Avoiding bias in calculations of relative growth rate.

ABSTRACT: In classical growth analysis, relative growth rate (RGR) is calculated as RGR = (ln W2 - ln W1)/(t2 - t1), where W1 and W2 are plant dry weights at times t1 and t2. Since RGR is usually calculated using destructive harvests of several individuals, an obvious approach is to substitute W1 and W2 with sample means W1 and W2. Here we demonstrate that this approach yields a biased estimate of RGR whenever the variance of the natural logarithm-transformed plant weight changes through time. This bias increases with an increase in the variance in RGR, in the length of the interval between harvests, or in sample size. The bias can be avoided by using the formula RGR = (ln W2 - ln W1)/(t2 - t1),where ln W1 and ln W2 are the means of the natural logarithm-transformed plant weights.

Using AMBER18 for Relative Free Energy Calculations.

Project description:With renewed interest in free energy methods in contemporary structure-based drug design, there is a pressing need to validate against multiple targets and force fields to assess the overall ability of these methods to accurately predict relative binding free energies. We computed relative binding free energies using graphics processing unit accelerated thermodynamic integration (GPU-TI) on a data set originally assembled by Schrödinger, Inc. Using their GPU free energy code (FEP+) and the OPLS2.1 force field combined with the REST2 enhanced sampling approach, these authors obtained an overall MUE of 0.9 kcal/mol and an overall RMSD of 1.14 kcal/mol. In our study using GPU-TI from AMBER with the AMBER14SB/GAFF1.8 force field but without enhanced sampling, we obtained an overall MUE of 1.17 kcal/mol and an overall RMSD of 1.50 kcal/mol for the 330 perturbations contained in this data set. A more detailed analysis of our results suggested that the observed differences between the two studies arise from differences in sampling protocols along with differences in the force fields employed. Future work should address the problem of establishing benchmark quality results with robust statistical error bars obtained through multiple independent runs and enhanced sampling, which is possible with the GPU-accelerated features in AMBER.

Avoiding timescale bias in assessments of coastal wetland vertical change.

Project description:There is concern that accelerating sea-level rise will exceed the vertical growth capacity of coastal-wetland substrates in many regions by the end of this century. Vertical vulnerability estimates rely on measurements of accretion and/or surface-elevation-change derived from soil cores and/or surface elevation tables (SETs). To date there has not been a broad examination of whether the multiple timescales represented by the processes of accretion and elevation change are equally well-suited for quantifying the trajectories of wetland vertical change in coming decades and centuries. To examine the potential for timescale bias in assessments of vertical change, we compared rates of accretion and surface elevation change using data derived from a review of the literature. In the first approach, average rates of elevation change were compared with timescale-averaged accretion rates from six regions around the world where sub-decadal, decadal, centennial, and millennial timescales were represented. Second, to isolate spatial variability, temporal comparisons were made for regionally unique environmental categories within each region. Last, comparisons were made of records from sites where SET-MH stations and radiometric measurements were co-located in close proximity. We find that rates vary significantly as a function of measurement timescale and that the pattern and magnitude of variation between timescales are location-specific. Failure to identify and account for temporal variability in rates will produce biased assessments of the vertical change capacity of coastal wetlands. Robust vulnerability assessments should combine accretion rates from multiple timescales with the longest available SET record to provide long-term context for ongoing monitoring observations and projections.

Identifying and Avoiding Risk of Bias in Caries Diagnostic Studies.

Project description:Caries diagnostic studies differ with respect to their design, included patients/tooth samples, use of diagnostic and reference methods, calibration, blinding and data reporting. Such heterogeneity makes comparisons between studies difficult and could represent a substantial risk of bias (RoB) when it is not identified. Therefore, the present report aims to describe the development and background of a RoB assessment tool for caries diagnostic studies. The expert group developed and agreed to use a RoB assessment tool during three workshops. Here, existing instruments (e.g., QUADAS 2 and the Joanna Briggs Institute Reviewers' Manual) influenced the hierarchy and phrasing of the signalling questions that were adapted to the specific dental purpose. The tailored RoB assessment tool that was created consists of 16 signalling questions that are organized in four domains. This tool considers the selection/spectrum bias (1), the bias of the index (2) and reference tests (3), and the bias of the study flow and data analysis (4) and can be downloaded from the journal website. This paper explores possible sources of heterogeneity and bias in caries diagnostic studies and summarizes the relevant methodological aspects.

Avoiding collider bias in Mendelian randomization when performing stratified analyses.

Project description:Mendelian randomization (MR) uses genetic variants as instrumental variables to investigate the causal effect of a risk factor on an outcome. A collider is a variable influenced by two or more other variables. Naive calculation of MR estimates in strata of the population defined by a collider, such as a variable affected by the risk factor, can result in collider bias. We propose an approach that allows MR estimation in strata of the population while avoiding collider bias. This approach constructs a new variable, the residual collider, as the residual from regression of the collider on the genetic instrument, and then calculates causal estimates in strata defined by quantiles of the residual collider. Estimates stratified on the residual collider will typically have an equivalent interpretation to estimates stratified on the collider, but they are not subject to collider bias. We apply the approach in several simulation scenarios considering different characteristics of the collider variable and strengths of the instrument. We then apply the proposed approach to investigate the causal effect of smoking on bladder cancer in strata of the population defined by bodyweight. The new approach generated unbiased estimates in all the simulation settings. In the applied example, we observed a trend in the stratum-specific MR estimates at different bodyweight levels that suggested stronger effects of smoking on bladder cancer among individuals with lower bodyweight. The proposed approach can be used to perform MR studying heterogeneity among subgroups of the population while avoiding collider bias.

Does seed mass drive the differences in relative growth rate between growth forms?

Project description:The idea that herbaceous plants have higher relative growth rates (RGRs) compared with woody plants is fundamental to many of the most influential theories in plant ecology. This difference in growth rate is thought to reflect systematic variation in physiology, allocation and leaf construction. Previous studies documenting this effect have, however, ignored differences in seed mass. As woody species often have larger seeds and RGR is negatively correlated with seed mass, it is entirely possible the lower RGRs observed in woody species is a consequence of having larger seeds rather than different growth strategies. Using a synthesis of the published literature, we explored the relationship between RGR and growth form, accounting for the effects of seed mass and study-specific effects (e.g. duration of study and pot volume), using a mixed-effects model. The model showed that herbaceous species do indeed have higher RGRs than woody species, and that the difference was independent of seed mass, thus at all seed masses, herbaceous species on average grow faster than woody ones.

Data set for diffusion coefficients and relative creep rate ratios of 26 dilute Ni-X alloy systems from first-principles calculations.

Project description:The development of future generations of Ni-base superalloys will depend on a systematic understanding of how each alloying element affects the fundamental properties of Ni-base superalloys, particularly with respect to their creep behavior. First, this article presents the temperature-dependent data of all factors entering into dilute impurity diffusion for 26 Ni-X alloy systems, including atomic jump frequencies, thermodynamic parameters, and diffusivity plots. Second, this article presents the data used to calculate the relative creep rate ratios showing the effect of each of the 26 alloying elements, X, on the dilute Ni-X alloy. The dataset refers to "A comprehensive first-principles study of solute elements in dilute Ni alloys: Diffusion coefficients and their implications to tailor creep rate" by Hargather et al. [1].

Avoiding bias in self-controlled case series studies of coronavirus disease 2019.

Project description:Many studies, including self-controlled case series (SCCS) studies, are being undertaken to quantify the risks of complications following infection with severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), the virus that causes coronavirus disease 2019 (COVID-19). One such SCCS study, based on all COVID-19 cases arising in Sweden over an 8-month period, has shown that SARS-CoV-2 infection increases the risks of AMI and ischemic stroke. Some features of SARS-CoV-2 infection and COVID-19, present in this study and likely in others, complicate the analysis and may introduce bias. In the present paper we describe these features, and explore the biases they may generate. Motivated by data-based simulations, we propose methods to reduce or remove these biases.

Biomass composition explains fruit relative growth rate and discriminates climacteric from non-climacteric species.

Project description:Fleshy fruits are very varied, whether in terms of their composition, physiology, or rate and duration of growth. To understand the mechanisms that link metabolism to phenotypes, which would help the targeting of breeding strategies, we compared eight fleshy fruit species during development and ripening. Three herbaceous (eggplant, pepper, and cucumber), three tree (apple, peach, and clementine) and two vine (kiwifruit and grape) species were selected for their diversity. Fruit fresh weight and biomass composition, including the major soluble and insoluble components, were determined throughout fruit development and ripening. Best-fitting models of fruit weight were used to estimate relative growth rate (RGR), which was significantly correlated with several biomass components, especially protein content (R=84), stearate (R=0.72), palmitate (R=0.72), and lignocerate (R=0.68). The strong link between biomass composition and RGR was further evidenced by generalized linear models that predicted RGR with R-values exceeding 0.9. Comparison of the fruit also showed that climacteric fruit (apple, peach, kiwifruit) contained more non-cellulosic cell-wall glucose and fucose, and more starch, than non-climacteric fruit. The rate of starch net accumulation was also higher in climacteric fruit. These results suggest that the way biomass is constructed has a major influence on performance, especially growth rate.

Avoiding bias due to perfect prediction in multiple imputation of incomplete categorical variables.

Project description:Multiple imputation is a popular way to handle missing data. Automated procedures are widely available in standard software. However, such automated procedures may hide many assumptions and possible difficulties from the view of the data analyst. Imputation procedures such as monotone imputation and imputation by chained equations often involve the fitting of a regression model for a categorical outcome. If perfect prediction occurs in such a model, then automated procedures may give severely biased results. This is a problem in some standard software, but it may be avoided by bootstrap methods, penalised regression methods, or a new augmentation procedure.
