Project description:The observation and assessment of animal biodiversity using acoustic technology has developed considerably in recent years. Current eco-acoustic research focuses on automatic audio recorder arrays and acoustic indices, which may be used to study the spatial and temporal dynamics of local animal communities in high resolution. While such soundscapes have often been studied above ground, their applicability in soils has rarely been tested. For the first time, we applied acoustic and statistical methods to explore the spatial, diurnal, and seasonal dynamics of the soundscape in soils. We studied the dynamics of acoustic complexity in forest soils in the alpine Pfynwald forest in the Swiss canton of Valais and related them to meteorological and microclimatic data. To increase microclimatic variability, we used a long-term irrigation experiment. We also took soil samples close to the sensors on 6 days in different seasons. Daily and seasonal patterns of acoustic complexity were predicted to be associated with abiotic parameters-that is, meteorological and microclimatic conditions-and mediated by the dynamics of the diversity and activity of the soil fauna. Seasonal patterns in acoustic complexity showed the highest acoustic complexity values in spring and summer, decreasing in fall and winter. Diurnal acoustic complexity values were highest in the afternoon and lowest during the night. The measurement of acoustic diversity at the sampling site was significantly associated with soil communities, with relationships between taxa richness or community composition and acoustic complexity being strongest shortly before taking the soil samples. Our results suggest that the temporal and spatial dynamics of the diversity and community composition of soil organisms can be predicted by the acoustic complexity of soil soundscapes. This opens up the possibility of using soil soundscape analysis as a noninvasive and easy-to-use method for soil biodiversity monitoring programs.

Project description:Increasing crop species diversity can enhance agricultural sustainability, but the scale dependency of the processes that shape diversity and of the effects of diversity on agroecosystems is insufficiently understood. We used 30 m spatial resolution crop classification data for the conterminous United States to analyze spatial and temporal crop species diversity and their relationship. We found that the US average temporal (crop rotation) diversity is 2.1 effective number of species and that a crop's average temporal diversity is lowest for common crops. Spatial diversity monotonically increases with the size of the unit of observation, and it is most strongly associated with temporal diversity when measured for areas of 100 to 400 ha, which is the typical US farm size. The association between diversity in space and time weakens as data are aggregated over larger areas because of the increasing diversity among farms, but at intermediate aggregation levels (counties) it is possible to estimate temporal diversity and farm-scale spatial diversity from aggregated spatial crop diversity data if the effect of beta diversity is considered. For larger areas, the diversity among farms is usually much greater than the diversity within them, and this needs to be considered when analyzing large-area crop diversity data. US agriculture is dominated by a few major annual crops (maize, soybean, wheat) that are mostly grown on fields with a very low temporal diversity. To increase crop species diversity, currently minor crops would have to increase in area at the expense of these major crops.

Project description:Nutrient availability in ecosystems has increased dramatically over the last century. Excess reactive nitrogen deposition is known to negatively impact plant communities, e.g. by changing species composition, biomass and vegetation structure. In contrast, little is known on how such impacts propagate to higher trophic levels. To evaluate how nitrogen deposition affects plants and herbivore communities through time, we used extensive databases of spatially explicit historical records of Dutch plant species and Orthoptera (grasshoppers and crickets), a group of animals that are particularly susceptible to changes in the C:N ratio of their resources. We use robust methods that deal with the unstandardized nature of historical databases to test whether nitrogen deposition levels and plant richness changes influence the patterns of richness change of Orthoptera, taking into account Orthoptera species functional traits. Our findings show that effects indeed also propagate to higher trophic levels. Differences in functional traits affected the temporal-spatial dynamics of assemblages of Orthoptera. While nitrogen deposition affected plant diversity, contrary to our expectations, we could not find a strong significant effect of food related traits. However we found that species with low habitat specificity, limited dispersal capacity and egg deposition in the soil were more negativly affected by nitrogen deposition levels. Despite the lack of significant effect of plant richness or food related traits on Orthoptera, the negative effects of nitrogen detected within certain trait groups (e.g. groups with limited disperse ability) could be related to subtle changes in plant abundance and plant quality. Our results, however, suggest that the changes in soil conditions (where many Orthoptera species lay their eggs) or other habitat changes driven by nitrogen have a stronger influence than food related traits. To fully evaluate the negative effects of nitrogen deposition on higher trophic levels it is essential to take into account species life-history traits.

Project description:Virophages, e.g., Sputnik, Mavirus, and Organic Lake virophage (OLV), are unusual parasites of giant double-stranded DNA (dsDNA) viruses, yet little is known about their diversity. Here, we describe the global distribution, abundance, and genetic diversity of virophages based on analyzing and mapping comprehensive metagenomic databases. The results reveal a distinct abundance and worldwide distribution of virophages, involving almost all geographical zones and a variety of unique environments. These environments ranged from deep ocean to inland, iced to hydrothermal lakes, and human gut- to animal-associated habitats. Four complete virophage genomic sequences (Yellowstone Lake virophages [YSLVs]) were obtained, as was one nearly complete sequence (Ace Lake Mavirus [ALM]). The genomes obtained were 27,849 bp long with 26 predicted open reading frames (ORFs) (YSLV1), 23,184 bp with 21 ORFs (YSLV2), 27,050 bp with 23 ORFs (YSLV3), 28,306 bp with 34 ORFs (YSLV4), and 17,767 bp with 22 ORFs (ALM). The homologous counterparts of five genes, including putative FtsK-HerA family DNA packaging ATPase and genes encoding DNA helicase/primase, cysteine protease, major capsid protein (MCP), and minor capsid protein (mCP), were present in all virophages studied thus far. They also shared a conserved gene cluster comprising the two core genes of MCP and mCP. Comparative genomic and phylogenetic analyses showed that YSLVs, having a closer relationship to each other than to the other virophages, were more closely related to OLV than to Sputnik but distantly related to Mavirus and ALM. These findings indicate that virophages appear to be widespread and genetically diverse, with at least 3 major lineages.

Project description:Although the process of chemosensing by individual cells is intrisically stochastic, multicellular organisms exhibit highly regulated responses to external stimulations. Two key elements to understand the deterministic features of chemosensing are intercellular communications and the role of pacemaker cells. To characterize the collective behavior induced by these two factors, we study the spatial-temporal calcium dynamics of fibroblast cells in response to ATP stimulation. We find that closely packed cell colonies exhibit faster, more synchronized, and highly correlated responses compared to isolated cells. In addition, we demonstrate for chemosensing the existence of pacemaker cells and how the presence of gap junctions impact the first step of the collective response. By further comparing these results with the calcium dynamics of cells embedded in thin hydrogel films, where intercellular communication is only possible via diffusing molecules, we conclude that gap junctions are required for synchronized and highly correlated responses among cells in high density colonies. In addition, in high density cell colonies, both communication channels lead to calcium oscillations following the stimulation by external ATP. While the calcium oscillations associated with cells directly exposed to external flows were transient, the oscillations of hydrogel trapped cells can persist with a fundamental frequency and higher harmonics. Our observations and measurements highlight the crucial role of intercellular signaling for generating regulated spatial and temporal dynamics in cell colonies and tissues.

Project description:Soil microbial communities are essential for ecosystem function, but linking community composition to biogeochemical processes is challenging because of high microbial diversity and large spatial variability of most soil characteristics. We investigated soil bacterial community structure in a switchgrass stand planted on soil with a history of grassland vegetation at high spatial resolution to determine whether biogeographic trends occurred at the centimeter scale. Moreover, we tested whether such heterogeneity, if present, influenced community structure within or among ecosystems. Pronounced heterogeneity was observed at centimeter scales, with abrupt changes in relative abundance of phyla from sample to sample. At the ecosystem scale (> 10 m), however, bacterial community composition and structure were subtly, but significantly, altered by fertilization, with higher alpha diversity in fertilized plots. Moreover, by comparing these data with data from 1772 soils from the Earth Microbiome Project, it was found that 20% of bacterial taxa were shared between their site and diverse globally sourced soil samples, while grassland soils shared approximately 40% of their operational taxonomic units with the current study. By spanning several orders of magnitude, the analysis suggested that extreme patchiness characterized community structure at smaller scales but that coherent patterns emerged at larger length scales.

Project description:Ethnic differences in dementia are increasingly recognized in epidemiological measures and diagnostic biomarkers. Nonetheless, ethnic diversity remains limited in many study populations. Here, we provide insights into ethnic diversity in open-access neuroimaging dementia data sets. Data sets comprising dementia populations with available data on ethnicity were included. Statistical analyses of sample and effect sizes were based on the Cochrane Handbook. Nineteen databases were included, with 17 studies of healthy groups or a combination of diagnostic groups if breakdown was unavailable and 12 of mild cognitive impairment and dementia groups. Combining all studies on dementia patients, the largest ethnic group was Caucasian (20 547 participants), with the next most common being Afro-Caribbean (1958), followed by Asian (1211). The smallest effect size detectable within the Caucasian group was 0.03, compared to Afro-Caribbean (0.1) and Asian (0.13). Our findings quantify the lack of ethnic diversity in openly available dementia data sets. More representative data would facilitate the development and validation of biomarkers relevant across ethnicities.

Project description:Soil moisture impacts on precipitation have been strongly debated. Recent observational evidence of afternoon rain falling preferentially over land parcels that are drier than the surrounding areas (negative spatial effect), contrasts with previous reports of a predominant positive temporal effect. However, whether spatial effects relating to soil moisture heterogeneity translate into similar temporal effects remains unknown. Here we show that afternoon precipitation events tend to occur during wet and heterogeneous soil moisture conditions, while being located over comparatively drier patches. Using remote-sensing data and a common analysis framework, spatial and temporal correlations with opposite signs are shown to coexist within the same region and data set. Positive temporal coupling might enhance precipitation persistence, while negative spatial coupling tends to regionally homogenize land surface conditions. Although the apparent positive temporal coupling does not necessarily imply a causal relationship, these results reconcile the notions of moisture recycling with local, spatially negative feedbacks.

Project description:BACKGROUND:Malaria is one of the primary health concerns in Madagascar. Based on the duration and intensity of transmission, Madagascar is divided into five epidemiological strata that range from low to mesoendemic transmission. In this study, the spatial and temporal dynamics of malaria within each epidemiological zone were studied. METHODS:The number of reported cases of uncomplicated malaria from 112 health districts between 2010 and 2014 were compiled and analysed. First, a Standardized Incidence Ratio was calculated to detect districts with anomalous incidence compared to the stratum-level incidence. Building on this, spatial and temporal malaria clusters were identified throughout the country and their variability across zones and over time was analysed. RESULTS:The incidence of malaria increased from 2010 to 2014 within each stratum. A basic analysis showed that districts with more than 50 cases per 1000 inhabitants are mainly located in two strata: East and West. Lower incidence values were found in the Highlands and Fringe zones. The standardization method revealed that the number of districts with a higher than expected numbers of cases increased through time and expanded into the Highlands and Fringe zones. The cluster analysis showed that for the endemic coastal region, clusters of districts migrated southward and the incidence of malaria was the highest between January and July with some variation within strata. CONCLUSION:This study identified critical districts with low incidence that shifted to high incidence and district that were consistent clusters across each year. The current study provided a detailed description of changes in malaria epidemiology and can aid the national malaria programme to reduce and prevent the expansion of the disease by targeting the appropriate areas.
