Project description:The vowel space area (VSA) has been studied as a quantitative index of intelligibility to the extent it captures articulatory working space and reductions therein. The majority of such studies have been empirical wherein measures of VSA are correlated with perceptual measures of intelligibility. However, the literature contains minimal mathematical analysis of the properties of this metric. This paper further develops the theoretical underpinnings of this metric by presenting a detailed analysis of the statistical properties of the VSA and characterizing its distribution through the moment generating function. The theoretical analysis is confirmed by a series of experiments where empirically estimated and theoretically predicted statistics of this function are compared. The results show that on the Hillenbrand and TIMIT data, the theoretically predicted values of the higher-order statistics of the VSA match very well with the empirical estimates of the same.

Project description:The potential of using Landsat for assessing long-term water surface dynamics of individual reservoirs at a global scale has been significantly hindered by contaminations from clouds, cloud shadows, and terrain shadows. A novel algorithm was developed towards the automatic correction of these contaminated image classifications. By applying this algorithm to the dataset by Pekel et al. (2016), time series of area values for 6817 global reservoirs (with an integrated capacity of 6099 km3) were generated from 1984 to 2015. The number of effective images that can be used in each time series has been improved by 81% on average. The long-term average area for these global reservoirs was corrected from 1.73×105 km2 to 3.94×105 km2. The results were proven to be robust through validation using observations, synthetic data, and visual inspection. This continuous reservoir surface area dataset can provide benefit to various applications (both at continental and local scales).

Project description:Open-access scripts to perform muscle anatomical cross-sectional area (ACSA) evaluation in ultrasound images are currently unavailable. This study presents a novel semi-automatic ImageJ script (named "ACSAuto") for quantifying the ACSA of lower limb muscles. We compared manual ACSA measurements from 180 ultrasound scans of vastus lateralis (VL) and rectus femoris (RF) muscles to measurements assessed by the ACSAuto script. We investigated inter- and intra-investigator reliability of the script. Consecutive-pairwise intra-class correlations (ICC) and standard error of measurement (SEM) with 95% compatibility interval were calculated. Bland-Altman analyses were employed to test the agreement between measurements. Comparing manual and ACSAuto measurements, ICCs and SEMs ranged from 0.96 to 0.999 and 0.12 to 0.96 cm2 (1.2-5.9%) and mean bias was smaller than 0.5 cm2 (4.3%). Inter-investigator comparison revealed ICCs, SEMs and mean bias ranging from 0.85 to 0.999, 0.07 to 1.16 cm2 (0.9-7.6%) and - 0.16 to 0.66 cm2 (- 0.6 to 3.2%). Intra-investigator comparison revealed ICCs, SEMs and mean bias between 0.883-0.998, 0.07-0.93 cm2 (1.1-7.6%) and - 0.80 to 0.15 cm2 (- 3.4 to 1.8%). Image quality needs to be high for efficient and accurate ACSAuto analyses. Taken together, the ACSAuto script represents a reliable tool to measure RF and VL ACSA, is comparable to manual analysis and can reduce time needed to evaluate ultrasound images.

The dataset was from a field sub-time extended investigation to children of Hohhot West Inner Mongolia Electric Power Community Residential Area in Inner Mongolia of China that belongs to cold region of ID area according to Chinese design code for buildings. This filed data provided descriptive statistics about outdoor time, behavior scale specificity, age exclusivity and self-centeredness for children in different ages (babies, preschool children, school age children). This data provided five measurement elements of child-friendly space and their weight ratio. The field data set is made publicly available to enable critical or extended analyzes.

Project description:Multiple sequence alignments play a central role in the annotation of novel genomes. Given the biological and computational complexity of this task, the automatic generation of high-quality alignments remains challenging. Since multiple alignments are usually employed at the very start of data analysis pipelines, it is crucial to ensure high alignment quality. We describe a simple, yet elegant, solution to assess the biological accuracy of alignments automatically. Our approach is based on the comparison of several alignments of the same sequences. We introduce two functions to compare alignments: the average overlap score and the multiple overlap score. The former identifies difficult alignment cases by expressing the similarity among several alignments, while the latter estimates the biological correctness of individual alignments. We implemented both functions in the MUMSA program and demonstrate the overall robustness and accuracy of both functions on three large benchmark sets.

Project description:Association mapping studies have enabled researchers to identify candidate loci for many important environmental tolerance factors, including agronomically relevant tolerance traits in plants. However, traditional genome-by-environment studies such as these require a phenotyping pipeline which is capable of accurately measuring stress responses, typically in an automated high-throughput context using image processing. In this work, we present Latent Space Phenotyping (LSP), a novel phenotyping method which is able to automatically detect and quantify response-to-treatment directly from images. We demonstrate example applications using data from an interspecific cross of the model C4 grass Setaria, a diversity panel of sorghum (S. bicolor), and the founder panel for a nested association mapping population of canola (Brassica napus L.). Using two synthetically generated image datasets, we then show that LSP is able to successfully recover the simulated QTL in both simple and complex synthetic imagery. We propose LSP as an alternative to traditional image analysis methods for phenotyping, enabling the phenotyping of arbitrary and potentially complex response traits without the need for engineering-complicated image-processing pipelines.

Project description:How is visual space represented in cortical area MT+? At a relatively coarse scale, the organization of MT+ is debated; retinotopic, spatiotopic, or mixed representations have all been proposed. However, none of these representations entirely explain the perceptual localization of objects at a fine spatial scale--a scale relevant for tasks like navigating or manipulating objects. For example, perceived positions of objects are strongly modulated by visual motion; stationary flashes appear shifted in the direction of nearby motion. Does spatial coding in MT+ reflect these shifts in perceived position? We performed an fMRI experiment employing this "flash-drag" effect and found that flashes presented near motion produced patterns of activity similar to physically shifted flashes in the absence of motion. This reveals a motion-dependent change in the neural representation of object position in human MT+, a process that could help compensate for perceptual and motor delays in localizing objects in dynamic scenes.

Project description:To measure the activity of neurons using whole-brain activity imaging, precise detection of each neuron or its nucleus is required. In the head region of the nematode C. elegans, the neuronal cell bodies are distributed densely in three-dimensional (3D) space. However, no existing computational methods of image analysis can separate them with sufficient accuracy. Here we propose a highly accurate segmentation method based on the curvatures of the iso-intensity surfaces. To obtain accurate positions of nuclei, we also developed a new procedure for least squares fitting with a Gaussian mixture model. Combining these methods enables accurate detection of densely distributed cell nuclei in a 3D space. The proposed method was implemented as a graphical user interface program that allows visualization and correction of the results of automatic detection. Additionally, the proposed method was applied to time-lapse 3D calcium imaging data, and most of the nuclei in the images were successfully tracked and measured.

Project description:This paper presents a comparative study using different color spaces to evaluate the performance of color image segmentation using the automatic GrabCut technique. GrabCut is considered as one of the semiautomatic image segmentation techniques, since it requires user interaction for the initialization of the segmentation process. The automation of the GrabCut technique is proposed as a modification of the original semiautomatic one in order to eliminate the user interaction. The automatic GrabCut utilizes the unsupervised Orchard and Bouman clustering technique for the initialization phase. Comparisons with the original GrabCut show the efficiency of the proposed automatic technique in terms of segmentation, quality, and accuracy. As no explicit color space is recommended for every segmentation problem, automatic GrabCut is applied with RGB, HSV, CMY, XYZ, and YUV color spaces. The comparative study and experimental results using different color images show that RGB color space is the best color space representation for the set of the images used.

Project description:Disability-Adjusted Life Years (DALYs) and Quality-Adjusted Life Years (QALYs), which capture life expectancy and quality of the remaining life-years, are applied in a new method to measure socioeconomic impacts related to health. A 7-step methodology estimating the impact of health interventions based on DALYs, QALYs and functioning changes is presented. It relates the latter (1) to the EQ-5D-5L questionnaire (2) to automatically calculate the health status before and after the intervention (3). This change of status is represented as a change in quality of life when calculating QALYs gained due to the intervention (4). In order to make an economic assessment, QALYs gained are converted to DALYs averted (5). Then, by inferring the cost/DALY from the cost associated to the disability in terms of DALYs lost (6) and taking into account the cost of the action, cost savings due to the intervention are calculated (7) as an objective measure of socioeconomic impact. The methodology is implemented in Java. Cases within the framework of cardiac rehabilitation processes are analyzed and the calculations are based on 200 patients who underwent different cardiac-rehabilitation processes. Results show that these interventions result, on average, in a gain in QALYs of 0.6 and a cost savings of 8,000 €.
