A survey of ontology learning techniques and applications.

ABSTRACT: Ontologies have gained a lot of popularity and recognition in the semantic web because of their extensive use in Internet-based applications. Ontologies are often considered a fine source of semantics and interoperability in all artificially smart systems. Exponential increase in unstructured data on the web has made automated acquisition of ontology from unstructured text a most prominent research area. Several methodologies exploiting numerous techniques of various fields (machine learning, text mining, knowledge representation and reasoning, information retrieval and natural language processing) are being proposed to bring some level of automation in the process of ontology acquisition from unstructured text. This paper describes the process of ontology learning and further classification of ontology learning techniques into three classes (linguistics, statistical and logical) and discusses many algorithms under each category. This paper also explores ontology evaluation techniques by highlighting their pros and cons. Moreover, it describes the scope and use of ontology learning in several industries. Finally, the paper discusses challenges of ontology learning along with their corresponding future directions.

Project description:The lack of established standards to describe and annotate biological assays and screening outcomes in the domain of drug and chemical probe discovery is a severe limitation to utilize public and proprietary drug screening data to their maximum potential. We have created the BioAssay Ontology (BAO) project (http://bioassayontology.org) to develop common reference metadata terms and definitions required for describing relevant information of low-and high-throughput drug and probe screening assays and results. The main objectives of BAO are to enable effective integration, aggregation, retrieval, and analyses of drug screening data. Since we first released BAO on the BioPortal in 2010 we have considerably expanded and enhanced BAO and we have applied the ontology in several internal and external collaborative projects, for example the BioAssay Research Database (BARD). We describe the evolution of BAO with a design that enables modeling complex assays including profile and panel assays such as those in the Library of Integrated Network-based Cellular Signatures (LINCS). One of the critical questions in evolving BAO is the following: how can we provide a way to efficiently reuse and share among various research projects specific parts of our ontologies without violating the integrity of the ontology and without creating redundancies. This paper provides a comprehensive answer to this question with a description of a methodology for ontology modularization using a layered architecture. Our modularization approach defines several distinct BAO components and separates internal from external modules and domain-level from structural components. This approach facilitates the generation/extraction of derived ontologies (or perspectives) that can suit particular use cases or software applications. We describe the evolution of BAO related to its formal structures, engineering approaches, and content to enable modeling of complex assays and integration with other ontologies and datasets.

Project description:This paper introduces the objectives, methods and results of ontology development in the EU co-funded project Advancing Clinico-genomic Trials on Cancer-Open Grid Services for Improving Medical Knowledge Discovery (ACGT). While the available data in the life sciences has recently grown both in amount and quality, the full exploitation of it is being hindered by the use of different underlying technologies, coding systems, category schemes and reporting methods on the part of different research groups. The goal of the ACGT project is to contribute to the resolution of these problems by developing an ontology-driven, semantic grid services infrastructure that will enable efficient execution of discovery-driven scientific workflows in the context of multi-centric, post-genomic clinical trials. The focus of the present paper is the ACGT Master Ontology (MO).ACGT project researchers undertook a systematic review of existing domain and upper-level ontologies, as well as of existing ontology design software, implementation methods, and end-user interfaces. This included the careful study of best practices, design principles and evaluation methods for ontology design, maintenance, implementation, and versioning, as well as for use on the part of domain experts and clinicians.To date, the results of the ACGT project include (i) the development of a master ontology (the ACGT-MO) based on clearly defined principles of ontology development and evaluation; (ii) the development of a technical infrastructure (the ACGT Platform) that implements the ACGT-MO utilizing independent tools, components and resources that have been developed based on open architectural standards, and which includes an application updating and evolving the ontology efficiently in response to end-user needs; and (iii) the development of an Ontology-based Trial Management Application (ObTiMA) that integrates the ACGT-MO into the design process of clinical trials in order to guarantee automatic semantic integration without the need to perform a separate mapping process.

Project description:Dealing with relational data always required significant computational resources, domain expertise and task-dependent feature engineering to incorporate structural information into a predictive model. Nowadays, a family of automated graph feature engineering techniques has been proposed in different streams of literature. So-called graph embeddings provide a powerful tool to construct vectorized feature spaces for graphs and their components, such as nodes, edges and subgraphs under preserving inner graph properties. Using the constructed feature spaces, many machine learning problems on graphs can be solved via standard frameworks suitable for vectorized feature representation. Our survey aims to describe the core concepts of graph embeddings and provide several taxonomies for their description. First, we start with the methodological approach and extract three types of graph embedding models based on matrix factorization, random-walks and deep learning approaches. Next, we describe how different types of networks impact the ability of models to incorporate structural and attributed data into a unified embedding. Going further, we perform a thorough evaluation of graph embedding applications to machine learning problems on graphs, among which are node classification, link prediction, clustering, visualization, compression, and a family of the whole graph embedding algorithms suitable for graph classification, similarity and alignment problems. Finally, we overview the existing applications of graph embeddings to computer science domains, formulate open problems and provide experiment results, explaining how different networks properties result in graph embeddings quality in the four classic machine learning problems on graphs, such as node classification, link prediction, clustering and graph visualization. As a result, our survey covers a new rapidly growing field of network feature engineering, presents an in-depth analysis of models based on network types, and overviews a wide range of applications to machine learning problems on graphs.
