Project description:We describe a novel conservative algorithm for parabolic problems in domains with moving boundaries developed for modeling in cell biology. The spatial discretization is accomplished by applying Voronoi decomposition to a fixed rectangular grid. In the vicinity of the boundary, the procedure generates irregular Voronoi cells that conform to the domain shape and merge seamlessly with regular control volumes in the domain interior. Consequently, our algorithm is free of the CFL stability issue due to moving interfaces and does not involve cell-merging or mass redistribution. Local mass conservation is ensured by finite-volume discretization and natural-neighbor interpolation. Numerical experiments with two-dimensional geometries demonstrate exact mass conservation and indicate an order of convergence in space between one and two. The use of standard meshing techniques makes extension of the method to three dimensions conceptually straightforward.

Project description:Parabolic flights provide cost-effective, time-limited access to "weightless" or reduced gravity conditions, facilitating research and validation activities that complement infrequent and costly access to space. Although parabolic flights have been conducted for decades, reference acceleration profiles and processing methods are not widely available. Here we present a solution for collecting, analyzing, and classifying the altered gravity environments experienced during parabolic flights, which we validated during a Boeing 727-200F flight with 20 parabolas. All data and analysis code are freely available. Our solution can be integrated with diverse experimental designs, does not depend upon accelerometer orientation, and allows unsupervised classification of all phases of flight, providing a consistent and open-source approach to quantifying gravito-inertial accelerations (GIA), or g levels. As academic, governmental, and commercial use of space advances, data availability and validated processing methods will enable better planning, execution, and analysis of parabolic flight experiments, and thus facilitate future space activities.

Project description:BACKGROUND:Computational methods provide approaches to identify epitopes in protein Ags to help characterizing potential biomarkers identified by high-throughput genomic or proteomic experiments. PEPOP version 1.0 was developed as an antigenic or immunogenic peptide prediction tool. We have now improved this tool by implementing 32 new methods (PEPOP version 2.0) to guide the choice of peptides that mimic discontinuous epitopes and thus potentially able to replace the cognate protein Ag in its interaction with an Ab. In the present work, we describe these new methods and the benchmarking of their performances. RESULTS:Benchmarking was carried out by comparing the peptides predicted by the different methods and the corresponding epitopes determined by X-ray crystallography in a dataset of 75 Ag-Ab complexes. The Sensitivity (Se) and Positive Predictive Value (PPV) parameters were used to assess the performance of these methods. The results were compared to that of peptides obtained either by chance or by using the SUPERFICIAL tool, the only available comparable method. CONCLUSION:The PEPOP methods were more efficient than, or as much as chance, and 33 of the 34 PEPOP methods performed better than SUPERFICIAL. Overall, "optimized" methods (tools that use the traveling salesman problem approach to design peptides) can predict peptides that best match true epitopes in most cases.

Project description:BackgroundNeighborhood disadvantage (ND) is a risk factor for child behavior problems (CBPs), but is understudied outside the United States and Europe. Our mixed methods study aims to (1) create a culturally meaningful measure of ND, (2) test cross-sectional associations between ND and CBPs and (3) qualitatively explore life in the neighborhoods of families participating in the Salud Ambiental Montevideo (SAM) study.MethodsThe quantitative study (Study 1) comprised 272, ~7-year-old children with geolocation and complete data on twelve behavioral outcomes (Conner's Teachers Rating Scale - Revised Short Form: CTRS-R:S and Behavioral Rating Inventory of Executive Functioning: BRIEF). A ND factor was created at the census segment level (1,055 segments) with 19 potential indicators of ND downloaded from the Municipality of Montevideo Geographic Services. Children were assigned ND scores based on the location of their household within a census segment. Multilevel models tested associations between ND and all CBP scales, controlling for confounders at the individual level. The qualitative study (Study 2) comprised 10 SAM caregivers. Photovoice alongside semi-structured interviews in Spanish were used to foster conversations about neighborhood quality, activities, and raising children. Thematic analysis with inductive coding was used to summarize qualitative study findings.ResultsThe ND factor consisted of 12 census-based indicators related to education, employment, ethnicity, housing quality, and age characteristics, but unrelated to home ownership and some ethnicity variables. In multivariable models, ND was associated with greater conduct problems (β = 1.37, p < .05), poor shifting (β = 1.56, p < .01) and emotional control problems (β = 2.36, p < .001). Photovoice and semi-structured interviews yielded four themes: physical disorder, recreation, safety and crime, and community resources. Residents discussed improving waste management and transportation, updating playgrounds, and ensuring neighborhood safety.ConclusionsND in Montevideo comprised a unique set of census indicators. ND was primarily related to behavioral regulation problems. Hypothesized pathways whereby ND affects CBPs are discussed.

Over a 24 h time course, 6 samples for RNA isolation were taken at the following time points: 30 minutes before and after light is switched off (sample 1 - CT 11.5 and sample 2 - CT 12.5), 30 minutes before midnight (sample 3 - CT 17.5), 348 30 minutes before and after light onset (sample 4 - CT 23.5 and sample 5 - CT 0.5) and 30 minutes before noon (sample 6 - CT 5.5).

Project description:The integrated rate equation for reactions with stoichiometry A----P + Q is: e0t = -Cf . ln(1-delta P/A0) + C1 delta P + 1/2C2(delta P)2 where the coefficients C are linear or quadratic functions of the kinetic constants and the initial substrate and product concentrations. I have used the 21 progress curves described in the accompanying paper [Cox & Boeker (1987) Biochem. J. 245, 59-65] to develop computer-based analytical and statistical techniques for extracting kinetic constants by fitting this equation. The coefficients C were calculated by an unweighted non-linear regression: first approximations were obtained from a multiple regression of t on delta P and were refined by the Gauss-Newton method. The procedure converged in six iterations or less. The bias in the coefficients C was estimated by four methods and did not appear to be significant. The residuals in the progress curves appear to be normally distributed and do not correlate with the amount of product produced. Variances for Cf, C1 and C2 were estimated by four resampling procedures, which gave essentially identical results, and by matrix inversion, which came close to the others. The reliability of C2 can also be estimated by using an analysis-of-variance method that does not require resampling. The final kinetic constants were calculated by standard multiple regression, weighting each coefficient according to its variance. The weighted residuals from this procedure were normally distributed.

Project description:Calculating the probability of each possible outcome for a patient at any time in the future is currently possible only in the simplest cases: short-term prediction in acute diseases of otherwise healthy persons. This problem is to some extent analogous to predicting the concentrations of species in a reactor when knowing initial concentrations and after examining reaction rates at the individual molecule level. The existing theoretical framework behind predicting contagion and the immediate outcome of acute diseases in previously healthy individuals is largely analogous to deterministic kinetics of chemical systems consisting of one or a few reactions. We show that current statistical models commonly used in chronic disease epidemiology correspond to simple stochastic treatment of single reaction systems. The general problem corresponds to stochastic kinetics of complex reaction systems. We attempt to formulate epidemiologic problems related to chronic diseases in chemical kinetics terms. We review methods that may be adapted for use in epidemiology. We show that some reactions cannot fit into the mass-action law paradigm and solutions to these systems would frequently exhibit an antiportfolio effect. We provide a complete example application of stochastic kinetics modeling for a deductive meta-analysis of two papers on atrial fibrillation incidence, prevalence, and mortality.

Project description:ObjectivesOlder people with diabetes are at increased risk of harm from hypoglycaemia, particularly where there are coexisting memory problems. Continuous glucose monitoring (CGM) offers important benefits in terms of detecting hypoglycaemia, but the feasibility of use and extent of data capture has not been tested in this patient group. Our objective was to investigate the feasibility of trialling a CGM intervention in the community setting in older people with diabetes and memory problems.DesignMixed-methods feasibility study.SettingCommunity dwellings in the UK.ParticipantsPatients aged ?65 with diabetes and abbreviated mental test score ?8?or known dementia.InterventionFreeStyle Libre CGM.Primary and secondary outcome measuresFeasibility criteria were numbers of eligible patients, recruitment, attrition, extent of capture of glucose readings and adverse events. Qualitative interview.ResultsWe identified 49 eligible participants; 17 consented, but 5 withdrew before recording of data because they or their carers felt unable to manage study procedures. 12 participants (mean age 85 years) completed the study without adverse events. Data capture across 14 days ranged between 3% and 92% (mean 55%); 6 participants had <60% capture. Hypoglycaemic events were recorded in six out of nine insulin users. Qualitative interviews found: the device does not interfere with daily activities, usability and comfort was positive, and it was helpful for carers in monitoring participants' glucose concentrations.ConclusionsThe device was acceptable to participants, and carers reported greater ease in monitoring the participant's glucose concentrations. However, completeness of data capture varied considerably with this device due to the need for users to conduct ?3 scans per day. Real-time devices with automated data transfer may be more suitable in older people with memory problems.

Project description:In this paper we investigate a variety of deep learning strategies for solving inverse problems. We classify existing deep learning solutions for inverse problems into three categories of Direct Mapping, Data Consistency Optimizer, and Deep Regularizer. We choose a sample of each inverse problem type, so as to compare the robustness of the three categories, and report a statistical analysis of their differences. We perform extensive experiments on the classic problem of linear regression and three well-known inverse problems in computer vision, namely image denoising, 3D human face inverse rendering, and object tracking, in presence of noise and outliers, are selected as representative prototypes for each class of inverse problems. The overall results and the statistical analyses show that the solution categories have a robustness behaviour dependent on the type of inverse problem domain, and specifically dependent on whether or not the problem includes measurement outliers. Based on our experimental results, we conclude by proposing the most robust solution category for each inverse problem class.
