QuantumInformation.jl-A Julia package for numerical computation in quantum information theory.

ABSTRACT: Numerical investigations are an important research tool in quantum information theory. There already exists a wide range of computational tools for quantum information theory implemented in various programming languages. However, there is little effort in implementing this kind of tools in the Julia language. Julia is a modern programming language designed for numerical computation with excellent support for vector and matrix algebra, extended type system that allows for implementation of elegant application interfaces and support for parallel and distributed computing. QuantumInformation.jl is a new quantum information theory library implemented in Julia that provides functions for creating and analyzing quantum states, and for creating quantum operations in various representations. An additional feature of the library is a collection of functions for sampling random quantum states and operations such as unitary operations and generic quantum channels.

Quantum computing without wavefunctions: time-dependent density functional theory for universal quantum computation.

Project description:We prove that the theorems of TDDFT can be extended to a class of qubit Hamiltonians that are universal for quantum computation. The theorems of TDDFT applied to universal Hamiltonians imply that single-qubit expectation values can be used as the basic variables in quantum computation and information theory, rather than wavefunctions. From a practical standpoint this opens the possibility of approximating observables of interest in quantum computations directly in terms of single-qubit quantities (i.e. as density functionals). Additionally, we also demonstrate that TDDFT provides an exact prescription for simulating universal Hamiltonians with other universal Hamiltonians that have different, and possibly easier-to-realize two-qubit interactions. This establishes the foundations of TDDFT for quantum computation and opens the possibility of developing density functionals for use in quantum algorithms.

GOSim--an R-package for computation of information theoretic GO similarities between terms and gene products.

Project description:BackgroundWith the increased availability of high throughput data, such as DNA microarray data, researchers are capable of producing large amounts of biological data. During the analysis of such data often there is the need to further explore the similarity of genes not only with respect to their expression, but also with respect to their functional annotation which can be obtained from Gene Ontology (GO).ResultsWe present the freely available software package GOSim, which allows to calculate the functional similarity of genes based on various information theoretic similarity concepts for GO terms. GOSim extends existing tools by providing additional lately developed functional similarity measures for genes. These can e.g. be used to cluster genes according to their biological function. Vice versa, they can also be used to evaluate the homogeneity of a given grouping of genes with respect to their GO annotation. GOSim hence provides the researcher with a flexible and powerful tool to combine knowledge stored in GO with experimental data. It can be seen as complementary to other tools that, for instance, search for significantly overrepresented GO terms within a given group of genes.ConclusionGOSim is implemented as a package for the statistical computing environment R and is distributed under GPL within the CRAN project.

Existence of an information unit as a postulate of quantum theory.

Project description:Does information play a significant role in the foundations of physics? Information is the abstraction that allows us to refer to the states of systems when we choose to ignore the systems themselves. This is only possible in very particular frameworks, like in classical or quantum theory, or more generally, whenever there exists an information unit such that the state of any system can be reversibly encoded in a sufficient number of such units. In this work, we show how the abstract formalism of quantum theory can be deduced solely from the existence of an information unit with suitable properties, together with two further natural assumptions: the continuity and reversibility of dynamics, and the possibility of characterizing the state of a composite system by local measurements. This constitutes a set of postulates for quantum theory with a simple and direct physical meaning, like the ones of special relativity or thermodynamics, and it articulates a strong connection between physics and information.

Non-Markovianity and reservoir memory of quantum channels: a quantum information theory perspective.

Project description:Quantum technologies rely on the ability to coherently transfer information encoded in quantum states along quantum channels. Decoherence induced by the environment sets limits on the efficiency of any quantum-enhanced protocol. Generally, the longer a quantum channel is the worse its capacity is. We show that for non-Markovian quantum channels this is not always true: surprisingly the capacity of a longer channel can be greater than of a shorter one. We introduce a general theoretical framework linking non-Markovianity to the capacities of quantum channels and demonstrate how harnessing non-Markovianity may improve the efficiency of quantum information processing and communication.

On DNA numerical representations for genomic similarity computation.

Project description:Genomic signal processing (GSP) refers to the use of signal processing for the analysis of genomic data. GSP methods require the transformation or mapping of the genomic data to a numeric representation. To date, several DNA numeric representations (DNR) have been proposed; however, it is not clear what the properties of each DNR are and how the selection of one will affect the results when using a signal processing technique to analyze them. In this paper, we present an experimental study of the characteristics of nine of the most frequently-used DNR. The objective of this paper is to evaluate the behavior of each representation when used to measure the similarity of a given pair of DNA sequences.

Geometry of quantum computation with qudits.

Project description:The circuit complexity of quantum qubit system evolution as a primitive problem in quantum computation has been discussed widely. We investigate this problem in terms of qudit system. Using the Riemannian geometry the optimal quantum circuits are equivalent to the geodetic evolutions in specially curved parametrization of SU(d(n)). And the quantum circuit complexity is explicitly dependent of controllable approximation error bound.

Quantum computation with universal error mitigation on a superconducting quantum processor.

Project description:Medium-scale quantum devices that integrate about hundreds of physical qubits are likely to be developed in the near future. However, these devices will lack the resources for realizing quantum fault tolerance. Therefore, the main challenge of exploring the advantage of quantum computation is to minimize the impact of device and control imperfections without complete logical encoding. Quantum error mitigation is a solution satisfying the requirement. Here, we demonstrate an error mitigation protocol based on gate set tomography and quasi-probability decomposition. One- and two-qubit circuits are tested on a superconducting device, and computation errors are successfully suppressed. Because this protocol is universal for digital quantum computers and algorithms computing expected values, our results suggest that error mitigation can be an essential component of near-future quantum computation.

Quantum experiments and graphs II: Quantum interference, computation, and state generation.

Project description:We present an approach to describe state-of-the-art photonic quantum experiments using graph theory. There, the quantum states are given by the coherent superpositions of perfect matchings. The crucial observation is that introducing complex weights in graphs naturally leads to quantum interference. This viewpoint immediately leads to many interesting results, some of which we present here. First, we identify an experimental unexplored multiphoton interference phenomenon. Second, we find that computing the results of such experiments is #P-hard, which means it is a classically intractable problem dealing with the computation of a matrix function Permanent and its generalization Hafnian. Third, we explain how a recent no-go result applies generally to linear optical quantum experiments, thus revealing important insights into quantum state generation with current photonic technology. Fourth, we show how to describe quantum protocols such as entanglement swapping in a graphical way. The uncovered bridge between quantum experiments and graph theory offers another perspective on a widely used technology and immediately raises many follow-up questions.

Project description:Ecosystem heterogeneity has been widely recognized as a key ecological indicator of several ecological functions, diversity patterns and change, metapopulation dynamics, population connectivity or gene flow.In this paper, we present a new R package-rasterdiv-to calculate heterogeneity indices based on remotely sensed data. We also provide an ecological application at the landscape scale and demonstrate its power in revealing potentially hidden heterogeneity patterns.The rasterdiv package allows calculating multiple indices, robustly rooted in Information Theory, and based on reproducible open-source algorithms.

Mixtures of Gaussian Wells: Theory, Computation, and Application.

Project description:A primary challenge in unsupervised clustering using mixture models is the selection of a family of basis distributions flexible enough to succinctly represent the distributions of the target subpopulations. In this paper we introduce a new family of Gaussian Well distributions (GWDs) for clustering applications where the target subpopulations are characterized by hollow [hyper-]elliptical structures. We develop the primary theory pertaining to the GWD, including mixtures of GWDs, selection of prior distributions, and computationally efficient inference strategies using Markov chain Monte Carlo. We demonstrate the utility of our approach, as compared to standard Gaussian mixture methods on a synthetic dataset, and exemplify its applicability on an example from immunofluorescence imaging, emphasizing the improved interpretability and parsimony of the GWD-based model.
