ABSTRACT: The EMBL Data Library was the first internationally supported central resource for nucleic acid sequence data. Working in close collaboration with its American counterpart, GenBank (1), the library prepares and makes available to the scientific community a comprehensive collection of the published nucleic acid sequences. This paper describes briefly the contents of the database, how it is available, and possible future enhancements of Data Library services.

MaxDIA enables library-based and library-free data-independent acquisition proteomics.

Project description:MaxDIA is a software platform for analyzing data-independent acquisition (DIA) proteomics data within the MaxQuant software environment. Using spectral libraries, MaxDIA achieves deep proteome coverage with substantially better coefficients of variation in protein quantification than other software. MaxDIA is equipped with accurate false discovery rate (FDR) estimates on both library-to-DIA match and protein levels, including when using whole-proteome predicted spectral libraries. This is the foundation of discovery DIA-hypothesis-free analysis of DIA samples without library and with reliable FDR control. MaxDIA performs three- or four-dimensional feature detection of fragment data, and scoring of matches is augmented by machine learning on the features of an identification. MaxDIA's bootstrap DIA workflow performs multiple rounds of matching with increasing quality of recalibration and stringency of matching to the library. Combining MaxDIA with two new technologies-BoxCar acquisition and trapped ion mobility spectrometry-both lead to deep and accurate proteome quantification.

PyMICE: APython library for analysis of IntelliCage data.

Project description:IntelliCage is an automated system for recording the behavior of a group of mice housed together. It produces rich, detailed behavioral data calling for new methods and software for their analysis. Here we present PyMICE, a free and open-source library for analysis of IntelliCage data in the Python programming language. We describe the design and demonstrate the use of the library through a series of examples. PyMICE provides easy and intuitive access to IntelliCage data, and thus facilitates the possibility of using numerous other Python scientific libraries to form a complete data analysis workflow.

The "Data Visualization Clinic": a library-led critique workshop for data visualization.

Project description:BackgroundThe authors' main university library and affiliated academic medical center library sought to increase library programming around data visualization, a new service area for both libraries. Additionally, our institution is home to many researchers with a strong interest in data visualization but who are generally working in isolation of one another.Case presentationThis case study describes an innovative workshop, the "Data Visualization Clinic," where members of our library's community bring in data visualization projects such as figures in papers, projects hosted online, and handouts and receive constructive feedback from a group of peers. The authors detail the process of hosting a clinic and the feedback that we received from participants.ConclusionsThe "Data Visualization Clinic" offers a viable workshop to leverage expertise of library users and build the library's reputation as a hub of data visualization services without heavy investment in infrastructure like special monitors or coding skills. That said, it faces the challenge of relying on the participation of the broader community, which is often pressed for time. The event can also serve as an opportunity for researchers who have an interest in data visualization to meet and network.

Piloting a long-term evaluation of library data workshops.

Project description:BackgroundOver four years of hosting library data workshops, we conducted post-workshop evaluation of attendees' satisfaction with the workshops but not longer-term follow-up. To best allocate library resources and most effectively serve the needs of our users, we sought to determine whether our data workshops were impactful and useful to our community. This paper describes a pilot project to evaluate the impact of data workshops at our academic health sciences library.Case presentationWe surveyed individuals who signed up for data workshops between 2016 and 2019. Surveys included open-ended and multiple-choice questions, with the goal of having participants describe their motivations for taking the workshop(s) and how they ultimately used what they learned. An analysis of responses using the Applied Thematic Analysis model indicated that the workshops had an impact on the respondents, although the strength of our conclusions is limited by a relatively low response rate.ConclusionsSurvey results indicated that our workshops impacted how researchers at our medical center collect and analyze data, supporting the conclusion that we should concentrate our educational efforts on providing skills-based workshops. The low response rate and time-consuming nature of the analysis point toward several improvements for future evaluation efforts, including better tracking of workshop attendees, a shorter survey with fewer open-ended questions, and survey implementation within one year of the workshop date.

PECAN: library-free peptide detection for data-independent acquisition tandem mass spectrometry data.

Project description:Data-independent acquisition (DIA) is an emerging mass spectrometry (MS)-based technique for unbiased and reproducible measurement of protein mixtures. DIA tandem mass spectrometry spectra are often highly multiplexed, containing product ions from multiple cofragmenting precursors. Detecting peptides directly from DIA data is therefore challenging; most DIA data analyses require spectral libraries. Here we present PECAN (http://pecan.maccosslab.org), a library-free, peptide-centric tool that robustly and accurately detects peptides directly from DIA data. PECAN reports evidence of detection based on product ion scoring, which enables detection of low-abundance analytes with poor precursor ion signal. We demonstrate the chromatographic peak picking accuracy and peptide detection capability of PECAN, and we further validate its detection with data-dependent acquisition and targeted analyses. Lastly, we used PECAN to build a plasma proteome library from DIA data and to query known sequence variants.

Hybrid Spectral Library Combining DIA-MS Data and a Targeted Virtual Library Substantially Deepens the Proteome Coverage.

Project description:Data-independent acquisition mass spectrometry (DIA-MS) is a powerful technique that enables relatively deep proteomic profiling with superior quantification reproducibility. DIA data mining predominantly relies on a spectral library of sufficient proteome coverage that, in most cases, is built on data-dependent acquisition-based analysis of the same sample. To expand the proteome coverage for a pre-determined protein family, we report herein on the construction of a hybrid spectral library that supplements a DIA experiment-derived library with a protein family-targeted virtual library predicted by deep learning. Leveraging this DIA hybrid library substantially deepens the coverage of three transmembrane protein families (G protein-coupled receptors, ion channels, and transporters) in mouse brain tissues with increases in protein identification of 37%-87% and peptide identification of 58%-161%. Moreover, of the 412 novel GPCR peptides exclusively identified with the DIA hybrid library strategy, 53.6% were validated as present in mouse brain tissues based on orthogonal experimental measurement.

HTSlib: C library for reading/writing high-throughput sequencing data.

Project description:BackgroundSince the original publication of the VCF and SAM formats, an explosion of software tools have been created to process these data files. To facilitate this a library was produced out of the original SAMtools implementation, with a focus on performance and robustness. The file formats themselves have become international standards under the jurisdiction of the Global Alliance for Genomics and Health.FindingsWe present a software library for providing programmatic access to sequencing alignment and variant formats. It was born out of the widely used SAMtools and BCFtools applications. Considerable improvements have been made to the original code plus many new features including newer access protocols, the addition of the CRAM file format, better indexing and iterators, and better use of threading.ConclusionSince the original Samtools release, performance has been considerably improved, with a BAM read-write loop running 5 times faster and BAM to SAM conversion 13 times faster (both using 16 threads, compared to Samtools 0.1.19). Widespread adoption has seen HTSlib downloaded >1 million times from GitHub and conda. The C library has been used directly by an estimated 900 GitHub projects and has been incorporated into Perl, Python, Rust, and R, significantly expanding the number of uses via other languages. HTSlib is open source and is freely available from htslib.org under MIT/BSD license.
