Project description:Any given area in human cortex may receive input from multiple, functionally heterogeneous areas, potentially representing different processing threads. Alpha (8-13 Hz) and beta oscillations (13-20 Hz) have been hypothesized by other investigators to gate local cortical processing, but their influence on cortical responses to input from other cortical areas is unknown. To study this, we measured the effect of local oscillatory power and phase on cortical responses elicited by single-pulse electrical stimulation (SPES) at distant cortical sites, in awake human subjects implanted with intracranial electrodes for epilepsy surgery. In 4 out of 5 subjects, the amplitudes of corticocortical evoked potentials (CCEPs) elicited by distant SPES were reproducibly modulated by the power, but not the phase, of local oscillations in alpha and beta frequencies. Specifically, CCEP amplitudes were higher when average oscillatory power just before distant SPES (-110 to -10 ms) was high. This effect was observed in only a subset (0-33%) of sites with CCEPs and, like the CCEPs themselves, varied with stimulation at different distant sites. Our results suggest that although alpha and beta oscillations may gate local processing, they may also enhance the responsiveness of cortex to input from distant cortical sites.

Project description:MotivationPredictions of protein local structure, derived from sequence alignment information alone, provide visualization tools for biologists to evaluate the importance of amino acid residue positions of interest in the absence of X-ray crystal/NMR structures or homology models. They are also useful as inputs to sequence analysis and modeling tools, such as hidden Markov models (HMMs), which can be used to search for homology in databases of known protein structure. In addition, local structure predictions can be used as a component of cost functions in genetic algorithms that predict protein tertiary structure. We have developed a program (predict-2nd) that trains multilayer neural networks and have applied it to numerous local structure alphabets, tuning network parameters such as the number of layers, the number of units in each layer and the window sizes of each layer. We have had the most success with four-layer networks, with gradually increasing window sizes at each layer.ResultsBecause the four-layer neural nets occasionally get trapped in poor local optima, our training protocol now uses many different random starts, with short training runs, followed by more training on the best performing networks from the short runs. One recent addition to the program is the option to add a guide sequence to the profile inputs, increasing the number of inputs per position by 20. Project description:We extend the notion of generalized weakly contraction mappings due to Choudhury et al. (2011) to generalized α-β-weakly contraction mappings. We show with examples that our new class of mappings is a real generalization of several known classes of mappings. We also establish fixed point results for such mappings in metric spaces. Applying our new results, we obtain fixed point results on ordinary metric spaces, metric spaces endowed with an arbitrary binary relation, and metric spaces endowed with graph.

Project description:This study presents a generalized elastodynamic theory, based on fractional-order operators, capable of modelling the propagation of elastic waves in non-local attenuating solids and across complex non-local interfaces. Classical elastodynamics cannot capture hybrid field transport processes that are characterized by simultaneous propagation and diffusion. The proposed continuum mechanics formulation, which combines fractional operators in both time and space, offers unparalleled capabilities to predict the most diverse combinations of multiscale, non-local, dissipative and attenuating elastic energy transport mechanisms. Despite the many features of this theory and the broad range of applications, this work focuses on the behaviour and modelling capabilities of the space-fractional term and on its effect on the elastodynamics of solids. We also derive a generalized fractional-order version of Snell's Law of refraction and of the corresponding Fresnel's coefficients. This formulation allows predicting the behaviour of fully coupled elastic waves interacting with non-local interfaces. The theoretical results are validated via direct numerical simulations.

Project description:Protein secondary structure elements (PSSEs) such as α-helices, β-strands, and turns are the primary building blocks of the tertiary protein structure. Our primary interest here is to reveal the characteristics of the nanoenvironment formed by both PSSEs and their surrounding amino acid residues (AARs), which might contribute to the general understanding of how proteins fold. The characteristics of such nanoenvironments must be specific to each secondary structure element, and we have set our goal here to gather the fullest possible description of the α-helical nanoenvironment. In general, this postulate (the existence of specific nanoenvironments for specific protein substructures/neighbourhoods/regions with distinct functionality) was already successfully explored and confirmed for some protein regions, such as protein-protein interfaces and enzyme catalytic sites. Consequently, PSSEs were the obvious next choice for additional work for further evidence showing that specific nanoenvironments (having characteristics fully describable by means of structural and physical chemical descriptors) do exist for the corresponding and determined intraprotein regions. The nanoenvironment of α-helices (nEoαH) is defined as any region of the protein where this secondary structure element type is detected. The nEoαH, therefore, includes not only the α-helix amino acid residues but also the residues immediately around the α-helix. The hypothesis that motivated this work is that it might in fact be possible to detect a postulated "signal" or "signature" that distinguishes the specific location of α-helices. This "signal" must be discernible by tracking differences in the values of physical, chemical, physicochemical, structural and geometric descriptors immediately before (or after) the PSSE from those in the region along the α-helices. The search for this specific nanoenvironment "signal" was made possible by aligning previously selected α-helices of equal length. Afterward, we calculated the average value, standard deviation and mean square error at each aligned residue position for each selected descriptor. We applied Student's t-test, the Kolmogorov-Smirnov test and MANOVA statistical tests to the dataset constructed as described above, and the results confirmed that the hypothesized "signal"/"signature" is both existing/identifiable and capable of distinguishing the presence of an α-helix inside the specific nanoenvironment, contextualized as a specific region within the whole protein. However, such conclusion might rarely be reached if only one descriptor is considered at a time. A more accurate signal with broader coverage is achieved only if one applies multivariate analysis, which means that several descriptors (usually approximately 10 descriptors) should be considered at the same time. To a limited extent (up to a maximum of 15% of cases), such conclusion is also possible with only a single descriptor, and the conclusion is also possible in general for up to 50-80% of cases when no less than 5 nonlinear descriptors are selected and considered. Using all the descriptors considered in this work, provided all assumptions about data characteristics for this analysis are met, multivariate analysis regularly reached a coverage and accuracy above 90%. Understanding how secondary structure elements are formed and maintained within a protein structure could enable a more detailed understanding of how proteins reach their final 3D structure and consequently, their function. Likewise, this knowledge may also improve the tools used to determine how good a structure is by means of comparing the "signal" around a selected PSSE with the one obtained from the best (resolution and quality wise) protein structures available.

Project description:We consider the problem of calculating power and sample size for tests based on generalized estimating equations (GEE), that arise in studies involving clustered or correlated data (e.g., longitudinal studies and sibling studies). Previous approaches approximate the power of such tests using the asymptotic behavior of the test statistics under fixed alternatives. We develop a more accurate approach in which the asymptotic behavior is studied under a sequence of local alternatives that converge to the null hypothesis at root-m rate, where m is the number of clusters. Based on this approach, explicit sample size formulae are derived for Wald and quasi-score test statistics in a variety of GEE settings. Simulation results show that in the important special case of logistic regression with exchangeable correlation structure, previous approaches can inflate the projected sample size (to obtain nominal 90% power using the Wald statistic) by over 10%, whereas the proposed approach provides an accuracy of around 2%.

Project description:Identifying local structure in molecular simulations is of utmost importance. The most common existing approach to identify local structure is to calculate some geometrical quantity referred to as an order parameter. In simple cases order parameters are physically intuitive and trivial to develop (e.g., ion-pair distance), however in most cases, order parameter development becomes a much more difficult endeavor (e.g., crystal structure identification). Using ideas from computer vision, we adapt a specific type of neural network called a PointNet to identify local structural environments in molecular simulations. A primary challenge in applying machine learning techniques to simulation is selecting the appropriate input features. This challenge is system-specific and requires significant human input and intuition. In contrast, our approach is a generic framework that requires no system-specific feature engineering and operates on the raw output of the simulations, i.e., atomic positions. We demonstrate the method on crystal structure identification in Lennard-Jones (four different phases), water (eight different phases), and mesophase (six different phases) systems. The method achieves as high as 99.5% accuracy in crystal structure identification. The method is applicable to heterogeneous nucleation and it can even predict the crystal phases of atoms near external interfaces. We demonstrate the versatility of our approach by using our method to identify surface hydrophobicity based solely upon positions and orientations of surrounding water molecules. Our results suggest the approach will be broadly applicable to many types of local structure in simulations.

Project description:Proteins that fold as (β/α)8 barrels are thought to have evolved from half-barrels that underwent duplication and fusion events. The evidence is particularly clear for small barrels, which have almost identical halves. Additionally, computational calculations of the thermodynamic stability of these structures in the presence of denaturants have revealed that (β/α)8 barrels contain two subunits or domains corresponding to half-barrels. Hence, within (β/α)8 barrels, half-barrels are self-contained units. Here, we tested this hypothesis using β-glucosidase from the bacterium Thermotoga maritima (bglTm), which has a (β/α)8 barrel structure. Mutations were introduced to disrupt the noncovalent contacts between its halves and reveal the presence of two domains within bglTm, thus resulting in the creation of mutants T1 (containing W12A and I217A mutations) and T2 (containing W12A, H195A, I217A and F404A mutations). Mutants T1 and T2 were properly folded, as indicated by their fluorescence spectra and enzyme kinetic parameters. T1 and wild-type bglTm were equally stable, as shown by the results of thermal inactivation, differential scanning fluorimetry and guanidine hydrochloride denaturation experiments. However, T2 showed a first-order inactivation at 80°C, a single melting temperature of 82°C and only one transition concentration (c50) in 2.4 M guanidine hydrochloride. Additionally, T1 and T2 exhibited a cooperative denaturation process that followed a two-state model (m-values equal to 1.4 and 1.6 kcal/mol/M, respectively), similar to that of wild-type bglTm (1.2 kcal/mol/M). Hence, T1 and T2 each denatured as a single unit, although they contained different degrees of disruption between their halves. In conclusion, bglTm halves are equivalent in terms of their thermal and chemical stability; thus, their separate contributions to (β/α)8 barrel unfolding cannot be disentangled.

Project description:Visual working memory has a limited maximum capacity, which can be larger if stimuli are presented bilaterally vs. unilaterally. However, the neuronal mechanisms underlying this bilateral field advantage are not known. Visual working memory capacity is predicted by oscillatory delay-period activity, specifically, by a decrease in alpha (8 to 12 Hz) band amplitudes in posterior brain regions reflecting attentional deployment and related shifts in excitation, as well as a concurrent increase of prefrontal oscillation amplitudes and interareal synchronization in multiple frequencies reflecting active maintenance of information. Here, we asked whether posterior alpha suppression or prefrontal oscillation enhancement explains the bilateral field advantage. We recorded brain activity with high-density electroencephalography, while subjects (n = 26, 14 males) performed a visual working memory task with uni- and bilateral visual stimuli. The bilateral field advantage was associated with early suppression of low-alpha (6 to 10 Hz) and alpha-beta (10 to 17 Hz) band amplitudes, and a subsequent alpha-beta amplitude increase, which, along with a concurrent load-dependent interareal synchronization in the high-alpha band (10 to 15 Hz), correlated with hit rates and reaction times and thus predicted higher maximum capacities in bilateral than unilateral visual working memory. These results demonstrate that the electrophysiological basis of the bilateral field advantage in visual working memory is both in the changes in attentional deployment and enhanced interareal integration.
