Project description:The tunable magnetic properties of amorphous ferromagnetic glass-coated microwires make them suitable for a wide range of applications. Accurate knowledge of the micromagnetic structure is highly desirable since it affects almost all magnetic properties. To select an appropriate wire-sample for a specific application, a deeper understanding of the magnetization reversal process is required, because it determines the measurable response (such as induced voltage waveform and its spectrum). However, the experimental observation of micromagnetic structure of micro-scale amorphous objects has strict size limitations. In this work we proposed a novel experimental technique for evaluating the microstructural characteristics of glass-coated microwires. The cross-sectional permeability distribution in the sample was obtained from impedance measurements at different frequencies. This distribution enables estimation of the prevailing anisotropy in the local region of the wire cross-section. The results obtained were compared with the findings of magnetostatic measurements and remanent state analysis. The advantages and limitations of the methods were discussed.

Project description:BackgroundThe direct method for reference interval (RI) estimating is limited due to the requirement of resources, difficulties in defining a non-diseased population, or ethical problems in obtaining samples. We estimated the RI for inflammatory biomarkers using an indirect method (RII).MethodsC-reactive protein (CRP), erythrocyte sedimentation rate (ESR) and presepsin (PSEP) data of patients visiting a single hospital were retrieved from April 2009 to April 2021. Right-skewed data were transformed using the Box-Cox transformation method. A mixed population of non-diseased and diseased distributions was assumed, followed by latent profile analysis for the two classes. The intersection point of the distribution curve was estimated as the RI. The influence of measurement size was evaluated as the ratio of abnormal values and adjustment (n×bandwidth) of the distribution curve.ResultsThe RIs estimated by the proposed RII method (existing method) were as follows: CRP, 0-4.1 (0-4.7) mg/L; ESR, 0-10.2 (0-15) mm/hr and PSEP, 0-411 (0-300) pg/mL. Measurement sizes ≥2,500 showed stable results. An abnormal-to-normal value ratio of 0.5 showed the most accurate result for CRP. Adjustment values ≤5 or >5 were applicable for a measurement size <25,000 or ≥25,000, respectively.ConclusionsThe proposed RII method could provide additional information for RI verification or estimation with some limitations.

Project description:The production and turnover of fine roots play substantial roles in the biogeochemical cycles of terrestrial ecosystems. However, the disparity among the estimates of both production and turnover, particularly due to technical limitations, has been debated for several decades. Here, we conducted a meta-analysis to compare published estimates of fine root production and turnover rates derived from different methods at the same sites and at the same sampling time. On average, the estimates of fine root production and turnover rates were 87% and 124% higher, respectively, by indirect methods than by direct methods. The substantially higher fine root production and turnover estimated by indirect methods, on which most global carbon models are based, indicate the necessity of re-assessing the global carbon model predictions for atmospheric carbon sequestration in soils as a result of the production and turnover of fine roots.

Project description:Protein degradation is mediated by an expansive and complex network of protein modification and degradation enzymes. Matching degradation enzymes with their targets and determining globally which proteins are degraded by the proteasome or lysosome/vacuole have been a major challenge. Furthermore, an integrated view of protein degradation for cellular pathways has been lacking. Here, we present an analytical platform that combines systematic gene deletions with quantitative measures of protein turnover to deconvolve protein degradation pathways for Saccharomyces cerevisiae. The resulting turnover map (T-MAP) reveals target candidates of nearly all E2 and E3 ubiquitin ligases and identifies the primary degradation routes for most proteins. We further mined this T-MAP to identify new substrates of ER-associated degradation (ERAD) involved in sterol biosynthesis and to uncover regulatory nodes for sphingolipid biosynthesis. The T-MAP approach should be broadly applicable to the study of other cellular processes, including mammalian systems.

Project description:Skeletal muscle size is controlled by the balance between protein synthesis and protein degradation. Given the essential role of skeletal muscle in maintaining a high quality of life, understanding the mechanisms that modulate this balance are of critical importance. Previously, we demonstrated that muscle-specific knockout of TRIM28 reduces muscle size and function, and in the current study, we discovered that this effect is associated with an increase in protein degradation and a dramatic reduction in the expression of Mettl21c. Importantly, we also determined that overexpression of Mettl21c is sufficient to induce hypertrophy in both control TRIM28 knockout muscles. Moreover, we developed a simple pulse-chase biorthogonal non-canonical amino acid tagging technique that enabled us to visualize the in-vivo rate of protein degradation, and with this technique were able to conclude that the hypertrophic effect of Mettl21c is due, at least in part, to an inhibition of protein degradation.

Project description:Protein turnover is critical to cellular physiology as well as to the growth and maintenance of tissues. The unique synthesis and degradation rates of each protein help to define tissue phenotype, and knowledge of tissue- and protein-specific half-lives is directly relevant to protein-related drug development as well as the administration of medical therapies. Using stable isotope labeling and mass spectrometry, we determine the in vivo turnover rates of thousands of proteins-including those of the extracellular matrix-in a set of biologically important mouse tissues. We additionally develop a data visualization platform, named ApplE Turnover, that enables facile searching for any protein of interest in a tissue of interest and then displays its half-life, confidence interval, and supporting measurements. This extensive dataset and the corresponding visualization software provide a reference to guide future studies of mammalian protein turnover in response to physiologic perturbation, disease, or therapeutic intervention.

Project description:We study a class of non-parametric density estimators under Bayesian settings. The estimators are obtained by adaptively partitioning the sample space. Under a suitable prior, we analyze the concentration rate of the posterior distribution, and demonstrate that the rate does not directly depend on the dimension of the problem in several special cases. Another advantage of this class of Bayesian density estimators is that it can adapt to the unknown smoothness of the true density function, thus achieving the optimal convergence rate without artificial conditions on the density. We also validate the theoretical results on a variety of simulated data sets.

Project description:The estimation of electrolytes like sodium (Na(+)), potassium (K(+)) and chloride (Cl(-)) using direct and indirect ion-selective electrodes (ISE) is a routine laboratory practice. Interferents like proteins, triglycerides, drugs etc. are known to affect the results. The present study was designed to look into the effect of increasing glucose concentrations on estimation of Na(+), K(+) and Cl(-) by direct and indirect ISE. Pooled sera was mixed with glucose stock solution (20 g/dL) prepared in normal saline to obtain glucose concentrations ranging from ~100 to ~5000 mg/dL. Na(+), K(+) and Cl(-) levels were estimated by direct and indirect ISE analyzers and results were statistically analysed using ANOVA and Pearson's correlation. Similar experiment was also performed in 24 h urine sample from healthy subjects. Significant difference was observed between Na(+) and Cl(-) measurements by direct and indirect ISE, with indirect ISE values being consistently higher than direct ISE. Besides this, significant difference was observed amongst Na(+) and Cl(-) values from baseline values obtained by indirect ISE at glucose concentrations ≥2486 mg/dL. However, no such difference was observed with direct ISE. Na(+) and Cl(-) estimation by indirect ISE showed significant negative correlation with glucose concentration, more so, above ~2000 mg/dL. K(+), however, showed no significant difference with varying glucose. Similar results were observed in 24 h urine samples with a significant difference observed amongst Na(+) and Cl(-) values at ≥2104 mg/dL glucose. Thus we conclude that high glucose concentrations interfere significantly in estimation of Na(+) and Cl(-) by indirect ISE in serum as well as urine.

Project description:In 2019, there were approximately ten million admissions to more than 3,000 US jails-facilities that had become increasingly deadly in the prior decades. Between 2000 and 2019, jail mortality rose by approximately 11 percent. Although incarceration is widely viewed as a health hazard, relationships between jail conditions and jail deaths are understudied. Using data from the Bureau of Justice Statistics and Reuters journalists, we assessed mortality rates and conditions in approximately 450 US jails in the period 2008-19. During those years, certain facility characteristics were related to mortality. For example, high turnover rates and high populations were associated with higher death rates. Greater proportions of non-Hispanic Black people in jail populations were associated with more deaths due to illness, and the presence of larger shares of non-US citizens was associated with lower overall mortality rates. Our findings suggest that heavy reliance on incarceration and the prevalence of broad health disparities escalate jail mortality.

Project description:Quantitative proteomics by mass spectrometry is widely used in biomarker research and basic biology research for investigation of phenotype level cellular events. Despite the wide application, the methodology for statistical analysis of differentially expressed proteins has not been unified. Various methods such as t test, linear model and mixed effect models are used to define changes in proteomics experiments. However, none of these methods consider the specific structure of MS-data. Choices between methods, often originally developed for other types of data, are based on compromises between features such as statistical power, general applicability and user friendliness. Furthermore, whether to include proteins identified with one peptide in statistical analysis of differential protein expression varies between studies. Here we present DEqMS, a robust statistical method developed specifically for differential protein expression analysis in mass spectrometry data. In all data sets investigated there is a clear dependence of variance on the number of PSMs or peptides used for protein quantification. DEqMS takes this feature into account when assessing differential protein expression. This allows for a more accurate data-dependent estimation of protein variance and inclusion of single peptide identifications without increasing false discoveries. The method was tested in several data sets including E. coli proteome spike-in data, using both label-free and TMT-labeled quantification. Compared with previous statistical methods used in quantitative proteomics, DEqMS showed consistently better accuracy in detecting altered protein levels compared with other statistical methods in both label-free and labeled quantitative proteomics data. DEqMS is available as an R package in Bioconductor.
