The nucleotide sequences of some large ribonuclease T 1 products from bacteriophage R17 ribonucleic acid.

ABSTRACT: A method of ;fingerprinting' high-molecular-weight (32)P-labelled RNA species, using a two-dimensional thin-layer-chromatographic separation of ribonuclease T(1) digestion products, has been applied to RNA from the Escherichia coli bacteriophage R17. The ;fingerprinting' technique, besides giving a unique pattern that can be used as a characterization of the RNA, has made it possible to isolate a number of the larger oligonucleotides and to determine their nucleotide sequences.

Nucleotide sequences of two fragments from the coat-protein cistron of bacteriophage R17 ribonucleic acid.

Project description:Bacteriophage R17 RNA was labelled with (32)P and was subjected to partial digestion with ribonuclease T(1). The products were fractionated by ionophoresis on polyacrylamide gel. Two fragments were purified and their nucleotide sequences determined by methods involving complete and further partial digestion with ribonucleases A and T(1). Fragment 20 had a sequence that coded for the amino acids in positions 32-53 of the coat protein of the bacteriophage. Fragment 20X, on further purification in 7m-urea, gave rise to two smaller nucleotides whose sequences coded for the amino acids in positions 56-66 and 67-76 of the coat protein. The sequence of the two fragments was such that they could be written in the form of loops stabilized by base-pairing.

Project description:1. The nucleotide chain of tRNA Cys from baker's yeast was readily split at the anticolon into two large fragments by brief treatment with ribonuclease T1.2. The whole molecule and the two derived large fragments were completely digested with (a) pancreatic ribonuclease and (b) ribonuclease T1. The fragments present in each of the digests were separated and sequenced by conventional methods. 3. The groups of fragments derived from the two methods of digestion were entirely compatible with each other. 4. The molecule is 75 nucleotides long, but, as isolated, lacks the terminal adenosine and the neighboring cytidylic acid residue. The minor nucleotides 1-methyladenylic acid, 7-methylguanylic acid, 5-methylcytidylic acid and N6 (gamma gamma-dimethylallyl)adenylic acid (isopentenyladenylic acid) were identified.

NCResNet: Noncoding Ribonucleic Acid Prediction Based on a Deep Resident Network of Ribonucleic Acid Sequences.

Project description:Noncoding RNA (ncRNA) is a kind of RNA that plays an important role in many biological processes, diseases, and cancers, while cannot translate into proteins. With the development of next-generation sequence technology, thousands of novel RNAs with long open reading frames (ORFs, longest ORF length > 303 nt) and short ORFs (longest ORF length ? 303 nt) have been discovered in a short time. How to identify ncRNAs more precisely from novel unannotated RNAs is an important step for RNA functional analysis, RNA regulation, etc. However, most previous methods only utilize the information of sequence features. Meanwhile, most of them have focused on long-ORF RNA sequences, but not adapted to short-ORF RNA sequences. In this paper, we propose a new reliable method called NCResNet. NCResNet employs 57 hybrid features of four categories as inputs, including sequence, protein, RNA structure, and RNA physicochemical properties, and introduces feature enhancement and deep feature learning policies in a neural net model to adapt to this problem. The experiments on benchmark datasets of 8 species shows NCResNet has higher accuracy and higher Matthews correlation coefficient (MCC) compared with other state-of-the-art methods. Particularly, on four short-ORF RNA sequence datasets, specifically mouse, Saccharomyces cerevisiae, zebrafish, and cow, NCResNet achieves greater than 10 and 15% improvements over other state-of-the-art methods in terms of accuracy and MCC. Meanwhile, for long-ORF RNA sequence datasets, NCResNet also has better accuracy and MCC than other state-of-the-art methods on most test datasets. Nucleotide sequences of similar size from the coliphage R17 genome.

Project description:A sequence of 33 nucleotides from the coliphage R17 RNA genome was determined. It constitutes the main component of a mixture of fragments that migrate together on electrophoresis in a separation according to molecular weight. Fragments of comparable chain length from 3' end of RNA from coliphage R17, from a region preceding and overlapping the coat-protein cistron ribosome binding site and from the beginning of the A-protein cistron, were also found and characterized. ;Hairpin'-like secondary structures are proposed for the longer fragments, one of which appears to have a tetranucleotide excised in the loop region.

The molecular basis for biological inactivation of nucleic acids. The action of methylating agents on the ribonucleic acid-containing bacteriophage R17.

Project description:1. The inactivation of an RNA-containing bacteriophage after reaction with four methylating agents was studied. Measurements of the extent of methylation of the RNA and of the nature and amounts of the various reaction products were made. In experiments with dimethyl sulphate and methyl methanesulphonate inactivation can be quantitatively accounted for by methylation at two of the positions involved in hydrogen bonding: N-1 of adenine and N-3 of cytosine. In experiments with N-methyl-N-nitrosourea and N-methyl-N'-nitro-N-nitrosoguanidine methylation at N-1 of adenine and N-3 of cytosine accounts for only about one-half of the observed inactivation. Scission of the RNA chain during reaction accounts for a further 20% of the inactivation. To account for the remainder it seems necessary to postulate that formation of O(6)-methylguanine constitutes a lethal lesion. 2. Breaks in the RNA chain formed on reaction with the nitroso derivatives presumably result from methylation of the phosphate diester group followed by hydrolysis of the unstable triester thus formed.

Methylated nucleotide sequences in HeLa-cell ribosomal ribonucleic acid. Correlation between the results from 'fingerprinting' hydrolysates obtained by digestion with T1 ribonuclease and with T1 plus pancreatic ribonuclease.

Project description:The methylated nucleotide sequences in HeLa-cell rRNA were previously characterized after enzymic digestion of the rRNA by T1 ribonuclease alone or by combined T1 plus pancreatic ribonucleases. For any methylated product occurring in a T1-ribonuclease digest there must be one or more corresponding products in a combined T1-plus-pancreatic-ribonuclease digest. Here we correlate fully the inter-relationship between the methylated products occurring in the two digestion systems. The analysis has led to the resolution of some previous uncertainties and has permitted an almost complete qualitative and quantitative description of the methylated components in HeLa-cell rRNA. The data are compared with those reported by other authors for HeLa-cell rRNA.

Nucleotide sequences of chloroplast 5S ribosomal ribonucleic acid in flowering plants.

Project description:Evidence for the sequence of duckweed (Lemna minor) chloroplast 5S rRNA was derived from the analysis of partial and complete enzymic digests of the 32P-labelled molecule. The possible sequence of the chloroplast 5S rRNA from three other flowering plants was deduced by complete digestion with T1 ribonuclease and comparison of the sequences of the oligonucleotide products with homologous sequences in the duckweed 5S rRNA. This analysis indicates that the chloroplast 5S rNA species differ appreciably from their cytosol counterparts but bear a strong resemblance to one another and to the 5S rRNA species of prokaryotes. Structural features apparently common to all 5S rRNA molecules are also discussed.

PASTA: Ultra-Large Multiple Sequence Alignment for Nucleotide and Amino-Acid Sequences.

Project description:We introduce PASTA, a new multiple sequence alignment algorithm. PASTA uses a new technique to produce an alignment given a guide tree that enables it to be both highly scalable and very accurate. We present a study on biological and simulated data with up to 200,000 sequences, showing that PASTA produces highly accurate alignments, improving on the accuracy and scalability of the leading alignment methods (including SATé). We also show that trees estimated on PASTA alignments are highly accurate--slightly better than SATé trees, but with substantial improvements relative to other methods. Finally, PASTA is faster than SATé, highly parallelizable, and requires relatively little memory.

LncMirNet: Predicting LncRNA-miRNA Interaction Based on Deep Learning of Ribonucleic Acid Sequences.

Project description:Long non-coding RNA (LncRNA) and microRNA (miRNA) are both non-coding RNAs that play significant regulatory roles in many life processes. There is cumulating evidence showing that the interaction patterns between lncRNAs and miRNAs are highly related to cancer development, gene regulation, cellular metabolic process, etc. Contemporaneously, with the rapid development of RNA sequence technology, numerous novel lncRNAs and miRNAs have been found, which might help to explore novel regulated patterns. However, the increasing unknown interactions between lncRNAs and miRNAs may hinder finding the novel regulated pattern, and wet experiments to identify the potential interaction are costly and time-consuming. Furthermore, few computational tools are available for predicting lncRNA-miRNA interaction based on a sequential level. In this paper, we propose a hybrid sequence feature-based model, LncMirNet (lncRNA-miRNA interactions network), to predict lncRNA-miRNA interactions via deep convolutional neural networks (CNN). First, four categories of sequence-based features are introduced to encode lncRNA/miRNA sequences including k-mer (k = 1, 2, 3, 4), composition transition distribution (CTD), doc2vec, and graph embedding features. Then, to fit the CNN learning pattern, a histogram-dd method is incorporated to fuse multiple types of features into a matrix. Finally, LncMirNet attained excellent performance in comparison with six other state-of-the-art methods on a real dataset collected from lncRNASNP2 via five-fold cross validation. LncMirNet increased accuracy and area under curve (AUC) by more than 3%, respectively, over that of the other tools, and improved the Matthews correlation coefficient (MCC) by more than 6%. These results show that LncMirNet can obtain high confidence in predicting potential interactions between lncRNAs and miRNAs.

GLUCOSYLATED NUCLEOTIDE SEQUENCES FROM T-EVEN BACTERIOPHAGE DEOXYRIBONUCLEIC ACIDS.

Project description:1. The frequencies of various pyrimidine nucleotide sequences in phage-T2VG111 DNA and phage-T6 DNA have been measured. The hydroxymethylcytosine nucleotides that bear glucosyl groups in phage-T2VG111 DNA and gentiobiosyl groups in phage-T6 DNA are not randomly distributed. 2. Sequences in which two or three hydroxymethylcytosine nucleotides are terminated at both ends by purine nucleotides bear only one sugar substituent and this is attached to the first hydroxymethylcytosine when the sequences are written in the conventional notation; i.e. with the 5'-phosphate before and the 3'-phosphate after each nucleoside residue. This resembles the distribution of glucosyl residues previously found in the corresponding sequences from phage-T2 DNA. Sequences in which one hydroxymethylcytosine nucleotide is attached through the 3'-position to a purine nucleotide are more fully glucosylated in phage-T2VG111 DNA and phage-T6 DNA than in the DNA of phage T2. 3. Pyrimidine sequences from the DNA of phage T6(S) have been found to contain glucosyl but not gentiobiosyl residues. The relative amounts of the sequences isolated indicate that the distribution of the glucosyl residues in this DNA resembles that of the gentiobiosyl groups in phage-T6 DNA. 4. It is suggested that the distributions of glycosyl substituents in these T-even-phage deoxyribonucleic acids reflect the specificity requirements of the alpha-glucosyltransferases induced by the different phages. The results obtained with the DNA of phage T6(S) suggest that this phage induces the usual phage-T6 alpha-glucosyltransferase but not the phage-T6 beta-glucosyltransferase.
