Project description:Great advances have been made to quantify proteomes at depth and high precision. However, the inherent complexity of the proteome still creates huge challenges to deal with large sample series and longitudinal experiments. Here we report a data-independent acquisition (DIA) method, Scanning SWATH, and new software algorithms, that combine the advantages of data-dependent and DIA acquisition. Exploiting a continuous movement of the precursor isolation window to assign precursor mass to the MS2 fragment traces, Scanning SWATH increases the precursor identifications of up to 70% compared to conventional DIA methods on 1-5 minute chromatographic gradients. Moreover, we achieve significant acceleration of the mass spectrometric duty cycles, facilitating the generation of quantitative precise proteomes with high-flow (800 µL/min) chromatography and gradients that can be as fast as 30 seconds. We demonstrate the application of ultra-fast proteomics in drug mode-of-action screening. Scanning SWATH proteomes capture the mode-of-action of azoles and statins acting as fungistatic drugs.

Project description:Translation is initiated by binding of the eIF4F complex to the 5' cap of the mRNA, which is followed by scanning of the initiation codon by scanning ribosomes. Here we demonstrate that the ASC-1 complex (ASCC), which was previously shown to promote the dissociation of colliding 80S ribosomes, associates with the scanning ribosomes to regulate translation initiation. Sel-TCP-seq analysis revealed that ASCC3, a subunit of ASCC with a helicase domain, localizes predominantly to the 5' untranslated region of mRNAs. Knockdown of ASCC3 resulted in reduced translation efficiency associated with reduced 43S preinitiation complex (PIC) loading and a reduced speed of scanning ribosomes. In addition, depletion of the ubiquitin ligase ZNF598, a sensor of collided 80S ribosomes, also reduces the PIC loading and speed of scanning ribosomes. Our results have thus revealed that ASCC is required not only for dissociation of colliding 80S ribosomes, but also for efficient translation initiation by scanning ribosomes.

Upon binding a recombination center (RC)-based JH, RAG scans upstream chromatin via loop extrusion, potentially mediated by cohesin, to locate Ds and assemble a DJH-based RC. CTCF looping factor-bound elements (CBEs) within the IGCR1 element upstream of the Ds impede RAG-scanning; but their inactivation allows scanning to proximal VHs where additional CBEs activate rearrangement and impede scanning any further upstream. Distal VH utilization is thought to involve diffusional RC access following large-scale Igh locus contraction. Here, we test the potential of linear RAG-scanning to mediate distal VH usage in G1-arrested, v-Abl-pro-B cell lines, which undergo robust D-to-JH rearrangement, but little VH-to-DJH rearrangement, presumably due to lack of locus contraction. Through an auxin-induced approach, we degrade cohesin-component Rad21 or CTCF in these G1-arrested lines, which maintain substantial viability throughout four-day experiments. Rad21 degradation eliminated all V(D)J recombination and RAG-scanning-associated interactions, except RC-located DQ52-to-JH joining in which synapsis occurs by diffusion11. Remarkably, while CTCF degradation suppressed most CBE-based chromatin interactions, it promoted robust RC interactions with, and VH-to-DJH joining of, distal VHs, with patterns similar to those of "locus-contracted" primary pro-B cells. Thus, down-modulation of CTCF-bound scanning-impediment activity promotes cohesin-driven RAG-scanning across the 2.7Mb Igh locus.

Project description:A scanning quadrupole data independent acquisition (DIA) method is described and characterised for the qualitative and quantitative label free proteomic analysis of complex biological samples. The principle of the scanning quadrupole DIA is discussed and the effect of the optimization of analytical instrument characteristics, such as acquisition speed, sample complexity, and scan/integration time in relation to sample complexity for a number of different model proteomes of various complexity and dynamic range, including plasma, human cell lines, and bacteria samples, discussed. In addition, its technological merits from an acquisition neutral perspective are reviewed. The qualitative and semi-quantitative performance of the method is illustrated and contrasted for the analysis of a well-characterised human cell line sample using untargeted and targeted search strategies. The application of the method is demonstrated for the analysis of the calcineurin-dependent proteome of drug treated Aspergillus fumigatus. The design of these experiments afforded assessment of the precision and accuracy of scanning quadrupole data independent acquisition (DIA) method as will be demonstrated by peptide and protein centric analysis of the study pool QC samples of the study. Moreover, novel and specific interactors in response to drug treatment that are indicative of the role of calcineurin role in regulating these effectors have been identified.

Project description:Most animal mRNAs contain upstream Open Reading Frames (uORFs). These uORFs represent an impediment to translation of the main ORF since ribosomes usually bind the mRNA cap at the 5’ end and then scan for ORFs in a 5’-to-3’ fashion. One way for ribosomes to bypass uORFs is via leaky scanning, whereby the ribosome disregards the uORF start codon. Hence leaky scanning is an important post-transcriptional mechanism affecting gene expression. Few molecular factors regulating or facilitating this process are known. Here we identify the PRRC2 proteins PRRC2A, PRRC2B and PRRC2C as translation initiation factors. We find that they bind other eukaryotic translation initiation factors and preinitiation complexes and are enriched on ribosomes translating mRNAs with uORFs. We find that PRRC2 proteins promote translation of mRNAs containing uORFs by facilitating leaky scanning past uORFs. Since PRRC2 proteins have been associated with cancer, this provides a mechanistic starting point for understanding their physiological and pathophysiological roles.

Project description:The initial step of RNA polymerase II (Pol II) transcription involves a large number of transcription factors and arises at multiple sites within most promoters. TFIIH is an essential, multi-subunit transcription factor that assembles on promoter DNA with Pol II and five other general transcription factors (GTFs) to form a pre-initiation complex (PIC) for basal transcription. During transcription initiation, TFIIH melts promoter DNA through the ATPase activity of its Ssl2 subunit. In the model eukaryote Saccharomyces cerevisiae, after DNA melting, Pol II scans downstream for usable transcription start sites (TSSs). To understand the function of Ssl2/TFIIH in promoter scanning and TSS selection, we identified novel alleles of SSL2 in genetic screens for mutants defective in TSS distribution that may potentially arise from altered scanning. Consistent with this notion, these ssl2 alleles alter scanning in ways that are distinct from how changes to the Pol II active site alter scanning and this difference is observed genome-wide. Our investigations support two major pathways in controlling promoter scanning and TSS selection, one controlling the efficiency of initiation through Pol II activity or factors regulating Pol II activity; another network appears to control the processivity of scanning by Ssl2/TFIIH.
