Whole genome shotgun sequencing (WGS) and the landscaple of somatic mutations in 88 paired samples from HCC patients including tumors and matched adjacent normal tissues using Illumina HiSeq 2000 platform were performed.

Comprehensive proteometics identifies FBXL6 substrates involved in liver cancer

Project description:FBXL6 is frequently over-expressed in human hepatocellular carcinoma (HCC). However, it is still unknown the underlying mechanisms by which FBXL6 promotes HCC. In this study, we compared ubiquitinated protein profiles among a panel of liver tissue samples (including HCC, adjacent tissues and normal tissues) from Fbxl6LSL-fl/+; Alb-cre mice and Alb-cre mice by proteomics and ubiquitomics analysis. There are many proteins with ubiquitination in FBXL6 overexpressed HCC, suggesting ubiquitination may play a critical role in FBXL6-mediated HCC. Comprehensive analysis of Transcriptome Profiles in Hepatocellular Carcinoma patients

Project description:Purpose: The goal of this study is to get a comprehensive evaluation of the transcriptome profile of HCC patients Methods:Transcriptome profiles of paired Tumor and adjacent non-tumour from 25 HCC patients were generated by deep sequencing using the Illumina HiSeq 2000 platform. Paired sample T-test was used to identify differentially expressed genes between Tumours and adjacent non-Tumours. Results: A total of 4462 genes are differentially expressed genes between tumours and adjacent non-tumours Conclusions: Characterization of the transcriptome profiles of HCC patients reveals key genes and pathways that are deregulated in HCC patients.

Project description:We applied small RNA Solexa sequencing technology to identify microRNA expression in human liver samples from surgically removed liver tissues including three normal liver tissues (distal normal liver tissue of liver hemangioma), an hepatitis B virus (HBV)-infected liver, a severe chronic hepatitis B liver, two HBV-related hepatocellular carcinoma (HCC), an hepatitis C virus (HCV)-related HCC, and an HCC without HBV or HCV infection. All samples were collected with the informed consent of the patients and the experiments were approved by the ethics committee of Second Military Medical University, Shanghai, China. Comparative analysis of proteomics between lymphocyte-rich hepatocellular carcinoma and hepatocellular carcinoma formalin fixed and paraffin embedded tissues

Project description:In this study, the proteomic tissue proteins were analyzed using LC-MS. Fifteen lymphocyte-rich HCC formalin fixed and paraffin embedded (FFPE) tissues, 15 adjacent normal FFPE tissues, and 15 HCC FFPE tissues were analyzed. More than 4,000 liver tissue proteins have been identified by high-sensitivity nanoflow liquid chromatography-tandem mass spectrometry (LC-MS/MS).

Applied Biosystems Human TaqMan Low Density Array (TLDA) in HCC tumor and adjacent non-tumor tissues

Project description:MicroRNAs (miRNAs) are aberrant expressed in hepatocellular carcinoma (HCC) tissue and play a central role in diverse biological processes. We conducted a genome-wide miRNAs screening in 10 pairs of HCC tumor and adjacent non-tumor tissues to test the hypothesis that dysregulation of miRNAs in HCC tumor tissue are partially due to aberrant methylation in relevant miRNAs host genes. Taqman low density arrays were used to examine miRNA profiles in paired HCC tissues, and quantitative RT-PCR was used to validate candidate miRNAs for both discovery and validation sets. A cross-sectional study was conducted in 10 HCC tumor tissues and 10 adjacent non-tumor tissues in Columbia University Medical Center (CUMC), which is approved by the Institutional Review Board.

Project description:Epigenetic changes commonly occur in hepatocellular carcinoma (HCC) and are associated with aberrant gene expression. Recently, we demonstrated the pivotal role of abnormal H3K4me3 methylation, which is catalyzed by the menin/MLL, a TrxG family, in HCC development. Meanwhile, there is clear evidence that increasing global levels of H3K27me3 are activated in human primary HCC. To further elucidate the functional relatedness of the active H3K4me3 and repressive H3K27me3 histone remodeling in HCC, we performed H3K4me3 and H3K27me3 ChIP-on-chip screen using three HCC specimens and their adjacent tissues.
