Project description:The identification of dog hair through mtDNA analysis has become increasingly important in the last 15 years, as it can provide associative evidence connecting victims and suspects. The evidential value of an mtDNA match between dog hair and its potential donor is determined by the random match probability of the haplotype. This probability is based on the haplotype's population frequency estimate. Consequently, implementing a population study representative of the population relevant to the forensic case is vital to the correct evaluation of the evidence. This paper reviews numerous published dog mtDNA studies and shows that many of these studies vary widely in sampling strategies and data quality. Therefore, several features influencing the representativeness of a population sample are discussed. Moreover, recommendations are provided on how to set up a dog mtDNA population study and how to decide whether or not to include published data. This review emphasizes the need for improved dog mtDNA population data for forensic purposes, including targeting the entire mitochondrial genome. In particular, the creation of a publicly available database of qualitative dog mtDNA population studies would improve the genetic analysis of dog traces in forensic casework.

Project description:While urban expansion increasingly encroaches on natural habitats, many wildlife species capitalize on anthropogenic food resources, which have the potential to both positively and negatively influence their responses to infection. Here we examine how food availability and key nutrients have been reported to shape innate and adaptive immunity in wildlife by drawing from field-based studies, as well as captive and food restriction studies with wildlife species. Examples of food provisioning and key nutrients enhancing immune function were seen across the three study type distinctions, as were cases of trace metals and pharmaceuticals impairing the immunity of wildlife species. More generally, food provisioning in field studies tended to increase innate and adaptive responses to certain immune challenges, whereas patterns were less clear in captive studies. Mild food restriction often enhanced, whereas severe food restriction frequently impaired immunity. However, to enable stronger conclusions we stress a need for further research, especially field studies, and highlight the importance of integrating nutritional manipulation, immune challenge, and functional outcomes. Despite current gaps in research on this topic, modern high throughput molecular approaches are increasingly feasible for wildlife studies and offer great opportunities to better understand human influences on wildlife health.This article is part of the theme issue 'Anthropogenic resource subsidies and host-parasite dynamics in wildlife'.

Project description:Genetic testing of animal biological material has become a valuable tool in forensic investigations, and it is successfully used to identify unknown crime perpetrators, to unmask food frauds, or to clarify cases of animal attacks on humans or other animals. When DNA profiling is not possible due to inadequate amounts of nuclear DNA, mitochondrial DNA (mtDNA) testing is the only viable alternative, as in the case of shed hair samples. In this case, a dog was allegedly killed by wild animals while being hosted in a boarding house. Extraneous hair fragments recovered from the dog's mouth and paws were subjected to genetic analysis: the cytochrome b gene located on mtDNA was amplified and sequenced in order to determine the species responsible for the killing. The mtDNA analysis provided evidence that the dog was killed by other dogs, thus unmasking a false wild animal attack and putting the case in an entirely different perspective.

Project description:The trade in wildlife products can represent an important source of income for poor people, but also threaten wildlife locally, regionally and internationally. Bushmeat provides livelihoods for hunters, traders and sellers, protein to rural and urban consumers, and has depleted the populations of many tropical forest species. Management interventions can be targeted towards the consumers or suppliers of wildlife products. There has been a general assumption in the bushmeat literature that the urban trade is driven by consumer demand with hunters simply fulfilling this demand. Using the urban bushmeat trade in the city of Kumasi, Ghana, as a case study, we use a range of datasets to explore the processes driving the urban bushmeat trade. We characterise the nature of supply and demand by explicitly considering three market attributes: resource condition, hunter behaviour, and consumer behaviour. Our results suggest that bushmeat resources around Kumasi are becoming increasingly depleted and are unable to meet demand, that hunters move in and out of the trade independently of price signals generated by the market, and that, for the Kumasi bushmeat system, consumption levels are driven not by consumer choice but by shortfalls in supply and consequent price responses. Together, these results indicate that supply-side processes dominate the urban bushmeat trade in Kumasi. This suggests that future management interventions should focus on changing hunter behaviour, although complementary interventions targeting consumer demand are also likely to be necessary in the long term. Our approach represents a structured and repeatable method to assessing market dynamics in information-poor systems. The findings serve as a caution against assuming that wildlife markets are demand driven, and highlight the value of characterising market dynamics to inform appropriate management.

Project description:Automated monitoring of websites that trade wildlife is increasingly necessary to inform conservation and biosecurity efforts. However, e-commerce and wildlife trading websites can contain a vast number of advertisements, an unknown proportion of which may be irrelevant to researchers and practitioners. Given that many wildlife-trade advertisements have an unstructured text format, automated identification of relevant listings has not traditionally been possible, nor attempted. Other scientific disciplines have solved similar problems using machine learning and natural language processing models, such as text classifiers. Here, we test the ability of a suite of text classifiers to extract relevant advertisements from wildlife trade occurring on the Internet. We collected data from an Australian classifieds website where people can post advertisements of their pet birds (n = 16.5k advertisements). We found that text classifiers can predict, with a high degree of accuracy, which listings are relevant (ROC AUC ≥ 0.98, F1 score ≥ 0.77). Furthermore, in an attempt to answer the question 'how much data is required to have an adequately performing model?', we conducted a sensitivity analysis by simulating decreases in sample sizes to measure the subsequent change in model performance. From our sensitivity analysis, we found that text classifiers required a minimum sample size of 33% (c. 5.5k listings) to accurately identify relevant listings (for our dataset), providing a reference point for future applications of this sort. Our results suggest that text classification is a viable tool that can be applied to the online trade of wildlife to reduce time dedicated to data cleaning. However, the success of text classifiers will vary depending on the advertisements and websites, and will therefore be context dependent. Further work to integrate other machine learning tools, such as image classification, may provide better predictive abilities in the context of streamlining data processing for wildlife trade related online data.

Project description:Species identification using DNA barcodes has been widely adopted by forensic scientists as an effective molecular tool for tracking adulterations in food and for analysing samples from alleged wildlife crime incidents. DNA barcoding is an approach that involves sequencing of short DNA sequences from standardized regions and comparison to a reference database as a molecular diagnostic tool in species identification. In recent years, remarkable progress has been made towards developing DNA metabarcoding strategies, which involves next-generation sequencing of DNA barcodes for the simultaneous detection of multiple species in complex samples. Metabarcoding strategies can be used in processed materials containing highly degraded DNA e.g. for the identification of endangered and hazardous species in traditional medicine. This review aims to provide insight into advances of plant and animal DNA barcoding and highlights current practices and recent developments for DNA metabarcoding of food and wildlife forensic samples from a practical point of view. Special emphasis is placed on new developments for identifying species listed in the Convention on International Trade of Endangered Species (CITES) appendices for which reliable methods for species identification may signal and/or prevent illegal trade. Current technological developments and challenges of DNA metabarcoding for forensic scientists will be assessed in the light of stakeholders' needs.

Project description:One of the immediate responses to COVID-19 has been a call to ban wildlife trade given the suspected origin of the pandemic in a Chinese market selling and butchering wild animals. There is clearly an urgent need to tackle wildlife trade that is illegal, unsustainable or carries major risks to human health, biodiversity conservation or meeting acceptable animal welfare standards. However, some of the suggested actions in these calls go far beyond tackling these risks and have the potential to undermine human rights, damage conservation incentives and harm sustainable development. There are a number of reasons for this concerns. First calls for bans on wildlife markets often include calls for bans on wet markets, but the two are not the same thing, and wet markets can be a critical underpinning of informal food systems. Second, wildlife trade generates essential resources for the world's most vulnerable people, contributing to food security for millions of people, particularly in developing countries. Third, wildlife trade bans have conservation risks including driving trade underground, making it even harder to regulate, and encouraging further livestock production. Fourth, in many cases, sustainable wildlife trade can provide key incentives for local people to actively protect species and the habitat they depend on, leading to population recoveries. Most importantly, a singular focus on wildlife trade overlooks the key driver of the emergence of infectious diseases: habitat destruction, largely driven by agricultural expansion and deforestation, and industrial livestock production. We suggest that the COVID-19 crisis provides a unique opportunity for a paradigm shift both in our global food system and also in our approach to conservation. We make specific suggestions as to what this entails, but the overriding principle is that local people must be at the heart of such policy shifts.

Project description:As the biodiversity crisis continues, we must redouble efforts to understand and curb pressures pushing species closer to extinction. One major driver is the unsustainable trade of wildlife. Trade in internationally regulated species gains the most research attention, but this only accounts for a minority of traded species and we risk failing to appreciate the scale and impacts of unregulated legal trade. Despite being legal, trade puts pressure on wild species via direct collection, introduced pathogens, and invasive species. Smaller species-rich vertebrates, such as reptiles, fish, and amphibians, may be particularly vulnerable to trading because of gaps in regulations, small distributions, and demand of novel species. Here, we combine data from five sources: online web searches in six languages, Convention on International Trade in Endangered Species (CITES) trade database, Law Enforcement Management Information System (LEMIS) trade inventory, IUCN assessments, and a recent literature review, to characterise the global trade in amphibians, and also map use by purpose including meat, pets, medicinal, and for research. We show that 1215 species are being traded (17% of amphibian species), almost three times previous recorded numbers, 345 are threatened, and 100 Data Deficient or unassessed. Traded species origin hotspots include South America, China, and Central Africa; sources indicate 42% of amphibians are taken from the wild. Newly described species can be rapidly traded (mean time lag of 6.5 years), including threatened and unassessed species. The scale and limited regulation of the amphibian trade, paired with the triptych of connected pressures (collection, pathogens, invasive species), warrants a re-examination of the wildlife trade status quo, application of the precautionary principle in regard to wildlife trade, and a renewed push to achieve global biodiversity goals.

Project description:Illegal wildlife trade is one of the greatest threats to biodiversity. Understanding its economic value is a first step to establishing the magnitude of the problem. We develop a dataset of illegal wildlife trade prices and combine it with seizure data to estimate the economic value of illegal wildlife trade entering the USA. Using 2013 as a reference year, the results reveal that the economic value of illegal wildlife trade entering the USA was, using a conservative scenario where potential outliers were excluded, US$3.2 billion/year (uncertainty range (UR) 5th and 95th percentile of US$0.6-8.2 billion/year) and, without excluding potential outliers, US$4.3 billion/year (UR of US$1.3-9.6 billion/year). Our results for the USA alone are of a comparable magnitude to the lower bound of commonly used global estimates of the economic value of IWT of uncertain origin, suggesting that the global economic value of IWT is currently underestimated and requires an urgent revision.

Project description:A European-wide online survey was conducted to generate an overview on the state-of-the-art using massively parallel sequencing (MPS) platforms for forensic DNA analysis and DNA phenotyping among forensic practitioners in Europe. The survey was part of the dissemination activities of the "VISible Attributes through GEnomics - VISAGE" Horizon 2020 funded European research project [30], in preparation of a series of educational training activities. A total of 105 replies from 32 European countries representing participants from police, governmental, academic, and private laboratories providing professional services in the field of forensic genetics were included in the final analysis. Of these, 73% already own an MPS platform or are planning to acquire one within the next 1-2 years. One-third of the participants have already carried out MPS-based STR sequencing, identity, or ancestry SNP typing. A total of 23-40% of participants are planning to explore all FDP applications showing the overall very high interest in using MPS for the whole range of forensic MPS markers and applications. About 50% of the participants have previously gathered experience using forensic DNA phenotyping (FDP) markers based on conventional (i.e., not MPS-based) DNA typing methods. A total of 55% of the participants have attended training on the general use of MPS technology, but 36% have received no training whatsoever. Accordingly, 90% have expressed high or medium interest to attend training on the analysis and interpretation of DNA phenotyping data for predicting appearance, ancestry, and age. The results of our survey will provide valuable information for organizing relevant training workshops on all aspects of MPS-based DNA phenotyping for the forensic genetics scientific community.
