Project description:Background Hypertrophic cardiomyopathy (HCM) is defined clinically by pathological left ventricular hypertrophy (LVH). We have previously developed a plasma proteomics biomarker panel that correlates with clinical markers of disease severity and sudden cardiac death (SCD) risk in adult patients with HCM. The aim of this study was to validate the adult biomarkers and perform new discovery proteomics in childhood-onset HCM. Methods Fifty-nine protein biomarkers were identified from an exploratory plasma proteomics screen in children with HCM and augmented into our existing multiplexed targeted liquid chromatography-tandem/mass spectrometry-based assay. The association of these biomarkers with clinical phenotypes and outcomes was prospectively tested in plasma collected from 148 children with HCM and 50 healthy controls. Machine learning techniques were used to develop novel paediatric plasma proteomic biomarker panels.Results Four previously validated adult HCM markers (Aldolase Fructose-Bisphosphate A, Complement C3a, Talin-1 and Thrombospondin 1) and three new markers (Glycogen Phosphorylase B, Lipoprotein A and Profilin 1) were elevated in paediatric HCM. Using supervised machine learning applied to training (n=137) and validation cohorts (n=61), this 7-biomarker panel differentiated HCM from healthy controls with an area under the curve of 1.0 in the training dataset (sensitivity 100% [95% confidence interval: 95–100]; specificity 100% [96–100]) and 0.82 in the validation dataset (sensitivity 75% [59–86]; specificity 88% [75–94]). Reduced circulating levels of 4 other peptides (Apolipoprotein L1-, Complement 5b-, Immunoglobulin Heavy Constant Epsilon- and Serum Amyloid A4-peptide) found in children with high SCD risk provided complete separation from the low and intermediate risk groups, and predicted mortality and adverse cardiovascular outcomes (hazard ratio 1.53 [1.2 –2.0], p = 0.001). ConclusionIn children, a 7-biomarker proteomics panel can distinguish HCM from controls with high sensitivity and specificity, and a second 4-biomarker panel identifies those at high risk of adverse outcomes, including sudden cardiac death.

Project description:Background
There is a need for diagnostic tests for screening, triaging and staging of epithelial ovarian cancer (EOC). Glycoproteomics of blood samples has shown promise for biomarker discovery.
Methods
We applied glycoproteomics to serum of people with EOC or benign pelvic masses and healthy controls. A total of 653 analytes were quantified and assessed in multivariable models, which were tested in an independent cohort. Additionally, we analyzed glycosylation patterns in serum markers and in tissues.
Results
We identified a biomarker panel that distinguished benign lesions from EOC with sensitivity and specificity of 83.5% and 90.1% in the training set, and of 86.7 and 86.7% in the test set, respectively. ROC analysis demonstrated strong performance across a range of cutoffs. Fucosylated multi-antennary glycopeptide markers were higher in late-stage than in early-stage EOC. A comparable pattern was found in late-stage EOC tissues.
Conclusions
Blood glycopeptide biomarkers have the potential to distinguish benign from malignant pelvic masses, and early- from late-stage EOC. Glycosylation of circulating and tumor tissue proteins may be related. This study supports the hypothesis that blood glycoproteomic profiling can be used for EOC diagnosis and staging and it warrants further clinical evaluation.

Project description:Numerous studies have demonstrated that microRNAs (miRNAs) are stably detectable in blood and can serve as useful biomarkers for cancer. Here, using 29 cell lines representing 6 tumor types, 2 biocollections, and one large dataset of non-small cell lung cancer (NSCLC) patients and healthy subjects, we set an in vitro - ex vivo strategy to detect miRNAs that could be used as circulating biomarker for cancers. We thus found that hsa-miR-614 was highly enriched in the small extracellular vesicles (EVs) released by NSCLC cancer cell lines, and that serum expression of hsa-miR-614 alone produced a receiver-operating characteristic (ROC) curve area (AUC) of 0.953, with high sensitivity and specificity for distinguishing NSCLC patients from healthy controls. Altogether, our data support the notion that circulating miRNAs were readily detectable in pre-clinical cell line models as well as in blood, where they appeared to distinguish patients and healthy subjects.

Project description:Background: Liposarcoma constitute about 13% of all soft tissue sarcoma and are associated with a high risk of metastases. As the preoperative differentiation between benign and malign lipomatous tumors is restricted to magnetic resonance imaging, computed tomography and biopsy, we performed a miRNA array to distinguish liposarcoma patients from healthy controls and lipoma patients. Workflow: Blood samples of patients with dedifferentiated liposarcoma, healthy controls and lipoma patients were collected. Whole blood RNA was extracted and samples of patients with dedifferentiated liposarcoma (n=6) and of healthy donors (n=4) were analyzed using an Affymetrix GeneChip miRNA Array v. 4.0. qRT-PCR was carried out to confirm the most differentially expressed miRNA; being further analyzed in an independent cohort of healthy controls as well as in lipoma patients. Results: As shown by the microarray, two miRNAs (miR-4668-5p and miR-3613-3p) were shown to be significantly upregulated (fold change: >2.5; p<0.05) in patients with dedifferentiated liposarcoma (n=6) as compared to healthy controls (n=4). miR-4668-5p was further validated by qRT-PCR to be significantly upregulated in liposarcoma patients compared to an independent cohort of healthy controls (n=3) and lipoma patients (n=6). Conclusion: We identified a specific whole blood miRNA (miR-4668-5p) that may serve to distinguish between lipoma and liosarcoma patients, thus potentially serving as a specific biomarker for dedifferentiated liposarcoma.

Project description:Patients with sickle cell anemia (SCA) show higher levels of circulating pro-inflammatory cytokines and endothelial activation markers compared to healthy peers and altered blood transcriptome profiles. However, the characterization of the whole-blood transcriptome profile in response to exercise has not been evaluated in children with SCA. Twenty-three children/adolescents with SCA (10-19 years old) and 17 healthy controls (10-22 years old) performed eight 2-min bouts of cycle ergometry interspersed with 1-min rest intervals (50% or 70% of the peak workload achieved during the cardiopulmonary exercise test). Whole-blood transcriptome profile (RNA-seq) was performed before and after the exercise protocol. Following exercise, gene pathways associated with innate immunity were altered in both children with SCA and controls. Our results shed light on the common and different immune responses to acute exercise at the molecular level in children with SCA and healthy controls.

Project description:Objective: The immune system is a key player in fighting cancer. Thus, we seeked to identify a molecular ‘immune response signature’ indicating the presence of epithelial ovarian cancer (EOC) and to combine this with a serum protein biomarker panel to increase the specificity and sensitivity for earlier detection of EOC. Methods: Comparing the expression of 32,000 genes in a leukocytes fraction from 48 EOC patients and 20 controls, three uncorrelated shrunken centroid models were selected, comprised of 7, 14, and 6 genes. A second selection step using RT-qPCR data and significance analysis of microarrays yielded 13 genes which were finally used in 343 samples (90 healthy, 6 cystadenoma, 8 low malignant potential tumor, and 239 EOC patients). Using new 65 controls and 224 EOC patients the abundances of six plasma proteins was determined and used in combination with the expression values from the 13 genes for diagnosis of EOC. Results: Combined diagnostic models using either each five gene expression and plasma protein abundance values or 13 gene expression and six plasma protein abundance values can discriminate controls from patients with EOC with Receiver Operator Characteristics Area Under the Curve values of 0.998 and bootstrap .632+ validated classification errors of 3.1% and 2.8%, respectively. The sensitivities were 97.8% and 95.6%, respectively, at a set specificity of 99.6%. Conclusion: The combination of expression based and plasma protein based biomarkers in one diagnostic model increases the sensitivity and the specificity significantly. Such a diagnostic test may allow earlier diagnosis of epithelial ovarian cancer. The expression of a blood cell fraction from 20 healthy controls and 48 patients with epithelial ovarian cancer was compared.

Project description:Timely diagnosis of gastric adenocarcinoma (GAC) can effectively prevent the deterioration of the disease and significantly improve the survival rate of patients. Currently, tumor markers used in clinical practice cannot meet the needs of patients, and it is urgent to develop biomarkers with high sensitivity and specificity to guide clinical diagnosis. In this study, serum samples from 33 patients with GAC and 19 healthy persons were collected. EVs were extracted by ultracentrifugation and EV protein expression profiles were obtained by DIA quantitative mass spectrometry. Multi-group differential protein expression analysis showed that 23 intersecting proteins had the same expression trend, among which 15 EV proteins were chosen as candidate biomarkers for GAC diagnosis. Afterward, a subset of 2 to 6 proteins was randomly selected as features for logistic regression modeling. To verify the diagnostic performance of these models, serums from a new cohort of 12 patients with gastric cancer and 18 healthy controls were collected, and the EV protein were quantified using the same method. We finally found a panel consisting of six proteins that performed the best as classifier. We also tried to discover biomarkers for diagnosis of advanced stage in GAC, and the results showed a three-protein panel had the best classification performance. In conclusion, we identified new protein biomarker panels from serum EVs for early diagnosis of gastric cancer that worth further validation.

Project description:Exosomes are very small nanosized, membrane-bound vesicles, ranging from 30 to 150 nm in size, are originated and released from a variety of cells from body fluids including blood plasma. The isolation of pure exosome from blood plasma is challenging since it is rich in various contaminants from diverse origins. We applied ExoQuick with thrombin for purification of plasma-derived exosome from healthy individual. Immunoassays confirmed the presence of proteins that are classically associated to exosomes (CD9, CD63 and CD81) but these proteins have not been detected by MS. We found several common proteins enriched in our data set compared with plasma-derived exosome markers from databases. Moreover, proteomics analysis and external database integration revealed an enrichment of those extracellular vesicles. The Gene Ontology data analyses determined the presence of proteins that are involved in catalytic, transporter functions and protein metabolism activities. These results allowed the detection of tetraspanin i.e. TSPAN14 in plasma where proteins were undetected by other studies. Furthermore, this study confirmed the detection of CD5L and LGALS3BP proteins. Although the undouble presence of plasma contaminants hamper MS analysis, still proteins with biomarker potential (TSPAN14, CD5L and LGALS3BP) are accessible in a reasonable sample processing frame that outperforms high-purity focused extraction methods e.g. SEC. The study suggests the use of TSPAN14, CD5L and LGALS3BP as new exosomal markers of plasma-derived exosomes in quantitative proteomics analysis.
