MicroRNA expression abnormalities in pancreatic endocrine and acinar tumours are associated with distinctive pathologic features and clinical behavior

Project description:We investigated the global microRNA expression patterns in normal pancreas, pancreatic endocrine tumours and acinar carcinomas to evaluate their involvement in transformation and malignant progression of these tumour types. A neoplastic cellularity higher than 90% was obtained by cryostat enrichment. RNA was extracted with Trizol (Invitrogen, Carlsbad, CA) from 10 20-Î¼m thick cryostat sections, checking the cell composition of the sample every five sections. RNA integrity was confirmed using the Agilent 2100 Bioanalyzer (Agilent Technologies, Palo Alto, CA). microRNA microarray (Ohio State University Comprehensive Cancer Center, version 2.0) contains probes for 460 mature microRNAs spotted in quadruplicate (235 homo sapiens, 222 mus musculus, and three Arabidopsis thaliana) with annotated active sites. Often, more than one probe set exists for a given mature microRNA.

Comparative genomic hybridization of normal karyotype lung tumors from heavy smokers using Affymetrix SNP arrays

Project description:Whole genome analysis on normal karyotype lung tumors from heavy smokers.<br> Our study regarded a population of 5203 heavy smokers volunteers, enrolled in a screening program set up at the European Institute of Oncology. Each volunteer yearly undergoes low dose CT-scan. At the end of the second year, among 89 screening-identified patients with lung cancers, 57 cases with clinical localized lung malignancy were evaluated for the present analysis. These, together with 21 other asymptomatic patients (pilot population), carrying non-screening detected lung cancers, but with same characteristics of the screened population (asymptomatic, smokers, older than 50, with an occasionally detected localized cancer), constituted our study population (78 cases). At the time of surgical resection, a portion of the tumoral tissue was collected, snap-frozen and stored at -80 C, for the subsequent tumor cellularity evaluation and DNA extraction. Tumor cellularity was determined by analyzing ematossilin-eosin stained sections of the tumor samples. The evaluation was carried out by a pathologist of the Molecular Pathology Unit, at the IFOM-IEO campus. Only NK samples with an evaluated tumor cellularity of at least 70% were used for the high-resolution genomic analysis: this allowed us to restrict normal cells contamination of the tumor genome pattern in our analysis. A genomic macroscopic analysis was carried out in order to identify tumors harboring a normal karyotype, which were then subjected to a high-resolution genomic analysis, through the Affymetrix SNPs technology.

The dihedral angle between the two phenyl rings is 59.94?(6)°. No classic hydrogen bonds are possible in the crystal, and intermolecular interactions must be mainly of the dispersion type. This information may aid the identification of dosage formulations with improved oral bioavailability.

Landscape of somatic mutations in 560 breast cancer whole-genome sequences.

Project description:We analysed whole-genome sequences of 560 breast cancers to advance understanding of the driver mutations conferring clonal advantage and the mutational processes generating somatic mutations. We found that 93 protein-coding cancer genes carried probable driver mutations. Some non-coding regions exhibited high mutation frequencies, but most have distinctive structural features probably causing elevated mutation rates and do not contain driver mutations. Mutational signature analysis was extended to genome rearrangements and revealed twelve base substitution and six rearrangement signatures. Three rearrangement signatures, characterized by tandem duplications or deletions, appear associated with defective homologous-recombination-based DNA repair: one with deficient BRCA1 function, another with deficient BRCA1 or BRCA2 function, the cause of the third is unknown. This analysis of all classes of somatic mutation across exons, introns and intergenic regions highlights the repertoire of cancer genes and mutational processes operating, and progresses towards a comprehensive account of the somatic genetic basis of breast cancer.
