Project description:Transcriptomic analysis of two cellular populations of the mouse olfactory mucosa. 6 x 10,000 olfactory sensory neurons (OSNs) were captured by FACS. Three samples from a high OMP-expressing population and three from a low OMP-expressing population. The RNA from each sample was sequenced on the Illumina Hiseq platform. Quantifying epigenotype variations between mouse B and CD4+ T lymphocytes

Project description:This study aims at performing a genome wide comparative epigenomic and transcriptomic analysis of normal ex-vivo primary populations of lymphocytes of the adaptive immune system. Stocks of adult C57BL/6J mice are used for the isolation of pure and synchronous populations of resting B and nave CD4+ T-lymphocytes to avoid confounding cell cycle effects in our analysis. Integrative analysis of single-nucleotide 5-methylcytosine (5mC) and 5-hydroxymethylcytosine (5hmC) maps, histone marks and total stranded RNA-seq profiles have been performed to identify cell-type specific epigenetic signatures. An altered basis of tRNA processing is linked to a distinct La protein in T. thermophila

Project description:La proteins bind the UUU-3’OH sequence found at the 3’-end of nascent RNA polymerase III transcripts, including pre-tRNAs, using a tandem arrangement of a winged-helix fold La motif (LaM) and an adjacent RNA recognition motif (RRM). La binding in diverse species results in protection of the 3’-end from exonucleases, stabilization of the pre-tRNA species and promotion of pre-tRNA folding until the UUU-3’OH containing trailer is endonucleolytically cleaved. Based on sequence conservation in the LaM, the Tetrahymena thermophila protein MLP1 (and related factors in other alveolates) has been hypothesized to function as a genuine La protein, despite the absence of the adjacent RRM found in La proteins of all prior investigated species. We show that MLP1 functions as a genuine La protein in that it binds and affects the processing of pre-tRNAs in T. thermophila and when expressed as a heterologous factor in fission yeast, however, unlike in other examined eukaryotes, depletion of MLP1 results in 3’-trailer stabilization. We also observed that 3’-trailers in T. thermophila are uniquely shortened relative to other examined eukaryotes, and that 5’-leaders in this species have evolved to disfavour pre-tRNA leader/trailer pairing. Our data suggest that the variant MLP1 architecture relative to other genuine La proteins is linked to an altered mechanism of tRNA processing in T. thermophila.

Comparison of transcriptional response of induced pluripotent stem iPS cell derived and monocyte derived macrophages to bacterial lipopolysaccharide stimulation

Project description:In the first part of this project, we will differentiate IPS cells from 5 human donors into macrophages, and extract RNA from unstimulated and LPS stimulated macrophages to perform RNA sequencing. We will also extract RNA before and after stimulation in blood- derived macrophages from 5 additional, unrelated healthy samples. In the second part of the project, RNA-seq data will be analysed to compare LPS response of these two macrophage populations. In summary, we will perform 75bp PE RNA-seq on 20 samples (10 pre and post stimulus), on the HiSeq 2500 platform. Samples will be multiplexed at 5 samples / lane, so we will require 4 flow cells in total.This data is part of a pre-publication release. α-Lipoic acid ameliorates consequences of copper overload by upregulating selenoproteins and decreasing redox misbalance

Project description:α-Lipoic acid (LA) is an essential cofactor for mitochondrial dehydrogenases and is required for cell growth, metabolic fuels production, and antioxidant defense. In vitro, LA binds copper (Cu) with high affinity, and as an endogenous membrane permeable metabolite could be advantageous in mitigating the consequences of Cu overload in human diseases. We tested this hypothesis in 3T3-L1 preadipocytes with inactivated Cu transporter Atp7a; these cells accumulate Cu and show morphologic changes and mitochondria impairment. Treatment with LA corrected the morphology of Atp7a-/- 60 cells similar to the Cu chelator bathocuproinedisulfonate (BCS) and improved mitochondria function; however, the mechanisms of LA and BCS action were different. Unlike BCS, LA did not decrease intracellular Cu, but instead increased selenium levels that were low in Atp7a-/- cells. Proteome analysis confirmed distinct cell responses to these compounds and identified upregulation of selenoproteins as the major effect of LA on preadipocytes. Upregulation of selenoproteins was associated with improved GSH:GSSG ratio in cellular compartments, which was lowered by elevated Cu, and reversal of protein oxidation. Thus, LA diminishes toxic effects of elevated Cu by improving cellular redox environment. We also show that selenium levels are decreased in tissues of Wilson disease animal model, especially in the liver, making LA an attractive candidate for supplemental treatment of this disease.

Transcriptomics of osteogenic and adipogenic progenitors

Project description:While the accumulation of bone marrow adipose tissue has been positively associated with aging and high fat diet, the physiological consequences are mostly unknown. It is well established that osteogenic and adipogenic progenitors share a common developmental origin.Unfavorable microenvironmental changes may bias these cell populations towards an adipogenic fate, which in turn could negatively influence bone homeostasis. Our previously collected data from mice reveal a high plasticity of the mesenchymal osteo-adipogenic stem cell population. Therefore, we now wish to perform by RNA-seq in defined cell population with varying adipogenic commitment within this heterogeneous stem cell pool.This data is part of a pre-publication release.
