ABI3 Network Walking

Project description:Deciphering gene regulatory networks (GRNs) is a key for understanding gene expression regulations in living systems. Here, we describe the investigation of the ABSCISIC ACID INSENSITIVE 3 (ABI3) plant transcription factor GRN vicinity by a technique called Network Walking. The method involves transient transformation of protoplasts and inducible nuclear re-localization of transcription factors along with transcriptomic analysis. This genome-wide approach allowed the de novo recovery of i) direct and indirect ABI3 target genes, ii) cis-binding site preference, and iii) biological processes regulated by this canonical abscisic acid response factor. This work improves our knowledge of ABI3 action by inferring network motifs (such as Feed Forwar Loops) under its influence. The novel high-throughput-oriented technique will help accelerate GRN systems investigations in plants, as well as in other organisms. This work studies ABI3 direct and indirect targets by a technique named Network Walking. Root/protoplasts were treated with or without dexamethasone (DEX) and cycloheximide (CHX). 3 reps each.

Gene Regulatory Network inference in long-lived C. elegans reveals modular properties that are predictive of novel ageing genes

Project description:We design a “wisdom-of-the-crowds” GRN inference pipeline, and couple it to network analyses, to understand the organisational principles governing gene regulation in long-lived glp-1/Notch C. elegans. The GRN has three layers (input, core, output) and is topologically equivalent to bow-tie/hourglass structures prevalent among metabolic networks. To assess functional importance of structural layers, we screened 80% of the regulators and discovered 50 new ageing genes, 86% with human orthologues and 56% further extending the long life of glp-1. Genes essential for longevity—including ones involved in insulin-like signalling (ILS)—are at the core, indicating that GRN’s structure is predictive of functionality. Using in vivo reporters, we found an intricate relationship between fat accumulation, SOD enzymes, and lifespan. We queried 5,497 genetic interactions (https://s-andrews.github.io/wormgrn/qpcr/), and identified modulators that phenocopy ILS genes and share identical targets. We present a framework with predictive power that can accelerate discovery in C. elegans and potentially humans.

Project description:ENGAGE is a trans-national collaborative research project funded by the European Commission. ENGAGE aims at translating the wealth of data emerging from large-scale research efforts in genetic and genomic epidemiology conducted in well-characterized European (and other) population cohorts into information relevant to future clinical applications. The initial focus will be an integrated analysis of over 80,000 genomewide association scans available to the consortium. We expect to identify the large number of novel disease-susceptibility variants undetectable in individual studies.

Outcomes the Ontario Bariatric Network: a cohort study.

Project description:BackgroundBariatric surgery centres of excellence are relatively new in Canada and were first started in Ontario in 2009. This study presents short-term outcomes of Canada's largest bariatric collaborative, from Ontario, during its first 3 years.MethodsWe performed a population-based cohort study that included all patients (age ≥ 18) who received a Roux-en-Y gastric bypass or sleeve gastrectomy for the purpose of weight loss from March 2009 to April 2012 within Ontario. Data were derived from the Canadian Institute for Health Information Discharge Abstract and Hospital Morbidity Databases. Primary outcomes included short-term overall complication rate, reoperation rate, anastomotic leak rate and death. Hierarchical logistic regression was used to identify risk factors for overall complications. A median odds ratio (OR) was used to compare risk-adjusted complication rates across centres of excellence.ResultsA total of 5007 procedures (91.7% Roux-en-Y gastric bypass, 8.3% sleeve gastrectomy) were performed during the 3-year study period, with an overall complication rate of 11.7% (95% confidence interval [CI] 10.8%-12.6%). The leak rate was 0.84% (95% CI 0.61%-1.13%), the reoperation rate was 4.6% (95% CI 4.0%-5.2%) and mortality was 0.16% (95% CI 0.07%-0.31%). Male sex, chronic kidney disease and osteoarthritis were identified as risk factors for overall complications (p value < 0.05). The median ORs across centres of excellence, calculated for both overall complications and reoperation rate, were 1.76 and 1.49, respectively.InterpretationBariatric surgery within Ontario has similar short-term outcomes to those of other major world centres. The variability of outcomes within centres of excellence highlights areas for program quality improvement.

HIV disease progression and active TB infection have been studied using these genomic methods to interrogate host factors associated with these diseases and their progression. Prior work has focused on adult populations and limited African cohorts. The Collaborative African Genomics Network aims to fill this gap by conducting HIV and TB disease mapping studies in African children to understand how genetic variation impacts disease progression through the use of genomic technologies.

Social network architecture of human immune cells in ZIKV-infected patients highlights a unique role of plasmacytoid dendritic cells

Project description:Zika virus (ZIKV) is an emerging mosquito-borne pathogen with increasing public health significance. To characterize interconnected immune responses to ZIKV, we here examined transcriptional signatures of CD4 and CD8 T cells, B cells, NK cells, monocytes, myeloid dendritic cells (mDCs), and plasmacytoid dendritic cells (pDCs) from three individuals with naturally-acquired ZIKV infection. While gene expression patterns from most cell subsets displayed signs of impaired antiviral immune activity, pDCs showed a highly distinct transcriptional response marked by an activation of innate immune recognition and type I interferon signaling pathways, combined with a downregulation of key host factors known to support ZIKV replication steps. At the same time, pDCs exhibited a unique expression pattern of gene modules that were tightly correlated with alternative cell populations, suggesting highly collaborative interactions between pDCs and other immune cells. Together, these results point towards a discrete but integrative role of pDCs in the human immune response to ZIKV infection.
