Transcriptomic analyses of renal allograft biopsies reveal conserved rejection signatures and molecular pathways

ABSTRACT: This SuperSeries is composed of the following subset Series: GSE9489: Analyses of heterogeneous renal allograft biopsies reveal conserved rejection signatures and molecular pathways I GSE9492: Analyses of heterogeneous renal allograft biopsies reveal conserved rejection signatures and molecular pathways II GSE17861: Analyses of heterogeneous renal allograft biopsies reveal conserved rejection signatures and molecular pathways I, partB Publication of acute rejection signature: Saint-Mezard P, Berthier CC, Zhang H, Hertig A, Kaiser S, Schumacher M, Wieczorek G, Bigaud M, Kehren J, Rondeau E, Raulf F, Marti HP. Analysis of independent microarray datasets of renal biopsies identifies a robust transcript signature of acute allograft rejection. Transpl. Int. 2009 Mar;22(3):293-302. Epub 2008 Nov 6. PMID: 19017305. We characterized a common transcriptional profile of 70 genes, defined as acute rejection transcript set (ARTS). ARTS expression is significantly up-regulated in all AR samples as compared with stable allografts or healthy kidneys, and strongly correlates with the severity of Banff AR types. Publication of metzincins expression signature in IF/TA (CAN): Rödder S, Scherer A, Raulf F, Berthier CC, Hertig A, Couzi L, Durrbach A, Rondeau E, Marti HP. Renal allografts with IF/TA display distinct expression profiles of metzincins and related genes. Am. J. Transplant. 2009 Mar;9(3):517-526. Epub 2009 Feb 3. PMID: 19191772. As members of the protease family metzincins and functionally related genes are involved in fibrotic and sclerotic processes of the extracellular matrix (ECM), we hypothesized their deregulation in IF/TA. Gene expression and protein level analyses using allograft biopsies with and without Banff'05 classified IF/TA illustrated their deregulation. Expression profiles of these genes differentiated IF/TA from Banff'05 classified Normal biopsies in three independent microarray studies and demonstrated histological progression of IF/TA I to III.
