Project description:Polar cell growth is a process that couples the establishment of cell polarity with growth and is extremely important in the growth, development, and reproduction of eukaryotic organisms, such as pollen tube growth during plant fertilization and neuronal axon growth in animals. Pollen tube growth requires dynamic but polarized distribution and activation of a signaling protein named ROP1 to the plasma membrane via three processes: positive feedback and negative feedback regulation of ROP1 activation and its lateral diffusion along the plasma membrane. In this paper, we introduce a mechanistic integro-differential equation (IDE) along with constrained semiparametric regression to quantitatively describe the interplay among these three processes that lead to the polar distribution of active ROP1 at a steady state. Moreover, we introduce a population variability by a constrained nonlinear mixed model. Our analysis of ROP1 activity distributions from multiple pollen tubes revealed that the equilibrium between the positive and negative feedbacks for pollen tubes with similar shapes are remarkably stable, permitting us to infer an inherent quantitative relationship between the positive and negative feedback loops that defines the tip growth of pollen tubes and the polarity of tip growth.

Project description:In this paper, we implement the Fokas method to study initial-boundary value problems of the mixed coupled nonlinear Schrödinger equation formulated on the half-line with Lax pairs involving 3×3 matrices. The solution can be written in terms of the solution to a 3×3 Riemann-Hilbert problem. The relevant jump matrices are explicitly expressed in terms of the matrix-value spectral functions s(k) and S(k), which are determined by the initial values and boundary values at x=0, respectively. Some of these boundary values are unknown; however, using the fact that these specific functions satisfy a certain global relation, the unknown boundary values can be expressed in terms of the given initial and boundary data.

Project description:The application of mixture models to flexibly estimate linear and nonlinear effects in the SEM framework has received increasing attention (e.g., Jedidi et al., 1997b; Bauer, 2005; Muthén and Asparouhov, 2009; Wall et al., 2012; Kelava and Brandt, 2014; Muthén and Asparouhov, 2014). The advantage of mixture models is that unobserved subgroups with class-specific relationships can be extracted (direct application), or that the mixtures can be used as a statistical tool to approximate nonnormal (latent) distributions (indirect application). Here, we provide a general standardization procedure for linear and nonlinear interaction and quadratic effects in mixture models. The procedure can also be applied to multiple group models or to single class models with nonlinear effects like LMS (Klein and Moosbrugger, 2000). We show that it is necessary to take nonnormality of the data into account for a correct standardization. We present an empirical example from education science applying the proposed procedure.

Project description:The fundamental problem of adhesion in the presence of surface roughness and its effect on the prediction of friction has been a hot topic for decades in numerous areas of science and engineering, attracting even more attention in recent years in areas such as geotechnics and tectonics, nanotechnology, high-value manufacturing and biomechanics. In this paper a new model for deterministic calculation of the contact mechanics for rough surfaces in the presence of adhesion is presented. The contact solver is an in-house boundary element method that incorporates fast Fourier transform for numerical efficiency. The adhesive contact model considers full Lennard-Jones potentials and surface integration at the asperity level and is validated against models in the literature. Finally, the effect of surface roughness on the adhesion between surfaces was studied, and it was shown that the root mean square gradient of surface roughness can change the adhesive pressures irrespective of the root mean square surface roughness. We have tested two adhesion parameters based on Johnson's modified criteria and Ciavarella's model. We showed that Civarella's model introduces the most reasonable criteria suggesting that the RMS roughness and large wavelength of surfaces roughness are the important parameters of adhesion between rough surfaces.

Project description:The Poisson equation is a widely accepted model for electrostatic analysis. However, the Poisson equation is derived based on electric polarizations in a linear, isotropic, and homogeneous dielectric medium. This article introduces a nonlinear Poisson equation to take into consideration of hyperpolarization effects due to intensive charges and possible nonlinear, anisotropic, and heterogeneous media. Variational principle is utilized to derive the nonlinear Poisson model from an electrostatic energy functional. To apply the proposed nonlinear Poisson equation for the solvation analysis, we also construct a nonpolar solvation energy functional based on the nonlinear Poisson equation by using the geometric measure theory. At a fixed temperature, the proposed nonlinear Poisson theory is extensively validated by the electrostatic analysis of the Kirkwood model and a set of 20 proteins, and the solvation analysis of a set of 17 small molecules whose experimental measurements are also available for a comparison. Moreover, the nonlinear Poisson equation is further applied to the solvation analysis of 21 compounds at different temperatures. Numerical results are compared to theoretical prediction, experimental measurements, and those obtained from other theoretical methods in the literature. A good agreement between our results and experimental data as well as theoretical results suggests that the proposed nonlinear Poisson model is a potentially useful model for electrostatic analysis involving hyperpolarization effects.

Project description:The solvent can occupy up to ∼70% of macromolecular crystals, and hence, having models that predict solvent distributions in periodic systems could improve the interpretation of crystallographic data. Yet, there are few implicit solvent models applicable to periodic solutes, and crystallographic structures are commonly solved assuming a flat solvent model. Here, we present a newly developed periodic version of the 3D-reference interaction site model (RISM) integral equation method that is able to solve efficiently and describe accurately water and ion distributions in periodic systems; the code can compute accurate gradients that can be used in minimizations or molecular dynamics simulations. The new method includes an extension of the Ornstein-Zernike equation needed to yield charge neutrality for charged solutes, which requires an additional contribution to the excess chemical potential that has not been previously identified; this is an important consideration for nucleic acids or any other charged system where most or all the counter- and co-ions are part of the "disordered" solvent. We present several calculations of proteins, RNAs, and small molecule crystals to show that x-ray scattering intensities and the solvent structure predicted by the periodic 3D-RISM solvent model are in closer agreement with the experiment than are intensities computed using the default flat solvent model in the refmac5 or phenix refinement programs, with the greatest improvement in the 2 to 4 Å range. Prospects for incorporating integral equation models into crystallographic refinement are discussed.

Project description:In this paper, a non-autonomous (3+1) dimensional coupled nonlinear Schrödinger equation (NLSE) with variable coefficients in optical fiber communication is analyzed. By means of bilinear technique and symbolic computations, new multi-soliton solutions of the coupled model in different trigonometric and lump functions are given. Then, in terms of perturbed waves, considering the steady state solution and the small perturbation on the three directions x, y, z and the time t, the soliton transmission are also considered. The behaviour of interaction among lump periodic soliton is studied and optical soliton solutions are reached. This study has certain significance for the analysis of other nonlinear dispersion systems and the application of optical physics. The results are presented through graphs generated by using Maple. The important feature of the proposed study is to show different behaviour of the soliton at each component. The behaviour of solitons, their interactions, and their transformations are all governed by the fundamental concept of energy conservation in all three examples. We demonstrate the efficiency of our suggested methodology for analyzing the NLSE equations using the numerical simulations and analytical tools, yielding fresh insights into their behaviour and solutions. Our findings help to develop mathematical tools for investigating nonlinear partial differential equation (NLPDEs) and provide new insights on the dynamics of NLSE equations, which have implications for many domains of physics and applied mathematics.

Project description:The Brière equation (BE) is widely used to describe the effect of temperature on the development rate of insects, and it can produce both symmetrical and asymmetrical bell-shaped curves. Because of its elasticity in curve fitting, the integrated form of BE has been recommended for use as a sigmoid growth equation to describe the increase in plant biomass with time. However, the start time of growth predicted by the sigmoid growth equation based on the BE is not completely comparable to empirical crop growth data. In the present study, we modified the BE by adding an additional parameter to further increase its elasticity for data fitting. We termed this new equation the modified Brière equation (MBE). Data for the actual height and biomass of 15 species of plants (with two cultivars for one species) were fit with the sigmoid growth equations based on both the BE and MBE assuming that the growth start time was zero for both. The goodness of fit of the BE and MBE sigmoid growth equations were compared based on their root-mean-square errors and the corresponding absolute percentage error between them when fit to these data. For most species, we found that the MBE sigmoid growth equation achieved a better goodness of fit than the BE sigmoid growth equation. This work provides a useful tool for quantifying the ontogenetic or population growth of plants.

Project description:Nonlinear normal modes (NNMs) are widely used as a tool for understanding the forced responses of nonlinear systems. However, the contemporary definition of an NNM also encompasses a large number of dynamic behaviours which are not observed when a system is forced and damped. As such, only a few NNMs are required to understand the forced dynamics. This paper firstly demonstrates the complexity that may arise from the NNMs of a simple nonlinear system-highlighting the need for a method for identifying the significance of NNMs. An analytical investigation is used, alongside energy arguments, to develop an understanding of the mechanisms that relate the NNMs to the forced responses. This provides insight into which NNMs are pertinent to understanding the forced dynamics, and which may be disregarded. The NNMs are compared with simulated forced responses to verify these findings.
