Project description:The schizophrenia research community has invested substantial resources on collecting, managing and sharing large neuroimaging datasets. As part of this effort, our group has collected high resolution magnetic resonance (MR) datasets from individuals with schizophrenia, their non-psychotic siblings, healthy controls and their siblings. This effort has resulted in a growing resource, the Northwestern University Schizophrenia Data and Software Tool (NUSDAST), an NIH-funded data sharing project to stimulate new research. This resource resides on XNAT Central, and it contains neuroimaging (MR scans, landmarks and surface maps for deep subcortical structures, and FreeSurfer cortical parcellation and measurement data), cognitive (cognitive domain scores for crystallized intelligence, working memory, episodic memory, and executive function), clinical (demographic, sibling relationship, SAPS and SANS psychopathology), and genetic (20 polymorphisms) data, collected from more than 450 subjects, most with 2-year longitudinal follow-up. A neuroimaging mapping, analysis and visualization software tool, CAWorks, is also part of this resource. Moreover, in making our existing neuroimaging data along with the associated meta-data and computational tools publically accessible, we have established a web-based information retrieval portal that allows the user to efficiently search the collection. This research-ready dataset meaningfully combines neuroimaging data with other relevant information, and it can be used to help facilitate advancing neuroimaging research. It is our hope that this effort will help to overcome some of the commonly recognized technical barriers in advancing neuroimaging research such as lack of local organization and standard descriptions.

Project description:This manuscript presents GazeBase, a large-scale longitudinal dataset containing 12,334 monocular eye-movement recordings captured from 322 college-aged participants. Participants completed a battery of seven tasks in two contiguous sessions during each round of recording, including a - (1) fixation task, (2) horizontal saccade task, (3) random oblique saccade task, (4) reading task, (5/6) free viewing of cinematic video task, and (7) gaze-driven gaming task. Nine rounds of recording were conducted over a 37 month period, with participants in each subsequent round recruited exclusively from prior rounds. All data was collected using an EyeLink 1000 eye tracker at a 1,000 Hz sampling rate, with a calibration and validation protocol performed before each task to ensure data quality. Due to its large number of participants and longitudinal nature, GazeBase is well suited for exploring research hypotheses in eye movement biometrics, along with other applications applying machine learning to eye movement signal analysis. Classification labels produced by the instrument's real-time parser are provided for a subset of GazeBase, along with pupil area.

Project description:MotivationMuch of a cell's regulatory response to changing environments occurs at the transcriptional level. Particularly in higher organisms, transcription factors (TFs), microRNAs and epigenetic modifications can combine to form a complex regulatory network. Part of this system can be modeled as a collection of regulatory modules: co-regulated genes, the conditions under which they are co-regulated and sequence-level regulatory motifs.ResultsWe present the Combinatorial Algorithm for Expression and Sequence-based Cluster Extraction (COALESCE) system for regulatory module prediction. The algorithm is efficient enough to discover expression biclusters and putative regulatory motifs in metazoan genomes (>20,000 genes) and very large microarray compendia (>10,000 conditions). Using Bayesian data integration, it can also include diverse supporting data types such as evolutionary conservation or nucleosome placement. We validate its performance using a functional evaluation of co-clustered genes, known yeast and Escherichea coli TF targets, synthetic data and various metazoan data compendia. In all cases, COALESCE performs as well or better than current biclustering and motif prediction tools, with high accuracy in functional and TF/target assignments and zero false positives on synthetic data. Project description:Understanding and monitoring virus-mediated infections has gained importance since the global outbreak of the coronavirus disease 2019 (COVID-19) pandemic. Studies of high-throughput omics-based immune profiling of COVID-19 patients can help manage the current pandemic and future virus-mediated pandemics. Although COVID-19 is being studied since past 2 years, detailed mechanisms of the initial induction of dynamic immune responses or the molecular mechanisms that characterize disease progression remains unclear. This study involved comprehensively collected biospecimens and longitudinal multi-omics data of 300 COVID-19 patients and 120 healthy controls, including whole genome sequencing (WGS), single-cell RNA sequencing combined with T cell receptor (TCR) and B cell receptor (BCR) sequencing (scRNA(+scTCR/BCR)-seq), bulk BCR and TCR sequencing (bulk TCR/BCR-seq), and cytokine profiling. Clinical data were also collected from hospitalized COVID-19 patients, and HLA typing, laboratory characteristics, and COVID-19 viral genome sequencing were performed during the initial diagnosis. The entire set of biospecimens and multi-omics data generated in this project can be accessed by researchers from the National Biobank of Korea with prior approval. This distribution of largescale multi-omics data of COVID-19 patients can facilitate the understanding of biological crosstalk involved in COVID-19 infection and contribute to the development of potential methodologies for its diagnosis and treatment. Project description:The Northwestern University Neuroimaging Data Archive (NUNDA), an XNAT-powered data archiving system, aims to facilitate secure data storage; centralized data management; automated, standardized data processing; and simple, intuitive data sharing. NUNDA is a federated data archive, wherein individual project owners regulate access to their data. NUNDA supports multiple methods of data import, enabling data collection in a central repository. Data in NUNDA are available by project to any authorized user, allowing coordinated data management and review across sites. With NUNDA pipelines, users capitalize on existing procedures or standardize custom routines for consistent, automated data processing. NUNDA can be integrated with other research databases to simplify data exploration and discovery. And data on NUNDA can be confidently shared for secure collaboration.

Project description:The close association between gut microbiota dysbiosis and human diseases is being increasingly recognized. However, contradictory results are frequently reported, as confounding effects exist. The lack of unbiased data integration methods is also impeding the discovery of disease-associated microbial biomarkers from different cohorts. Here we propose an algorithm, NetMoss, for assessing shifts of microbial network modules to identify robust biomarkers associated with various diseases. Compared to previous approaches, the NetMoss method shows better performance in removing batch effects. Through comprehensive evaluations on both simulated and real datasets, we demonstrate that NetMoss has great advantages in the identification of disease-related biomarkers. Based on analysis of pandisease microbiota studies, there is a high prevalence of multidisease-related bacteria in global populations. We believe that large-scale data integration will help in understanding the role of the microbiome from a more comprehensive perspective and that accurate biomarker identification will greatly promote microbiome-based medical diagnosis.

Project description:OBJECTIVES:The need for large studies and the types of large-scale data resources (LSDRs) are discussed along with their general scientific utility, role in aging research, and affordability. The diversification of approaches to large-scale data resourcing is described in order to facilitate their use in aging research. METHODS:The need for LSDRs is discussed in terms of (a) large sample size; (b) longitudinal design; (c) as platforms for additional investigator-initiated research projects; and (d) broad-based access to core genetic, biological, and phenotypic data. DISCUSSION:It is concluded that a "lite-touch, lo-tech, lo-cost" approach to LSDRs is a viable strategy for the development of LSDRs and would enhance the likelihood of LSDRs being established which are dedicated to the wide range of important aging-related issues.

Project description:The advent of Big Data and streaming technologies has resulted in a swarm of voluminous, heterogeneous information, especially in the domains of Internet of Things (IoT) and transportation. Focusing on the maritime field, in this paper, we present a dataset that contains vessel position information transmitted by vessels of different types and collected via the Automatic Identification System (AIS). The AIS dataset comes along with spatially and temporally correlated data about the vessels and the area of interest, including weather information. It covers a time span of over 2.5 years, from May 9th, 2017 to December 26th, 2019 and provides anonymised vessel positions within the wider area of the port of Piraeus (Greece), one of the busiest ports in Europe and worldwide. The dataset consists of over 244 million AIS records, an average of more than 10,000 records per hour, which makes it, to our knowledge, perhaps the largest and densest, to this extent of time, open AIS dataset to date, an ideal input for large-scale mobility data processing and analytics purposes.

Project description:MotivationMolecular profiling of patient tumors and liquid biopsies over time with next-generation sequencing technologies and new immuno-profile assays are becoming part of standard research and clinical practice. With the wealth of new longitudinal data, there is a critical need for visualizations for cancer researchers to explore and interpret temporal patterns not just in a single patient but across cohorts.ResultsTo address this need we developed OncoThreads, a tool for the visualization of longitudinal clinical and cancer genomics and other molecular data in patient cohorts. The tool visualizes patient cohorts as temporal heatmaps and Sankey diagrams that support the interactive exploration and ranking of a wide range of clinical and molecular features. This allows analysts to discover temporal patterns in longitudinal data, such as the impact of mutations on response to a treatment, for example, emergence of resistant clones. We demonstrate the functionality of OncoThreads using a cohort of 23 glioma patients sampled at 2-4 timepoints.Availability and implementationFreely available at http://oncothreads.gehlenborglab.org. Project description:We present GazeBaseVR, a large-scale, longitudinal, binocular eye-tracking (ET) dataset collected at 250 Hz with an ET-enabled virtual-reality (VR) headset. GazeBaseVR comprises 5,020 binocular recordings from a diverse population of 407 college-aged participants. Participants were recorded up to six times each over a 26-month period, each time performing a series of five different ET tasks: (1) a vergence task, (2) a horizontal smooth pursuit task, (3) a video-viewing task, (4) a self-paced reading task, and (5) a random oblique saccade task. Many of these participants have also been recorded for two previously published datasets with different ET devices, and 11 participants were recorded before and after COVID-19 infection and recovery. GazeBaseVR is suitable for a wide range of research on ET data in VR devices, especially eye movement biometrics due to its large population and longitudinal nature. In addition to ET data, additional participant details are provided to enable further research on topics such as fairness.
