Clade 2.3.4.4b H5N8 Subtype Avian Influenza Viruses Were Identified from the Common Crane Wintering in Yunnan Province, China.

ABSTRACT: The seasonal migration of wild aquatic birds plays a critical role in the maintenance, transmission, and incursion of the avian influenza virus (AIV). AIV surveillance was performed during 2020-2021 in two national nature reserves with abundant wild bird resources in Yunnan, China. Four H5N8 AIVs isolates from the common crane were identified by next-generation sequencing. Phylogenetic analysis demonstrated that all eight gene segments of these H5N8 AIVs belonged to clade 2.3.4.4b high-pathogenic AIV (HPAIV) and shared high nucleotide sequence similarity with the strains isolated in Hubei, China, and Siberia, Russia, in 2020-2021. The H5N8 HPAIVs from common cranes were characterized by both human and avian dual-receptor specificity in the hemagglutinin (HA) protein. Moreover, possessing the substitutions contributes to overcoming transmission barriers of mammalian hosts in polymerase basic 2 (PB2), polymerase basic protein 1 (PB1), and polymerase acid (PA), and exhibiting the long stalk in the neck region of the neuraminidase (NA) protein contributes to adaptation in wild birds. Monitoring AIVs in migratory birds, at stopover sites and in their primary habitats, i.e., breeding or wintering grounds, could provide insight into potential zoonosis caused by AIVs.

Project description:BackgroundLarge poultry die-offs happened in Kazakhstan during autumn of 2020. The birds' disease appeared to be avian influenza. Northern Kazakhstan was hit first and then the disease propagated across the country affecting eleven provinces. This study reports the results of full-genome sequencing of viruses collected during the outbreaks and investigation of their relationship to avian influenza virus isolates in the contemporary circulation in Eurasia.MethodsSamples were collected from diseased birds during the 2020 outbreaks in Kazakhstan. Initial virus detection and subtyping was done using RT-PCR. Ten samples collected during expeditions to Northern and Southern Kazakhstan were used for full-genome sequencing of avian influenza viruses. Phylogenetic analysis was used to compare viruses from Kazakhstan to viral isolates from other world regions.ResultsPhylogenetic trees for hemagglutinin and neuraminidase show that viruses from Kazakhstan belong to the A/H5N8 subtype and to the hemagglutinin H5 clade 2.3.4.4b. Deduced hemagglutinin amino acid sequences in all Kazakhstan's viruses in this study contain the polybasic cleavage site (KRRKR-G) indicative of the highly pathogenic phenotype. Building phylogenetic trees with the Bayesian phylogenetics results in higher statistical support for clusters than using distance methods. The Kazakhstan's viruses cluster with isolates from Southern Russia, the Russian Caucasus, the Ural region, and southwestern Siberia. Other closely related prototypes are from Eastern Europe. The Central Asia Migratory Flyway passes over Kazakhstan and birds have intermediate stops in Northern Kazakhstan. It is postulated that the A/H5N8 subtype was introduced with migrating birds.ConclusionThe findings confirm the introduction of the highly pathogenic avian influenza viruses of the A/Goose/Guangdong/96 (Gs/GD) H5 lineage in Kazakhstan. This virus poses a tangible threat to public health. Considering the results of this study, it looks justifiable to undertake measures in preparation, such as install sentinel surveillance for human cases of avian influenza in the largest pulmonary units, develop a human A/H5N8 vaccine and human diagnostics capable of HPAI discrimination.

Project description:Late in 2016, multiple reassortant highly pathogenic (HP) avian influenza virus (AIVs) H5N8 was detected. AIVs infect different isolated hosts with a specific viral tropism. In the current study, the whole genome of the Egyptian A/chicken/NZ/2022 was genetically characterized. The H5N8-A/Common-coot/Egypt/CA285/2016, A/duck/Egypt/SS19/2017 previously isolated in Egypt, and the recently circulating A/chicken/Egypt/NZ/2022 reassortant viruses' replication, pathogenicity, and viral load in comparison to the H5N1-Clade 2.2.1.2 were investigated on Madin-Darby canine kidney cell (MDCK), by using the cytopathic effect (CPE) percent and matrix-gene reverse transcription quantitative real-time polymerase chain reaction to compute the virus titer at various points in time. The A/chicken/Egypt/NZ/2022 virus was similar to the reassortant strain clade 2.3.4.4b discovered in farms in 2016. The 2 sub-groupings of hemagglutinin (HA) and neuraminidase (NA) genes were identified (I and II); the A/chicken/Egypt/NZ/2022 HA and NA genes were associated with subgroup II. The subgroup II of the HA gene was further divided into A and B owing to acquired specific mutations. The A/chicken/Egypt/NZ/2022 in our study was associated with subgroup B. The M, NS, PB1, and PB2 genes were shown to be clustered into clade 2.3.4.4b by full genome sequence analysis; however, the PA and NP genes were found to be associated with H6N2 viruses, which had particular mutations that improved viral virulence and mammalian transmission. The current results showed that the circulating H5N8 viruses were more variable than previous viruses analyzed in 2016 and 2017. Compared to other reassortant HPAI H5N8, and HPAI H5N1, the growth kinetics of A/chicken/Egypt/NZ/2022 had a high CPE without the addition of trypsin and the most viral copies with a significant difference (P < 0.01) in comparison to HPAI H5N8 and HPAI H5N1 reassortant viruses. Accordingly, the effective viral replication of A/chicken/Egypt/NZ/2022 in the MDCK than other viruses may play a factor in the spread and maintenance of specific reassortant H5N8 influenza virus in the field.

Project description:Highly Pathogenic Avian Influenza viruses (HPAIVs) display a tissue pantropism, which implies a possible spread in feathers. HPAIV detection from feathers had been evaluated for H5N1 or H7N1 HPAIVs. It was suggested that viral RNA loads could be equivalent or higher in samples of immature feather compared to tracheal (TS) or cloacal swabs (CS). We investigated the suitability of feathers for the detection of clade 2.3.4.4b H5N8 HPAIV in ducks and geese field samples. In the six H5N8 positive flocks that were included in this study, TS, CS and immature wing feathers were taken from at least 10 birds. Molecular loads were then estimated using real-time quantitative reverse transcription polymerase chain reaction (RT-qPCR) targetting H5 and M genes. In all flocks, viral loads were at least equivalent between feather and swab samples and in most cases up to 103 higher in feathers. Bayesian modelling confirmed that, in infected poultry, RT-qPCR was much more likely to be positive when applied on a feather sample only (estimated sensitivity between 0.89 and 0.96 depending on the positivity threshold) than on a combination of a tracheal and a cloacal swab (estimated sensitivity between 0.45 and 0.68 depending on the positivity threshold). Viral tropism and lesions in feathers were evaluated by histopathology and immunohistochemistry. Epithelial necrosis of immature feathers and follicles was observed concurrently with positive viral antigen detection and leukocytic infiltration of pulp. Accurate detection of clade 2.3.4.4b HPAIVs in feather samples were finally confirmed with experimental H5N8 infection on 10-week-old mule ducks, as viral loads at 3, 5 and 7 days post-infection were higher in feathers than in tracheal or cloacal swabs. However, feather samples were associated with lower viral loads than tracheal swabs at day 1, suggesting better detectability of the virus in feathers in the later course of infection. These results, based on both field cases and experimental infections, suggest that feather samples should be included in the toolbox of samples for detection of clade 2.3.4.4b HPAI viruses, at least in ducks and geese.
