A measure of explained risk in the proportional hazards model.

ABSTRACT: A measure of explained risk is developed for application with the proportional hazards model. The statistic, which is called the estimated explained relative risk, has a simple analytical form and is unaffected by censoring that is independent of survival time conditional on the covariates. An asymptotic confidence interval for the limiting value of the estimated explained relative risk is derived, and the role of individual factors in the computation of its estimate is established. Simulations are performed to compare the results of the estimated explained relative risk to other known explained risk measures with censored data. Prostate cancer data are used to demonstrate an analysis incorporating the proposed approach.

Three measures of explained variation for correlated survival data under the proportional hazards mixed-effects model.

Project description:Measures of explained variation are useful in scientific research, as they quantify the amount of variation in an outcome variable of interest that is explained by one or more other variables. We develop such measures for correlated survival data, under the proportional hazards mixed-effects model. Because different approaches have been studied in the literature outside the classical linear regression model, we investigate three measures R(2) , Rres2, and ?(2) that quantify three different population coefficients. We show that although the three population measures are not the same, they reflect similar amounts of variation explained by the predictors. Among the three measures, we show that R(2) , which is the simplest to compute, is also consistent for the first population measure under the usual asymptotic scenario when the number of clusters tends to infinity. The other two measures, on the other hand, all require that in addition the cluster sizes be large. We study the properties of the measures both analytically and through simulation studies. We illustrate their different usage on a multi-center clinical trial and a recurrent events data set. Copyright © 2016 John Wiley & Sons, Ltd.

Time-varying coefficient proportional hazards model with missing covariates.

Project description:Missing covariates often arise in biomedical studies with survival outcomes. Existing approaches for missing covariates generally assume proportional hazards. The proportionality assumption may not hold in practice, as illustrated by data from a mouse leukemia study with covariate effects changing over time. To tackle this restriction, we study the missing data problem under the varying-coefficient proportional hazards model. On the basis of the local partial likelihood approach, we develop inverse selection probability weighted estimators. We consider reweighting and augmentation techniques for possible improvement of efficiency and robustness. The proposed estimators are assessed via simulation studies and illustrated by application to the mouse leukemia data.

Model diagnostics for the proportional hazards model with length-biased data.

Project description:Length-biased data are frequently encountered in prevalent cohort studies. Many statistical methods have been developed to estimate the covariate effects on the survival outcomes arising from such data while properly adjusting for length-biased sampling. Among them, regression methods based on the proportional hazards model have been widely adopted. However, little work has focused on checking the proportional hazards model assumptions with length-biased data, which is essential to ensure the validity of inference. In this article, we propose a statistical tool for testing the assumed functional form of covariates and the proportional hazards assumption graphically and analytically under the setting of length-biased sampling, through a general class of multiparameter stochastic processes. The finite sample performance is examined through simulation studies, and the proposed methods are illustrated with the data from a cohort study of dementia in Canada.

Analysis of the Proportional Hazards Model with Sparse Longitudinal Covariates.

Project description:Regression analysis of censored failure observations via the proportional hazards model permits time-varying covariates which are observed at death times. In practice, such longitudinal covariates are typically sparse and only measured at infrequent and irregularly spaced follow-up times. Full likelihood analyses of joint models for longitudinal and survival data impose stringent modelling assumptions which are difficult to verify in practice and which are complicated both inferentially and computationally. In this article, a simple kernel weighted score function is proposed with minimal assumptions. Two scenarios are considered: half kernel estimation in which observation ceases at the time of the event and full kernel estimation for data where observation may continue after the event, as with recurrent events data. It is established that these estimators are consistent and asymptotically normal. However, they converge at rates which are slower than the parametric rates which may be achieved with fully observed covariates, with the full kernel method achieving an optimal convergence rate which is superior to that of the half kernel method. Simulation results demonstrate that the large sample approximations are adequate for practical use and may yield improved performance relative to last value carried forward approach and joint modelling method. The analysis of the data from a cardiac arrest study demonstrates the utility of the proposed methods.

ANALYSIS OF MULTIVARIATE FAILURE TIME DATA USING MARGINAL PROPORTIONAL HAZARDS MODEL.

Project description:The marginal proportional hazards model is an important tool in the analysis of multivariate failure time data in the presence of censoring. We propose a method of estimation via the linear combinations of martingale residuals. The estimation and inference procedures are easy to implement numerically. The estimation is generally more accurate than the existing pseudo-likelihood approach: the size of efficiency gain can be considerable in some cases, and the maximum relative efficiency in theory is infinite. Consistency and asymptotic normality are established. Empirical evidence in support of the theoretical claims is shown in simulation studies.

Proportional hazards model with a change point for clustered event data.

Project description:In many epidemiology studies, family data with survival endpoints are collected to investigate the association between risk factors and disease incidence. Sometimes the risk of the disease may change when a certain risk factor exceeds a certain threshold. Finding this threshold value could be important for disease risk prediction and diseases prevention. In this work, we propose a change-point proportional hazards model for clustered event data. The model incorporates the unknown threshold of a continuous variable as a change point in the regression. The marginal pseudo-partial likelihood functions are maximized for estimating the regression coefficients and the unknown change point. We develop a supremum test based on robust score statistics to test the existence of the change point. The inference for the change point is based on the m out of n bootstrap. We establish the consistency and asymptotic distributions of the proposed estimators. The finite-sample performance of the proposed method is demonstrated via extensive simulation studies. Finally, the Strong Heart Family Study dataset is analyzed to illustrate the methods.

A Gamma-frailty proportional hazards model for bivariate interval-censored data.

Project description:Correlated survival data naturally arise from many clinical and epidemiological studies. For the analysis of such data, the Gamma-frailty proportional hazards (PH) model is a popular choice because the regression parameters have marginal interpretations and the statistical association between the failure times can be explicitly quantified via Kendall's tau. Despite their popularity, Gamma-frailty PH models for correlated interval-censored data have not received as much attention as analogous models for right-censored data. In this work, a Gamma-frailty PH model for bivariate interval-censored data is presented and an easy to implement expectation-maximization (EM) algorithm for model fitting is developed. The proposed model adopts a monotone spline representation for the purposes of approximating the unknown conditional cumulative baseline hazard functions, significantly reducing the number of unknown parameters while retaining modeling flexibility. The EM algorithm was derived from a data augmentation procedure involving latent Poisson random variables. Extensive numerical studies illustrate that the proposed method can provide reliable estimation and valid inference, and is moreover robust to the misspecification of the frailty distribution. To further illustrate its use, the proposed method is used to analyze data from an epidemiological study of sexually transmitted infections.

A model checking method for the proportional hazards model with recurrent gap time data.

Project description:Recurrent events are the natural outcome in many medical and epidemiology studies. To assess covariate effects on the gaps between consecutive recurrent events, the Cox proportional hazards model is frequently employed in data analysis. The validity of statistical inference, however, depends on the appropriateness of the Cox model. In this paper, we propose a class of graphical techniques and formal tests for checking the Cox model with recurrent gap time data. The building block of our model checking method is an averaged martingale-like process, based on which a class of multiparameter stochastic processes is proposed. This maneuver is very general and can be used to assess different aspects of model fit. Numerical simulations are conducted to examine finite-sample performance, and the proposed model checking techniques are illustrated with data from the Danish Psychiatric Central Register.

Multiple imputation of missing covariates for the Cox proportional hazards cure model.

Project description:We explore several approaches for imputing partially observed covariates when the outcome of interest is a censored event time and when there is an underlying subset of the population that will never experience the event of interest. We call these subjects 'cured', and we consider the case where the data are modeled using a Cox proportional hazards (CPH) mixture cure model. We study covariate imputation approaches using fully conditional specification. We derive the exact conditional distribution and suggest a sampling scheme for imputing partially observed covariates in the CPH cure model setting. We also propose several approximations to the exact distribution that are simpler and more convenient to use for imputation. A simulation study demonstrates that the proposed imputation approaches outperform existing imputation approaches for survival data without a cure fraction in terms of bias in estimating CPH cure model parameters. We apply our multiple imputation techniques to a study of patients with head and neck cancer. Copyright © 2016 John Wiley & Sons, Ltd.

Penalized weighted proportional hazards model for robust variable selection and outlier detection.

Project description:Identifying exceptional responders or nonresponders is an area of increased research interest in precision medicine as these patients may have different biological or molecular features and therefore may respond differently to therapies. Our motivation stems from a real example from a clinical trial where we are interested in characterizing exceptional prostate cancer responders. We investigate the outlier detection and robust regression problem in the sparse proportional hazards model for censored survival outcomes. The main idea is to model the irregularity of each observation by assigning an individual weight to the hazard function. By applying a LASSO-type penalty on both the model parameters and the log transformation of the weight vector, our proposed method is able to perform variable selection and outlier detection simultaneously. The optimization problem can be transformed to a typical penalized maximum partial likelihood problem and thus it is easy to implement. We further extend the proposed method to deal with the potential outlier masking problem caused by censored outcomes. The performance of the proposed estimator is demonstrated with extensive simulation studies and real data analyses in low-dimensional and high-dimensional settings.
