Automatic detection of follicular regions in H&E images using iterative shape index.

ABSTRACT: Follicular Lymphoma (FL) accounts for 20-25% of non-Hodgkin lymphomas in the United States. The first step in grading FL is identifying follicles. Our paper discusses a novel technique to segment follicular regions in H&E stained images. The method is based on three successive steps: (1) region-based segmentation, (2) iterative shape index (concavity index) calculation, (3) and recursive watershed. A novel aspect of this method is the use of iterative Concavity Index (CI) to control the follicular splitting process in recursive watershed. CI takes into consideration the convex hull of the object and the closest area surrounding it. The mean Zijbendos similarity index (ZSI) final segmentation score on fifteen cases was 78.33%, with a standard deviation of 2.83.

Automatic food detection in egocentric images using artificial intelligence technology.

Project description:ObjectiveTo develop an artificial intelligence (AI)-based algorithm which can automatically detect food items from images acquired by an egocentric wearable camera for dietary assessment.DesignTo study human diet and lifestyle, large sets of egocentric images were acquired using a wearable device, called eButton, from free-living individuals. Three thousand nine hundred images containing real-world activities, which formed eButton data set 1, were manually selected from thirty subjects. eButton data set 2 contained 29 515 images acquired from a research participant in a week-long unrestricted recording. They included both food- and non-food-related real-life activities, such as dining at both home and restaurants, cooking, shopping, gardening, housekeeping chores, taking classes, gym exercise, etc. All images in these data sets were classified as food/non-food images based on their tags generated by a convolutional neural network.ResultsA cross data-set test was conducted on eButton data set 1. The overall accuracy of food detection was 91·5 and 86·4 %, respectively, when one-half of data set 1 was used for training and the other half for testing. For eButton data set 2, 74·0 % sensitivity and 87·0 % specificity were obtained if both 'food' and 'drink' were considered as food images. Alternatively, if only 'food' items were considered, the sensitivity and specificity reached 85·0 and 85·8 %, respectively.ConclusionsThe AI technology can automatically detect foods from low-quality, wearable camera-acquired real-world egocentric images with reasonable accuracy, reducing both the burden of data processing and privacy concerns.

Automatic detection of pneumonia in chest X-ray images using textural features.

Project description:Fast and accurate diagnosis is critical for the triage and management of pneumonia, particularly in the current scenario of a COVID-19 pandemic, where this pathology is a major symptom of the infection. With the objective of providing tools for that purpose, this study assesses the potential of three textural image characterisation methods: radiomics, fractal dimension and the recently developed superpixel-based histon, as biomarkers to be used for training Artificial Intelligence (AI) models in order to detect pneumonia in chest X-ray images. Models generated from three different AI algorithms have been studied: K-Nearest Neighbors, Support Vector Machine and Random Forest. Two open-access image datasets were used in this study. In the first one, a dataset composed of paediatric chest X-ray, the best performing generated models achieved an 83.3% accuracy with 89% sensitivity for radiomics, 89.9% accuracy with 93.6% sensitivity for fractal dimension and 91.3% accuracy with 90.5% sensitivity for superpixels based histon. Second, a dataset derived from an image repository developed primarily as a tool for studying COVID-19 was used. For this dataset, the best performing generated models resulted in a 95.3% accuracy with 99.2% sensitivity for radiomics, 99% accuracy with 100% sensitivity for fractal dimension and 99% accuracy with 98.6% sensitivity for superpixel-based histons. The results confirm the validity of the tested methods as reliable and easy-to-implement automatic diagnostic tools for pneumonia.

Automatic detection of diseased tomato plants using thermal and stereo visible light images.

Project description:Accurate and timely detection of plant diseases can help mitigate the worldwide losses experienced by the horticulture and agriculture industries each year. Thermal imaging provides a fast and non-destructive way of scanning plants for diseased regions and has been used by various researchers to study the effect of disease on the thermal profile of a plant. However, thermal image of a plant affected by disease has been known to be affected by environmental conditions which include leaf angles and depth of the canopy areas accessible to the thermal imaging camera. In this paper, we combine thermal and visible light image data with depth information and develop a machine learning system to remotely detect plants infected with the tomato powdery mildew fungus Oidium neolycopersici. We extract a novel feature set from the image data using local and global statistics and show that by combining these with the depth information, we can considerably improve the accuracy of detection of the diseased plants. In addition, we show that our novel feature set is capable of identifying plants which were not originally inoculated with the fungus at the start of the experiment but which subsequently developed disease through natural transmission.

Automatic Pancreatic Ductal Adenocarcinoma Detection in Whole Slide Images Using Deep Convolutional Neural Networks.

Project description:Pancreatic ductal adenocarcinoma (PDAC) is one of the deadliest cancer types worldwide, with the lowest 5-year survival rate among all kinds of cancers. Histopathology image analysis is considered a gold standard for PDAC detection and diagnosis. However, the manual diagnosis used in current clinical practice is a tedious and time-consuming task and diagnosis concordance can be low. With the development of digital imaging and machine learning, several scholars have proposed PDAC analysis approaches based on feature extraction methods that rely on field knowledge. However, feature-based classification methods are applicable only to a specific problem and lack versatility, so that the deep-learning method is becoming a vital alternative to feature extraction. This paper proposes the first deep convolutional neural network architecture for classifying and segmenting pancreatic histopathological images on a relatively large WSI dataset. Our automatic patch-level approach achieved 95.3% classification accuracy and the WSI-level approach achieved 100%. Additionally, we visualized the classification and segmentation outcomes of histopathological images to determine which areas of an image are more important for PDAC identification. Experimental results demonstrate that our proposed model can effectively diagnose PDAC using histopathological images, which illustrates the potential of this practical application.

Semi-automatic organelle detection on transmission electron microscopic images.

Project description:Recent advances in the acquisition of large-scale datasets of transmission electron microscope images have allowed researchers to determine the number and the distribution of subcellular ultrastructures at both the cellular level and the tissue level. For this purpose, it would be very useful to have a computer-assisted system to detect the structures of interest, such as organelles. Using our original image recognition framework CARTA (Clustering-Aided Rapid Training Agent), combined with procedures to highlight and enlarge regions of interest on the image, we have developed a successful method for the semi-automatic detection of plant organelles including mitochondria, amyloplasts, chloroplasts, etioplasts, and Golgi stacks in transmission electron microscope images. Our proposed semi-automatic detection system will be helpful for labelling organelles in the interpretation and/or quantitative analysis of large-scale electron microscope imaging data.

A new pivoting and iterative text detection algorithm for biomedical images.

Project description:There is interest to expand the reach of literature mining to include the analysis of biomedical images, which often contain a paper's key findings. Examples include recent studies that use Optical Character Recognition (OCR) to extract image text, which is used to boost biomedical image retrieval and classification. Such studies rely on the robust identification of text elements in biomedical images, which is a non-trivial task. In this work, we introduce a new text detection algorithm for biomedical images based on iterative projection histograms. We study the effectiveness of our algorithm by evaluating the performance on a set of manually labeled random biomedical images, and compare the performance against other state-of-the-art text detection algorithms. We demonstrate that our projection histogram-based text detection approach is well suited for text detection in biomedical images, and that the iterative application of the algorithm boosts performance to an F score of .60. We provide a C++ implementation of our algorithm freely available for academic use.

Automatic Detection of Freshwater Phytoplankton Specimens in Conventional Microscopy Images.

Project description:Water safety and quality can be compromised by the proliferation of toxin-producing phytoplankton species, requiring continuous monitoring of water sources. This analysis involves the identification and counting of these species which requires broad experience and knowledge. The automatization of these tasks is highly desirable as it would release the experts from tedious work, eliminate subjective factors, and improve repeatability. Thus, in this preliminary work, we propose to advance towards an automatic methodology for phytoplankton analysis in digital images of water samples acquired using regular microscopes. In particular, we propose a novel and fully automatic method to detect and segment the existent phytoplankton specimens in these images using classical computer vision algorithms. The proposed method is able to correctly detect sparse colonies as single phytoplankton candidates, thanks to a novel fusion algorithm, and is able to differentiate phytoplankton specimens from other image objects in the microscope samples (like minerals, bubbles or detritus) using a machine learning based approach that exploits texture and colour features. Our preliminary experiments demonstrate that the proposed method provides satisfactory and accurate results.

Automatic detection of circulating tumor cells in darkfield microscopic images of unstained blood using boosting techniques.

Project description:Circulating tumor cells (CTCs) are nowadays one of the most promising tumor biomarkers. It is well correlated with overall survival and progression-free survival in breast cancer, as well as in many other types of human cancer. In addition, enumeration and analysis of CTCs could be important for monitoring the response to different therapeutic agents, thus guiding the treatment of cancer patients and offering the promise of a more personalized approach. In this article, we present a new method that could be used for the automatic detection of CTC in blood, based on the microscopic appearance of unstained cells. The proposed method is based on the evaluation of image characteristics and boosting techniques. A dataset of 263 dark field microscopy images was constructed and used for our tests, containing blood spiked with three different types of tumor cells. An overall sensitivity of 92.87% and a specificity of 99.98% were obtained for the detection of CTC, performances which proved to be comparable to those obtained by human experts.

A machine learning approach to automatic detection of irregularity in skin lesion border using dermoscopic images.

Project description:Skin lesion border irregularity is considered an important clinical feature for the early diagnosis of melanoma, representing the B feature in the ABCD rule. In this article we propose an automated approach for skin lesion border irregularity detection. The approach involves extracting the skin lesion from the image, detecting the skin lesion border, measuring the border irregularity, training a Convolutional Neural Network and Gaussian naive Bayes ensemble, to the automatic detection of border irregularity, which results in an objective decision on whether the skin lesion border is considered regular or irregular. The approach achieves outstanding results, obtaining an accuracy, sensitivity, specificity, and F-score of 93.6%, 100%, 92.5% and 96.1%, respectively.

Automatic detection of multilayer hexagonal boron nitride in optical images using deep learning-based computer vision.

Project description:Computer vision algorithms can quickly analyze numerous images and identify useful information with high accuracy. Recently, computer vision has been used to identify 2D materials in microscope images. 2D materials have important fundamental properties allowing for their use in many potential applications, including many in quantum information science and engineering. One such material is hexagonal boron nitride (hBN), an isomorph of graphene with a very indistinguishable layered structure. In order to use these materials for research and product development, the most effective method is mechanical exfoliation where single-layer 2D crystallites must be prepared through an exfoliation procedure and then identified using reflected light optical microscopy. Performing these searches manually is a time-consuming and tedious task. Deploying deep learning-based computer vision algorithms for 2D material search can automate the flake detection task with minimal need for human intervention. In this work, we have implemented a new deep learning pipeline to classify crystallites of hBN based on coarse thickness classifications in reflected-light optical micrographs. We have used DetectoRS as the object detector and trained it on 177 images containing hexagonal boron nitride (hBN) flakes of varying thickness. The trained model achieved a high detection accuracy for the rare category of thin flakes ([Formula: see text] atomic layers thick). Further analysis shows that our proposed pipeline could be generalized to various microscope settings and is robust against changes in color or substrate background.
