Project description:The technological advances of cutting-edge high-resolution mass spectrometry (HRMS) has set the stage for a new paradigm for exposure assessment. However, it is critical to ensure that bioinformatics software developed to process raw HRMS data can disentangle low-abundant xenobiotics from the noise. It is also essential to provide tools to speed up the annotation process. In this study, we optimized and compared the efficiency of open source (e.g. XCMS and MzMine2) and vendor software (e.g. MarkerViewTM and Progenesis QI) to detect low-abundant xenobiotics in human plasma and serum. We show that the rates of false negative can be decreased to below 5% when critical parameters are identified and tuned. Even though similar performances can be achieved using the best tuning for all software, the best detection rate was observed for MzMine2 (ADAP pipeline). We then developed an automatized suspect screening workflow (XenoScreener) based on the mass, three Rt prediction models and isotopic pattern. Indicators were developed to provide intermediate annotation scores for each predictor as well as a global score. With XenoScreener, we show that it is possible to efficiently pre-annotate with a high level of confidence a mix of xenobiotics spiked at real-life concentrations in human plasma and serum samples in a very short time (i.e. less than 3 hours after acquisition). We also demonstrate XenoScreener’s high efficiency for the rapid annotation of various xenobiotics (pharmaceuticals, lifestyle markers, plasticizers, flame-retardant, antifungals) in human plasma and serum using a library of about 2200 xenobiotics (annotation confirmed with MS/MS data).

Project description:Background and study aims:
Colorectal cancer screening is used to detect cancer at an early stage, before symptoms start to appear. It is done because treating the disease is more successful if its caught at an early stage. Endoscopy is an effective method of exploring the bowel for signs of cancer. A thin, flexible tube with a tiny camera attached is placed into the bowel. The medical team is then able to see the inside of the bowel though images sent to a television screen. Despite its success, many people who would otherwise benefit from the procedure (i.e. people over the age of 55) are reluctant to take part due, in part, to it being thought of as unpleasant. Capsule endoscopy is a new method which is painless and involves swallowing a small pill-like video camera which travels through the bowel and takes images. It is thought that capsule endoscopy might encourage more people to undergo colorectal cancer screening. This study aims to explore whether inviting people to undertake endoscopic screening for colorectal cancer and offering the new capsule endoscopy will persuade more people to go for screening compared to those offered conventional endoscopy.

What does the study involve?
The participants receive an invitation letter for colorectal cancer screening by either conventional or capsule endoscopy. The participants then respond if they want to undergo the procedure.

Project description:Alternative mRNA splicing represents an effective mechanism of regulating gene function and is a key element to increase the coding capacity of the human genome. Today, an increasing number of reports illustrates that aberrant splicing events are common and functionally important for cancer development. However, more comprehensive analyses are warranted to get novel insights into the biology underlying malignancies like e.g. acute myeloid leukemia (AML). Here, we performed a genome-wide screening of splicing events in AML using an exon microarray platform. We analyzed complex karyotype and core binding factor (CBF) AML cases (n=64) in order to evaluate the ability to detect alternative splicing events distinguishing distinct leukemia subgroups. Testing different commercial and open source software tools to compare the respective AML subgroups, we could identify a large number of potentially alternatively spliced transcripts with a certain overlap of the different approaches. Selected candidates were further investigated by PCR and sequence analysis: out of 24 candidate genes studied, we could confirm alternative splice forms in 8 genes of potential pathogenic relevance, such as PRMT1 regulating transcription through histone methylation and participating in DNA damage response, and PTPN6, which encodes for a negative regulator of cell cycle control and apoptosis. In summary, this first large Exon microarray based study demonstrates that transcriptome splicing analysis in AML is feasible but challenging, in particular with regard to the currently available software solutions. Nevertheless, our results show that alternatively spliced candidate genes can be detected, and we provide a guide how to approach such analyses. Exon expression analysis was performed using GeneChip Human Exon 1.0 ST microarrays in 64 AML patients.

Project description:The Family Colorectal Cancer Awareness and Risk Education Project (Family CARE Project) is designed to determine whether a personalized telephone plus mailed print cancer risk assessment and behavior change counseling intervention is more effective than a targeted mailed print intervention in promoting risk appropriate screening in individuals with a family history of the disease. The project targets people residing in both rural and urban areas, allowing an examination of differential intervention effects with regard to place of residence.

Project description:Tissues and cells derived from pluripotent stem cells (PSC) are likely to become widely used in disease modeling, drug screening, and regenerative medicine. For these applications, the in vitro PSC differentiation process must be elaborately investigated and controlled to reliably obtain the desired end products. However, because traditional experimental methods, such as one factor at a time (OFAT) or brute-force approaches, are impractical for detailed screening of complex PSC cultivation conditions, more strategic and effective screening based on statistical design of experiments (DOE) ought to be indispensable. Among various DOE approaches, we regard robust parameter design (RPD) as particularly suited for differentiation protocol optimization due to its suitability for multi-factorial screening. We confirmed the adaptability of RPD for investigating human induced PSC (hiPSC) lineage specification toward anterior–posterior gut tube endodermal cells and clarified the contribution of each cell signaling pathway and the effect of cell signaling condition alteration on marker RNA expression levels, while increasing the efficiency of the screening in 243-fold (18 vs 4374) compared to that of a brute-force approach. Specific induction of anterior foregut, hepatic, pancreatic, or mid-hindgut cells was achieved using seven iPSC strains with the optimal culture protocols established on the basis of RPD analysis. RPD has the potential to enable efficient construction and optimization of PSC differentiation protocols, and its use is recommended from fundamental research to mass production of PSC-derived products.
