Intestinal cancer and the risk for other cancer in the same person

ABSTRACT: Background and study aims Disparities between tumors arising via different carcinogenetic pathways have not been studied systematically. This study evaluated the differences in the risk for non-intestinal cancer between patients with intestinal cancer originating from different carcinogenetic statuses. Who can participate? Adult patients with histologically confirmed colorectal cancer What does this study involve? This is a retrospective cohort study describing the association between intestinal and not intestinal cancer among patients with different carcinogenetic backgrounds. This retrospective European multicenter cohort study included 1706 CRC patients treated between 1986 and 2019, in three different countries.

Pairwise and higher order genetic interactions during the evolution of a tRNA

Project description:A central question in genetics and evolution is the extent to which mutations have outcomes that change depending on the genetic context in which they occur. Pairwise interactions between mutations have been systematically mapped within and between genes, and contribute substantially to phenotypic variation amongst individuals. However, the extent to which genetic interactions themselves are stable or dynamic across genotypes is unclear. Here we quantify >45,000 genetic interactions between the same 87 pairs of mutations across >500 closely related genotypes of a yeast tRNA. Strikingly, all pairs of mutations interacted in at least 9% of genetic backgrounds and all pairs switched from interacting positively to interacting negatively in different genotypes (FDR<0.1). Higher order interactions are also abundant and dynamic across genotypes. The epistasis in this molecule means that all individual mutations switch from detrimental to beneficial in even closely-related genotypes. As a consequence, accurate genetic prediction requires mutation effects to be measured across different genetic backgrounds and the use of higher order epistatic terms.

Transcription profiling of zebrafish tumors

Project description:The goal of this experiment was to compare the genes expressed in malignant peripheral nerve sheath tumors (MPNSTs) that arise in zebrafish as a result of homozygous mutation of the p53 gene or heterozygous mutation of several different ribosomal protein (rp) mutations. Since MPNSTs arise very rarely in wild type zebrafish, it seemed a possibility that p53 and rps may in fact be functioning in similar pathways. The tumors arising from the different mutations had been previously classified as similar by histology, thus the goal of the array experiments was to establish if any molecular signatures could be found that could delineate the p53 from the rp MPNSTs. Experiment Overall Design: The mRNAs from 6 different MPNSTs arising from rp mutations (3 from rpL35, 1 from rpL14, 1 from rpS5, 1 from rpS11) were compared to mRNA from 3 MPNSTs arising from the p53 M214K/M214K mutation. These were also compared to the mRNA from 2 spontaneously forming seminoma tumors from random genetic backgrounds.

Gene expression studies of WT1 mutant Wilms tumor cell lines in the frame work of published kidney development data reveals their early kidney stem cell origin

Project description:In order to get a better insight into the timing of WT1 mutant Wilms tumor development, we compared the gene expression profiles of nine established WT1 mutant Wilms tumor cell lines with published data from different kidney cell types during development. Publications describing genes expressed in nephrogenic precursor cells, ureteric bud cells, more mature nephrogenic epithelial cells and interstitial cell types were used. These studies uncovered that the WT1 mutant Wilms tumor cells lines express genes from the earliest nephrogenic progenitor cells, as well as from more differentiated nephron cells with the highest expression from the stromal/interstitial compartment. The expression of genes from all cell compartments points to an early developmental origin of the tumor in a common stem cell. Although variability of the expression of specific genes was evident between the cell lines the overall expression pattern was very similar. This is likely dependent on their different genetic backgrounds with distinct WT1 mutations and the absence/presence of mutant CTNNB1.
