Project description:The Markovian invariant measure is a central concept in many disciplines. Conventional numerical techniques for data-driven computation of invariant measures rely on estimation and further numerical processing of a transition matrix. Here we show how the quality of data-driven estimation of a transition matrix crucially depends on the validity of the statistical independence assumption for transition probabilities. Moreover, the cost of the invariant measure computation in general scales cubically with the dimension - and is usually unfeasible for realistic high-dimensional systems. We introduce a method relaxing the independence assumption of transition probabilities that scales quadratically in situations with latent variables. Applications of the method are illustrated on the Lorenz-63 system and for the molecular dynamics (MD) simulation data of the ?-synuclein protein. We demonstrate how the conventional methodologies do not provide good estimates of the invariant measure based upon the available ?-synuclein MD data. Applying the introduced approach to these MD data we detect two robust meta-stable states of ?-synuclein and a linear transition between them, involving transient formation of secondary structure, qualitatively consistent with previous purely experimental reports.

Project description:A shift-periodic map is a one-dimensional map from the real line to itself which is periodic up to a linear translation and allowed to have singularities. It is shown that iterative sequences x n+1 = F(x n ) generated by such maps display rich dynamical behaviour. The integer parts ⌊xn⌋ give a discrete-time random walk for a suitable initial distribution of x 0 and converge in certain limits to Brownian motion or more general Lévy processes. Furthermore, for certain shift-periodic maps with small holes on [0,1], convergence of trajectories to a continuous-time random walk is shown in a limit.

Project description:The Hall conductivity given by the Kubo formula is a linear response of quantum transverse transport to a weak electric field. It has been intensively studied for quantum systems without decoherence, but it is barely explored for systems subject to decoherence. In this paper, we develop a formulism to deal with this issue for topological insulators. The Hall conductance of a topological insulator coupled to an environment is derived, the derivation is based on a linear response theory developed for open systems in this paper. As an application, the Hall conductance of a two-band topological insulator and a two-dimensional lattice is presented and discussed.

Project description:Nonlinear normal modes (NNMs) are a widely used tool for studying nonlinear mechanical systems. The most commonly observed NNMs are synchronous (i.e. single-mode, in-phase and anti-phase NNMs). Additionally, asynchronous NNMs in the form of out-of-unison motion, where the underlying linear modes have a phase difference of 90°, have also been observed. This paper extends these concepts to consider general asynchronous NNMs, where the modes exhibit a phase difference that is not necessarily equal to 90°. A single-mass, 2 d.f. model is firstly used to demonstrate that the out-of-unison NNMs evolve to general asynchronous NNMs with the breaking of the geometrically orthogonal structure of the system. Analytical analysis further reveals that, along with the breaking of the orthogonality, the out-of-unison NNM branches evolve into branches which exhibit amplitude-dependent phase relationships. These NNM branches are introduced here and termed phase-varying backbone curves. To explore this further, a model of a cable, with a support near one end, is used to demonstrate the existence of phase-varying backbone curves (and corresponding general asynchronous NNMs) in a common engineering structure.

Project description:In this work, we introduce a roll-to-roll system that can continuously print three-dimensional (3D) periodic nanostructures over large areas. This approach is based on Langmuir-Blodgett assembly of colloidal nanospheres, which diffract normal incident light to create a complex intensity pattern for near-field nanolithography. The geometry of the 3D nanostructure is defined by the Talbot effect and can be precisely designed by tuning the ratio of the nanosphere diameter to the exposure wavelength. Using this system, we have demonstrated patterning of 3D photonic crystals with a 500 nm period on a 50 × 200 mm2 flexible substrate, with a system throughput of 3 mm/s. The patterning yield is quantitatively analyzed by an automated electron beam inspection method, demonstrating long-term repeatability of an up to 88% yield over a 4-month period. The inspection method can also be employed to examine pattern uniformity, achieving an average yield of up to 78.6% over full substrate areas. The proposed patterning method is highly versatile and scalable as a nanomanufacturing platform and can find application in nanophotonics, nanoarchitected materials, and multifunctional nanostructures.

Project description:Despite the extensive studies of topological states, their characterization in strongly nonlinear classical systems has been lacking. In this work, we identify the proper definition of Berry phase for nonlinear bulk waves and characterize topological phases in one-dimensional (1D) generalized nonlinear Schrödinger equations in the strongly nonlinear regime, where the general nonlinearities are beyond Kerr-like interactions. Without utilizing linear analysis, we develop an analytic strategy to demonstrate the quantization of nonlinear Berry phase due to reflection symmetry. Mode amplitude itself plays a key role in nonlinear modes and controls topological phase transitions. We then show bulk-boundary correspondence by identifying the associated nonlinear topological edge modes. Interestingly, anomalous topological modes decay away from lattice boundaries to plateaus governed by fixed points of nonlinearities. Our work opens the door to the rich physics between topological phases of matter and nonlinear dynamics.

Project description:Chirality is an important feature of three-dimensional objects and a key concept in chemistry, biology and many other disciplines. However, it has been difficult to quantify, largely owing to computational complications. Here we present a general chirality measure, called the chiral invariant (CI), which is applicable to any three-dimensional object containing a large amount of data. The CI distinguishes the hand of the object and quantifies the degree of its handedness. It is invariant to the translation, rotation and scale of the object, and tolerant to a modest amount of noise in the experimental data. The invariant is expressed in terms of moments and can be computed in almost no time. Because of its universality and computational efficiency, the CI is suitable for a wide range of pattern-recognition problems. We demonstrate its applicability to molecular atomic models and their electron density maps. We show that the occurrence of the conformations of the macromolecular polypeptide backbone is related to the value of the CI of the constituting peptide fragments. We also illustrate how the CI can be used to assess the quality of a crystallographic electron density map.

Project description:Oscillations are an important feature of cellular signaling that result from complex combinations of positive- and negative-feedback loops. The encoding and decoding mechanisms of oscillations based on amplitude and frequency have been extensively discussed in the literature in the context of intercellular and intracellular signaling. However, the fundamental questions of whether and how oscillatory signals offer any competitive advantages-and, if so, what-have not been fully answered. We investigated established oscillatory mechanisms and designed a study to analyze the oscillatory characteristics of signaling molecules and system output in an effort to answer these questions. Two classic oscillators, Goodwin and PER, were selected as the model systems, and corresponding no-feedback models were created for each oscillator to discover the advantage of oscillating signals. Through simulating the original oscillators and the matching no-feedback models, we show that oscillating systems have the capability to achieve better resource-to-output efficiency, and we identify oscillatory characteristics that lead to improved efficiency.

Project description:T cells use sophisticated shape dynamics (morphodynamics) to migrate towards and neutralize infected and cancerous cells. However, there is limited quantitative understanding of the migration process in three-dimensional extracellular matrices (ECMs) and across timescales. Here, we leveraged recent advances in lattice light-sheet microscopy to quantitatively explore the three-dimensional morphodynamics of migrating T cells at high spatio-temporal resolution. We first developed a new shape descriptor based on spherical harmonics, incorporating key polarization information of the uropod. We found that the shape space of T cells is low-dimensional. At the behavioural level, run-and-stop migration modes emerge at approximately 150 s, and we mapped the morphodynamic composition of each mode using multiscale wavelet analysis, finding 'stereotyped' motifs. Focusing on the run mode, we found morphodynamics oscillating periodically (every approx. 100 s) that can be broken down into a biphasic process: front-widening with retraction of the uropod, followed by a rearward surface motion and forward extension, where intercalation with the ECM in both of these steps likely facilitates forward motion. Further application of these methods may enable the comparison of T cell migration across different conditions (e.g. differentiation, activation, tissues and drug treatments) and improve the precision of immunotherapeutic development.

Project description:Laser-induced periodic surface structures (LIPSS) is the sub-wavelength periodic nanostructure, which is generally generated by the femtosecond laser. There are two kinds of LIPSS, low spatial frequency LIPSS (LSFL) and high spatial LIPSS (HSFL), and the period size is close and less than half of the laser wavelength, respectively. Fabrication of two-dimensional (2D) LSFL and HSFL on a titanium surface with a linear-polarized femtosecond green laser beam (wavelength 515 nm) and cross-scanning strategies is demonstrated in this study. Four types of LIPSS structures are obtained by controlling the laser fluence, irradiated pulses, and cross-scanning strategies: 1D-LSFL perpendicular to laser polarization with a period of 300-360 nm, 1D-HSFL parallel to laser polarization with a period of 55-75 nm, 2D-LSFL dot-like structures with a period ~200 nm, and 2D-HSFL net-like structures with a period of 50-100 nm.
