ABSTRACT: The primary objective of this study, DELFI-L101, is to train and test classifiers for lung cancer detection using the DELFI assay and other biomarker and clinical features.

Systematic analyses of early-stage lung cancer by scRNA-seq and lipidomic reveals aberrant lipid metabolism as detection biomarkers

Project description:Lung cancer is the leading cause of cancer mortality and early detection is the key to improve survival. However, there are no reliable blood-based tests currently available for early-stage lung cancer diagnosis. Here, we performed single-cell RNA sequencing of early-stage lung cancer and found lipid metabolism was broadly dysregulated in different cell types and glycerophospholipid metabolism is the most significantly altered lipid metabolism-related pathway. Untargeted lipidomics were detected in an exploratory cohort of 311 participants. Through support vector machine algorithm-based and mass spectrum-based feature selection, we have identified nine lipids as the most important detection features and developed a LC-MS-based targeted assay utilizing multiple reaction monitoring. This target assay achieved 100.00% specificity on an independent validation cohort. In a hospital-based lung cancer screening cohort of 1036 participants examined by low dose CT and a prospective clinical cohort containing 109 participants, this assay reached over 90.00% sensitivity and 92.00% specificity. Accordingly, matrix-assisted laser desorption/ionization-mass spectrometry imaging assay confirmed the selected lipids were differentially expressed in early-stage lung cancer tissues in situ. Thus, this method, designated as Lung Cancer Artificial Intelligence Detector (LCAID), may be used for early detection of lung cancer or large-scale screening of high-risk populations in cancer prevention.

A dataset for training/testing machine learning models of peptide feature detection: Human HELA LC-MSMS

Project description:We introduce MSTracer, a tool for peptide feature detection from MS1, which incorporates a machine-learning-combined scoring function based on peptide isotopic distribution and peptide intensity shape on the LC-MS map. By using Support Vector Regression (SVR), the quality of detected peptide features is remarkably improved. By utilising Neural Networks (NN), scores that indicate the quality of features are assigned for detected features as well. We use the Human HELA LC-MSMS dataset to train and test the results and compare with MaxQuant, OpenMS, and Dinosaur.

Serum proteomics profiling identifies a signature for lung cancer early diagnosis

Project description:Lung cancer is the most common cause of death from cancer worldwide, largely due to frequent late diagnosis. Thus, there is the urgent need to develop new approaches to improve theearly detection of lung cancer, which would greatly affect patient survival. The quantitative protein expression profiles of microvesicles isolated from sera from 46 lung cancer patients and 41 high-risk non-cancer subjects were obtained using a mass spectrometry method based on library matching. We identified 33 differentially expressed proteins that allow discriminating the two groups. Based on serum protein expression profiles, we built a machine learning algorithm , which highlighted a decrease in the levels of Arysulfatase A (ARSA) as the most discriminating factor found in tumors. Our study identified a signature able to discriminate with high specificity and selectivity early lung cancer patients from high-risk healthy subjects. Among the differentially expressed proteins, ARSA emerged as the most promising biomarker for lung cancer early diagnosis.
