Circulating Tumor DNA to Monitor the Efficacy of Total Neoadjuvant Therapy for Rectal Cancer

ABSTRACT: The purpose of this study is to use the SignateraTm assay created from rectal tumor biopsies to monitor participants’ blood for fragments of DNA shed by tumor cells. The tumor DNA fragments are referred to as circulating tumor DNA, or ctDNA for short.

Correlation between DNase I hypersensitive site distribution and gene expression in HeLa S3 cells [DNase-Hypersensitivity]

Project description:Mapping DNase I hypersensitive sites (DHSs) within nuclear chromatin is a traditional and powerful method of identifying genetic regulatory elements. DHSs have been mapped by capturing the ends of long DNase I-cut fragments (>100,000 bp), or 100-1200 bp DNase I-double cleavage fragments (also called double-hit fragments). But next generation sequencing requires a DNA library containing DNA fragments of 100-500bp. Therefore, we have modified the double-hit method and use short DNA fragments to generate DNA libraries for next generation sequencing. We call this method Short DHS Assay (Short DNAse I Hypersensitive Site assay). The short segments are 100-300bp and can be directly cloned and used for high-throughput sequencing. We identified 83,897 DHSs in 2,343,479 tags across the human genome. Our results indicate that the DHSs identified by the Short DHS assay are consistent with those identified by longer fragments in previous studies.

Detection of hypermethylated circulating serum DNA in metastatic breast cancer and confirmation by the cMethDNA assay

Project description:The ability to consistently detect cell-free tumor-specific DNA in peripheral blood of patients with metastatic breast cancer provides the opportunity to detect changes in tumor burden and to monitor response to treatment. We developed cMethDNA, a quantitative multiplexed methylation specific PCR assay for a panel of ten genes, discovered through whole genome methylation array analysis of serum DNA. Cancer-specific methylated DNA was detected in training and test sets of recurrent Stage 4 patient sera with a sensitivity of >90% and a specificity of >96%. A core methylation signature was retained in serum, primary and metastatic tissues throughout the course of the disease, and the cMethDNA assay levels reflected patient response to chemotherapy. Together, our data suggest that the cMethDNA assay can provide a sensitive tool to detect minute levels of tumor DNA present in a vast excess of normal DNA in serum.

Peritoneal Carcinomatosis Leveraging ctDNA Guided Treatment in GI Cancer Study (PERICLES Study)

Project description:This clinical trial collects biospecimen samples to create a personalized ctDNA test to guide treatment for patients with gastrointestinal cancer with peritoneal carcinomatosis. Deoxyribonucleic acid, or DNA, is the material that carries all the information about how a living thing will work and function. Everyone is born with the same DNA in all our cells throughout our body. Sometimes, some of the cells in the body develop abnormalities in the DNA that cause those cells to grow abnormally and uncontrollably. Cancer occurs when there is abnormal and uncontrolled growth of cells. The DNA in cancer cells is therefore different from the DNA someone is born with. The Signatera ctDNA assay is a laboratory test that takes tumor (cancer) tissue and evaluates it for unique tumor DNA. This evaluation is used to create a report (otherwise known as an assay) personalized to each person’s cancer. The personalized assay creates a personalized blood test to detect the level of abnormal DNA from the cancer that may be circulating in the body. Once this personalized blood assay is designed, it may be used to monitor a person’s blood for the presence of ctDNA, which will indicate the presence or absence of cancer over time, even after treatment.

- The STAR assay: A new sensitive, selective, and versatile method for isolation of DNA-protein crosslinks

Project description:- DNA-protein crosslinks (DPCs), formed by covalent conjugation of proteins to DNA molecule, are toxic DNA lesions created by exposure to physical or chemical insults or faulty enzymatic reactions. Because of their bulky nature and chemical changes to DNA molecule, they interfere with DNA metabolic processing and transcription. With the recent discovery of proteases and nucleases that participate in the repair of such lesions, the development of an accurate biochemical assay for DPC isolation became a priority for further mechanistic understanding of their repair. Here we propose the STAR assay, a novel sensitive, selective, and versatile method for the direct quantification of DPCs, with high sensitivity to physiologically relevant treatment conditions. The assay is efficient in detecting physically, chemically, or enzymatically created adducts. We demonstrate that nuclear localization is required for crosslinking the proteins to DNA molecule. Combining the STAR assay results with Comet assay and western blot confirmed that the repair of DPCs is a two-step process, starting with the removal of protein part of the lesions followed by the repair of the DNA molecule itself. The STAR assay is applicable for studying formation, repair, and biological significance of DPCs, as well as for chemotherapeutics dose management in personalized medicine.
