan Province. The total length is 16,571 base pairs. Similar to most Schizothoracinae mitochondrial genomes, there are 37 genes including 13 protein coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. In addition, it contains a control region rich in A-T nucleotides. The overall nucleotide composition is 29.6% for A, 27.1% for C, 17.9% for G and 25.4% for T, and the percentage of GC content is 45.0%. Phylogenetic analysis suggested that Schizothorax sinensis and Schizothorax prenanti clustered together in a clade. This work provides additional molecular information for studying Schizothorax sinensis conservation genetics and evolutionary relationships.

The complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus angularis (Cypriniformes: Cyprinidae).

Project description:This is the first study to determine the complete mitochondrial genome of Sinocyclocheilus angularis, which is an endemic cavefish native to the Karst region of the Yunnan-Guizhou Plateau. The complete mitochondrial genome size of S. angularis was 16,586 bp, and it consisted of a control region, 13 protein-coding genes, 22 transfer RNA genes, and 2 ribosomal RNA genes. The base composition of the mitogenome was 25.14% A, 32.45% T, 27.10% G, and 15.31% C, with an overall GC content of 42.42%. Phylogenetic analysis revealed that all Sinocyclocheilus were clustered into one strong clade and S. angularis was very closely related to S. bicornutus. It will provide an essential genetic tool for the further evolutionary studies and conservation of genus Sinocyclocheilus.

The complete mitochondrial genome of Leuciscus merzbacheri (Cypriniformes: Cyprinidae)

Project description:Abstract Leuciscus merzbacheri (Zugmayer, 1912) is a cyprinid fish endemic to China, with a distribution range limited to Xinjiang Province. As a landmark species in the Junggar Basin, L. merzbacheri is of considerable significance regarding our understanding of the adaptive evolution of salt and alkali tolerance. In this study, the complete mitochondrial sequence of L. merzbacheri was obtained for the first time by high-throughput sequencing. The circular mitogenome is 16,609 bp in length and contains the standard 37 genes, including 13 protein-coding, 22 transfer RNA, and 2 ribosomal RNA genes, which is similar to that of other fish. The mitogenome contents of A, T, C, and G were 27.9, 26.3, 27.1, and 18.7%, respectively. Phylogenetically, L. merzbacheri was located on a new branch near the base of the phylogenetic tree, thereby suggesting an early origin.

The complete genome is 16,576 bp in length with an A + T content of 54.9%, which contains 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The phylogenetic analysis indicated that S. davidi is closely related to Schizothorax lissolabiatus. These results contribute to explore the adaptation strategy of S. davidi on the conditions of Qinghai-Tibet Plateau.

The Complete Mitochondrial Genome of the Freshwater Fish Onychostoma ovale (Cypriniformes, Cyprinidae): Genome Characterization and Phylogenetic Analysis.

Project description:In this study, we sequenced and characterized the complete mitochondrial genome (mitogenome) of Onychostoma ovale. The mitogenome of O. ovale was 16,602 bp in length with 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and a control region. The nucleotide composition of the O. ovale mitogenome was 31.47% A, 24.07% T, 15.92% G, and 28.54% C, with a higher A + T content (55.54%) than G + C content (44.46%). All PCGs began with the standard ATG codon, except for the cytochrome c oxidase subunit 1 (COX1) gene and the NADH dehydrogenase 3 (ND3) gene with GTG, while six PCGs ended with incomplete termination codons (TA or T). The Ka/Ks ratios of 13 PCGs were all less than one, indicating that they were under purifying selection. All tRNA genes were folded into the typical cloverleaf secondary structures with the exception of tRNASer(AGY), whose dihydrouridine (DHU) arm was absent. The phylogenetic trees showed that Onychostoma and Acrossocheilus were classified into three clades. There was a mosaic relationship between Onychostoma and Acrossocheilus. Moreover, the phylogenetic tree analysis showed that O. rarum was the closest species to O. ovale. This study can provide a useful resource for further phylogeny and population genetic analyses of Onychostoma and Acrossocheilus.

The complete mitochondrial genome sequence of Sinocyclocheilus jii (Cypriniformes: Cyprinidae) and phylogenetic implications.

Project description:In this study, we first determined the complete mitochondrial genome sequence of Sinocyclocheilus jii, which is an endemic species to Southwestern China. The complete mitochondrial genome is 16,577 bp in length, consisting of 37 genes coding for 13 proteins, two rRNAs, 22 tRNAs, and one control region. Its gene arrangement pattern was identical to that of most vertebrates. Phylogenetic analysis using mitochondrial genomes of 11 species showed that nine Sinocyclocheilus species clustered as one monophyletic clade and S. jii was the most basal species on the phylogenetic tree of the Sinocyclocheilus fishes.
