Project description:Metagenomic project design has relied variously upon speculation, semi-empirical and ad hoc heuristic models, and elementary extensions of single-sample Lander-Waterman expectation theory, all of which are demonstrably inadequate. Here, we propose an approach based upon a generalization of Stevens' Theorem for randomly covering a domain. We extend this result to account for the presence of multiple species, from which are derived useful probabilities for fully recovering a particular target microbe of interest and for average contig length. These show improved specificities compared to older measures and recommend deeper data generation than the levels chosen by some early studies, supporting the view that poor assemblies were due at least somewhat to insufficient data. We assess predictions empirically by generating roughly 4.5 Gb of sequence from a twelve member bacterial community, comparing coverage for two particular members, Selenomonas artemidis and Enterococcus faecium, which are the least ([Formula: see text]3 %) and most ([Formula: see text]12 %) abundant species, respectively. Agreement is reasonable, with differences likely attributable to coverage biases. We show that, in some cases, bias is simple in the sense that a small reduction in read length to simulate less efficient covering brings data and theory into essentially complete accord. Finally, we describe two applications of the theory. One plots coverage probability over the relevant parameter space, constructing essentially a "metagenomic design map" to enable straightforward analysis and design of future projects. The other gives an overview of the data requirements for various types of sequencing milestones, including a desired number of contact reads and contig length, for detection of a rare viral species.

Project description:Time has a fundamentally different character in quantum mechanics and in general relativity. In quantum theory events unfold in a fixed order while in general relativity temporal order is influenced by the distribution of matter. When matter requires a quantum description, temporal order is expected to become non-classical-a scenario beyond the scope of current theories. Here we provide a direct description of such a scenario. We consider a thought experiment with a massive body in a spatial superposition and show how it leads to entanglement of temporal orders between time-like events. This entanglement enables accomplishing a task, violation of a Bell inequality, that is impossible under local classical temporal order; it means that temporal order cannot be described by any pre-defined local variables. A classical notion of a causal structure is therefore untenable in any framework compatible with the basic principles of quantum mechanics and classical general relativity.

Project description:The Khinchin theorem provides the condition that a stationary process is ergodic, in terms of the behavior of the corresponding correlation function. Many physical systems are governed by nonstationary processes in which correlation functions exhibit aging. We classify the ergodic behavior of such systems and suggest a possible generalization of Khinchin's theorem. Our work also quantifies deviations from ergodicity in terms of aging correlation functions. Using the framework of the fractional Fokker-Planck equation, we obtain a simple analytical expression for the two-time correlation function of the particle displacement in a general binding potential, revealing universality in the sense that the binding potential only enters into the prefactor through the first two moments of the corresponding Boltzmann distribution. We discuss applications to experimental data from systems exhibiting anomalous dynamics.

Project description:Gene expression is a complex stochastic process composed of numerous enzymatic reactions with rates coupled to hidden cell-state variables. Despite advances in single-cell technologies, the lack of a theory accurately describing the gene expression process has restricted a robust, quantitative understanding of gene expression variability among cells. Here we present the Chemical Fluctuation Theorem (CFT), providing an accurate relationship between the environment-coupled chemical dynamics of gene expression and gene expression variability. Combined with a general, accurate model of environment-coupled transcription processes, the CFT provides a unified explanation of mRNA variability for various experimental systems. From this analysis, we construct a quantitative model of transcription dynamics enabling analytic predictions for the dependence of mRNA noise on the mRNA lifetime distribution, confirmed against stochastic simulation. This work suggests promising new directions for quantitative investigation into cellular control over biological functions by making complex dynamics of intracellular reactions accessible to rigorous mathematical deductions.

Project description:System biology provides the basis to understand the behavioral properties of complex biological organisms at different levels of abstraction. Traditionally, analysing systems biology based models of various diseases have been carried out by paper-and-pencil based proofs and simulations. However, these methods cannot provide an accurate analysis, which is a serious drawback for the safety-critical domain of human medicine. In order to overcome these limitations, we propose a framework to formally analyze biological networks and pathways. In particular, we formalize the notion of reaction kinetics in higher-order logic and formally verify some of the commonly used reaction based models of biological networks using the HOL Light theorem prover. Furthermore, we have ported our earlier formalization of Zsyntax, i.e., a deductive language for reasoning about biological networks and pathways, from HOL4 to the HOL Light theorem prover to make it compatible with the above-mentioned formalization of reaction kinetics. To illustrate the usefulness of the proposed framework, we present the formal analysis of three case studies, i.e., the pathway leading to TP53 Phosphorylation, the pathway leading to the death of cancer stem cells and the tumor growth based on cancer stem cells, which is used for the prognosis and future drug designs to treat cancer patients.

Project description:In interactive theorem provers (ITPs), extensible syntax is not only crucial to lower the cognitive burden of manipulating complex mathematical objects, but plays a critical role in developing reusable abstractions in libraries. Most ITPs support such extensions in the form of restrictive “syntax sugar” substitutions and other ad hoc mechanisms, which are too rudimentary to support many desirable abstractions. As a result, libraries are littered with unnecessary redundancy. Tactic languages in these systems are plagued by a seemingly unrelated issue: accidental name capture, which often produces unexpected and counterintuitive behavior. We take ideas from the Scheme family of programming languages and solve these two problems simultaneously by proposing a novel hygienic macro system custom-built for ITPs. We further describe how our approach can be extended to cover type-directed macro expansion resulting in a single, uniform system offering multiple abstraction levels that range from supporting simplest syntax sugars to elaboration of formerly baked-in syntax. We have implemented our new macro system and integrated it into the upcoming version (v4) of the Lean theorem prover. Despite its expressivity, the macro system is simple enough that it can easily be integrated into other systems. Project description:A well-known result in unconventional superconductivity is the fragility of nodal superconductors against nonmagnetic impurities. Despite this common wisdom, Bi2Se3-based topological superconductors have recently displayed unusual robustness against disorder. Here, we provide a theoretical framework that naturally explains what protects Cooper pairs from strong scattering in complex superconductors. Our analysis is based on the concept of superconducting fitness and generalizes the famous Anderson's theorem into superconductors having multiple internal degrees of freedom with simple assumptions such as the Born approximation. For concreteness, we report on the extreme example of the Cu x (PbSe)5(BiSe3)6 superconductor. Thermal conductivity measurements down to 50 mK not only give unambiguous evidence for the existence of nodes but also reveal that the energy scale corresponding to the scattering rate is orders of magnitude larger than the superconducting energy gap. This provides the most spectacular case of the generalized Anderson's theorem protecting a nodal superconductor.

Project description:Expectancy violation refers to the mismatch between an expected and the actual outcome. Maximizing expectancy violation is crucial for exposure-based treatment. Since the original stimulus of fear acquisition (CS+) is rarely available, stimuli that resemble the CS+ (generalization stimuli; GSs) are presented during treatment. A given GS may evoke either strong or weak generalized fear depending on an individual's threat beliefs. Presenting this GS in extinction would then evoke different levels of expectancy violation, which determines the strength of the subsequent generalization of extinction to other stimuli, including the CS+. After differential fear conditioning, participants exhibited discrete generalization gradients depending on their inferred relational rules (Linear vs Similarity). Crucially, the Linear group showed strong generalized fear to the GS used in extinction. This strong expectancy violation led to enhanced extinction learning and subsequently to strong generalization of extinction as characterized by a flat generalization gradient, and reduced conditioned fear to the CS+. In contrast, the Similarity group showed weak generalized fear to the same GS in extinction, and limited generalization of extinction. These results corroborate the importance of expectancy violation in exposure-based treatment, and suggest that exposure sessions designed to evoke strong threat beliefs may lead to better treatment outcome. Highlights • Rule-based generalization determines an individual's threat belief.• Various threat beliefs led to different degrees of fear to novel generalization stimuli (GS).• Strong generalized fear to a GS in extinction leads to strong inhibitory learning and subsequently stronger generalization of extinction.• Weak generalized fear to the same GS in extinction leads to little if any generalization of extinction.• This finding suggests identifying the strongest threat belief may improve treatment outcome.

Project description:We report the results of molecular dynamics simulations of the protein myosin carried out with an elastic network model. Quenching the system, we observe glassy behavior of a density correlation function and a density response function that are often investigated in structure glasses and spin glasses. In the equilibrium, the fluctuation-response relation, a representative relation of the fluctuation-dissipation theorem, holds that the ratio of the density correlation function to the density response function is equal to the temperature of the environment. We show that, in the quenched system that we study, this relation can be violated. In the case that this relation does not hold, this ratio can be regarded as an effective temperature. We find that this effective temperature of myosin is higher than the temperature of the environment. We discuss the relation between this effective temperature and energy transduction that occurs after ATP hydrolysis in the myosin molecule.
