Resistance studies in Lung Cancer

ABSTRACT:

The purpose of the study was to compare gene expression profiles from a cohort of crizotinib-resistant ALK-rearranged lung tumors and a cohort of treatment-naive ALK-rearranged lung tumors. Expression profiles were generated by RNA-seq. In parallel, gene expression profiles were obtained from ALK-rearranged lung cancer cell lines in the presence or absence of the ALK inhibitor TAE684. Gene expression profiles were also obtained from ALK-rearranged cells ectopically expressing genes associated with ALK inhibitor resistance that were identified from a functional genetic study.

Bulk RNA-Seq analysis of CD8+ T cells from treatment-naïve matched tumor-bearing lungs and spleens from the HKP1 orthotopic mouse lung adenocarcinoma model

Project description:To investigate how gene expression profiles change in CD8+ T cells based on time, tumor burden, and tissue localization, we orthotopically implanted the mouse lung adenocarcinoma HKP1 cell line expressing luciferase into syngeneic C57BL/6 mice by tail vein injections. Tumor growth was monitored by bioluminescence imaging. A separate cohort of mice received no tumor implantation. At days 7, 17, and 24 post tumor implantation, mice were euthanized and CD8+ T cells sorted from tumor-bearing lungs and spleens, or matched naive lungs and spleens. We then performed gene expression profiling analysis using data obtained from RNA-seq of sorted cells, comparing across time, tumor burden, and tissue localization.

Transcription profiling of human xenograft laboratory models and primary tumors of small cell lung cancer

Project description:Gene expression was measured on the Affymetrix platform in primary xenografts, xenograft-derived cell lines, secondary xenografts, normal lung, and primary tumors obtained from chemotherapy naive Small Cell Lung Cancer (SCLC). The SCLC primary xenografts were serially propagated in vivo in immunodeficient mice. Cell lines were derived from each xenograft and grown for 6 months using conventional tissue culture conditions. Secondary xenografts were obtained from cell cultures by re-implantation in immunodeficient mice. Such SCLC laboratory models were analyzed along with conventional SCLC cell lines and the derivative secondary xenografts, with normal lung and primary tumors, to assess irreversible gene expression changes induced by culturing conditions. Experiment Overall Design: SCLC primary xenografts were compared to the corresponding xenograft-derived cell lines, and to the secondary xenografts established from the cell lines using the Affymetrix GeneChip Human Genome U133 Plus 2.0 Array. Project description:The purpose of this study is to see whether gene mutations can be found in the urine or blood of lung cancer patients and urine of colorectal cancer patients. Gene mutations are when DNA in a gene is damaged in a way that changes the genetic message carried by that gene. Gene mutations can sometimes cause lung cancers. These gene mutations are only found in lung and colorectal cancer cells, not the normal cells in your body. All lung cancer tumors and colorectal cancer tumors are now tested for different gene mutations as their presence affects lung cancer treatment. Tumor samples obtained from a biopsy or surgery are typically tested for these gene mutations.

Project description:The model is based on publication: Mathematical analysis of gefitinib resistance of lung adenocarcinoma caused by MET amplification Abstract: Gefitinib, one of the tyrosine kinase inhibitors of epidermal growth factor receptor (EGFR), is effective for treating lung adenocarcinoma harboring EGFR mutation; but later, most cases acquire a resistance to gefitinib. One of the mechanisms conferring gefitinib resistance to lung adenocarcinoma is the amplification of the MET gene, which is observed in 5–22% of gefitinib-resistant tumors. A previous study suggested that MET amplification could cause gefitinib resistance by driving ErbB3-dependent activation of the PI3K pathway. In this study, we built a mathematical model of gefitinib resistance caused by MET amplification using lung adenocarcinoma HCC827-GR (gefitinib resistant) cells. The molecular reactions involved in gefitinib resistance consisted of dimerization and phosphorylation of three molecules, EGFR, ErbB3, and MET were described by a series of ordinary differential equations. To perform a computer simulation, we quantified each molecule on the cell surface using flow cytometry and estimated unknown parameters by dimensional analysis. Our simulation showed that the number of active ErbB3 molecules is around a hundred-fold smaller than that of active MET molecules. Limited contribution of ErbB3 in gefitinib resistance by MET amplification is also demonstrated using HCC827-GR cells in culture experiments. Our mathematical model provides a quantitative understanding of the molecular reactions underlying drug resistance.

Serum proteomics profiling identifies a signature for lung cancer early diagnosis

Project description:Lung cancer is the most common cause of death from cancer worldwide, largely due to frequent late diagnosis. Thus, there is the urgent need to develop new approaches to improve theearly detection of lung cancer, which would greatly affect patient survival. The quantitative protein expression profiles of microvesicles isolated from sera from 46 lung cancer patients and 41 high-risk non-cancer subjects were obtained using a mass spectrometry method based on library matching. We identified 33 differentially expressed proteins that allow discriminating the two groups. Based on serum protein expression profiles, we built a machine learning algorithm , which highlighted a decrease in the levels of Arysulfatase A (ARSA) as the most discriminating factor found in tumors. Our study identified a signature able to discriminate with high specificity and selectivity early lung cancer patients from high-risk healthy subjects. Among the differentially expressed proteins, ARSA emerged as the most promising biomarker for lung cancer early diagnosis.
