Project description:Establishing voxelwise semantic correspondence across distinct imaging modalities is a foundational yet formidable computer vision task. Current multi-modality registration techniques maximize hand-crafted inter-domain similarity functions, are limited in modeling nonlinear intensity-relationships and deformations, and may require significant re-engineering or underperform on new tasks, datasets, and domain pairs. This work presents ContraReg, an unsupervised contrastive representation learning approach to multi-modality deformable registration. By projecting learned multi-scale local patch features onto a jointly learned inter-domain embedding space, ContraReg obtains representations useful for non-rigid multi-modality alignment. Experimentally, ContraReg achieves accurate and robust results with smooth and invertible deformations across a series of baselines and ablations on a neonatal T1–T2 brain MRI registration task with all methods validated over a wide range of deformation regularization strengths.

Project description:Accurate and robust non-rigid registration of pre-procedure magnetic resonance (MR) imaging to intra-procedure trans-rectal ultrasound (TRUS) is critical for image-guided biopsies of prostate cancer. Prostate cancer is one of the most prevalent forms of cancer and the second leading cause of cancer-related death in men in the United States. TRUS-guided biopsy is the current clinical standard for prostate cancer diagnosis and assessment. State-of-the-art, clinical MR-TRUS image fusion relies upon semi-automated segmentations of the prostate in both the MR and the TRUS images to perform non-rigid surface-based registration of the gland. Segmentation of the prostate in TRUS imaging is itself a challenging task and prone to high variability. These segmentation errors can lead to poor registration and subsequently poor localization of biopsy targets, which may result in false-negative cancer detection. In this paper, we present a non-rigid surface registration approach to MR-TRUS fusion based on a statistical deformation model (SDM) of intra-procedural deformations derived from clinical training data. Synthetic validation experiments quantifying registration volume of interest overlaps of the PI-RADS parcellation standard and tests using clinical landmark data demonstrate that our use of an SDM for registration, with median target registration error of 2.98 mm, is significantly more accurate than the current clinical method. Furthermore, we show that the low-dimensional SDM registration results are robust to segmentation errors that are not uncommon in clinical TRUS data.

Project description:Various segmentation networks based on Swin Transformer have shown promise in medical segmentation tasks. Nonetheless, challenges such as lower accuracy and slower training convergence have persisted. To tackle these issues, we introduce a novel approach that combines the Swin Transformer and Deformable Transformer to enhance overall model performance. We leverage the Swin Transformer's window attention mechanism to capture local feature information and employ the Deformable Transformer to adjust sampling positions dynamically, accelerating model convergence and aligning it more closely with object shapes and sizes. By amalgamating both Transformer modules and incorporating additional skip connections to minimize information loss, our proposed model excels at rapidly and accurately segmenting CT or X-ray lung images. Experimental results demonstrate the remarkable, showcasing the significant prowess of our model. It surpasses the performance of the standalone Swin Transformer's Swin Unet and converges more rapidly under identical conditions, yielding accuracy improvements of 0.7% (resulting in 88.18%) and 2.7% (resulting in 98.01%) on the COVID-19 CT scan lesion segmentation dataset and Chest X-ray Masks and Labels dataset, respectively. This advancement has the potential to aid medical practitioners in early diagnosis and treatment decision-making.

Project description:In this paper, we present a multi-atlas-based framework for accurate, consistent and simultaneous segmentation of a group of target images. Multi-atlas-based segmentation algorithms consider concurrently complementary information from multiple atlases to produce optimal segmentation outcomes. However, the accuracy of these algorithms relies heavily on the precise alignment of the atlases with the target image. In particular, the commonly used pairwise registration may result in inaccurate alignment especially between images with large shape differences. Additionally, when segmenting a group of target images, most current methods consider these images independently with disregard of their correlation, thus resulting in inconsistent segmentations of the same structures across different target images. We propose two novel strategies to address these limitations: 1) a novel tree-based groupwise registration method for concurrent alignment of both the atlases and the target images, and 2) an iterative groupwise segmentation method for simultaneous consideration of segmentation information propagated from all available images, including the atlases and other newly segmented target images. Evaluation based on various datasets indicates that the proposed multi-atlas-based multi-image segmentation (MABMIS) framework yields substantial improvements in terms of consistency and accuracy over methods that do not consider the group of target images holistically.

Project description:With the introduction of multi-camera systems in modern plant phenotyping new opportunities for combined multimodal image analysis emerge. Visible light (VIS), fluorescence (FLU) and near-infrared images enable scientists to study different plant traits based on optical appearance, biochemical composition and nutrition status. A straightforward analysis of high-throughput image data is hampered by a number of natural and technical factors including large variability of plant appearance, inhomogeneous illumination, shadows and reflections in the background regions. Consequently, automated segmentation of plant images represents a big challenge and often requires an extensive human-machine interaction. Combined analysis of different image modalities may enable automatisation of plant segmentation in "difficult" image modalities such as VIS images by utilising the results of segmentation of image modalities that exhibit higher contrast between plant and background, i.e. FLU images. For efficient segmentation and detection of diverse plant structures (i.e. leaf tips, flowers), image registration techniques based on feature point (FP) matching are of particular interest. However, finding reliable feature points and point pairs for differently structured plant species in multimodal images can be challenging. To address this task in a general manner, different feature point detectors should be considered. Here, a comparison of seven different feature point detectors for automated registration of VIS and FLU plant images is performed. Our experimental results show that straightforward image registration using FP detectors is prone to errors due to too large structural difference between FLU and VIS modalities. We show that structural image enhancement such as background filtering and edge image transformation significantly improves performance of FP algorithms. To overcome the limitations of single FP detectors, combination of different FP methods is suggested. We demonstrate application of our enhanced FP approach for automated registration of a large amount of FLU/VIS images of developing plant species acquired from high-throughput phenotyping experiments.

Project description:Combined magnetic resonance imaging (MRI) and positron emission tomography/computed tomography (PET/CT) may enhance diagnosis, aid surgical planning and intra-operative orientation for prostate biopsy and radical prostatectomy. Although PET-MRI may provide these benefits, PET-MRI machines are not widely available. Image fusion of Prostate specific membrane antigen PET/CT and MRI acquired separately may be a suitable clinical alternative. This study compares CT-MR registration algorithms for urological prostate cancer care. Paired whole-pelvis MR and CT scan data were used (n = 20). A manual prostate CTV contour was performed independently on each patients MR and CT image. A semi-automated rigid-, automated rigid- and automated non-rigid registration technique was applied to align the MR and CT data. Dice Similarity Index (DSI), 95% Hausdorff distance (95%HD) and average surface distance (ASD) measures were used to assess the closeness of the manual and registered contours. The automated non-rigid approach had a significantly improved performance compared to the automated rigid- and semi-automated rigid-registration, having better average scores and decreased spread for the DSI, 95%HD and ASD (all p < 0.001). Additionally, the automated rigid approach had similar significantly improved performance compared to the semi-automated rigid registration across all accuracy metrics observed (all p < 0.001). Overall, all registration techniques studied here demonstrated sufficient accuracy for exploring their clinical use. While the fully automated non-rigid registration algorithm in the present study provided the most accurate registration, the semi-automated rigid registration is a quick, feasible, and accessible method to perform image registration for prostate cancer care by urologists and radiation oncologists now.

Project description:Positron emission topography (PET) has been substantially used in recent years. To minimize the potential health risks caused by the tracer radiation inherent to PET scans, it is of great interest to synthesize the high-quality full-dose PET image from the low-dose one to reduce the radiation exposure while maintaining the image quality. In this paper, we propose a locality adaptive multi-modality generative adversarial networks model (LA-GANs) to synthesize the full-dose PET image from both the low-dose one and the accompanying T1-weighted MRI to incorporate anatomical information for better PET image synthesis. This paper has the following contributions. First, we propose a new mechanism to fuse multi-modality information in deep neural networks. Different from the traditional methods that treat each image modality as an input channel and apply the same kernel to convolute the whole image, we argue that the contributions of different modalities could vary at different image locations, and therefore a unified kernel for a whole image is not appropriate. To address this issue, we propose a method that is locality adaptive for multimodality fusion. Second, to learn this locality adaptive fusion, we utilize 1 × 1 × 1 kernel so that the number of additional parameters incurred by our method is kept minimum. This also naturally produces a fused image which acts as a pseudo input for the subsequent learning stages. Third, the proposed locality adaptive fusion mechanism is learned jointly with the PET image synthesis in an end-to-end trained 3D conditional GANs model developed by us. Our 3D GANs model generates high quality PET images by employing large-sized image patches and hierarchical features. Experimental results show that our method outperforms the traditional multi-modality fusion methods used in deep networks, as well as the state-of-the-art PET estimation approaches.

Project description:Medical image fusion techniques can fuse medical images from different morphologies to make the medical diagnosis more reliable and accurate, which play an increasingly important role in many clinical applications. To obtain a fused image with high visual quality and clear structure details, this paper proposes a convolutional neural network (CNN) based medical image fusion algorithm. The proposed algorithm uses the trained Siamese convolutional network to fuse the pixel activity information of source images to realize the generation of weight map. Meanwhile, a contrast pyramid is implemented to decompose the source image. According to different spatial frequency bands and a weighted fusion operator, source images are integrated. The results of comparative experiments show that the proposed fusion algorithm can effectively preserve the detailed structure information of source images and achieve good human visual effects.

Project description:The point-based surface registration method involves the manual selection process of paired matching points on the data of computed tomography and optical scan. The purpose of this study was to investigate the impact of selection error and distribution of fiducial points on the accuracy of image matching between 3-dimensional (3D) images in dental planning software programs. Computed tomography and optical scan images of a partial edentulous dental arch were obtained. Image registration of the optical scan image to computed tomography was performed using the point-based surface registration method in planning software programs under different conditions of 3 fiducial points: point selection error (0, 1, or 2?mm), point distribution (unilateral, bilateral), and planning software (Implant Studio, Blue Bio Plan) (n = 5 per condition, N = 60). The accuracy of image registration at each condition was evaluated by measuring linear discrepancies between matched images at X, Y, and Z axes. Kruskal-Wallis test, Mann-Whitney U test with Bonferroni correction, and 3-way analysis of variance were used to statistically analyse the measurement data (? = 0.05). No statistically significant difference was exhibited between the 0 and 1?mm point mismatch conditions in either unilateral or bilateral point distributions. The discrepancy values in the 2?mm mismatch condition were significantly different from the other mismatch conditions, especially in the unilateral point distribution (P < 0.05). Strong interactions among point selection error, distribution, and software programs on the image registration were found (P < 0.001). Minor matching point selection error did not influence the accuracy of point-based automatic image registration in the software programs. When the fiducial points are distributed unilaterally with large point selection error, the image matching accuracy could be decreased.

Project description:In adaptive radiation therapy of prostate cancer, fast and accurate registration between the planning image and treatment images of the patient is of essential importance. With the authors' recently developed deformable surface model, prostate boundaries in each treatment image can be rapidly segmented and their correspondences (or relative deformations) to the prostate boundaries in the planning image are also established automatically. However, the dense correspondences on the nonboundary regions, which are important especially for transforming the treatment plan designed in the planning image space to each treatment image space, are remained unresolved. This paper presents a novel approach to learn the statistical correlation between deformations of prostate boundary and nonboundary regions, for rapidly estimating deformations of the nonboundary regions when given the deformations of the prostate boundary at a new treatment image.The main contributions of the proposed method lie in the following aspects. First, the statistical deformation correlation will be learned from both current patient and other training patients, and further updated adaptively during the radiotherapy. Specifically, in the initial treatment stage when the number of treatment images collected from the current patient is small, the statistical deformation correlation is mainly learned from other training patients. As more treatment images are collected from the current patient, the patient-specific information will play a more important role in learning patient-specific statistical deformation correlation to effectively reflect prostate deformation of the current patient during the treatment. Eventually, only the patient-specific statistical deformation correlation is used to estimate dense correspondences when a sufficient number of treatment images have been acquired from the current patient. Second, the statistical deformation correlation will be learned by using a multiple linear regression (MLR) model, i.e., ridge regression (RR) model, which has the best prediction accuracy than other MLR models such as canonical correlation analysis (CCA) and principal component regression (PCR).To demonstrate the performance of the proposed method, we first evaluate its registration accuracy by comparing the deformation field predicted by our method with the deformation field estimated by the thin plate spline (TPS) based correspondence interpolation method on 306 serial prostate CT images of 24 patients. The average predictive error on the voxels around 5 mm of prostate boundary is 0.38 mm for our method of RR-based correlation model. Also, the corresponding maximum error is 2.89 mm. We then compare the speed for deformation interpolation by different methods. When considering the larger region of interest (ROI) with the size of 512 × 512 × 61, our method takes 24.41 seconds to interpolate the dense deformation field while TPS method needs 6.7 minutes; when considering a small ROI (surrounding prostate) with size of 112 × 110 × 93, our method takes 1.80 seconds, while TPS method needs 25 seconds.Experimental results show that the proposed method can achieve much faster registration speed yet with comparable registration accuracy, compared to the TPS-based correspondence (or deformation) interpolation approach.
